Quantum Simulation Using High-Performance Computing
Hermitian matrix multiplication is one of the most common actions that is performed on quantum matrices, for example, it is used to apply observables onto a given state vector/density matrix.

Our goal is to create an algorithm to perform the matrix multiplication within the constraints of QuEST [1], a high-performance simulator for quantum circuits. QuEST provides a system-independent platform for implementing and simulating quantum algorithms without the need for access to quantum machines. The Difference between Optimal and Germane Communities
Networks often exhibit community structure and there are many algorithms that have been proposed to detect the communities. Different sets of communities have different characteristics. Community finding algorithms that are designed to optimize a single statistic tend to detect communities with a narrow set of characteristics. In this paper, we present evidence for the differences in community characteristics. In addition, we present two new community finding algorithms that allow analysts to find community sets that are not only high quality but also germane to the characteristics that are desired

Una introducción al uso de Lapack
LAPACK (Linear Algebra Package) is a collection of FORTRAN 77 subroutines that are useful in the solution of the mathematical problems related to mathematical modeling and belonging to the field of numerical linear algebra. The LAPACK subroutines are based on simpler subroutines called BLAS (Basic Linear Algebra Subprograms). In these notes, we introduce LAPACK and numerical linear algebra, explain in detail the more common LAPACK subroutines, illustrate their use by selected examples and all the time we encourage the readers to use quality software available in the public domain.El software LAPACK (Linear Algebra Package) es una colección de subrutinas escritas en FORTRAN 77 que sirve para resolver los problemas matemáticos más comunes que surgen a partir del modelamiento matemático y que se enmarcan en el campo de álgebra lineal numérica. Algoritmos generales para simuladores de cirugía laparoscópica
Recent advances in fields such as modeling of deformable objects, haptic technologies, immersive technologies,
computation capacity and virtual environments have created the conditions to offer novel and suitable training tools and learning methods
in the medical area. One of these training tools is the virtual surgical simulator, which has no limitations of time or risk, unlike conventional
methods of training. Moreover, these simulators allow for the quantitative evaluation of the surgeon performance, giving the possibility to
create performance standards in order to define if the surgeon is well prepared to execute a determined surgical procedure on a real patient.
This paper describes the development of a virtual simulator for laparoscopic surgery. The simulator allows the multimodal
interaction between the surgeon and the surgical virtual environment using visual and haptic feedback devices. To make the
experience of the surgeon closer to the real surgical environment a specific user interface was developed. Additionally in this paper
we describe some implementations carried out to face typical challenges presented in surgical simulators related to the tradeoff
between real-time performance and high realism; for instance, the deformation of soft tissues are simulated using a GPU (Graphics
Processor Unit) -based implementation of the mass-spring model. In this case, we explain the algorithms developed taking into
account the particular case of a cholecystectomy procedure in laparoscopic surgery.Recientes avances en áreas tales como modelación computacional de objetos deformables, tecnologías hápticas, tecnologías
inmersivas, capacidad de procesamiento y ambiente virtuales han proporcionado las bases para el desarrollo de herramientas y métodos de
aprendizaje confiables en el entrenamiento médico. Una de estas herramientas de entrenamiento son los simuladores quirúrgicos virtuales,
los cuales no tienen limitaciones de tiempo o riesgos a diferencia de los métodos convencionales de entrenamiento. Además, dichos
simuladores permiten una evaluación cuantitativa del desempeño del cirujano, dando la posibilidad de crear estándares de desempeño con
el fin de definir en qué momento un cirujano está preparado para realizar un determinado procedimiento quirúrgico sobre un paciente.
Este artículo describe el desarrollo de un simulador virtual para cirugía laparoscópica. Este simulador permite la interacción
multimodal entre el cirujano y el ambiente virtual quirúrgico usando dispositivos de retroalimentación visual y háptica. Para hacer
la experiencia del cirujano más cercana a la de una ambiente quirúrgico real se desarrolló una interfaz cirujano-simulador especial.
Adicionalmente en este artículo se describen algunas implementaciones que solucionan los problemas típicos cuando se desarrolla un
simulador quirúrgico, principalmente relacionados con lograr un desempeño en tiempo real mientras se sacrifica el nivel de realismo
de la simulación: por ejemplo, la deformación de los tejidos blandos simulados usando una implementación del modelo masa-resorte
en la unidad de procesamiento gráfico. En este caso se describen los algoritmos desarrollados tomando en cuenta la simulación de un
procedimiento laparoscópico llamado colecistectomía
Graphics Processor Based Implementation of Bioinformatics Codes
We created a powerful computing platform based on video cards with the goal of accelerating the performance of bioinformatics codes. To satisfy the demands of the video gaming industry, modern graphics processing units (GPUs) have become very advanced computational devices, using a large set of stream processors to render multiple pixels in parallel. Recently, computer scientists have taken interest in a GPU\u27s ability to execute a single instruction on multiple data (SIMD computation) for general applications, as opposed to graphics processing only. This is known as general purpose computation on a graphics processing unit, or GPGPU.
Our project was comprised of three stages. First, we researched and constructed a computer containing GPGPU-capable hardware including two high-end graphics cards. Second, we explored the hardware and software characteristics of the GPU cards to fully understand both how they function and how to program them. Third, we developed and wrote bioinformatics software; specifically a massively parallelized version of the Smith-Waterman algorithm, which is used for performing DNA and protein sequence alignment. We are currently in the final optimization and performance analysis stage of development

Community Finding within the Community Set Space
Community finding algorithms strive to find communities that have a higher connectivity within the communities than between them. Recently a framework called the community set space was introduced which provided a way to measure the quality of community sets. We present a new community finding algorithm, CHI, designed to minimize the violations defined by this framework. It will be shown that the CHI algorithm has similarities to means. It is flexible and fast and can also be tuned to find certain types of communities. It is optimized for the community set framework and results so that it performs better than other algorithms within that framework
