ENGINES: exploring single nucleotide variation in entire human genomes

    Get PDF
<p>Abstract</p> <p>Background</p> <p>Next generation ultra-sequencing technologies are starting to produce extensive quantities of data from entire human genome or exome sequences, and therefore new software is needed to present and analyse this vast amount of information. The 1000 Genomes project has recently released raw data for 629 complete genomes representing several human populations through their Phase I interim analysis and, although there are certain public tools available that allow exploration of these genomes, to date there is no tool that permits comprehensive population analysis of the variation catalogued by such data.</p> <p>Description</p> <p>We have developed a genetic variant site explorer able to retrieve data for Single Nucleotide Variation (SNVs), population by population, from entire genomes without compromising future scalability and agility. ENGINES (ENtire Genome INterface for Exploring SNVs) uses data from the 1000 Genomes Phase I to demonstrate its capacity to handle large amounts of genetic variation (>7.3 billion genotypes and 28 million SNVs), as well as deriving summary statistics of interest for medical and population genetics applications. The whole dataset is pre-processed and summarized into a data mart accessible through a web interface. The query system allows the combination and comparison of each available population sample, while searching by rs-number list, chromosome region, or genes of interest. Frequency and FST filters are available to further refine queries, while results can be visually compared with other large-scale Single Nucleotide Polymorphism (SNP) repositories such as HapMap or Perlegen.</p> <p>Conclusions</p> <p>ENGINES is capable of accessing large-scale variation data repositories in a fast and comprehensive manner. It allows quick browsing of whole genome variation, while providing statistical information for each variant site such as allele frequency, heterozygosity or FST values for genetic differentiation. Access to the data mart generating scripts and to the web interface is granted from <url>http://spsmart.cesga.es/engines.php</url></p

Topological phonon analysis of the 2D buckled honeycomb lattice: an application to real materials

By means of group theory, topological quantum chemistry, first-principles and Monte Carlo calculations, we analyze the topology of the 2D buckled honeycomb lattice phonon spectra. Taking the pure crystal structure as an input, we show that eleven distinct phases are possible, five of which necessarily have non-trivial topology according to topological quantum chemistry. Another four of them are also identified as topological using Wilson loops in an analytical model that includes all the symmetry allowed force constants up to third nearest neighbors, making a total of nine topological phases. We then compute the ab initio phonon spectra for the two-dimensional crystals of Si, Ge, P, As and Sb in this structure and construct its phase diagram. Despite the large proportion of topological phases found in the analytical model, all of the crystals lie in a trivial phase. By analyzing the force constants space using Monte Carlo calculations, we elucidate why topological phonon phases are physically difficult to realize in real materials with this crystal structure

Feasibility study for the surface prediction and mapping of phytonutrients in minimally processed rocket leaves (Diplotaxis tenuifolia) during storage by hyperspectral imaging

A comprehensive study of the feasibility of hyperspectral imaging in visible (400–1000 nm) and near infrared (900–1700 nm) regions was investigated for prediction and concentration mapping of Vitamin C, ascorbic acid (AA), dehydroascorbic acid (DHAA) and phenols in wild rocket (Diplotaxis tenuifolia) over a storage span of 12 days at 5 °C. Partial least squares regression (PLSR) with different data pretreatments and wavelength selection resulted in satisfactory predictions for all parameters in the NIR range except DHAA. Prediction models were used for concentration mapping to follow changes over time. The prediction maps will be comprehensively study to assess the pixel to pixel variation within the rocket leaves. The PLSR models for Vitamin C, AA and phenols yielded an R2 of 0.76, 0.73 and 0.78, respectively in external prediction with root mean square errors approximately equivalent to those of reference analysis. Conclusively, hyperspectral imaging, with the correct mapping approach, can be a useful tool for the prediction and mapping of phytonutrients in wild rocket (Diplotaxis tenuifolia) over time

    Cosmología hoy: una revisión

    Get PDF
Finalmente se presentan las ideas generales de quintaesencia.&nbsp;A summary of the standard model of cosmology from it origins until today are presented. Firstly, recent observational results, among which are: the various measurements of the RCF, type Ia supernovae, galaxies catalog; significant results of N-body cosmological simulations are reported. Right after there is a theoretical part which analyzes the FRW models. Following, the problem of the cosmological constant, inflation and acoustic oscillations are discussed. Finally, the general ideas behind quintessence are presented

On the fraction of dark matter in charged massive particles (CHAMPs)

From various cosmological, astrophysical and terrestrial requirements, we derive conservative upper bounds on the present-day fraction of the mass of the Galactic dark matter (DM) halo in charged massive particles (CHAMPs). If dark matter particles are neutral but decay lately into CHAMPs, the lack of detection of heavy hydrogen in sea water and the vertical pressure equilibrium in the Galactic disc turn out to put the most stringent bounds. Adopting very conservative assumptions about the recoiling velocity of CHAMPs in the decay and on the decay energy deposited in baryonic gas, we find that the lifetime for decaying neutral DM must be > (0.9-3.4)x 10^3 Gyr. Even assuming the gyroradii of CHAMPs in the Galactic magnetic field are too small for halo CHAMPs to reach Earth, the present-day fraction of the mass of the Galactic halo in CHAMPs should be < (0.4-1.4)x 10^{-2}. We show that redistributing the DM through the coupling between CHAMPs and the ubiquitous magnetic fields cannot be a solution to the cuspy halo problem in dwarf galaxies.Comment: 21 pages, 2 figures. Twenty-two consecutive patients with acute myeloid leukemia in first complete remission submitted to autologous hematopoietic stem cells transplantation conditioned with busulfan and melphalan were evaluated between 1993 and 2006. The overall survival, according to the Kaplan-Meier curve, was 57.5% at 36 months, with a "plateau" at 20 months after transplant. Factors such as gender, French-American-British (FAB) classification of acute myeloid leukemia, induction therapy, intensive consolidation, remission after the first cycle of induction and source of cells had no impact on survival. One patient with poor prognosis before the procedure died a year after transplantation. Nine patients died, eight by relapse and one because of bleeding. Death before 100 days occurred for two patients, one due to relapse and the other bleeding caused by refractory thrombocytopenia related to the procedure. In conclusion, the conditioning regiment with busulfan and melphalan is a valid option compared to the other conditioning regimens, with an excellent overall survival

Dirac Gauginos, Negative Supertraces and Gauge Mediation

In an attempt to maximize General Gauge Mediated parameter space, I propose simple models in which gauginos and scalars are generated from disconnected mechanisms. In my models Dirac gauginos are generated through the supersoft mechanism, while independent R-symmetric scalar masses are generated through operators involving non-zero messenger supertrace. I propose several new methods for generating negative messenger supertraces which result in viable positive mass squareds for MSSM scalars. The resultant spectra are novel, compressed and may contain light fermionic SM adjoint fields.Comment: 16 pages 3 figure
