    Online Surveys in Collecting Cross-Cultural Qualitative User Experience Feedback

    Globalisation of markets means that many interactive technology products and services need to be usable and provide a positive User Experience (UX) to people in various target market areas. Simultaneously, over the last decade, positive UX has become an important quality attribute and a business-critical asset in the design of interactive technology products and services. Different countries have different cultural values, which direct the way in which people interpret and use technology products and services. Therefore, to ensure that products and services are easy to use and that they provide a positive UX across cultural boundaries, there is a need to understand how local cultures may affect the use of and interaction with technology. Cultural issues affect not only the UX of technology products and services but also the UX research methods. Culture itself is a complex concept affecting a vast area of human life and interaction. Consequently, designers are facing challenges in creating a delightful UX for an increasing number of users from different cultural backgrounds.In this thesis work, we aim to produce original contributions by investigating and developing better online survey tools and insights about their applicability in cross-cultural remote online UX research. Remote online methods are needed in increasing cross-cultural UX research, and they are considered practical, and may have extensive and wide scale samples suited to cross-cultural UX research. In particular, we aim to understand how an online survey fits into a cross-cultural UX research in terms of collecting qualitative feedback. As the goal is to understand online UX surveys and users in different local cultures it is our aim to gain knowledge about what kind of cultural issues affect these surveys and how they should be taken into consideration in human-centred design (HCD). We focus on studying how qualitative material such as textual and visual materials can be used in cross-cultural online UX surveys. We reflect on the practical implications of the results in a theoretical concept of cross-cultural online UX survey process. Our research has a multiple-case research design strategy and most of our case studies were executed in a real product development context with an emphasis on the qualitative research.We found that online surveys with sentence completion, diaries and storyboards are well suited to crosscultural UX research in collecting qualitative feedback. The central cross-cultural issues having implications for cross-cultural, qualitative online UX surveys concerned textual and visual materials. With regards to the textual material in collecting cross-cultural, qualitative UX feedback, we found that there are cultural differences in how respondents understand, interpret and share their experiences in an online UX survey. For example, culture has an effect on language and communication style, which in turn have an effect on the answers. Furthermore, we found that the use of the sentence completion method in an online UX survey is relatively fast and easy way to collect a large amount of cross-cultural, qualitative UX feedback regarding the different UX dimensions for product development purposes. The use of Hofstede’s cultural dimensions in the data analysis gives a better understanding of the impact of specific cultures on the results.Concerning the visual material, we found that storyboards assisted respondents in providing rich answers to a long survey because of a sound understanding of the intended situations, and ease of imagining themselves in different usage scenarios. The use of internationalised and localised storyboards allowed us to collect UX feedback, even though respondents had never used or seen the intended product. They were able to give feedback and ideas for design in the early phase of product development in requirement gathering. Using culture as a resource for design involving local users in the design process supports HCD principles.     First responders occupancy, activity and vital signs monitoring - SAFESENS

    This paper describes the development and implementation of the SAFESENS (Sensor Technologies for Enhanced Safety and Security of Buildings and its Occupants) location tracking and first responder monitoring demonstrator. An international research collaboration has developed a stateof-the-art wireless indoor location tracking system for first responders, focused initially on fire fighter monitoring. Integrating multiple gas sensors and presence detection technologies with building safety sensors and personal monitors has resulted in more accurate and reliable fire and occupancy detection information. This is invaluable to firefighters in carrying out their duties in hostile environments. This demonstration system is capable of tracking occupancy levels in an indoor environment as well as the specific location of fire fighters within those buildings, using a multi-sensor hybrid tracking system. This ultra-wideband indoor tracking system is one of the first of itsâ kind to provide indoor localization capability to sub meter accuracies with combined Bluetooth low energy capability for low power communications and additional inertial, temperature and pressure sensors. This facilitates increased precision in accuracy detection through data fusion, as well as the capability to communicate directly with smartphones and the cloud, without the need for additional gateway support. Glove based, wearable technology has been developed to monitor the vital signs of the first responder and provide this data in real time. The helmet mounted, wearable technology will also incorporate novel electrochemical sensors which have been developed to be able to monitor the presence of dangerous gases in the vicinity of the firefighter and again to provide this information in real time to the fire fighter controller. A SAFESENS demonstrator is currently deployed in Tyndall and is providing real time occupancy levels of the different areas in the building, as well as the capability to track the location of the first responders, their health and the presence of explosive gases in their vicinity.     SnugDock: Paratope Structural Optimization during Antibody-Antigen Docking Compensates for Errors in Antibody Homology Models

    High resolution structures of antibody-antigen complexes are useful for analyzing the binding interface and to make rational choices for antibody engineering. When a crystallographic structure of a complex is unavailable, the structure must be predicted using computational tools. In this work, we illustrate a novel approach, named SnugDock, to predict high-resolution antibody-antigen complex structures by simultaneously structurally optimizing the antibody-antigen rigid-body positions, the relative orientation of the antibody light and heavy chains, and the conformations of the six complementarity determining region loops. This approach is especially useful when the crystal structure of the antibody is not available, requiring allowances for inaccuracies in an antibody homology model which would otherwise frustrate rigid-backbone docking predictions. Local docking using SnugDock with the lowest-energy RosettaAntibody homology model produced more accurate predictions than standard rigid-body docking. SnugDock can be combined with ensemble docking to mimic conformer selection and induced fit resulting in increased sampling of diverse antibody conformations. The combined algorithm produced four medium (Critical Assessment of PRediction of Interactions-CAPRI rating) and seven acceptable lowest-interface-energy predictions in a test set of fifteen complexes. Structural analysis shows that diverse paratope conformations are sampled, but docked paratope backbones are not necessarily closer to the crystal structure conformations than the starting homology models. The accuracy of SnugDock predictions suggests a new genre of general docking algorithms with flexible binding interfaces targeted towards making homology models useful for further high-resolution predictions

    Germline polymorphisms in an enhancer of PSIP1 are associated with progression-free survival in epithelial ovarian cancer.

    Women with epithelial ovarian cancer (EOC) are usually treated with platinum/taxane therapy after cytoreductive surgery but there is considerable inter-individual variation in response. To identify germline single-nucleotide polymorphisms (SNPs) that contribute to variations in individual responses to chemotherapy, we carried out a multi-phase genome-wide association study (GWAS) in 1,244 women diagnosed with serous EOC who were treated with the same first-line chemotherapy, carboplatin and paclitaxel. We identified two SNPs (rs7874043 and rs72700653) in TTC39B (best P=7x10-5, HR=1.90, for rs7874043) associated with progression-free survival (PFS). Functional analyses show that both SNPs lie in a putative regulatory element (PRE) that physically interacts with the promoters of PSIP1, CCDC171 and an alternative promoter of TTC39B. The C allele of rs7874043 is associated with poor PFS and showed increased binding of the Sp1 transcription factor, which is critical for chromatin interactions with PSIP1. Silencing of PSIP1 significantly impaired DNA damage-induced Rad51 nuclear foci and reduced cell viability in ovarian cancer lines. PSIP1 (PC4 and SFRS1 Interacting Protein 1) is known to protect cells from stress-induced apoptosis, and high expression is associated with poor PFS in EOC patients. We therefore suggest that the minor allele of rs7874043 confers poor PFS by increasing PSIP1 expression.This project has been supported by a grant from Cancer Australia.     Enrichment of putative PAX8 target genes at serous epithelial ovarian cancer susceptibility loci

    Background: Genome-wide association studies (GWAS) have identified 18 loci associated with serous ovarian cancer (SOC) susceptibility but the biological mechanisms driving these findings remain poorly characterised. Germline cancer risk loci may be enriched for target genes of transcription factors (TFs) critical to somatic tumorigenesis. Methods: All 615 TF-target sets from the Molecular Signatures Database were evaluated using gene set enrichment analysis (GSEA) and three GWAS for SOC risk: discovery (2196 cases/4396 controls), replication (7035 cases/21 693 controls; independent from discovery), and combined (9627 cases/30 845 controls; including additional individuals). Results: The PAX8-target gene set was ranked 1/615 in the discovery (PGSEA<0.001; FDR=0.21), 7/615 in the replication (PGSEA=0.004; FDR=0.37), and 1/615 in the combined (PGSEA<0.001; FDR=0.21) studies. Adding other genes reported to interact with PAX8 in the literature to the PAX8-target set and applying an alternative to GSEA, interval enrichment, further confirmed this association (P=0.006). Fifteen of the 157 genes from this expanded PAX8 pathway were near eight loci associated with SOC risk at P<10−5 (including six with P<5 × 10−8). The pathway was also associated with differential gene expression after shRNA-mediated silencing of PAX8 in HeyA8 (PGSEA=0.025) and IGROV1 (PGSEA=0.004) SOC cells and several PAX8 targets near SOC risk loci demonstrated in vitro transcriptomic perturbation. Conclusions: Putative PAX8 target genes are enriched for common SOC risk variants. This finding from our agnostic evaluation is of particular interest given that PAX8 is well-established as a specific marker for the cell of origin of SOC

    Sleep and the circadian system exert a strong regulatory influence on immune functions. Investigations of the normal sleep–wake cycle showed that immune parameters like numbers of undifferentiated naïve T cells and the production of pro-inflammatory cytokines exhibit peaks during early nocturnal sleep whereas circulating numbers of immune cells with immediate effector functions, like cytotoxic natural killer cells, as well as anti-inflammatory cytokine activity peak during daytime wakefulness. Although it is difficult to entirely dissect the influence of sleep from that of the circadian rhythm, comparisons of the effects of nocturnal sleep with those of 24-h periods of wakefulness suggest that sleep facilitates the extravasation of T cells and their possible redistribution to lymph nodes. Moreover, such studies revealed a selectively enhancing influence of sleep on cytokines promoting the interaction between antigen presenting cells and T helper cells, like interleukin-12. Sleep on the night after experimental vaccinations against hepatitis A produced a strong and persistent increase in the number of antigen-specific Th cells and antibody titres. Together these findings indicate a specific role of sleep in the formation of immunological memory. This role appears to be associated in particular with the stage of slow wave sleep and the accompanying pro-inflammatory endocrine milieu that is hallmarked by high growth hormone and prolactin levels and low cortisol and catecholamine concentrations

    Common variants at theCHEK2gene locus and risk of epithelial ovarian cancer

    Genome-wide association studies have identified 20 genomic regions associated with risk of epithelial ovarian cancer (EOC), but many additional risk variants may exist. Here, we evaluated associations between common genetic variants [single nucleotide polymorphisms (SNPs) and indels] in DNA repair genes and EOC risk. We genotyped 2896 common variants at 143 gene loci in DNA samples from 15 397 patients with invasive EOC and controls. We found evidence of associations with EOC risk for variants at FANCA, EXO1, E2F4, E2F2, CREB5 and CHEK2 genes (P ≤ 0.001). The strongest risk association was for CHEK2 SNP rs17507066 with serous EOC (P = 4.74 x 10(-7)). Additional genotyping and imputation of genotypes from the 1000 genomes project identified a slightly more significant association for CHEK2 SNP rs6005807 (r (2) with rs17507066 = 0.84, odds ratio (OR) 1.17, 95% CI 1.11-1.24, P = 1.1×10(-7)). We identified 293 variants in the region with likelihood ratios of less than 1:100 for representing the causal variant. Functional annotation identified 25 candidate SNPs that alter transcription factor binding sites within regulatory elements active in EOC precursor tissues. In The Cancer Genome Atlas dataset, CHEK2 gene expression was significantly higher in primary EOCs compared to normal fallopian tube tissues (P = 3.72×10(-8)). We also identified an association between genotypes of the candidate causal SNP rs12166475 (r (2) = 0.99 with rs6005807) and CHEK2 expression (P = 2.70×10(-8)). These data suggest that common variants at 22q12.1 are associated with risk of serous EOC and CHEK2 as a plausible target susceptibility gene.Other Research Uni

    rs495139 in the TYMS-ENOSF1 Region and Risk of Ovarian Carcinoma of Mucinous Histology.

    Thymidylate synthase (TYMS) is a crucial enzyme for DNA synthesis. TYMS expression is regulated by its antisense mRNA, ENOSF1. Disrupted regulation may promote uncontrolled DNA synthesis and tumor growth. We sought to replicate our previously reported association between rs495139 in the TYMS-ENOSF1 3' gene region and increased risk of mucinous ovarian carcinoma (MOC) in an independent sample. Genotypes from 24,351 controls to 15,000 women with invasive OC, including 665 MOC, were available. We estimated per-allele odds ratios (OR) and 95% confidence intervals (CI) using unconditional logistic regression, and meta-analysis when combining these data with our previous report. The association between rs495139 and MOC was not significant in the independent sample (OR = 1.09; 95% CI = 0.97⁻1.22; p = 0.15; N = 665 cases). Meta-analysis suggested a weak association (OR = 1.13; 95% CI = 1.03⁻1.24; p = 0.01; N = 1019 cases). No significant association with risk of other OC histologic types was observed (p = 0.05 for tumor heterogeneity). In expression quantitative trait locus (eQTL) analysis, the rs495139 allele was positively associated with ENOSF1 mRNA expression in normal tissues of the gastrointestinal system, particularly esophageal mucosa (r = 0.51, p = 1.7 × 10-28), and nonsignificantly in five MOC tumors. The association results, along with inconclusive tumor eQTL findings, suggest that a true effect of rs495139 might be small

    Assessment of variation in immunosuppressive pathway genes reveals TGFBR2 to be associated with risk of clear cell ovarian cancer.

    BACKGROUND: Regulatory T (Treg) cells, a subset of CD4+ T lymphocytes, are mediators of immunosuppression in cancer, and, thus, variants in genes encoding Treg cell immune molecules could be associated with ovarian cancer. METHODS: In a population of 15,596 epithelial ovarian cancer (EOC) cases and 23,236 controls, we measured genetic associations of 1,351 SNPs in Treg cell pathway genes with odds of ovarian cancer and tested pathway and gene-level associations, overall and by histotype, for the 25 genes, using the admixture likelihood (AML) method. The most significant single SNP associations were tested for correlation with expression levels in 44 ovarian cancer patients. RESULTS: The most significant global associations for all genes in the pathway were seen in endometrioid ( p = 0.082) and clear cell ( p = 0.083), with the most significant gene level association seen with TGFBR2 ( p = 0.001) and clear cell EOC. Gene associations with histotypes at p < 0.05 included: IL12 ( p = 0.005 and p = 0.008, serous and high-grade serous, respectively), IL8RA ( p = 0.035, endometrioid and mucinous), LGALS1 ( p = 0.03, mucinous), STAT5B ( p = 0.022, clear cell), TGFBR1 ( p = 0.021 endometrioid) and TGFBR2 ( p = 0.017 and p = 0.025, endometrioid and mucinous, respectively). CONCLUSIONS: Common inherited gene variation in Treg cell pathways shows some evidence of germline genetic contribution to odds of EOC that varies by histologic subtype and may be associated with mRNA expression of immune-complex receptor in EOC patients
