    Imaging radar polarimetry from wave synthesis

    It was shown that it is possible to measure the complete scattering matrix of an object using data acquired on a single aircraft pass, and can combine the signals later in the data processor to generate radar images corresponding to any desired combination of transmit and receive polarization. Various scattering models predict different dependence on polarization state of received power from an object. The imaging polarimeter permits determination of this dependence, which is called the polarization signature, of each point in a radar image. Comparison of the theoretical predictions and observational data yield identification of possible scattering mechanisms for each area of interest. It was found that backscatter from the ocean is highly polarized and well-modeled by Bragg scattering, while scattering from trees in a city park possesses a considerable unpolarized component. Urban regions exhibit the characteristics expected from dihedral corner reflectors and their polarization signatures are quite different from the one-bounce Bragg model

    Finding optimal strategies for influencing social networks in two player games

The social network is analyzed using a discrete time agent based model. Each agent has a belief [-0.5,0.5] and interacts stochastically pairwise with their neighbors. The network converges to a set of equilibrium beliefs in expectation. A 2-player game is formulated in which the players control a set of stubborn agents whose beliefs never change, and who wield significant influence in the network. Each player chooses how to connect their stubborn agents to maximally influence the network. Two different payoff functions are defined, and the pure Nash equilibrium strategy profiles are found in a series of test networks. Finding equilibrium strategy profiles can be difficult for large networks due to exponential increases in the strategy space but a simulated annealing heuristic is used to rapidly find equilibria using best response dynamics. We demonstrate through experimentation that the games formulated admit pure Nash equilibrium strategy profiles and that best response dynamics can be used to find them. We also test a scenario based on the author's experience in Afghanistan to show how nonsymmetric equilibria can naturally emerge if each player weights the value of agents in the network differently.by Nicholas J Howard.S.M

    Plasma microRNA levels following resection of metastatic melanoma

    Melanoma remains the leading cause of skin cancer–related deaths. Surgical resection and adjuvant therapies can result in disease-free intervals for stage III and stage IV disease; however, recurrence is common. Understanding microRNA (miR) dynamics following surgical resection of melanomas is critical to accurately interpret miR changes suggestive of melanoma recurrence. Plasma of 6 patients with stage III (n = 2) and stage IV (n = 4) melanoma was evaluated using the NanoString platform to determine pre- and postsurgical miR expression profiles, enabling analysis of more than 800 miRs simultaneously in 12 samples. Principal component analysis detected underlying patterns of miR expression between pre- vs postsurgical patients. Group A contained 3 of 4 patients with stage IV disease (pre- and postsurgical samples) and 2 patients with stage III disease (postsurgical samples only). The corresponding preoperative samples to both individuals with stage III disease were contained in group B along with 1 individual with stage IV disease (pre- and postsurgical samples). Group A was distinguished from group B by statistically significant analysis of variance changes in miR expression ( P < .0001). This analysis revealed that group A vs group B had downregulation of let-7b-5p, miR-520f, miR-720, miR-4454, miR-21-5p, miR-22-3p, miR-151a-3p, miR-378e, and miR-1283 and upregulation of miR-126-3p, miR-223-3p, miR-451a, let-7a-5p, let-7g-5p, miR-15b-5p, miR-16-5p, miR-20a-5p, miR-20b-5p, miR-23a-3p, miR-26a-5p, miR-106a-5p, miR-17-5p, miR-130a-3p, miR-142-3p, miR-150-5p, miR-191-5p, miR-199a-3p, miR-199b-3p, and miR-1976. Changes in miR expression were not readily evident in individuals with distant metastatic disease (stage IV) as these individuals may have prolonged inflammatory responses. Thus, inflammatory-driven miRs coinciding with tumor-derived miRs can blunt anticipated changes in expression profiles following surgical resection

    Hubble Space Telescope Near-IR Transmission Spectroscopy of the Super-Earth HD 97658b

    Recent results from the Kepler mission indicate that super-Earths (planets with masses between 1-10 times that of the Earth) are the most common kind of planet around nearby Sun-like stars. These planets have no direct solar system analogue, and are currently one of the least well-understood classes of extrasolar planets. Many super-Earths have average densities that are consistent with a broad range of bulk compositions, including both water-dominated worlds and rocky planets covered by a thick hydrogen and helium atmosphere. Measurements of the transmission spectra of these planets offer the opportunity to resolve this degeneracy by directly constraining the scale heights and corresponding mean molecular weights of their atmospheres. We present Hubble Space Telescope near-infrared spectroscopy of two transits of the newly discovered transiting super-Earth HD 97658b. We use the Wide Field Camera 3's scanning mode to measure the wavelength-dependent transit depth in thirty individual bandpasses. Our averaged differential transmission spectrum has a median 1 sigma uncertainty of 23 ppm in individual bins, making this the most precise observation of an exoplanetary transmission spectrum obtained with WFC3 to date. Our data are inconsistent with a cloud-free solar metallicity atmosphere at the 10 sigma level. They are consistent at the 0.4 sigma level with a flat line model, as well as effectively flat models corresponding to a metal-rich atmosphere or a solar metallicity atmosphere with a cloud or haze layer located at pressures of 10 mbar or higher.Comment: ApJ in press; revised version includes an updated orbital ephemeris for the plane

    Rat Strain Ontology: structured controlled vocabulary designed to facilitate access to strain data at RGD

    BACKGROUND: The Rat Genome Database (RGD) ( http://rgd.mcw.edu/) is the premier site for comprehensive data on the different strains of the laboratory rat (Rattus norvegicus). The strain data are collected from various publications, direct submissions from individual researchers, and rat providers worldwide. Rat strain, substrain designation and nomenclature follow the Guidelines for Nomenclature of Mouse and Rat Strains, instituted by the International Committee on Standardized Genetic Nomenclature for Mice. While symbols and names aid in identifying strains correctly, the flat nature of this information prohibits easy search and retrieval, as well as other data mining functions. In order to improve these functionalities, particularly in ontology-based tools, the Rat Strain Ontology (RS) was developed. RESULTS: The Rat Strain Ontology (RS) reflects the breeding history, parental background, and genetic manipulation of rat strains. This controlled vocabulary organizes strains by type: inbred, outbred, chromosome altered, congenic, mutant and so on. In addition, under the chromosome altered category, strains are organized by chromosome, and further by type of manipulations, such as mutant or congenic. This allows users to easily retrieve strains of interest with modifications in specific genomic regions. The ontology was developed using the Open Biological and Biomedical Ontology (OBO) file format, and is organized on the Directed Acyclic Graph (DAG) structure. Rat Strain Ontology IDs are included as part of the strain report (RS: ######). CONCLUSIONS: As rat researchers are often unaware of the number of substrains or altered strains within a breeding line, this vocabulary now provides an easy way to retrieve all substrains and accompanying information. Its usefulness is particularly evident in tools such as the PhenoMiner at RGD, where users can now easily retrieve phenotype measurement data for related strains, strains with similar backgrounds or those with similar introgressed regions. This controlled vocabulary also allows better retrieval and filtering for QTLs and in genomic tools such as the GViewer. The Rat Strain Ontology has been incorporated into the RGD Ontology Browser ( http://rgd.mcw.edu/rgdweb/ontology/view.html?acc_id=RS:0000457#s) and is available through the National Center for Biomedical Ontology ( http://bioportal.bioontology.org/ontologies/1150) or the RGD ftp site ( ftp://rgd.mcw.edu/pub/ontology/rat_strain/)

    The CRIRES Search for Planets Around the Lowest-Mass Stars. I. High-Precision Near-Infrared Radial Velocities with an Ammonia Gas Cell

    Radial velocities measured from near-infrared spectra are a potentially powerful tool to search for planets around cool stars and sub-stellar objects. However, no technique currently exists that yields near-infrared radial velocity precision comparable to that routinely obtained in the visible. We describe a method for measuring high-precision relative radial velocities of these stars from K-band spectra. The method makes use of a glass cell filled with ammonia gas to calibrate the spectrograph response similar to the "iodine cell" technique that has been used very successfully in the visible. Stellar spectra are obtained through the ammonia cell and modeled as the product of a Doppler-shifted template spectrum of the object and a spectrum of the cell, convolved with a variable instrumental profile model. A complicating factor is that a significant number of telluric absorption lines are present in the spectral regions containing useful stellar and ammonia lines. The telluric lines are modeled simultaneously as well using spectrum synthesis with a time-resolved model of the atmosphere over the observatory. The free parameters in the complete model are the wavelength scale of the spectrum, the instrumental profile, adjustments to the water and methane abundances in the atmospheric model, telluric spectrum Doppler shift, and stellar Doppler shift. Tests of the method based on the analysis of hundreds of spectra obtained for late M dwarfs over six months demonstrate that precisions of ~5 m/s are obtainable over long timescales, and precisions of better than 3 m/s can be obtained over timescales up to a week. The obtained precision is comparable to the predicted photon-limited errors, but primarily limited over long timescales by the imperfect modeling of the telluric lines.Comment: Accepted for publication in Ap

    Comprehensive quality control utilizing the prehybridization third-dye image leads to accurate gene expression measurements by cDNA microarrays

    BACKGROUND: Gene expression profiling using microarrays has become an important genetic tool. Spotted arrays prepared in academic labs have the advantage of low cost and high design and content flexibility, but are often limited by their susceptibility to quality control (QC) issues. Previously, we have reported a novel 3-color microarray technology that enabled array fabrication QC. In this report we further investigated its advantage in spot-level data QC. RESULTS: We found that inadequate amount of bound probes available for hybridization led to significant, gene-specific compression in ratio measurements, increased data variability, and printing pin dependent heterogeneities. The impact of such problems can be captured through the definition of quality scores, and efficiently controlled through quality-dependent filtering and normalization. We compared gene expression measurements derived using our data processing pipeline with the known input ratios of spiked in control clones, and with the measurements by quantitative real time RT-PCR. In each case, highly linear relationships (R(2)>0.94) were observed, with modest compression in the microarray measurements (correction factor<1.17). CONCLUSION: Our microarray analytical and technical advancements enabled a better dissection of the sources of data variability and hence a more efficient QC.
