    Early life stages of a Mediterranean coral are vulnerable to ocean warming and acidification

    The ability of coral populations to recover from disturbance depends on larval dispersion and recruitment. While ocean warming and acidification effects on adult corals are well documented, information on early life stages is comparatively scarce. Here, we investigate whether ocean warming and acidification can affect the larval and juvenile development of the Mediterranean azooxanthellate coral Astroides calycularis. Larvae and juveniles were raised for 9 months at ambient (23 &deg;C) and warm (26 &deg;C) temperatures and ambient (8.0) and low pH (7.7, on the total scale). The timing of the larvae metamorphosis, growth of the juvenile polyp, and skeletal characteristics of the 9-month-old polyps were monitored. Settlement and metamorphosis were more successful and hastened under a warm temperature. In contrast, low pH delayed the metamorphosis and affected growth of the recruits by reducing the calcified area of attachment to the substrate, as well as by diminishing the skeleton volume and the number of septa. However, skeleton density was higher under low pH and ambient temperature. The warm temperature and low pH treatment had a negative impact on the survival, settlement, and growth of recruits. This study provides evidence of the threat that represents ocean warming and acidification for the larval recruitment and the growth of recruits of A. calycularis.</p

    Direct visualization reveals dynamics of a transient intermediate during protein assembly

    Interactions between proteins underlie numerous biological functions. Theoretical work suggests that protein interactions initiate with formation of transient intermediates that subsequently relax to specific, stable complexes. However, the nature and roles of these transient intermediates have remained elusive. Here, we characterized the global structure, dynamics, and stability of a transient, on-pathway intermediate during complex assembly between the Signal Recognition Particle (SRP) and its receptor. We show that this intermediate has overlapping but distinct interaction interfaces from that of the final complex, and it is stabilized by long-range electrostatic interactions. A wide distribution of conformations is explored by the intermediate; this distribution becomes more restricted in the final complex and is further regulated by the cargo of SRP. These results suggest a funnel-shaped energy landscape for protein interactions, and they provide a framework for understanding the role of transient intermediates in protein assembly and biological regulation

    Denoising the Denoisers: an independent evaluation of microbiome sequence error-correction approaches

    High-depth sequencing of universal marker genes such as the 16S rRNA gene is a common strategy to profile microbial communities. Traditionally, sequence reads are clustered into operational taxonomic units (OTUs) at a defined identity threshold to avoid sequencing errors generating spurious taxonomic units. However, there have been numerous bioinformatic packages recently released that attempt to correct sequencing errors to determine real biological sequences at single nucleotide resolution by generating amplicon sequence variants (ASVs). As more researchers begin to use high resolution ASVs, there is a need for an in-depth and unbiased comparison of these novel “denoising” pipelines. In this study, we conduct a thorough comparison of three of the most widely-used denoising packages (DADA2, UNOISE3, and Deblur) as well as an open-reference 97% OTU clustering pipeline on mock, soil, and host-associated communities. We found from the mock community analyses that although they produced similar microbial compositions based on relative abundance, the approaches identified vastly different numbers of ASVs that significantly impact alpha diversity metrics. Our analysis on real datasets using recommended settings for each denoising pipeline also showed that the three packages were consistent in their per-sample compositions, resulting in only minor differences based on weighted UniFrac and Bray–Curtis dissimilarity. DADA2 tended to find more ASVs than the other two denoising pipelines when analyzing both the real soil data and two other host-associated datasets, suggesting that it could be better at finding rare organisms, but at the expense of possible false positives. The open-reference OTU clustering approach identified considerably more OTUs in comparison to the number of ASVs from the denoising pipelines in all datasets tested. The three denoising approaches were significantly different in their run times, with UNOISE3 running greater than 1,200 and 15 times faster than DADA2 and Deblur, respectively. Our findings indicate that, although all pipelines result in similar general community structure, the number of ASVs/OTUs and resulting alpha-diversity metrics varies considerably and should be considered when attempting to identify rare organisms from possible background noise

    Thermal properties of treatment wetlands operated under freezing conditions

    ABSTRACT: The use of treatment wetlands (TWs) presents particular challenges in regions with sub-zero winter temperatures, due to reduced biological activity and risk of pipe breakage or clogging due to freezing. We studied the vertical temperature distribution in four pilot-scale TWs exposed to winter temperatures in order to determine the impact of operational system parameters and the role of insulation on heat conservation inside the filtering bed. The overall temperature pattern was similar in all wetlands, with a trend of increasing temperature from the surface toward the bottom during the cold season. No freezing was detected in the wetlands despite average daily temperatures as low as −20 °C. Influent water temperature and hydraulic loading had a stronger influence on TW temperatures in winter than air temperature. The vertical distribution of temperatures in TWs is more sensitive to hydraulic loading variation in the percolating operating condition than in the saturated flow with forced aeration configuration. Our results suggest that TW systems can remain operational under cold winter conditions provided the surface is properly insulated by vegetation, mulch and/or snow

    Seagrass can mitigate negative ocean acidification effects on calcifying algae

    The ultimate effect that ocean acidification (OA) and warming will have on the physiology of calcifying algae is still largely uncertain. Responses depend on the complex interactions between seawater chemistry, global/local stressors and species-specific physiologies. There is a significant gap regarding the effect that metabolic interactions between coexisting species may have on local seawater chemistry and the concurrent effect of OA. Here, we manipulated CO2 and temperature to evaluate the physiological responses of two common photoautotrophs from shallow tropical marine coastal ecosystems in Brazil: the calcifying alga Halimeda cuneata, and the seagrass Halodule wrightii. We tested whether or not seagrass presence can influence the calcification rate of a widespread and abundant species of Halimeda under OA and warming. Our results demonstrate that under elevated CO2, the high photosynthetic rates of H. wrightii contribute to raise H. cuneata calcification more than two-fold and thus we suggest that H. cuneata populations coexisting with H. wrightii may have a higher resilience to OA conditions. This conclusion supports the more general hypothesis that, in coastal and shallow reef environments, the metabolic interactions between calcifying and non-calcifying organisms are instrumental in providing refuge against OA effects and increasing the resilience of the more OA-susceptible species.E.B. would like to thank the Coordenação de Aperfeiçoamento de Pessoas de Nível Superior (CAPES) for Masters funding.     An Integrated Ecosystem Approach for Assessing the Potential Role of Cultivated Bivalve Shells as Part of the Carbon Trading System

    The role of bivalve mariculture in the CO2 cycle has been commonly evaluated as the balance between respiration, shell calcium carbonate sequestration and CO2 release during biogenic calcification. However, this approach neglects the ecosystem implications of cultivating bivalves at high densities, e.g. the impact on phytoplankton dynamics and benthic-pelagic coupling, which can significantly contribute to the CO2 cycle. Therefore, an ecosystem approach that accounts for the trophic interactions of bivalve aquaculture, including dissolved and particulate organic and inorganic carbon cycling, is needed to provide a rigorous assessment of the role of bivalve mariculture in the CO2 cycle. On the other hand, the discussion about the inclusion of shells of cultured bivalves into the carbon trading system should be framed within the context of ecosystem goods and services. Humans culture bivalves with the aim of producing food, not sequestering CO2 in their shells, therefore the main ecosystem good provided by bivalve aquaculture is meat production, and shells should be considered as by-products of this human activity. This reasoning provides justification for dividing up respired CO2 between meat and shell when constructing a specific bivalve CO2 budget for potential use of bivalve shells in the carbon trading system. Thus, an integrated ecosystem approach, as well as an understanding of the ecosystems goods and services of bivalve aquaculture, are 2 essential requisites for providing a reliable assessment of the role of bivalve shells in the CO2 cycle

    Mindfulness training for primary care for portuguese-speaking immigrants : a pilot study

    Background: Portuguese-speaking immigrants are a growing underserved population in the Unites States who experience high levels of psychological distress and increased vulnerability to mental health disorders such as depression and anxiety. Current evidence shows that mindfulness-based interventions (MBIs) are effective to promote physical and mental health among educated English speakers; nonetheless, the lack of diversity in the mindfulness literature is a considerable limitation. To our knowledge, the feasibility and acceptability of MBIs among Portuguese-speaking immigrants have not yet been investigated. Methods: This single-arm pilot study (N = 30) explored the feasibility, acceptability, and cultural aspects of Mindfulness Training for Primary Care (MTPC)-Portuguese among Portuguese-speaking immigrants in the Boston area. MTPC is an 8-week, primary care-adapted, referral-based, insurance-reimbursable, trauma-informed MBI that is fully integrated into a healthcare system. The study also examined intervention preliminary effectiveness on mental health outcomes (depression and anxiety symptoms) and self-regulation (emotional regulation, mindfulness, self-compassion, interoceptive awareness), and initiation of health behavior was explored. Results: Primary care providers referred 129 patients from 2018 to 2020. Main DSM-5 primary diagnoses were depression (76.3%) and anxiety disorders (6.7%). Participants (N = 30) attended a mean of 6.1 (SD 1.92) sessions and reported a mean of 213.7 (SD = 124.3) min of practice per week. All survey finishers would recommend the program to a friend, found the program helpful, and rated the overall program as “very good” or “excellent,” and 93% would participate again, with satisfaction mean scores between 4.6 and 5 (Likert scale 0– 5). Participants and group leaders provided feedback to refine MTPC-Portuguese culturally responsiveness regarding materials language, settings, time, food, and community building. Patients exhibited reductions in depression (d = 0.67; p < 0.001) and anxiety (d = 0.48; p = 0.011) symptoms, as well as enhanced emotional regulation (d = 0.45; p = 0.009), and among survey finishers, 50% initiated health behavior change through action plan initiation. Conclusion: This pilot study suggests that MTPC-Portuguese is feasible, acceptable, and culturally appropriate among Portuguese-speaking patients in the Boston area. Furthermore, the intervention might potentially decrease depression and anxiety symptoms, facilitate health behavior change, and improve emotional regulation. MTPC-Portuguese investigation with larger samples in controlled studies is warranted to support its dissemination and implementation in the healthcare system
