Application of Gene Shaving and Mixture Models to Cluster Microarray Gene Expression Data
Researchers are frequently faced with the analysis of microarray data of a relatively large number of genes using a small number of tissue samples. We examine the application of two statistical methods for clustering such microarray expression data: EMMIX-GENE and GeneClust. EMMIX-GENE is a mixture-model based clustering approach, designed primarily to cluster tissue samples on the basis of the genes. GeneClust is an implementation of the gene shaving methodology, motivated by research to identify distinct sets of genes for which variation in expression could be related to a biological property of the tissue samples. We illustrate the use of these two methods in the analysis of Affymetrix oligonucleotide arrays of well-known data sets from colon tissue samples with and without tumors, and of tumor tissue samples from patients with leukemia. Although the two approaches have been developed from different perspectives, the results demonstrate a clear correspondence between gene clusters produced by GeneClust and EMMIX-GENE for the colon tissue data. It is demonstrated, for the case of ribosomal proteins and smooth muscle genes in the colon data set, that both methods can classify genes into co-regulated families. It is further demonstrated that tissue types (tumor and normal) can be separated on the basis of subtle distributed patterns of genes. Application to the leukemia tissue data produces a division of tissues corresponding closely to the external classification, acute myeloid meukemia (AML) and acute lymphoblastic leukemia (ALL), for both methods. In addition, we also identify genes specific for the subgroup of ALL-Tcell samples. Overall, we find that the gene shaving method produces gene clusters at great speed; allows variable cluster sizes and can incorporate partial or full supervision; and finds clusters of genes in which the gene expression varies greatly over the tissue samples while maintaining a high level of coherence between the gene expression profiles. The intent of the EMMIX-GENE method is to cluster the tissue samples. It performs a filtering step that results in a subset of relevant genes, followed by gene clustering, and then tissue clustering, and is favorable in its accuracy of ranking the clusters produced
Equilibrium and stability of neutrino lumps as TOV solutions
We report about stability conditions for static, spherically symmetric
objects that share the essential features of mass varying neutrinos in
cosmological scenarios. Compact structures of particles with variable mass are
held together preponderantly by an attractive force mediated by a background
scalar field. Their corresponding conditions for equilibrium and stability are
given in terms of the ratio between the total mass-energy and the spherical
lump radius, . We show that the mass varying mechanism leading to lump
formation can modify the cosmological predictions for the cosmological neutrino
mass limits. Our study comprises Tolman-Oppenheimer-Volkoff solutions of
relativistic objects with non-uniform energy densities. The results leave open
some questions concerning stable regular solutions that, to an external
observer, very closely reproduce the preliminary conditions to form
Schwarzschild black holes.Comment: 20 pages, 5 figure
The Layer 0 Inner Silicon Detector of the D0 Experiment
This paper describes the design, fabrication, installation and performance of
the new inner layer called Layer 0 (L0) that was inserted in the existing Run
IIa Silicon Micro-Strip Tracker (SMT) of the D0 experiment at the Fermilab
Tevatron collider. L0 provides tracking information from two layers of sensors,
which are mounted with center lines at a radial distance of 16.1 mm and 17.6 mm
respectively from the beam axis. The sensors and readout electronics are
mounted on a specially designed and fabricated carbon fiber structure that
includes cooling for sensor and readout electronics. The structure has a thin
polyimide circuit bonded to it so that the circuit couples electrically to the
carbon fiber allowing the support structure to be used both for detector
grounding and a low impedance connection between the remotely mounted hybrids
and the sensors.Comment: 28 pages, 9 figure
gravity constrained by PPN parameters and stochastic background of gravitational waves
We analyze seven different viable -gravities towards the Solar System
tests and stochastic gravitational waves background. The aim is to achieve
experimental bounds for the theory at local and cosmological scales in order to
select models capable of addressing the accelerating cosmological expansion
without cosmological constant but evading the weak field constraints. Beside
large scale structure and galactic dynamics, these bounds can be considered
complimentary in order to select self-consistent theories of gravity working at
the infrared limit. It is demonstrated that seven viable -gravities under
consideration not only satisfy the local tests, but additionally, pass the
above PPN-and stochastic gravitational waves bounds for large classes of
parameters.Comment: 23 pages, 8 figure
Update of the Search for the Neutrinoless Decay
We present an update of the search for the lepton family number violating
decay using a complete CLEO II data sample of 12.6 million
pairs. No evidence of a signal has been found and the
corresponding upper limit is \BR(\tau \to \mu\gamma) < 1.0 \times 10^{-6}
at 90% CL, significantly smaller than previous limits. All quoted results are
preliminary.Comment: 9 pages postscript, also available through

Measurement of the Mass Splittings between the States
We present new measurements of photon energies and branching fractions for
the radiative transitions: Upsilon(2S)->gamma+chi_b(J=0,1,2). The masses of the
chi_b states are determined from the measured radiative photon energies. The
ratio of mass splittings between the chi_b substates,
r==(M[J=2]-M[J=1])/(M[J=1]-M[J=0]) with M the chi_b mass, provides information
on the nature of the bbbar confining potential. We find
r(1P)=0.54+/-0.02+/-0.02. This value is in conflict with the previous world
average, but more consistent with the theoretical expectation that r(1P)<r(2P);
i.e., that this mass splittings ratio is smaller for the chi_b(1P) triplet than
for the chi_b(2P) triplet.Comment: 11 page postscript file, postscript file also available through

Radiative Decay Modes of the Meson
Using data recorded by the CLEO-II detector at CESR we have searched for four
radiative decay modes of the meson: ,

Search for Higgs bosons decaying to tautau pairs in ppbar collisions at sqrt(s) = 1.96 TeV
We present a search for the production of neutral Higgs bosons decaying into
tautau pairs in ppbar collisions at a center-of-mass energy of 1.96 TeV. The
data, corresponding to an integrated luminosity of 5.4 fb-1, were collected by
the D0 experiment at the Fermilab Tevatron Collider. We set upper limits at the
95% C.L. on the product of production cross section and branching ratio for a
scalar resonance decaying into tautau pairs, and we then interpret these limits
as limits on the production of Higgs bosons in the minimal supersymmetric
standard model (MSSM) and as constraints in the MSSM parameter space.Comment: 7 pages, 5 figures, submitted to PL
Measurement of three-jet differential cross sections d sigma-3jet / d M-3jet in p anti-p collisions at sqrt(s)=1.96 TeV
We present the first measurement of the inclusive three-jet differential
cross section as a function of the invariant mass of the three jets with the
largest transverse momenta in an event in p anti-p collisions at sqrt(s) = 1.96
TeV. The measurement is made in different rapidity regions and for different
jet transverse momentum requirements and is based on a data set corresponding
to an integrated luminosity of 0.7 fb^{-1} collected with the D0 detector at
the Fermilab Tevatron Collider. The results are used to test the three-jet
matrix elements in perturbative QCD calculations at next-to-leading order in
the strong coupling constant. The data allow discrimination between
parametrizations of the parton distribution functions of the proton.Comment: 10 pages, 4 figures, 2 tables, submitted to Phys. Lett. B, corrected

Search for pair production of the scalar top quark in muon+tau final states
We present a search for the pair production of scalar top quarks
(), the lightest supersymmetric partners of the top quarks, in
collisions at a center-of-mass energy of 1.96 TeV, using data
corresponding to an integrated luminosity of {7.3 } collected with the
\dzero experiment at the Fermilab Tevatron Collider. Each scalar top quark is
assumed to decay into a quark, a charged lepton, and a scalar neutrino
(). We investigate final states arising from and
. With no significant excess of events observed above the
background expected from the standard model, we set exclusion limits on this
production process in the (,) plane.Comment: Submitted to Phys. Lett.
