    dissertationFocused ultrasound (FUS) is a promising noninvasive and radiation-free cancer therapy that selectively delivers high-intensity acoustic energy to a small target volume. This dissertation presents original research that improves the speed, safety, and efficacy of FUS therapies under magnetic resonance imaging (MRI) guidance. First, a new adaptive model-predictive controller is presented that leverages the ability of MRI to measure temperature inside the patient at near real-time speeds. The controller uses MR temperature feedback to dynamically derive and update a patient-specific thermal model, and optimizes the treatment based on the model's predictions. Treatment safety is a key element of the controller's design, and it can actively protect healthy tissue from unwanted damage. In vivo and simulation studies indicate the controller can safeguard healthy tissue and accelerate treatments by as much as 50%. Significant tradeoffs exist between treatment speed, and safety, which makes a real-time controller absolutely necessary for carrying out efficient, effective, and safe treatments while also highlighting the importance of continued research into optimal treatment planning. Next, two new methods for performing 3D MR acoustic radiation force imaging (MR-ARFI) are presented. Both techniques measure the tissue displacement induced by short bursts of focused ultrasound, and provide a safe way to visualize the ultrasound beam's location. In some scenarios, ARFI is a necessity for proper targeting since traditional MR thermometry cannot measure temperature in fat. The first technique for performing 3D ARFI introduces a novel unbalanced bipolar motion encoding gradient. The results demonstrate that this technique is safe, and that 3D displacement maps can be attained time-efficiently even in organs that contain fat, such as breast. The second technique measures 3D ARFI simultaneously with temperature monitoring. This method uses a multi-contrast gradient recalled echo sequence which makes multiple readings of the data without increasing scan time. This improves the signal to noise ratio and makes it possible to separate the effects of tissue heating vs displacement. Both of the 3D MR-ARFI techniques complement the presented controllersince proper positioning of the focal spot is critical to achieving fast and safe treatments

    Analysis by Synthesis: A (Re-)Emerging Program of Research for Language and Vision

    This contribution reviews (some of) the history of analysis by synthesis, an approach to perception and comprehension articulated in the 1950s. Whereas much research has focused on bottom-up, feed-forward, inductive mechanisms, analysis by synthesis as a heuristic model emphasizes a balance of bottom-up and knowledge-driven, top-down, predictive steps in speech perception and language comprehension. This idea aligns well with contemporary Bayesian approaches to perception (in language and other domains), which are illustrated with examples from different aspects of perception and comprehension. Results from psycholinguistics, the cognitive neuroscience of language, and visual object recognition suggest that analysis by synthesis can provide a productive way of structuring biolinguistic research. Current evidence suggests that such a model is theoretically well motivated, biologically sensible, and becomes computationally tractable borrowing from Bayesian formalizations

    Native Microbes Amplify Native Seedling Establishment and Diversity While Inhibiting a Non-Native Grass

    Although several studies have shown increased native plant establishment with native microbe soil amendments, few studies have investigated how microbes can alter seedling recruitment and establishment in the presence of a non-native competitor. In this study, the effect of microbial communities on seedling biomass and diversity was assessed by seeding pots with both native prairie seeds and a non-native grass that commonly invades US grassland restorations, Setaria faberi. Soil in the pots was inoculated with whole soil collections from ex-arable land, late successional arbuscular mycorrhizal (AM) fungi isolated from a nearby tallgrass prairie, with both prairie AM fungi and ex-arable whole soil, or with a sterile soil (control). We hypothesized (1) late successional plants would benefit from native AM fungi, (2) that non-native plants would outcompete native plants in ex-arable soils, and (3) early successional plants would be unresponsive to microbes. Overall, native plant abundance, late successional plant abundance, and total diversity were greatest in the native AM fungi+ ex-arable soil treatment. These increases led to decreased abundance of the non-native grass S. faberi. These results highlight the importance of late successional native microbes on native seed establishment and demonstrate that microbes can be harnessed to improve both plant community diversity and resistance to invasion during the nascent stages of restoration

    Diffusion based degradation mechanisms in giant magnetoresistive spin valves

    Spin valve systems based on the giant magnetoresistive (GMR) effect as used for example in hard disks and automotive applications consist of several functional metallic thin film layers. We have identified by secondary ion mass spectrometry (SIMS) two main degradation mechanisms: One is related to oxygen diffusion through a protective cap layer, and the other one is interdiffusion directly at the functional layers of the GMR stack.     Integrated spectral energy distributions of binary star composite stellar populations

    This paper presents theoretical integrated spectral energy distributions (SEDs) of binary star composite stellar populations (bsCSPs) in early-type galaxies, and how the bsCSP model can be used for spectral studies of galaxies. All bsCSPs are built basing on three adjustable inputs (metallicity, ages of old and young components). The effects of binary interactions and stellar population mixture are taken into account. The results show some UV-upturn SEDs naturally for bsCSPs. The SEDs of bsCSPs are affected obviously by all of three stellar population parameters, and the effects of three parameters are degenerate. This suggests that the effects of metallicity, and the ages of the old (major in stellar mass) and young (minor) components of stellar populations should be taken into account in SED studies of early-type galaxies. The sensitivities of SEDs at different wavelengths to the inputs of a stellar population model are also investigated. It is shown that UV SEDs are sensitive to all of three stellar population parameters, rather than to only stellar age. Special wavelength ranges according to some SED features that are relatively sensitive to stellar metallicity, young-component age, and old-component age of bsCSPs are found by this work. For example, the shapes of SEDs with wavelength ranges of 5110-5250AA, 5250--5310AA, 5310--5350AA, 5830--5970AA, 20950--23550AA are relatively sensitive to the stellar metallicity of bsCSPs. The shapes of SEDs within 965-985AA, 1005--1055AA, 1205--1245AA are sensitive to old-component age, while SED features within the wavelength ranges of 2185--2245AA, 2455--2505AA, 2505--2555AA, 2775--2825AA, 2825--2875AA to young-component age.Comment: 10 pages, 12 figures, Accepted to publish in MNRA

    Incidence and admission rates for severe malaria and their impact on mortality in Africa

    Appropriate treatment of life-threatening Plasmodium falciparum malaria requires in-patient care. Although the proportion of severe cases accessing in-patient care in endemic settings strongly affects overall case fatality rates and thus disease burden, this proportion is generally unknown. At present, estimates of malaria mortality are driven by prevalence or overall clinical incidence data, ignoring differences in case fatality resulting from variations in access. Consequently, the overall impact of preventive interventions on disease burden have not been validly compared with those of improvements in access to case management or its quality.; Using a simulation-based approach, severe malaria admission rates and the subsequent severe malaria disease and mortality rates for 41 malaria endemic countries of sub-Saharan Africa were estimated. Country differences in transmission and health care settings were captured by use of high spatial resolution data on demographics and falciparum malaria prevalence, as well as national level estimates of effective coverage of treatment for uncomplicated malaria. Reported and modelled estimates of cases, admissions and malaria deaths from the World Malaria Report, along with predicted burden from simulations, were combined to provide revised estimates of access to in-patient care and case fatality rates.; There is substantial variation between countries' in-patient admission rates and estimated levels of case fatality rates. It was found that for many African countries, most patients admitted for in-patient treatment would not meet strict criteria for severe disease and that for some countries only a small proportion of the total severe cases are admitted. Estimates are highly sensitive to the assumed community case fatality rates. Re-estimation of national level malaria mortality rates suggests that there is substantial burden attributable to inefficient in-patient access and treatment of severe disease.; The model-based methods proposed here offer a standardized approach to estimate the numbers of severe malaria cases and deaths based on national level reporting, allowing for coverage of both curative and preventive interventions. This makes possible direct comparisons of the potential benefits of scaling-up either category of interventions. The profound uncertainties around these estimates highlight the need for better data
