    Quantum computation via measurements on the low-temperature state of a many-body system

    We consider measurement-based quantum computation using the state of a spin-lattice system in equilibrium with a thermal bath and free to evolve under its own Hamiltonian. Any single qubit measurements disturb the system from equilibrium and, with adaptive measurements performed at a finite rate, the resulting dynamics reduces the fidelity of the computation. We show that it is possible to describe the loss in fidelity by a single quantum operation on the encoded quantum state that is independent of the measurement history. To achieve this simple description, we choose a particular form of spin-boson coupling to describe the interaction with the environment, and perform measurements periodically at a natural rate determined by the energy gap of the system. We found that an optimal cooling exists, which is a trade-off between keeping the system cool enough that the resource state remains close to the ground state, but also isolated enough that the cooling does not strongly interfere with the dynamics of the computation. For a sufficiently low temperature we obtain a fault-tolerant threshold for the couplings to the environment.Comment: 9 pages, 3 figures; v2 published versio

    We numerically show fractal Weyl law behavior in an open Hamiltonian system that is described by a smooth potential and which supports numerous above-barrier resonances. This behavior holds even relatively far away from the classical limit.     Ambient DESI and LESA-MS analysis of proteins adsorbed to a biomaterial surface using in-situ surface tryptic digestion

    The detection and identification of proteins adsorbed onto biomaterial surfaces under ambient conditions has significant experimental advantages but has proven to be difficult to achieve with conventional measuring technologies. In this study, we present an adaptation of desorption electrospray ionization (DESI) and liquid extraction surface analysis (LESA) mass spectrometry (MS) coupled with in-situ surface tryptic digestion to identify protein species from a biomaterial surface. Cytochrome c, myoglobin, and BSA in a combination of single and mixture spots were printed in an array format onto Permanox slides, followed by in-situ surface digestion and detection via MS. Automated tandem MS performed on surface peptides was able to identify the proteins via MASCOT. Limits of detection were determined for DESI-MS and a comparison of DESI and LESA-MS peptide spectra characteristics and sensitivity was made. DESI-MS images of the arrays were produced and analyzed with imaging multivariate analysis to automatically separate peptide peaks for each of the proteins within a mixture into distinct components. This is the first time that DESI and LESA-MS have been used for the in-situ detection of surface digested proteins on biomaterial surfaces and presents a promising proof of concept for the use of ambient MS in the rapid and automated analysis of surface proteins

    The paper examines the Naas Motorway Bypass which cost £16m at 1983 prices. Twelve thousand vehicles a day using the bypass save over 10 minutes between 8 am and 8 pm and 6 minutes at other times. Five thousand vehicles a day using the present route through Naas also benefit by saving 4 minutes due to reduced congestion in the town. In addition to time savings, the bypass reduces accidents and fuel costs. Ninety-one per cent of the benefits accrue in time savings. The internal rate of return on the project is estimated at 20.51 per cent, assuming 2 per cent annual traffic and income growth. The sensitivity tests of the results show that even with zero growth in incomes and traffic for twenty years, a high proportion of leisure time savings with zero value and no increase in the value of fuel savings the project would have an internal rate of return which meets the test discount rate used by the Department of Finance. The environmental aspects of the bypass are positive in terms of noise and smoke and lead pollution reduction. The impact on farm severence and natural amenities on the motorway route has been mitigated by several design features of the bypass

    A comparison of Pfam and MEROPS: Two databases, one comprehensive, and one specialised.

    BACKGROUND: We wished to compare two databases based on sequence similarity: one that aims to be comprehensive in its coverage of known sequences, and one that specialises in a relatively small subset of known sequences. One of the motivations behind this study was quality control. Pfam is a comprehensive collection of alignments and hidden Markov models representing families of proteins and domains. MEROPS is a catalogue and classification of enzymes with proteolytic activity (peptidases or proteases). These secondary databases are used by researchers worldwide, yet their contents are not peer reviewed. Therefore, we hoped that a systematic comparison of the contents of Pfam and MEROPS would highlight missing members and false-positives leading to improvements in quality of both databases. An additional reason for carrying out this study was to explore the extent of consensus in the definition of a protein family. RESULTS: About half (89 out of 174) of the peptidase families in MEROPS overlapped single Pfam families. A further 32 MEROPS families overlapped multiple Pfam families. Where possible, new Pfam families were built to represent most of the MEROPS families that did not overlap Pfam. When comparing the numbers of sequences found in the overlap between a MEROPS family and its corresponding Pfam family, in most cases the overlap was substantial (52 pairs of MEROPS and Pfam families had an intersection size of greater than 75% of the union) but there were some differences in the sets of sequences included in the MEROPS families versus the overlapping Pfam families. CONCLUSIONS: A number of the discrepancies between MEROPS families and their corresponding Pfam families arose from differences in the aims and philosophies of the two databases. Examination of some of the discrepancies highlighted additional members of families, which have subsequently been added in both Pfam and MEROPS. This has led to improvements in the quality of both databases. Overall there was a great deal of consensus between the databases in definitions of a protein family

    Design and simulation of a rapid high percision profilometer

Based on system specifications and requirements, atomic force microscopy (AFM) was determined to be the most appropriate profilometry technique. The major components of the device include: (1) A commercially available auto-sensing AFM probe, (2) custom designed probe positioning hardware, (3) sample positioning hardware, (4) probe tip calibration and image processing, and (5) scanned image processing and convolution. The primary focus of this thesis is on the probe positioning hardware design and simulation of the customized profilometer. The design enables the system to simultaneously scan both surfaces of the sample, which increases speed, as well as compensate for distorted samples. The image reconstruction algorithms and system homogeneous transformation matrices (HTMs) are utilized in the simulations of the system. The simulations examine multiple scanning scenarios to determine the necessary requirements of the device to achieve the specified resolution. The system variables available in the simulations are: (1) probe tip contour, (2) actuator specifications, and (3) sample orientation.
