    Recent increases in Tasmanian Huon pine ring widths from a subalpine stand: natural climate variabiliry, CO2 fertilisation, or greenhouse warming?

    Tasmanian subalpine Huon pines from the extreme high-altitude limit of the species distribution provide a summer temperature reconstruction extending back beyond 800 BC. Compared to low elevation Huon pine sites, the subalpine ring-widths exhibit a straightforward direct response to current growth-season temperatures and indicate anomalous warming of 0.33 ± O.06°C from 1967-91. This warming is consistent with Tasmanian instrumental records and with hemispheric and global records. The possibility that the trees are responding directly to CO2 fertilisation is explored, using a high-precision record of CO2, obtained from air in Antarctic ice and firn, plus direct measurements of air from Cape Grim. The temperature forcing appears capable of explaining the ring-width variations in the alpine trees over the full range of observed periods, whereas CO2 fertilisation would require a more complex interaction and is not supported by other arguments. Two millennia-long tree-ring reconstructions of summer temperatures from South America do not exhibit the recent warming, nor other features found in the Tasmanian record on decadal to century time-scales. In fact, the South American chronologies bear little resemblance to each other, but do, however, reflect their own regional instrumental records. The Mt Read ring-width chronology, and the instrumental temperature series used for its calibration, also co-vary with climate influences of a distinctly regional character, yet still replicate many of the features reported as hemispheric and global temperatures over the last century. Spectral analysis of the Mt Read tree-ring data over the full 2792 years suggests that at least part of the recent warming in the instrumental records could be a consequence of "natural forcing" of the record, complicating an interpretation in terms of a greenhouse-forced warming

    Analysis of the genome of the New Zealand giant collembolan (Holacanthella duospinosa) sheds light on hexapod evolution

    Background: The New Zealand collembolan genus Holacanthella contains the largest species of springtails (Collembola) in the world. Using Illumina technology we have sequenced and assembled a draft genome and transcriptome from Holacanthella duospinosa (Salmon). We have used this annotated assembly to investigate the genetic basis of a range of traits critical to the evolution of the Hexapoda, the phylogenetic position of H. duospinosa and potential horizontal gene transfer events. Results: Our genome assembly was ~375 Mbp in size with a scaffold N50 of ~230 Kbp and sequencing coverage of ~180×. DNA elements, LTRs and simple repeats and LINEs formed the largest components and SINEs were very rare. Phylogenomics (370,877 amino acids) placed H. duospinosa within the Neanuridae. We recovered orthologs of the conserved sex determination genes thought to play a role in sex determination. Analysis of CpG content suggested the absence of DNA methylation, and consistent with this we were unable to detect orthologs of the DNA methyltransferase enzymes. The small subunit rRNA gene contained a possible retrotransposon. The Hox gene complex was broken over two scaffolds. For chemosensory ability, at least 15 and 18 ionotropic glutamate and gustatory receptors were identified, respectively. However, we were unable to identify any odorant receptors or their obligate co-receptor Orco. Twenty-three chitinase-like genes were identified from the assembly. Members of this multigene family may play roles in the digestion of fungal cell walls, a common food source for these saproxylic organisms. We also detected 59 and 96 genes that blasted to bacteria and fungi, respectively, but were located on scaffolds that otherwise contained arthropod genes. Conclusions: The genome of H. duospinosa contains some unusual features including a Hox complex broken over two scaffolds, in a different manner to other arthropod species, a lack of odorant receptor genes and an apparent lack of environmentally responsive DNA methylation, unlike many other arthropods. Our detection of candidate horizontal gene transfer candidates confirms that this phenomenon is occurring across Collembola. These findings allow us to narrow down the regions of the arthropod phylogeny where key innovations have occurred that have facilitated the evolutionary success of Hexapoda

    Competition-based model of pheromone component ratio detection in the moth

    For some moth species, especially those closely interrelated and sympatric, recognizing a specific pheromone component concentration ratio is essential for males to successfully locate conspecific females. We propose and determine the properties of a minimalist competition-based feed-forward neuronal model capable of detecting a certain ratio of pheromone components independently of overall concentration. This model represents an elementary recognition unit for the ratio of binary mixtures which we propose is entirely contained in the macroglomerular complex (MGC) of the male moth. A set of such units, along with projection neurons (PNs), can provide the input to higher brain centres. We found that (1) accuracy is mainly achieved by maintaining a certain ratio of connection strengths between olfactory receptor neurons (ORN) and local neurons (LN), much less by properties of the interconnections between the competing LNs proper. An exception to this rule is that it is beneficial if connections between generalist LNs (i.e. excited by either pheromone component) and specialist LNs (i.e. excited by one component only) have the same strength as the reciprocal specialist to generalist connections. (2) successful ratio recognition is achieved using latency-to-first-spike in the LN populations which, in contrast to expectations with a population rate code, leads to a broadening of responses for higher overall concentrations consistent with experimental observations. (3) when longer durations of the competition between LNs were observed it did not lead to higher recognition accuracy

    Lipidomics Reveals Early Metabolic Changes in Subjects with Schizophrenia: Effects of Atypical Antipsychotics

    There is a critical need for mapping early metabolic changes in schizophrenia to capture failures in regulation of biochemical pathways and networks. This information could provide valuable insights about disease mechanisms, trajectory of disease progression, and diagnostic biomarkers. We used a lipidomics platform to measure individual lipid species in 20 drug-naïve patients with a first episode of schizophrenia (FE group), 20 patients with chronic schizophrenia that had not adhered to prescribed medications (RE group), and 29 race-matched control subjects without schizophrenia. Lipid metabolic profiles were evaluated and compared between study groups and within groups before and after treatment with atypical antipsychotics, risperidone and aripiprazole. Finally, we mapped lipid profiles to n3 and n6 fatty acid synthesis pathways to elucidate which enzymes might be affected by disease and treatment. Compared to controls, the FE group showed significant down-regulation of several n3 polyunsaturated fatty acids (PUFAs), including 20:5n3, 22:5n3, and 22:6n3 within the phosphatidylcholine and phosphatidylethanolamine lipid classes. Differences between FE and controls were only observed in the n3 class PUFAs; no differences where noted in n6 class PUFAs. The RE group was not significantly different from controls, although some compositional differences within PUFAs were noted. Drug treatment was able to correct the aberrant PUFA levels noted in FE patients, but changes in re patients were not corrective. Treatment caused increases in both n3 and n6 class lipids. These results supported the hypothesis that phospholipid n3 fatty acid deficits are present early in the course of schizophrenia and tend not to persist throughout its course. These changes in lipid metabolism could indicate a metabolic vulnerability in patients with schizophrenia that occurs early in development of the disease. © 2013 McEvoy et al

    aMCfast: automation of fast NLO computations for PDF fits

    We present the interface between MadGraph5 aMC@NLO, a self-contained program that calculates cross sections up to next-to-leading order accuracy in an automated manner, and APPLgrid, a code that parametrises such cross sections in the form of look-up tables which can be used for the fast computations needed in the context of PDF fits. The main characteristic of this interface, which we dub aMCfast, is its being fully automated as well, which removes the need to extract manually the process-specific information for additional physics processes, as is the case with other matrix-element calculators, and renders it straightforward to include any new process in the PDF fits. We demonstrate this by studying several cases which are easily measured at the LHC, have a good constraining power on PDFs, and some of which were previously unavailable in the form of a fast interface
