    Analysis and Assembling of Network Structure in Mutualistic Systems

    It has been observed that mutualistic bipartite networks have a nested structure of interactions. In addition, the degree distributions associated with the two guilds involved in such networks (e.g. plants & pollinators or plants & seed dispersers) approximately follow a truncated power law. We show that nestedness and truncated power law distributions are intimately linked, and that any biological reasons for such truncation are superimposed to finite size effects . We further explore the internal organization of bipartite networks by developing a self-organizing network model (SNM) that reproduces empirical observations of pollination systems of widely different sizes. Since the only inputs to the SNM are numbers of plant and animal species, and their interactions (i.e., no data on local abundance of the interacting species are needed), we suggest that the well-known association between species frequency of interaction and species degree is a consequence rather than a cause, of the observed network structure.Comment: J. of.     X-ray Spectra of the RIXOS source sample

    We present results of an extensive study of the X-ray spectral properties of sources detected in the RIXOS survey, that is nearly complete down to a flux limit of 3e-14 cgs (0.5-2 keV). We show that for X-ray surveys containing sources with low count rate spectral slopes estimated using simple hardness ratios in the ROSAT band can be biased. Instead we analyse three-colour X-ray data using statistical techniques appropriate to the Poisson regime which removes the effects of this bias. We have then applied this technique to the RIXOS survey to study the spectral properties of the sample. For the AGN we find an average energy index of 1.05+-0.05 with no evidence for spectral evolution with redshift. Individual AGN are shown to have a range of properties including soft X-ray excesses and intrinsic absorption. Narrow Emission Line Galaxies also seem to fit to a power-law spectrum, which may indicate a non-thermal origin for their X-ray emission. We infer that most of the clusters in the sample have a bremsstrahlung temperature >3 keV, although some show evidence for a cooling flow. The stars deviate strongly from a power-law model but fit to a thermal model. Finally, we have analysed the whole RIXOS sample containing 1762 sources. We find that the mean spectral slope of the sources hardens at lower fluxes in agreement with results from other samples. However, a study of the individual sources demonstrates that the hardening of the mean is caused by the appearance of a population of very hard sources at the lowest fluxes.     Lipidomics Reveals Reduced Inflammatory Lipid Species and Storage Lipids after Switching from EFV/FTC/TDF to RPV/FTC/TDF: A Randomized Open-Label Trial

    HIV and antiretroviral therapy affect lipid metabolism. Lipidomics quantifies several individual species that are overlooked using conventional biochemical analyses, outperforming traditional risk equations. We aimed to compare the plasma lipidomic profile of HIV patients taking efavirenz (EFV) or rilpivirine (RPV). Patients >/= 18 years old on EFV co-formulated with emtricitabine and tenofovir disoproxil fumarate (FTC/TDF) with HIV-RNA /=6 months were randomized to continue EFV/FTC/TDF (n = 14) or switch to RPV/FTC/TDF (n =15). Lipidomic analyses conducted by mass spectrometry (MS) were performed at baseline and after 12 and 24 weeks. OWLiver((R)) Care and OWLiver((R)) tests were performed to estimate the presence of fatty liver disease (NAFLD). No significant differences (83% male, median age 44 years, 6 years receiving EFV/FTC/TDF, CD4(+) count 740 cells/mm(3), TC 207 [57 HDL-C/133 LDL-C] mg/dL, TG 117 mg/dL) were observed between the groups at baseline. Significant reductions in plasma lipids and lipoproteins but increased circulating bilirubin concentrations were observed in patients who switched to RPV/FTC/TDF. Patients on RPV/FTC/TDF showed a decrease in the global amount of storage lipids (-0.137 log2 [fold-change] EFV vs. 0.059 log2 [fold-change] RPV) but an increase in lysophosphatidylcholines (LPCs) and total steroids. Compared with EFV, RPV increased metabolites with anti-inflammatory properties and reduced the repository of specific lipotoxic lipids

    Allelochemical stress inhibits growth, leaf water relations, PSII photochemistry, non-photochemical fluorescence quenching, and heat energy dissipation in three C3 perennial species

    In this study, the effect of two allelochemicals, benzoxazolin-2(3H)-one (BOA) and cinnamic acid (CA), on different physiological and morphological characteristics of 1-month-old C3 plant species (Dactylis glomerata, Lolium perenne, and Rumex acetosa) was analysed. BOA inhibited the shoot length of D. glomerata, L. perenne, and R. acetosa by 49%, 19%, and 19% of the control. The root length of D. glomerata, L. perenne, and R. acetosa growing in the presence of 1.5 mM BOA and CA was decreased compared with the control. Both allelochemicals (BOA, CA) inhibited leaf osmotic potential (LOP) in L. perenne and D. glomerata. In L. perenne, Fv/Fm decreased after treatment with BOA (1.5 mM) while CA (1.5 mM) also significantly reduced Fv/Fm in L. perenne. Both allelochemicals decreased Ī¦PSII in D. glomerata and L. perenne within 24 h of treatment, while in R. acetosa, Ī¦PSII levels decreased by 72 h following treatment with BOA and CA. There was a decrease in qP and NPQ on the first, fourth, fifth, and sixth days after treatment with BOA in D. glomerata, while both allelochemicals reduced the qP level in R. acetosa. There was a gradual decrease in the fraction of light absorbed by PSII allocated to PSII photochemistry (P) in R. acetosa treated with BOA and CA. The P values in D. glomerata were reduced by both allelochemicals and the portion of absorbed photon energy that was thermally dissipated (D) in D. glomerata and L. perenne was decreased by BOA and CA. Photon energy absorbed by PSII antennae and trapped by ā€˜closedā€™ PSII reaction centres (E) was decreased after CA exposure in D. glomerata. BOA and CA (1.5 mM concentration) decreased the leaf protein contents in all three perennial species. This study provides new understanding of the physiological and biochemical mechanisms of action of BOA and CA in one perennial dicotyledon and two perennial grasses. The acquisition of such knowledge may ultimately provide a rational and scientific basis for the design of safe and effective herbicides

    A common genetic network underlies substance use disorders and disruptive or externalizing disorders

    Here we summarize evidence obtained by our group during the last two decades, and contrasted it with a review of related data from the available literature to show that behavioral syndromes involving attention deficit/hyperactivity disorder (ADHD), externalizing disorders, and substance-use disorder (SUD) share similar signs and symptoms (i.e., have a biological basis as common syndromes), physiopathological and psychopathological mechanisms, and genetic factors. Furthermore, we will show that the same genetic variants harbored in different genes are associated with different syndromes and that non-linear interactions between genetic variants (epistasis) best explain phenotype severity, long-term outcome, and response to treatment. These data have been depicted in our studies by extended pedigrees, where ADHD, externalizing symptoms, and SUD segregate and co-segregate. Finally, we applied here a new formal network analysis using the set of significantly replicated genes that have been shown to be either associated and/or linked to ADHD, disruptive behaviors, and SUD in order to detect significantly enriched gene categories for protein and genetic interactions, pathways, co-expression, co-localization, and protein domain similarity. We found that networks related to pathways involved in axon guidance, regulation of synaptic transmission, and regulation of transmission of nerve impulse are overrepresented. In summary, we provide compiled evidence of complex networks of genotypes underlying a wide phenotype that involves SUD and externalizing disorders

    Measurable Residual Disease by Next-Generation Flow Cytometry in Multiple Myeloma

    PURPOSE: Assessing measurable residual disease (MRD) has become standard with many tumors, but the clinical meaning of MRD in multiple myeloma (MM) remains uncertain, particularly when assessed by next-generation flow (NGF) cytometry. Thus, we aimed to determine the applicability and sensitivity of the flow MRD-negative criterion defined by the International Myeloma Working Group (IMWG). PATIENTS AND METHODS: In the PETHEMA/GEM2012MENOS65 trial, 458 patients with newly diagnosed MM had longitudinal assessment of MRD after six induction cycles with bortezomib, lenalidomide, and dexamethasone (VRD), autologous transplantation, and two consolidation courses with VRD. MRD was assessed in 1, 100 bone marrow samples from 397 patients; the 61 patients without MRD data discontinued treatment during induction and were considered MRD positive for intent-to-treat analysis. The median limit of detection achieved by NGF was 2.9 Ɨ 10-6. Patients received maintenance (lenalidomide Ā± ixazomib) according to the companion PETHEMA/GEM2014MAIN trial. RESULTS: Overall, 205 (45%) of 458 patients had undetectable MRD after consolidation, and only 14 of them (7%) have experienced progression thus far; seven of these 14 displayed extraosseous plasmacytomas at diagnosis and/or relapse. Using time-dependent analysis, patients with undetectable MRD had an 82% reduction in the risk of progression or death (hazard ratio, 0.18; 95% CI, 0.11 to 0.30; P < .001) and an 88% reduction in the risk of death (hazard ratio, 0.12; 95% CI, 0.05 to 0.29; P < .001). Timing of undetectable MRD (after induction v intensification) had no impact on patient survival. Attaining undetectable MRD overcame poor prognostic features at diagnosis, including high-risk cytogenetics. By contrast, patients with Revised International Staging System III status and positive MRD had dismal progression-free and overall survivals (median, 14 and 17 months, respectively). Maintenance increased the rate of undetectable MRD by 17%. CONCLUSION: The IMWG flow MRD-negative response criterion is highly applicable and sensitive to evaluate treatment efficacy in MM

    Past Achievements and Future Challenges in 3D Photonic Metamaterials

    Photonic metamaterials are man-made structures composed of tailored micro- or nanostructured metallo-dielectric sub-wavelength building blocks that are densely packed into an effective material. This deceptively simple, yet powerful, truly revolutionary concept allows for achieving novel, unusual, and sometimes even unheard-of optical properties, such as magnetism at optical frequencies, negative refractive indices, large positive refractive indices, zero reflection via impedance matching, perfect absorption, giant circular dichroism, or enhanced nonlinear optical properties. Possible applications of metamaterials comprise ultrahigh-resolution imaging systems, compact polarization optics, and cloaking devices. This review describes the experimental progress recently made fabricating three-dimensional metamaterial structures and discusses some remaining future challenges
