    gesttools: General Purpose G-Estimation in R

    In this paper we present gesttools, a series of general purpose, user friendly functions with which to perform g-estimation of structural nested mean models (SNMMs) for time-varying exposures and outcomes in R. The package implements the g-estimation methods found in Vansteelandt and Sjolander (2016) and Dukes and Vansteelandt (2018), and is capable of analysing both end of study and time-varying outcome data that are either binary or continuous, or exposure variables that are either binary, continuous, or categorical. It also allows for the fitting of SNMMs with time-varying causal effects, effect modification by other variables, or both, as well as support for censored data using inverse weighting. We outline the theory underpinning these methods, as well as describing the SNMMs that can be fitted by the software. The package is demonstrated using simulated, and real-world inspired datasets

    Pressure-induced unconventional superconductivity near a quantum critical point in CaFe2As2

    75As-zero-field nuclear magnetic resonance (NMR) and nuclear quadrupole resonance (NQR) measurements are performed on CaFe2As2 under pressure. At P = 4.7 and 10.8 kbar, the temperature dependences of nuclear-spin-lattice relaxation rate (1/T1) measured in the tetragonal phase show no coherence peak just below Tc(P) and decrease with decreasing temperature. The superconductivity is gapless at P = 4.7 kbar but evolves to that with multiple gaps at P = 10.8 kbar. We find that the superconductivity appears near a quantum critical point under pressures in the range 4.7 kbar < P < 10.8 kbar. Both electron correlation and superconductivity disappear in the collapsed tetragonal phase. A systematic study under pressure indicates that electron correlations play a vital role in forming Cooper pairs in this compound.Comment: 5pages, 5figure

    Detection and mapping of mtDNA SNPs in Atlantic salmon using high throughput DNA sequencing

    BACKGROUND: Approximately half of the mitochondrial genome inherent within 546 individual Atlantic salmon (Salmo salar) derived from across the species' North Atlantic range, was selectively amplified with a novel combination of standard PCR and pyro-sequencing in a single run using 454 Titanium FLX technology (Roche, 454 Life Sciences). A unique combination of barcoded primers and a partitioned sequencing plate was employed to designate each sequence read to its original sample. The sequence reads were aligned according to the S. salar mitochondrial reference sequence (NC_001960.1), with the objective of identifying single nucleotide polymorphisms (SNPs). They were validated if they met with the following three stringent criteria: (i) sequence reads were produced from both DNA strands; (ii) SNPs were confirmed in a minimum of 90% of replicate sequence reads; and (iii) SNPs occurred in more than one individual. RESULTS: Pyrosequencing generated a total of 179,826,884 bp of data, and 10,765 of the total 10,920 S. salar sequences (98.6%) were assigned back to their original samples. The approach taken resulted in a total of 216 SNPs and 2 indels, which were validated and mapped onto the S. salar mitochondrial genome, including 107 SNPs and one indel not previously reported. An average of 27.3 sequence reads with a standard deviation of 11.7 supported each SNP per individual. CONCLUSION: The study generated a mitochondrial SNP panel from a large sample group across a broad geographical area, reducing the potential for ascertainment bias, which has hampered previous studies. The SNPs identified here validate those identified in previous studies, and also contribute additional potentially informative loci for the future study of phylogeography and evolution in the Atlantic salmon. The overall success experienced with this novel application of HT sequencing of targeted regions suggests that the same approach could be successfully applied for SNP mining in other species

    Structural characterization and electrical properties of sintered magnesium-titanate ceramics

    In this article the influence of ball miling process on structure of MgO-TiO2 system, as well as the electrical properties of samples after sintering, was investigated. The mixtures of MgO-TiO2 powders were mechanically activated in a planetary ball mill for the time period from 0 to 120 min. The influence of mechanical activation and sintering on the lattice vibrational spectra was studied by Raman spectroscopy at room temperature. Structural investigations have been performed on produced powders. Nitrogen adsorption method was used to determine the BET specific surface area and pore size distribution. Unusual results have been obtained: specific surface area continuosly decreased up to 40 min of activation and increased after that, reaching its minimun value of 5.5 m(2)/g. The Raman spectra of activated powders have shown that anatase modes have been decreasing in intensity and broadening as the time of activation extended. Also, the additional modes attributed to TiO2 II, srilankite and rutile phases started to appear as a consequence of activation. The small differences noticed in the Raman spectra of sintered samples have been explained by structural modification of MgTiO3 phase due to the presence of defects. The effects of activation and sintering process on microstructure were investigated by scanning electron microscopy (SEM). The electrical measurements showed difference in dielectric constant (epsilon(r)), loss tangent (tg delta) and specific resistance (rho) as a function of time of mechanical treatment

    Synthesis and properties of La-doped CaFe2As2 single crystals with Tc = 42.7 K

    Large single crystals of La-doped CaFe2As2 were successfully synthesized by the FeAs self-flux method. The x-ray diffraction patterns suggest high crystalline quality and c-axis orientation. By substitution of trivalent La3+ ions for divalent Ca2+, the resistivity anomaly in the parent compound CaFe2As2 is completely suppressed and a superconducting transition reaches the value of 42.7 K, which is higher than that of about 30 K reported in Saha S. R. et al., arXiv:1105.4798v1. The upper critical field has been determined with the magnetic field along ab-plane and c-axis, yielding an anisotropy of about 3.3.Comment: 13 pages, 5 figure

    Impact of unstable housing on all-cause mortality among persons who inject drugs

    BACKGROUND: Illicit drug injecting is a well-established risk factor for morbidity and mortality. However, a limited number of prospective studies have examined the independent effect of unstable housing on mortality among persons who inject drugs (PWIDs). In this study we sought to identify if a relationship exists between unstable housing and all-cause mortality among PWIDs living in Vancouver, Canada. METHODS: PWIDs participating in two prospective cohort studies in Vancouver, Canada were followed between May 1996 and December 2012. Cohort data were linked to the provincial vital statistics database to ascertain mortality rates and causes of death. We used multivariate Cox proportional hazards regression to determine factors associated with all-cause mortality and to investigate the independent relationship between unstable housing and time to all-cause mortality. RESULTS: During the study period, 2453 individuals were followed for a median of 69 months (Inter-quartile range [IQR]: 34 – 113). In total, there were 515 (21.0%) deaths for an incidence density of 3.1 (95% Confidence Interval [CI]: 2.8 – 3.4) deaths per 100 person years. In multivariate analyses, after adjusting for potential confounders including HIV infection and drug use patterns, unstable housing remained independently associated with all-cause mortality (adjusted hazard ratio [AHR] = 1.30, 95% CI: 1.08 – 1.56). CONCLUSIONS: These findings demonstrate that unstable housing is an important risk factor for mortality independent of known risk factors including HIV infection and patterns of drug use. This study highlights the urgent need to provide supportive housing interventions to address elevated levels of preventable mortality among this population
