Mixed Nash Equilibria in Concurrent Terminal-Reward Games
We study mixed-strategy Nash equilibria in multiplayer deterministic concurrent games played on graphs, with terminal-reward payoffs (that is, absorbing states with a value for each player). We show undecidability of the existence of a constrained Nash equilibrium (the constraint requiring that one player should have maximal payoff), with only three players and 0/1-rewards (i.e., reachability objectives). This has to be compared with the undecidability result by Ummels and Wojtczak for turn-based games which requires 14 players and general rewards. Our proof has various interesting consequences: (i) the undecidability of the existence of a Nash equilibrium with a constraint on the social welfare; (ii) the undecidability of the existence of an (unconstrained) Nash equilibrium in concurrent games with terminal-reward payoffs
Analysis of trichome differentiation in Arabidopsis thaliana: From cell fate initiation to cell death
In der folgenden Dissertationsarbeit habe ich mich mit Zelldifferenzierungsprozessen anhand der Blatthaarentwicklung der Modellpflanze Arabidopsis thaliana beschäftigt. Der Zelltyp "Trichom" eignet sich besonders um entwicklungsbiologische Fragestellungen wie beispielsweise die Initiation eines bestimmten Zellschicksals, die Generierung eines geordneten Abstandsmusters oder auch die Prozesse hinsichtlich der Ausbildung einer streng festgelegten dreidimensionalen Zellform zu untersuchen. In meiner Arbeit habe ich einige dieser Aspekte untersucht. Daher unterteile ich meine Ausführungen in die beiden Abschnitte Morphogenese (Untersuchung der Ausbildung einer bestimmten Zellform) und Trichom-Musterbilding ("pattern formation"; Analyse der Prozesse, die für die Zellschicksalsfestlegung der Blatthaare aus anfänglich nicht unterscheidbaren Zellen notwendig sind). Im Kapitel Morphogenese habe ich mich mit zwei Mutanten beschäftigt, die Störungen der Ausbildung der Zellform aufweisen. In normalen, sogenannten wildtypischen (WT) Blatthaaren wachsen die Zellen aus der Blattoberfläche aus und bilden anschließend ein stereotypisches Verzweigungsmuster. In der stichel-Mutante (sti) ist die Entstehung der Verzweigungen vollständig gestört, d.h., es entstehen keine Verzweigungen mehr. Es konnte in der Arbeit gezeigt werden, dass das STI-Gen diesen Prozess in einer Dosis-abhängigen Art reguliert. Eine Reduzierung der STI-Aktivität führt demnach zu einer Reduktion der Verzweigungen und eine Erhöhung zu einer vermehrten Verzweigung. Daneben legte die Klonierung des STI-Gens durch Hilmar Ilgenfritz eine Verbindung der Morphogenese mit bestimmten Zell-Zyklus-Prozessen nahe. Frühere Untersuchungen ergaben, dass Trichom-Zellen einen bestimmten Typ von Zellzyklus durchlaufen. Der DNA-Gehalt wird dabei wie bei einer normalen Zellteilung verdoppelt, die Zelle teilt sich jedoch nicht. Dieser Prozess wird als Endoreduplikation oder auch Endoreplikation bezeichnet. Tatsächlich kodiert STI für ein Protein, das Ähnlichkeiten mit einer DNA-Polymerase-Untereinheit besitzt, also mit einem Enzym, das maßgeblich an der Synthese von DNA während des Zellzyklus beteiligt ist. Allerdings konnte weder eine Verminderung des DNA-Gehalts in sti-Mutanten noch eine Erhöhung in Pflanzen, die STI vermehrt produzieren, beobachtet werden. Die weitere Analyse zeigte jedoch, dass STI zu einer phylogenetisch separierten Gruppe von Proteinen gehört, die bislang nur in Pflanzen gefunden wurde und wahrscheinlich nicht in direktem Zusammenhang mit den DNA-Polymerase-Untereinheiten steht. Diese Vermutung wurde weiter untermauert durch die Beobachtung, dass das STI-Protein nicht im Kern, also dem Ort der DNA-Synthese, sondern an den zukünftigen Verzweigungspunkten der Trichome gefunden wurde. STI scheint also direkt an der Ausbildung der Verzweigungen beteiligt zu sein. Die zweite Morphogenese-Mutante (cpr5), die von mir in dieser Arbeit untersucht wurde, ähnelt sti insofern, als auch hier eine starke Reduktion der Trichom-Verzweigung zu beobachten ist. Darüber hinaus konnte ich zeigen, dass es hierbei, im Gegensatz zu sti, zu einer Reduktion des DNA-Gehalts in den Trichomen der cpr5-Mutante kommt. Die weitere Analyse ergab, dass es in cpr5 zu einem Absterben der Trichome kommt, was auch in anderen Teilen der Pflanze beobachtet wurde. Daneben weist cpr5 ein vermindertes Wachstum auf und scheint in mehreren Prozessen gestört zu sein. Gemeinsam mit Viktor Kirik wurde das CPR5-Gen kloniert und es zeigte sich, dass es für ein Protein unbekannter Funktion kodiert. Die Proteinstruktur lässt keine genaueren Vermutungen über die molekulare Funktion von CPR5 zu. Im zweiten Teil dieser Arbeit konzentriere ich mich auf die Prozesse der Ausbildung des regelmäßigen Abstandsmusters der Trichome zueinander. Dabei war vor allem eine Komponente dieses Musterbildungssystems, das TTG1-Gen, noch nicht genauer charakterisiert. Ich konnte die Aktivität des TTG1-Gens in zellulärer und zeitlicher Auflösung anhand von Promoter-GUSAnalysen aufzeigen und die Lokalisation des TTG1-Proteins innerhalb der Zelle klären. Dabei zeigte sich, dass TTG1 überall in der Zone der Trichom-Musterbildung exprimiert wird und dass das Protein anfänglich überwiegend in den Kernen und mit zunehmender Entwicklung des Blattes überwiegend im Cytoplasma der Zellen zu finden ist. Allerdings behalten die Trichome die Lokalisation von TTG1 in den Kernen über ihre gesamte Entwicklung hinweg bei. Daneben konnte ich zeigen, dass TTG1 nicht-zellautonom wirkt und das Protein zwischen Zellen mobil ist. Diese Mobilität scheint auch für das Zustandekommen eines regelmäßigen Musters wichtig zu sein. Dies wird offensichtlich wenn die Mobilität des Proteins gestört oder gar verhindert wird, wobei es zu schwerwiegenden Störungen des Musters kommt
Evolutionarily Conserved Histone Methylation Dynamics during Seed Life-Cycle Transitions
Plants have a remarkable ability to react to seasonal changes by synchronizing life-cycle transitions with environmental conditions. We addressed the question of how transcriptional re-programming occurs in response to an environmental cue that triggers the major life cycle transition from seed dormancy to germination and seedling growth. We elucidated an important mechanistic aspect of this process by following the chromatin dynamics of key regulatory genes with a focus on the two antagonistic marks, H3K4me3 and H3K27me3. Histone methylation patterns of major dormancy regulators changed during the transition to germination and seedling growth. We observed a switch from H3K4me3 and high transcription levels to silencing by the repressive H3K27me3 mark when dormancy was broken through exposure to moist chilling, underscoring that a functional PRC2 complex is necessary for this transition. Moreover, this reciprocal regulation by H3K4me3 and H3K27me3 is evolutionarily conserved from gymnosperms to angiosperms
Reachability in Networks of Register Protocols under Stochastic Schedulers
We study the almost-sure reachability problem in a distributed system obtained as the asynchronous composition of N copies (called processes) of the same automaton (called protocol), that can communicate via a shared register with finite domain. The automaton has two types of transitions: write-transitions update the value of the register, while read-transitions move to a new state depending on the content of the register. Non-determinism is resolved by a stochastic scheduler. Given a protocol, we focus on almost-sure reachability of a target state by one of the processes. The answer to this problem naturally depends on the number N of processes. However, we prove that our setting has a cut-off property: the answer to the almost-sure reachability problem is constant when N is large enough; we then develop an EXPSPACE algorithm deciding whether this constant answer is positive or negative
An automaton over data words that captures EMSO logic
We develop a general framework for the specification and implementation of
systems whose executions are words, or partial orders, over an infinite
alphabet. As a model of an implementation, we introduce class register
automata, a one-way automata model over words with multiple data values. Our
model combines register automata and class memory automata. It has natural
interpretations. In particular, it captures communicating automata with an
unbounded number of processes, whose semantics can be described as a set of
(dynamic) message sequence charts. On the specification side, we provide a
local existential monadic second-order logic that does not impose any
restriction on the number of variables. We study the realizability problem and
show that every formula from that logic can be effectively, and in elementary
time, translated into an equivalent class register automaton

Language Emptiness of Continuous-Time Parametric Timed Automata
Parametric timed automata extend the standard timed automata with the
possibility to use parameters in the clock guards. In general, if the
parameters are real-valued, the problem of language emptiness of such automata
is undecidable even for various restricted subclasses. We thus focus on the
case where parameters are assumed to be integer-valued, while the time still
remains continuous. On the one hand, we show that the problem remains
undecidable for parametric timed automata with three clocks and one parameter.
On the other hand, for the case with arbitrary many clocks where only one of
these clocks is compared with (an arbitrary number of) parameters, we show that
the parametric language emptiness is decidable. The undecidability result
tightens the bounds of a previous result which assumed six parameters, while
the decidability result extends the existing approaches that deal with
discrete-time semantics only. To the best of our knowledge, this is the first
positive result in the case of continuous-time and unbounded integer
parameters, except for the rather simple case of single-clock automata
Two-Dimensional Patterning by a Trapping/Depletion Mechanism: The Role of TTG1 and GL3 in Arabidopsis Trichome Formation
Trichome patterning in Arabidopsis serves as a model system to study how single cells are selected within a field of initially equivalent cells. Current models explain this pattern by an activator–inhibitor feedback loop. Here, we report that also a newly discovered mechanism is involved by which patterning is governed by the removal of the trichome-promoting factor TRANSPARENT TESTA GLABRA1 (TTG1) from non-trichome cells. We demonstrate by clonal analysis and misexpression studies that Arabidopsis TTG1 can act non-cell-autonomously and by microinjection experiments that TTG1 protein moves between cells. While TTG1 is expressed ubiquitously, TTG1–YFP protein accumulates in trichomes and is depleted in the surrounding cells. TTG1–YFP depletion depends on GLABRA3 (GL3), suggesting that the depletion is governed by a trapping mechanism. To study the potential of the observed trapping/depletion mechanism, we formulated a mathematical model enabling us to evaluate the relevance of each parameter and to identify parameters explaining the paradoxical genetic finding that strong ttg1 alleles are glabrous, while weak alleles exhibit trichome clusters
Male fertility in Arabidopsis requires active DNA demethylation of genes that control pollen tube function.
Active DNA demethylation is required for sexual reproduction in plants but the molecular determinants underlying this epigenetic control are not known. Here, we show in Arabidopsis thaliana that the DNA glycosylases DEMETER (DME) and REPRESSOR OF SILENCING 1 (ROS1) act semi-redundantly in the vegetative cell of pollen to demethylate DNA and ensure proper pollen tube progression. Moreover, we identify six pollen-specific genes with increased DNA methylation as well as reduced expression in dme and dme;ros1. We further show that for four of these genes, reinstalling their expression individually in mutant pollen is sufficient to improve male fertility.
