Comparing Methods to Extract the Knowledge from Neural Networks
Neural networks (NN) have been shown to be accurate classifiers in many domains. Unfortunately, the lack of NN’s explanatory capability of knowledge learned has somewhat limited their application. A stream of research has therefore developed focusing on knowledge extraction from within neural networks. The literature, unfortunately, lacks consensus on how best to extract knowledge from help neural networks. Additionally, there is a lack of empirical studies that compare existing algorithms on relevant performance measures. Therefore, this study attempts to help fill this gap by comparing two different approaches to extracting IF-THEN rules from feedforward NN. The results show a significant difference in the performance of the two algorithms depending on the structure of the dataset utilized
Patient-reported outcomes in randomized clinical trials of systemic therapy for advanced soft tissue sarcomas in adults:A systematic review
Background: This systematic review evaluates reporting of patient-reported outcomes (PROs) within randomized clinical trials (RCTs) for advanced soft tissue sarcoma (STS) patients. Methods: A systematic literature search from January 2000 – August 2022 was conducted for phase II/III RCTs evaluating systemic treatments in adult patients with advanced STS. Quality of PRO reporting was assessed using the CONSORT PRO extension. Results: Out of 7294 abstracts, 59 articles were included; comprising 43 RCTs. Only 15 RCTs (35%) included PROs, none as primary endpoints. Only 10 of these RCTs reported PROs, either in the primary (6/10) or secondary publication (1/10) or in both (3/10), with a median time interval of 23 months. The median CONSORT PRO adherence score was 5.5/14, with higher scores in publications focusing exclusively on PROs. Conclusion: These results highlight the need for improved and more consistent PRO reporting to inform patient care in the setting of advanced STS.</p

Leveraging population admixture to characterize the heritability of complex traits.
Despite recent progress on estimating the heritability explained by genotyped SNPs (h(2)g), a large gap between h(2)g and estimates of total narrow-sense heritability (h(2)) remains. Explanations for this gap include rare variants or upward bias in family-based estimates of h(2) due to shared environment or epistasis. We estimate h(2) from unrelated individuals in admixed populations by first estimating the heritability explained by local ancestry (h(2)γ). We show that h(2)γ = 2FSTCθ(1 - θ)h(2), where FSTC measures frequency differences between populations at causal loci and θ is the genome-wide ancestry proportion. Our approach is not susceptible to biases caused by epistasis or shared environment. We applied this approach to the analysis of 13 phenotypes in 21,497 African-American individuals from 3 cohorts. For height and body mass index (BMI), we obtained h(2) estimates of 0.55 ± 0.09 and 0.23 ± 0.06, respectively, which are larger than estimates of h(2)g in these and other data but smaller than family-based estimates of h(2)
Canadian Hydrogen Intensity Mapping Experiment (CHIME) Pathfinder
A pathfinder version of CHIME (the Canadian Hydrogen Intensity Mapping
Experiment) is currently being commissioned at the Dominion Radio Astrophysical
Observatory (DRAO) in Penticton, BC. The instrument is a hybrid cylindrical
interferometer designed to measure the large scale neutral hydrogen power
spectrum across the redshift range 0.8 to 2.5. The power spectrum will be used
to measure the baryon acoustic oscillation (BAO) scale across this poorly
probed redshift range where dark energy becomes a significant contributor to
the evolution of the Universe. The instrument revives the cylinder design in
radio astronomy with a wide field survey as a primary goal. Modern low-noise
amplifiers and digital processing remove the necessity for the analog
beamforming that characterized previous designs. The Pathfinder consists of two
cylinders 37\,m long by 20\,m wide oriented north-south for a total collecting
area of 1,500 square meters. The cylinders are stationary with no moving parts,
and form a transit instrument with an instantaneous field of view of
100\,degrees by 1-2\,degrees. Each CHIME Pathfinder cylinder has a
feedline with 64 dual polarization feeds placed every 30\,cm which
Nyquist sample the north-south sky over much of the frequency band. The signals
from each dual-polarization feed are independently amplified, filtered to
400-800\,MHz, and directly sampled at 800\,MSps using 8 bits. The correlator is
an FX design, where the Fourier transform channelization is performed in FPGAs,
which are interfaced to a set of GPUs that compute the correlation matrix. The
CHIME Pathfinder is a 1/10th scale prototype version of CHIME and is designed

PATRIC, the bacterial bioinformatics database and analysis resource
The Pathosystems Resource Integration Center (PATRIC) is the all-bacterial Bioinformatics Resource Center (BRC) (http://www.patricbrc.org). A joint effort by two of the original National Institute of Allergy and Infectious Diseases-funded BRCs, PATRIC provides researchers with an online resource that stores and integrates a variety of data types [e.g. genomics, transcriptomics, protein-protein interactions (PPIs), three-dimensional protein structures and sequence typing data] and associated metadata. Datatypes are summarized for individual genomes and across taxonomic levels. All genomes in PATRIC, currently more than 10 000, are consistently annotated using RAST, the Rapid Annotations using Subsystems Technology. Summaries of different data types are also provided for individual genes, where comparisons of different annotations are available, and also include available transcriptomic data. PATRIC provides a variety of ways for researchers to find data of interest and a private workspace where they can store both genomic and gene associations, and their own private data. Both private and public data can be analyzed together using a suite of tools to perform comparative genomic or transcriptomic analysis. PATRIC also includes integrated information related to disease and PPIs. All the data and integrated analysis and visualization tools are freely available. Biological, clinical and population relevance of 95 loci for blood lipids.
Plasma concentrations of total cholesterol, low-density lipoprotein cholesterol, high-density lipoprotein cholesterol and triglycerides are among the most important risk factors for coronary artery disease (CAD) and are targets for therapeutic intervention. We screened the genome for common variants associated with plasma lipids in >100,000 individuals of European ancestry. Here we report 95 significantly associated loci (P < 5 x 10(-8)), with 59 showing genome-wide significant association with lipid traits for the first time. The newly reported associations include single nucleotide polymorphisms (SNPs) near known lipid regulators (for example, CYP7A1, NPC1L1 and SCARB1) as well as in scores of loci not previously implicated in lipoprotein metabolism. The 95 loci contribute not only to normal variation in lipid traits but also to extreme lipid phenotypes and have an impact on lipid traits in three non-European populations (East Asians, South Asians and African Americans). Our results identify several novel loci associated with plasma lipids that are also associated with CAD. Finally, we validated three of the novel genes-GALNT2, PPP1R3B and TTC39B-with experiments in mouse models. Taken together, our findings provide the foundation to develop a broader biological understanding of lipoprotein metabolism and to identify new therapeutic opportunities for the prevention of CAD
Search for R-Parity Violating Decays of Scalar Fermions at LEP
A search for pair-produced scalar fermions under the assumption that R-parity
is not conserved has been performed using data collected with the OPAL detector
at LEP. The data samples analysed correspond to an integrated luminosity of
about 610 pb-1 collected at centre-of-mass energies of sqrt(s) 189-209 GeV. An
important consequence of R-parity violation is that the lightest supersymmetric
particle is expected to be unstable. Searches of R-parity violating decays of
charged sleptons, sneutrinos and squarks have been performed under the
assumptions that the lightest supersymmetric particle decays promptly and that
only one of the R-parity violating couplings is dominant for each of the decay
modes considered. Such processes would yield final states consisting of
leptons, jets, or both with or without missing energy. No significant
single-like excess of events has been observed with respect to the Standard
Model expectations. Limits on the production cross- section of scalar fermions
in R-parity violating scenarios are obtained. Constraints on the supersymmetric
particle masses are also presented in an R-parity violating framework analogous
to the Constrained Minimal Supersymmetric Standard Model.Comment: 51 pages, 24 figures, Submitted to Eur. Phys. J.
Bose-Einstein Correlations of Three Charged Pions in Hadronic Z^0 Decays
Bose-Einstein Correlations (BEC) of three identical charged pions were
studied in 4 x 10^6 hadronic Z^0 decays recorded with the OPAL detector at LEP.
The genuine three-pion correlations, corrected for the Coulomb effect, were
separated from the known two-pion correlations by a new subtraction procedure.
A significant genuine three-pion BEC enhancement near threshold was observed
having an emitter source radius of r_3 = 0.580 +/- 0.004 (stat.) +/- 0.029
(syst.) fm and a strength of \lambda_3 = 0.504 +/- 0.010 (stat.) +/- 0.041
(syst.). The Coulomb correction was found to increase the \lambda_3 value by
\~9% and to reduce r_3 by ~6%. The measured \lambda_3 corresponds to a value of
0.707 +/- 0.014 (stat.) +/- 0.078 (syst.) when one takes into account the
three-pion sample purity. A relation between the two-pion and the three-pion

Search for the Standard Model Higgs Boson with the OPAL Detector at LEP
This paper summarises the search for the Standard Model Higgs boson in e+e-
collisions at centre-of-mass energies up to 209 GeV performed by the OPAL
Collaboration at LEP. The consistency of the data with the background
hypothesis and various Higgs boson mass hypotheses is examined. No indication
of a signal is found in the data and a lower bound of 112.7GeV/C^2 is obtained
on the mass of the Standard Model Higgs boson at the 95% CL.Comment: 51 pages, 21 figure
