    This study determines the effect of government payments on real agricultural asset values using Bayesian vector autoregression. In developing the empirical model, special attention is focused on the informational content of government payments. The results indicate that government payments to farmers have little effect on real asset values in the long run.     On Open and Collaborative Software Development in the DoD

    Proceedings Paper (for Acquisition Research Program)The US Department of Defense (specifically, but not limited to, the DoD CIO Clarifying Guidance Regarding Open Source Software, DISA launch of Forge.mil and OSD Open Technology Development Roadmap Plan) has called for increased use of open source software and the adoption of best practices from the free/open source software (F/OSS) community to foster greater reuse and innovation between programs in the DoD. In our paper, we examine some key aspects of open and collaborative software development inspired by the success of the F/OSS movement as it might manifest itself within the US DoD. This examination is made from two perspectives: the reuse potential among DoD programs sharing software and the incentives, strategies and policies that will be required to foster a culture of collaboration needed to achieve the benefits indicative of F/OSS. Our conclusion is that to achieve predictable and expected reuse, not only are technical infrastructures needed, but also a shift to the business practices in the software development and delivery pattern seen in the traditional acquisition lifecycle is needed.     Systematic comparison of monoclonal versus polyclonal antibodies for mapping histone modifications by ChIP-seq.

    BackgroundThe robustness of ChIP-seq datasets is highly dependent upon the antibodies used. Currently, polyclonal antibodies are the standard despite several limitations: They are non-renewable, vary in performance between lots and need to be validated with each new lot. In contrast, monoclonal antibody lots are renewable and provide consistent performance. To increase ChIP-seq standardization, we investigated whether monoclonal antibodies could replace polyclonal antibodies. We compared monoclonal antibodies that target five key histone modifications (H3K4me1, H3K4me3, H3K9me3, H3K27ac and H3K27me3) to their polyclonal counterparts in both human and mouse cells.ResultsOverall performance was highly similar for four monoclonal/polyclonal pairs, including when we used two distinct lots of the same monoclonal antibody. In contrast, the binding patterns for H3K27ac differed substantially between polyclonal and monoclonal antibodies. However, this was most likely due to the distinct immunogen used rather than the clonality of the antibody.ConclusionsAltogether, we found that monoclonal antibodies as a class perform equivalently to polyclonal antibodies for the detection of histone post-translational modifications in both human and mouse. Accordingly, we recommend the use of monoclonal antibodies in ChIP-seq experiments

    The COBE satellite, and the DMR experiment in particular, was extraordinarily successful. However, the DMR results were announced about 7 years ago, during which time a great deal more has been learned about anisotropies in the Cosmic Microwave Background (CMB). The CMB experiments currently being designed and built, including long-duration balloons, interferometers, and two space missions, promise to address several fundamental cosmological issues.     Binary-state speciation and extinction method is conditionally robust to realistic violations of its assumptions

    Phylogenetic comparative methods allow us to test evolutionary hypotheses without the benefit of an extensive fossil record. These methods, however, make simplifying assumptions, among them that clades are always increasing or stable in diversity, an assumption we know to be false. This study simulates hypothetical clades to test whether the Binary State Speciation and Extinction (BiSSE) method can be used to correctly detect relative differences in diversification rate between ancestral and derived character states even as net diversification rates are declining overall. We simulate clades with declining but positive diversification rates, as well those in which speciation rates decline below extinction rates so that they are losing richness for part of their history. We run these analyses both with simulated symmetric and asymmetric speciation rates to test whether BiSSE can be used to detect them correctly. For simulations with a neutral character, the fit for a BiSSE model with a neutral character is better than alternative models so long as net diversification rates remain positive. Once net diversification rates become negative, the BiSSE model with the greatest likelihood often has a non-neutral character, even though there is no such character in the simulation. BiSSE’s usefulness in detecting real asymmetry in speciation rates improves with clade age, even well after net diversification rates have become negative. BiSSE is most useful in analyzing clades of intermediate age, before they have reached peak diversity and gone into decline. After this point, users of BiSSE risk incorrectly inferring differential evolutionary rates when none exist. Fortunately, most studies using BiSSE and similar models focus on rapid, recent diversifications, and are less likely to encounter the biases BiSSE models are subject to for older clades. For extant groups that were once more diverse than now, however, caution should be taken in inferring past diversification patterns without fossil data

    Statistical and Dynamic Models of Charge Balance Functions

    Charge balance functions, which identify balancing particle-antiparticle pairs on a statistical basis, have been shown to be sensitive to whether hadronization is delayed by several fm/c in relativistic heavy ion collisions. Results from two classes of models are presented here, microscopic hadronic models and thermal models. The microscopic models give results which are contrary to recently published pi+pi- balance functions from the STAR collaboration, whereas the thermal model roughly reproduce the experimental results. This suggests that charge conservation is local at breakup, which is in line with expectations for a delayed hadronization. Predictions are also presented for balance functions binned as a function of Q_inv.Comment: 12 pages 6 figure

    Phase and amplitude correction for multi-echo water-fat separation with bipolar acquisitions

    Purpose: To address phase and amplitude errors for multi-point water-fat separation with bipolar acquisitions, which efficiently collect all echoes with alternating read-out gradient polarities in one repetition. Materials and Methods: With the bipolar acquisitions, eddy currents and other system nonidealities can induce inconsistent phase errors between echoes, disrupting water-fat separation. Previous studies have addressed phase correction in the read-out direction. However, the bipolar acquisitions may be subject to spatially high order phase errors as well as an amplitude modulation in the read-out direction. A method to correct for the 2D phase and amplitude errors is introduced. Low resolution reference data with reversed gradient polarities are collected. From the pair of low-resolution data collected with opposite gradient polarities, the two-dimensional phase errors are estimated and corrected. The pair of data are then combined for water-fat separation. Results: We demonstrate that the proposed method can effectively remove the high order errors with phantom and in vivo experiments, including obliquely oriented scans. Conclusion: For bipolar multi-echo acquisitions, uniform water-fat separation can be achieved by removing high order phase errors with the proposed method. © 2010 Wiley-Liss, Inc

    Robust multipoint water-fat separation using fat likelihood analysis

    Fat suppression is an essential part of routine MRI scanning. Multiecho chemical-shift based water-fat separation methods estimate and correct for Bo field inhomogeneity. However, they must contend with the intrinsic challenge of water-fat ambiguity that can result in water-fat swapping. This problem arises because the signals from two chemical species, when both are modeled as a single discrete spectral peak, may appear indistinguishable in the presence of Bo off-resonance. In conventional methods, the water-fat ambiguity is typically removed by enforcing field map smoothness using region growing based algorithms. In reality, the fat spectrum has multiple spectral peaks. Using this spectral complexity, we introduce a novel concept that identifies water and fat for multiecho acquisitions by exploiting the spectral differences between water and fat. A fat likelihood map is produced to indicate if a pixel is likely to be water-dominant or fat-dominant by comparing the fitting residuals of two different signal models. The fat likelihood analysis and field map smoothness provide complementary information, and we designed an algorithm (Fat Likelihood Analysis for Multiecho Signals) to exploit both mechanisms. It is demonstrated in a wide variety of data that the Fat Likelihood Analysis for Multiecho Signals algorithm offers highly robust water-fat separation for 6-echo acquisitions, particularly in some previously challenging applications. © 2011 Wiley Periodicals, Inc
