    Mechanisms of arsenic clustering in silicon

    A model of arsenic clustering in silicon is proposed and analyzed. The main feature of the proposed model is the assumption that negatively charged arsenic complexes play a dominant role in the clustering process. To confirm this assumption, electron density and concentration of impurity atoms incorporated into the clusters are calculated as functions of the total arsenic concentration. A number of the negatively charged clusters incorporating a point defect and one or more arsenic atoms are investigated. It is shown that for the doubly negatively charged clusters or for clusters incorporating more than one arsenic atom the electron density reaches a maximum value and then monotonically and slowly decreases as total arsenic concentration increases. In the case of doubly negatively charged cluster incorporating two arsenic atoms, the calculated electron density agrees well with the experimental data. Agreement with the experiment confirms the conclusion that two arsenic atoms participate in the cluster formation. Among all present models, the proposed model of clustering by formation of doubly negatively charged cluster incorporating two arsenic atoms gives the best fit to the experimental data and can be used in simulation of high concentration arsenic diffusion.Comment: 13 pages, 4 figures.     Changes in food supply chains, health and demographic situations, lifestyle and social situations, environmental conditions, and increased legislative requirements have led to significant efforts in the development of quality and safety management systems in agribusiness and food industry worldwide (Ropkins and Beck, 2000; Efstratiadis, Karirti, and Arvanitoyannis, 2000; Jacxsens, et al, 2009a, Luning and Marcelis, 2009a). Nowadays, companies have implemented various quality assurance (QA) guidelines and standards, such as GMP and HACCP guidelines (like General Principles of food hygiene (Codex Alimentarius 2003), GFSI guidance document (GFSI (2007), and quality assurance standards (like ISO 9001:2008 (2008), ISO22000:2005 (2005), BRC (2008), and IFS (2007) into their company own food safety management system. The performance of such systems in practice is, however, still variable. Moreover, the continuous pressure on food safety management system (FSMS) performance and the dynamic environment wherein the systems operate (such as emerging pathogens, changing consumer demands, developments in preservation techniques) require that they can be systematically analysed to determine opportunities for improvement (Wallace, et al, 2005; Manning et al, 2006; Van der Spiegel et al, 2006; Cornier et al, 2007; Luning et al, 2009a). Within the European project entitled ‘PathogenCombat- EU FOOD-CT-2005-007081’ various tools have been developed to support food companies and establishments in systematically analysing and judging their food safety management system and its microbiological performance as basis for strategic choices on interventions to improve the FSMS performance. This chapter describes briefly principles of the major tools that have been developed and some others, which are still under still under construction

    Effect of frying instructions for food handlers on acrylamide concentration in French fries : an explorative study.

    The objective of this study was to obtain insight into the effect of frying instructions on food handlers' control decisions in restaurants and to investigate the impact of control decisions on the variation and concentration of acrylamide in French fries. The concentrations of acrylamide and reducing sugars were analyzed, the frying temperature and time were measured, and thawing practices were observed. The results obtained before and after instructions were provided to the food handlers were compared for restaurants as a group and for each restaurant. Frying instructions supported food handlers' decisions to start frying when the oil temperature reached 175°C; all handlers started frying at the correct temperature. However, the effect of the instructions on the food handlers' decisions for frying time differed; most handlers increased the frying time beyond 240 s to achieve crispier French fries with a final color dictated by their preference. Providing instructions did not result in a significant difference in the mean concentration of acrylamide in French fries for the restaurants as a group. However, data analyzed for each restaurant revealed that when food handlers properly followed the instructions, the mean concentration of acrylamide was significantly lower (169 μg/kg) than that before instructions were provided (1,517 μg/kg). When food handlers did not complying with the frying instructions, mean acrylamide concentrations were even higher than those before instructions were provided. Two different strategies were developed to overcome the noncompliant behavior of food handlers: establishing requirements for the features of commercial fryers and strict monitoring of compliance with instructions

    Systematic mapping of two component response regulators to gene targets in a model sulfate reducing bacterium

    BackgroundTwo component regulatory systems are the primary form of signal transduction in bacteria. Although genomic binding sites have been determined for several eukaryotic and bacterial transcription factors, comprehensive identification of gene targets of two component response regulators remains challenging due to the lack of knowledge of the signals required for their activation. We focused our study on Desulfovibrio vulgaris Hildenborough, a sulfate reducing bacterium that encodes unusually diverse and largely uncharacterized two component signal transduction systems.ResultsWe report the first systematic mapping of the genes regulated by all transcriptionally acting response regulators in a single bacterium. Our results enabled functional predictions for several response regulators and include key processes of carbon, nitrogen and energy metabolism, cell motility and biofilm formation, and responses to stresses such as nitrite, low potassium and phosphate starvation. Our study also led to the prediction of new genes and regulatory networks, which found corroboration in a compendium of transcriptome data available for D. vulgaris. For several regulators we predicted and experimentally verified the binding site motifs, most of which were discovered as part of this study.ConclusionsThe gene targets identified for the response regulators allowed strong functional predictions to be made for the corresponding two component systems. By tracking the D. vulgaris regulators and their motifs outside the Desulfovibrio spp. we provide testable hypotheses regarding the functions of orthologous regulators in other organisms. The in vitro array based method optimized here is generally applicable for the study of such systems in all organisms

Thirty students participate in this course, 15 through Leiden University and 15 through Isabela State University. The students are enrolled in different studies, encompassing social, natural and applied sciences.     Biological controls for standardization and interpretation of adaptive immune receptor repertoire profiling

    Use of adaptive immune receptor repertoire sequencing (AIRR-seq) has become widespread, providing new insights into the immune system with potential broad clinical and diagnostic applications. However, like many high-throughput technologies, it comes with several problems, and the AIRR Community was established to understand and help solve them. We, the AIRR Community's Biological Resources Working Group, have surveyed scientists about the need for standards and controls in generating and annotating AIRR-seq data. Here, we review the current status of AIRR-seq, provide the results of our survey, and based on them, offer recommendations for developing AIRR-seq standards and controls, including future work.     A transformer-based approach for early prediction of soybean yield using time-series images

    Crop yield prediction which provides critical information for management decision-making is of significant importance in precision agriculture. Traditional manual inspection and calculation are often laborious and time-consuming. For yield prediction using high-resolution images, existing methods, e.g., convolutional neural network, are challenging to model long range multi-level dependencies across image regions. This paper proposes a transformer-based approach for yield prediction using early-stage images and seed information. First, each original image is segmented into plant and soil categories. Two vision transformer (ViT) modules are designed to extract features from each category. Then a transformer module is established to deal with the time-series features. Finally, the image features and seed features are combined to estimate the yield. A case study has been conducted using a dataset that was collected during the 2020 soybean-growing seasons in Canadian fields. Compared with other baseline models, the proposed method can reduce the prediction error by more than 40%. The impact of seed information on predictions is studied both between models and within a single model. The results show that the influence of seed information varies among different plots but it is particularly important for the prediction of low yields

    Possible causes of variation in acrylamide concentration in French fries prepared in food service establishments: an observational study

    Acrylamide is a probable human carcinogen, and its presence in a range of fried and oven-cooked foods has raised considerable health concern world-wide. Dietary intake studies observed significant variations in acrylamide concentrations, which complicate risk assessment and the establishment of effective control measures. The objective of this study was to obtain an insight into the actual variation in acrylamide concentrations in French fries prepared under typical conditions in a food service establishment (FSE). Besides acrylamide, frying time, frying temperature, and reducing sugars were measured and the actual practices at receiving, thawing and frying during French fries preparation were observed and recorded. The variation in the actual frying temperature contributed most to the variation in acrylamide concentrations, followed by the variation in actual frying time; no obvious effect of reducing sugars was found. The lack of standardised control of frying temperature and frying time (due to inadequate frying equipment) and the variable practices of food handlers seem to contribute most to the large variation and high acrylamide concentrations in French fries prepared in a restaurant type of FSE as compared to chain fast-food services, and institutional caterers. The obtained insights in this study can be used to develop dedicated control measures in FSE, which may contribute to a sustainable reduction in the acrylamide intake
