    Lightning: Scaling the GPU Programming Model Beyond a Single GPU

    The GPU programming model is primarily aimed at the development of applications that run one GPU. However, this limits the scalability of GPU code to the capabilities of a single GPU in terms of compute power and memory capacity. To scale GPU applications further, a great engineering effort is typically required: work and data must be divided over multiple GPUs by hand, possibly in multiple nodes, and data must be manually spilled from GPU memory to higher-level memories. We present Lightning: a framework that follows the common GPU programming paradigm but enables scaling to large problems with ease. Lightning supports multi-GPU execution of GPU kernels, even across multiple nodes, and seamlessly spills data to higher-level memories (main memory and disk). Existing CUDA kernels can easily be adapted for use in Lightning, with data access annotations on these kernels allowing Lightning to infer their data requirements and the dependencies between subsequent kernel launches. Lightning efficiently distributes the work/data across GPUs and maximizes efficiency by overlapping scheduling, data movement, and kernel execution when possible. We present the design and implementation of Lightning, as well as experimental results on up to 32 GPUs for eight benchmarks and one real-world application. Evaluation shows excellent performance and scalability, such as a speedup of 57.2 x over the CPU using Lighting with 16 GPUs over 4 nodes and 80 GB of data, far beyond the memory capacity of one GPU. </p

    Rapid syndromic PCR testing in patients with respiratory tract infections reduces time to results and improves microbial yield

    Lack of rapid and comprehensive microbiological diagnosis in patients with community acquired pneumonia (CAP) hampers appropriate antimicrobial therapy. This study evaluates the real-world performance of the BioFire FilmArray Pneumonia panel plus (FAP plus) and explores the feasibility of evaluation in a randomised controlled trial. Patients presenting to hospital with suspected CAP were recruited in a prospective feasibility study. An induced sputum or an endotracheal aspirate was obtained from all participants. The FAP plus turnaround time (TAT) and microbiological yield were compared with standard diagnostic methods (SDs). 96/104 (92%) enrolled patients had a respiratory tract infection (RTI); 72 CAP and 24 other RTIs. Median TAT was shorter for the FAP plus, compared with in-house PCR (2.6 vs 24.1 h, p < 0.001) and sputum cultures (2.6 vs 57.5 h, p < 0.001). The total microbiological yield by the FAP plus was higher compared to SDs (91% (162/179) vs 55% (99/179), p < 0.0001). Haemophilus influenzae, Streptococcus pneumoniae and influenza A virus were the most frequent pathogens. In conclusion, molecular panel testing in adults with CAP was associated with a significant reduction in time to actionable results and increased microbiological yield. The impact on antibiotic use and patient outcome should be assessed in randomised controlled trials.publishedVersio

    Square root singularity in the viscosity of neutral colloidal suspensions at large frequencies

    The asymptotic frequency ω\omega, dependence of the dynamic viscosity of neutral hard sphere colloidal suspensions is shown to be of the form η0A(ϕ)(ωτP)1/2\eta_0 A(\phi) (\omega \tau_P)^{-1/2}, where A(ϕ)A(\phi) has been determined as a function of the volume fraction ϕ\phi, for all concentrations in the fluid range, η0\eta_0 is the solvent viscosity and τP\tau_P the P\'{e}clet time. For a soft potential it is shown that, to leading order steepness, the asymptotic behavior is the same as that for the hard sphere potential and a condition for the cross-over behavior to 1/ωτP1/\omega \tau_P is given. Our result for the hard sphere potential generalizes a result of Cichocki and Felderhof obtained at low concentrations and agrees well with the experiments of van der Werff et al, if the usual Stokes-Einstein diffusion coefficient D0D_0 in the Smoluchowski operator is consistently replaced by the short-time self diffusion coefficient Ds(ϕ)D_s(\phi) for non-dilute colloidal suspensions.Comment: 18 pages LaTeX, 1 postscript figur

    Lessons learned in a decade of research software engineering gpu applications

    After years of using Graphics Processing Units (GPUs) to accelerate scientific applications in fields as varied as tomography, computer vision, climate modeling, digital forensics, geospatial databases, particle physics, radio astronomy, and localization microscopy, we noticed a number of technical, socio-technical, and non-technical challenges that Research Software Engineers (RSEs) may run into. While some of these challenges, such as managing different programming languages within a project, or having to deal with different memory spaces, are common to all software projects involving GPUs, others are more typical of scientific software projects. Among these challenges we include changing resolutions or scales, maintaining an application over time and making it sustainable, and evaluating both the obtained results and the achieved performance

    A spatial column-store to triangulate the Netherlands on the fly

    3D digital city models, important for urban planning, are currently constructed from massive point clouds obtained through airborne LiDAR (Light Detection and Ranging). They are semantically enriched with information obtained from auxiliary GIS data like Cadastral data which contains information about the boundaries of properties, road networks, rivers, lakes etc. Technical advances in the LiDAR data acquisition systems made possible the rapid acquisition of high resolution topographical information for an entire country. Such data sets are now reaching the trillion points barrier. To cope with this data deluge and provide up-to-date 3D digital city models on demand current geospatial management strategies should be re-thought. This work presents a column-oriented Spatial Database Management System which provides in-situ data access, effective data skipping, efficient spatial operations, and interactive data visualization. Its efficiency and scalability is demonstrated using a dense LiDAR scan of The Netherlands consisting of 640 billion points and the latest Cadastral information, and compared with PostGIS
