Effect of permafrost thawing on organic carbon and trace element colloidal speciation in the thermokarst lakes of western Siberia
To examine the mechanisms of carbon mobilization and biodegradation during permafrost thawing and to establish a link between organic carbon (OC) and other chemical and microbiological parameters in forming thermokarst (thaw) lakes, we studied the biogeochemistry of OC and trace elements (TEs) in a chronosequence of small lakes that are being formed due to permafrost thawing in the northern part of western Siberia. Twenty lakes and small ponds of various sizes and ages were sampled for dissolved and colloidal organic carbon, metals and culturable heterotrophic bacterial cell number. We observed a sequence of ecosystems from peat thawing and palsa degradation due to permafrost subsidence in small ponds to large, km-size lakes that are subject to drainage to, finally, the khasyrey (drained lake) formation. There is a systematic evolution of both total dissolved and colloidal concentration of OC and TEs in the lake water along with the chronosequence of lake development that may be directly linked to the microbial mineralization of dissolved organic matter and the liberation of the inorganic components (Fe, Al, and TEs) from the organo-mineral colloids.

In this chronosequence of lake development, we observed an apparent decrease in the relative proportion of low molecular weight <1 kDa (1 kDa ~ 1 nm) OC concentration along with a decrease in the concentration of total dissolved (<0.45 μm) OC. This decrease was accompanied by an increase in the small size organic ligands (probably autochthonous exometabolites produced by the phytoplankton) and a simultaneous decrease in the proportion of large-size organic (humic) complexes of allochthonous (soil) origin. This evolution may be due to the activity of heterotrophic bacterioplankton that use allochthonous organic matter and dissolved nutrients originating from peat lixiviation. Most insoluble TEs demonstrate a systematic decrease in concentration during filtration (5 μm, 0.45 μm) exhibiting a similar pattern among different samples. At the same time, there is an increase in the relative proportion of large size particles over the <1 kDa fraction for most insoluble elements along the chronosequence of lake evolution. TEs are likely to be bound to colloidal OC and coprecipitate with the mineral (Fe, Al) part of the colloids. Upon progressive consumption of dissolved OC by the heterotrophic bacteria, there is liberation of Fe, Al, and insoluble TEs in the water column that may be subjected to coagulation in the form of particles or large-size mineral colloids
Penggulungan Daun Pada Padi Lokal Sulut Saat Kekurangan Air
Water availability is one factor limiting rice production in Indonesia. The evaluation of drought resistance in North Sulawesi local rice is important to elevate Sulawesi capability as food security supporter. This study was conducted to evaluate drought resistance in four local rice cultivars (Burungan, Superwin, Temo and Ombong) under water deficit condition based on the leaf rolling score. After 14 days of treatment, mean of leaf rolling score in well-watered plants was 3-4, whereas in water deficit plants was 9. Under water deficit, Superwin had the lowest score (7.26) compared with Burungan (8.86), Temo (8.57), and Ombong (8.85). Based on the leaf rolling score character, drought resistance in Superwin was larger than the other 3 local rice cultivars, so that Superwin was potential to be cultivated in the water limited area
Numerical Assessment of Morphological and Hydraulic Properties of Moss, Lichen and Peat from a Permafrost Peatland
Due to its insulating and draining role, assessing ground vegetation cover properties is important for high-resolution hydrological modeling of permafrost regions. In this study, morphological and effective hydraulic properties of Western Siberian Lowland ground vegetation samples (lichens, Sphagnum mosses, peat) are numerically studied based on tomography scans. Porosity is estimated through a void voxels counting algorithm, showing the existence of representative elementary volumes (REVs) of porosity for most samples. Then, two methods are used to estimate hydraulic conductivity depending on the sample's homogeneity. For homogeneous samples, direct numerical simulations of a single-phase flow are performed, leading to a definition of hydraulic conductivity related to a REV, which is larger than those obtained for porosity. For heterogeneous samples, no adequate REV may be defined. To bypass this issue, a pore network representation is created from computerized scans. Morphological and hydraulic properties are then estimated through this simplified representation. Both methods converged on similar results for porosity. Some discrepancies are observed for a specific surface area. Hydraulic conductivity fluctuates by 2 orders of magnitude, depending on the method used. Porosity values are in line with previous values found in the literature, showing that arctic cryptogamic cover can be considered an open and well-connected porous medium (over 99 % of overall porosity is open porosity). Meanwhile, digitally estimated hydraulic conductivity is higher compared to previously obtained results based on field and laboratory experiments. However, the uncertainty is less than in experimental studies available in the literature. Therefore, biological and sampling artifacts are predominant over numerical biases. This could be related to compressibility effects occurring during field or laboratory measurements. These numerical methods lay a solid foundation for interpreting the homogeneity of any type of sample and processing some quantitative properties' assessment, either with image processing or with a pore network model. The main observed limitation is the input data quality (e.g., the tomographic scans' resolution) and its pre-processing scheme. Thus, some supplementary studies are compulsory for assessing syn-sampling and syn-measurement perturbations in experimentally estimated, effective hydraulic properties of such a biological porous medium.</p

Reaction of preschool children to the birth of a sibling
The experience of becoming and having a sibling is a common situation for many preschool children. In order to clarify the implications of such an event for the older preschool child, the authors have surveyed the literature and interviewed a series of families where there was a second or third birth. This is a preliminary communication where a broad overview of the many variables involved is sought. Varied techniques for preparing the older preschool sibling were observed, as were varied coping mechanisms employed by the older child in adjusting to the change in his family status. Fourteen variables are discussed, and suggestions are made for further research.Peer Reviewedhttp://deepblue.lib.umich.edu/bitstream/2027.42/43963/1/10578_2005_Article_BF01441311.pd
The Sloan Digital Sky Survey Quasar Catalog V. Seventh Data Release
We present the fifth edition of the Sloan Digital Sky Survey (SDSS) Quasar
Catalog, which is based upon the SDSS Seventh Data Release. The catalog, which
contains 105,783 spectroscopically confirmed quasars, represents the conclusion
of the SDSS-I and SDSS-II quasar survey. The catalog consists of the SDSS
objects that have luminosities larger than M_i = -22.0 (in a cosmology with H_0
= 70 km/s/Mpc Omega_M = 0.3, and Omega_Lambda = 0.7) have at least one emission
line with FWHM larger than 1000 km/s or have interesting/complex absorption
features, are fainter than i > 15.0 and have highly reliable redshifts. The
catalog covers an area of 9380 deg^2. The quasar redshifts range from 0.065 to
5.46, with a median value of 1.49; the catalog includes 1248 quasars at
redshifts greater than four, of which 56 are at redshifts greater than five.
The catalog contains 9210 quasars with i < 18; slightly over half of the
entries have i< 19. For each object the catalog presents positions accurate to
better than 0.1" rms per coordinate, five-band (ugriz) CCD-based photometry
with typical accuracy of 0.03 mag, and information on the morphology and
selection method. The catalog also contains radio, near-infrared, and X-ray
emission properties of the quasars, when available, from other large-area
surveys. The calibrated digital spectra cover the wavelength region 3800-9200
Ang. at a spectral resolution R = 2000 the spectra can be retrieved from the
SDSS public database using the information provided in the catalog. Over 96% of
the objects in the catalog were discovered by the SDSS. We also include a
supplemental list of an additional 207 quasars with SDSS spectra whose archive
photometric information is incomplete.Comment: Accepted, to appear in AJ, 7 figures, electronic version of Table 2

VASCo: computation and visualization of annotated protein surface contacts

Abstract

Background

Structural data from crystallographic analyses contain a vast amount of information on protein-protein contacts. Knowledge on protein-protein interactions is essential for understanding many processes in living cells. The methods to investigate these interactions range from genetics to biophysics, crystallography, bioinformatics and computer modeling. Also crystal contact information can be useful to understand biologically relevant protein oligomerisation as they rely in principle on the same physico-chemical interaction forces. Visualization of crystal and biological contact data including different surface properties can help to analyse protein-protein interactions.

Results

VASCo is a program package for the calculation of protein surface properties and the visualization of annotated surfaces. Special emphasis is laid on protein-protein interactions, which are calculated based on surface point distances. The same approach is used to compare surfaces of two aligned molecules. Molecular properties such as electrostatic potential or hydrophobicity are mapped onto these surface points. Molecular surfaces and the corresponding properties are calculated using well established programs integrated into the package, as well as using custom developed programs. The modular package can easily be extended to include new properties for annotation. The output of the program is most conveniently displayed in PyMOL using a custom-made plug-in.

Conclusion

VASCo supplements other available protein contact visualisation tools and provides additional information on biological interactions as well as on crystal contacts. The tool provides a unique feature to compare surfaces of two aligned molecules based on point distances and thereby facilitates the visualization and analysis of surface differences.</p
