Morphological diversity of the speckled dace (Rhinichthys osculus) in Oregon's desert springs
The Speckled dace (Rhinichthys osculus) is the most widespread minnow in western North America (Gilbert and Williams, 2002). It has diversified widely across its range—both morphologically and genetically—and as such might rightly be called a species complex. Our ongoing work aims to determine where boundaries between potentially undescribed species lie in Oregon and to identify morphological differences that may help diagnose those taxonomic entities. Meristic and linear morphometric data were collected from preserved specimens originating in four major drainage basins in desert Oregon. Morphometric data points to some potential phenotypic differences between fish reared in springs (slow-moving water) and fish reared in streams (fast-moving water). In particular, spring fish from each basin tend to have shallower bodies and shorter heads than the stream fish from the same basin. The morphologic differences described by this study will give insight in to the evolutionary history of this species complex and how geography has influenced the diversification of R. osculus
Supernova 1954J (Variable 12) in NGC 2403 Unmasked
We have confirmed that the precursor star of the unusual Supernova 1954J
(also known as Variable 12) in NGC 2403 survived what appears to have been a
super-outburst, similar to the 1843 Great Eruption of eta Carinae in the
Galaxy. The apparent survivor has changed little in brightness and color over
the last eight years, and a Keck spectrum reveals characteristics broadly
similar to those of eta Car. This is further suggested by our identification of
the actual outburst-surviving star in high-resolution images obtained with the
Advanced Camera for Surveys on the Hubble Space Telescope. We reveal this
``supernova impostor'' as a highly luminous (M_V^0 ~ -8.0 mag), very massive
(M_initial >~ 25 Msun) eruptive star, now surrounded by a dusty (A_V ~ 4 mag)
nebula, similar to eta Car's famous Homunculus.Comment: 13 pages, 10 figures, to appear in the 2005 June PAS
A Target Enrichment Bait Set for Studying Relationships among Ostariophysan Fishes
© 2020 by the American Society of Ichthyologists and Herpetologists. Target enrichment of conserved nuclear loci has helped reconstruct evolutionary relationships among a wide variety of species. While there are preexisting bait sets to enrich a few hundred loci across all fishes or a thousand loci from acanthomorph fishes, no bait set exists to enrich large numbers (\u3e1,000 loci) of ultraconserved nuclear loci from ostariophysans, the second largest actinopterygian superorder. In this study, we describe how we designed a bait set to enrich 2,708 ultraconserved nuclear loci from ostariophysan fishes by combining an existing genome assembly with low coverage sequence data collected from two ostariophysan lineages. We perform a series of enrichment experiments using this bait set across the ostariophysan tree of life, from the deepest splits among the major groups (\u3e150 Ma) to more recent divergence events that have occurred during the last 50 million years. Our results demonstrate that the bait set we designed is useful for addressing phylogenetic questions from the origin of crown ostariophysans to more recent divergence events, and our in silico results suggest that this bait set may be useful for addressing evolutionary questions in closely related groups of fishes, like Clupeiformes
The Missing Luminous Blue Variables and the Bistability Jump
We discuss an interesting feature of the distribution of luminous blue
variables on the H-R diagram, and we propose a connection with the bistability
jump in the winds of early-type supergiants. There appears to be a deficiency
of quiescent LBVs on the S Dor instability strip at luminosities between log
L/Lsun = 5.6 and 5.8. The upper boundary, is also where the
temperature-dependent S Dor instability strip intersects the bistability jump
at about 21,000 K. Due to increased opacity, winds of early-type supergiants
are slower and denser on the cool side of the bistability jump, and we
postulate that this may trigger optically-thick winds that inhibit quiescent
LBVs from residing there. We conduct numerical simulations of radiation-driven
winds for a range of temperatures, masses, and velocity laws at log L/Lsun=5.7
to see what effect the bistability jump should have. We find that for
relatively low stellar masses the increase in wind density at the bistability
jump leads to the formation of a modest to strong pseudo photosphere -- enough
to make an early B-type star appear as a yellow hypergiant. Thus, the proposed
mechanism will be most relevant for LBVs that are post-red supergiants. Yellow
hypergiants like IRC+10420 and rho Cas occupy the same luminosity range as the
``missing'' LBVs, and show apparent temperature variations at constant
luminosity. If these yellow hypergiants do eventually become Wolf-Rayet stars,
we speculate that they may skip the normal LBV phase, at least as far as their

On the nature of the prototype LBV AG Carinae I. Fundamental parameters during visual minimum phases and changes in the bolometric luminosity during the S-Dor cycle
We present a detailed spectroscopic analysis of the luminous blue variable AG
Carinae during the last two visual minimum phases of its S-Dor cycle (1985-1990
and 2000-2003). The analysis reveals an overabundance of He, N, and Na, and a
depletion of H, C, and O, on the surface of AG Car, indicating the presence of
CNO-processed material. Furthermore, the ratio N/O is higher on the stellar
surface than in the nebula. We found that the minimum phases of AG Car are not
equal to each other, since we derived a noticeable difference between the
maximum effective temperature achieved during 1985-1990 (22,800 K) and
2000-2001 (17,000 K). While the wind terminal velocity was 300 km/s in
1985-1990, it was as low as 105 km/s in 2001. The mass-loss rate, however, was
lower from 1985-1990 (1.5 x 10^(-5) Msun/yr) than from 2000-2001 (3.7 x 10^(-5)
Msun/yr). We found that the wind of AG Car is significantly clumped (f=0.10 -
0.25) and that clumps must be formed deep in the wind. We derived a bolometric
luminosity of 1.5 x 10^6 Lsun during both minimum phases which, contrary to the
common assumption, decreases to 1.0 x 10^6 Lsun as the star moves towards
maximum flux in the V band. Assuming that the decrease in the bolometric
luminosity of AG Car is due to the energy used to expand the outer layers of
the star (Lamers 1995), we found that the expanding layers contain roughly 0.6
- 2 Msun. Such an amount of mass is an order of magnitude lower than the
nebular mass around AG Car, but is comparable to the nebular mass found around
lower-luminosity LBVs and to that of the Little Homunculus of Eta Car. If such
a large amount of mass is indeed involved in the S Dor-type variability, we
speculate that such instability could be a failed Giant Eruption, with several

A High-Quality Bonobo Genome Refines The Analysis Of Hominid Evolution
The divergence of chimpanzee and bonobo provides one of the few examples of recent hominid speciation(1,2). Here we describe a fully annotated, high-quality bonobo genome assembly, which was constructed without guidance from reference genomes by applying a multiplatform genomics approach. We generate a bonobo genome assembly in which more than 98% of genes are completely annotated and 99% of the gaps are closed, including the resolution of about half of the segmental duplications and almost all of the full-length mobile elements. We compare the bonobo genome to those of other great apes(1,3-5) and identify more than 5,569 fixed structural variants that specifically distinguish the bonobo and chimpanzee lineages. We focus on genes that have been lost, changed in structure or expanded in the last few million years of bonobo evolution. We produce a high-resolution map of incomplete lineage sorting and estimate that around 5.1% of the human genome is genetically closer to chimpanzee or bonobo and that more than 36.5% of the genome shows incomplete lineage sorting if we consider a deeper phylogeny including gorilla and orangutan. We also show that 26% of the segments of incomplete lineage sorting between human and chimpanzee or human and bonobo are non-randomly distributed and that genes within these clustered segments show significant excess of amino acid replacement compared to the rest of the genome

Cognition, behaviour and academic skills after cognitive rehabilitation in Ugandan children surviving severe malaria: a randomised trial
<p>Abstract</p> <p>Background</p> <p>Infection with severe malaria in African children is associated with not only a high mortality but also a high risk of cognitive deficits. There is evidence that interventions done a few years after the illness are effective but nothing is known about those done immediately after the illness. We designed a study in which children who had suffered from severe malaria three months earlier were enrolled into a cognitive intervention program and assessed for the immediate benefit in cognitive, academic and behavioral outcomes.</p> <p>Methods</p> <p>This parallel group randomised study was carried out in Kampala City, Uganda between February 2008 and October 2010. Sixty-one Ugandan children aged 5 to 12 years with severe malaria were assessed for cognition (using the Kaufman Assessment Battery for Children, second edition and the Test of Variables of Attention), academic skills (Wide Range Achievement Test, third edition) and psychopathologic behaviour (Child Behaviour Checklist) three months after an episode of severe malaria. Twenty-eight were randomised to sixteen sessions of computerised cognitive rehabilitation training lasting eight weeks and 33 to a non-treatment group. Post-intervention assessments were done a month after conclusion of the intervention. Analysis of covariance was used to detect any differences between the two groups after post-intervention assessment, adjusting for age, sex, weight for age z score, quality of the home environment, time between admission and post-intervention testing and pre-intervention score. The primary outcome was improvement in attention scores for the intervention group. This trial is registered with Current Controlled Trials, number ISRCTN53183087.</p> <p>Results</p> <p>Significant intervention effects were observed in the intervention group for learning mean score (SE), [93.89 (4.00) vs 106.38 (4.32), <it>P </it>= 0.04] but for working memory the intervention group performed poorly [27.42 (0.66) vs 25.34 (0.73), <it>P </it>= 0.04]. No effect was observed in the other cognitive outcomes or in any of the academic or behavioural measures.</p> <p>Conclusions</p> <p>In this pilot study, our computerised cognitive training program three months after severe malaria had an immediate effect on cognitive outcomes but did not affect academic skills or behaviour.
