Fast Repeater Tree Construction
Repeaters are used during physical design of chips to improve the electrical and timing properties of interconnections. They are added along Steiner trees that connect root gates to sinks, creating repeater trees. Their construction became a crucial part of chip design. We present a new algorithm to solve the repeater tree construction problem. We first present an extensive version of the Repeater Tree Problem. Our problem formulation encapsulates most of the constraints that have been studied so far. We also consider several aspects for the first time, for example, slew dependent required arrival times at repeater tree sinks. The employed technology, the properties of available repeaters and metal wires, the shape of the chip, the temperature, the voltages, and many other factors highly influence the results of repeater tree construction. To take all this into account, we extensively preprocess the environment to extract parameters for our algorithms. We first present an algorithm for Steiner tree creation and prove that our algorithm is able to create timing-efficient as well as cost-efficient trees. Our algorithm is based on a delay model that accurately describes the timing that one can achieve after repeater insertion upfront. Next, we deal with the problem of adding repeaters to a given Steiner tree. The predominantly used algorithms to solve this problem use dynamic programming. However, they have several drawbacks. Firstly, potential repeater positions along the Steiner tree have to be chosen upfront. Secondly, the algorithms strictly follow the given Steiner tree and miss optimization opportunities. Finally, dynamic programming causes high running times. We present our new buffer insertion algorithm, Fast Buffering, that overcomes these limitations. It is able to produce results with similar quality to a dynamic programming approach but a much better running time. In addition, we also present improvements to the dynamic programming approach that allows us to push the quality at the expense of a high running time. We have implemented our algorithms as part of the BonnTools physical design optimization suite developed at the Research Institute for Discrete Mathematics in cooperation with IBM. Our implementation deals with all tedious details of a grown real-world chip optimization environment. We have created extensive experimental results on challenging real-world test cases provided by our cooperation partner. Our algorithm can solve about 5.7 million instances per hour
Deciphering context-dependent amber suppression efficiency in mammalian cells with an expanded genetic code
The genetic code of organisms can be expanded by introducing orthogonal translation systems (OTSs). One of the most commonly applied OTSs in mammalian cells is the archaeal pyrrolysyl-tRNA synthetase/tRNA_Pyl_CUA (PylRS/PylT) pair from Methanosarcina species. Thereby, usually in-frame amber stop codons (UAG) are suppressed to site-specifically incorporate non-canonical amino acids (ncAAs) into target proteins. These ncAAs can harbor unique chemical moieties, allowing to probe or engineer protein structure and function with high precision. To date, applicability of an expanded genetic code has been particularly advanced in bacteria by optimizing OTS components, modifying host translation, and developing mutually orthogonal translation systems. In mammalian cells, development of genetic code expansion tools has been largely focused on intrinsic properties of the OTS itself, for instance by engineering OTS components or tuning their expression levels. However, several-fold differences in ncAA incorporation efficiency are frequently observed between different amber stop codon positions within a target protein. These unpredictable variations in incorporation efficiencies substantially hamper the theoretical advantage of ncAAs to modify any user-defined site within a target protein. Here, applying a proteomics-based approach and fluorescent reporter system, we compute and validate a linear regression model that predicts ncAA incorporation efficiency in mammalian cells based on the nucleotide context. Thereby, we demonstrate that the immediate context directly modulates the competition between ncAA incorporation and termination at UAG. Moreover, our data support a molecular model in which the identity of up- and downstream nucleotides influences translational efficiency independent of amino acid and tRNA identity. Instead, base stacking of neighboring nucleotides might uniquely affect codon-anticodon base pairing during decoding of UAG. Additionally, context-specific ribosomal pausing and speed could contribute to varying ncAA incorporation efficiency. Furthermore, treatment with aminoglycosides and inhibition of nonsense mediated decay are proposed to improve yields of ncAA-modified proteins in mammalian cells. Taken together, our strategy not only facilitates the applicability of an expanded genetic code in mammalian cells, but should also prove useful in further deciphering the molecular mechanisms that govern context effects in translational efficiency. A better general understanding of context effects in translation would in turn benefit synthetic expansion of the genetic code.Der genetische Code von Organismen kann durch die Einbringung orthogonaler Translationssysteme (OTSe) erweitert werden. Das Pyrrolysyl-tRNA Synthetase/tRNA_Pyl_CUA (PylRS/PylT) Paar der Spezies Methanosarcina ist eines der am häufigsten angewendeten OTSe in Säugerzellen. Üblicherweise wird damit das amber Stoppcodon (UAG) innerhalb eines Leserasters supprimiert, um an spezifischen Stellen eines Zielproteins nicht-kanonische Aminosäuren (nkASn) einzubauen. Diese nkASn können einzigartige chemische Motive enthalten, die es ermöglichen die Struktur und Funktion von Proteinen mit hoher Präzision zu untersuchen und zu manipulieren. Bisher wurde insbesondere in Bakterien die Anwendbarkeit eines erweiterten genetischen Codes verbessert, indem OTS Komponenten optimiert, die Translation in Wirtsorganismen modifiziert und wechselseitig orthogonale Translationssysteme entwickelt wurden. Die Weiterentwicklung von Methoden, um den genetischen Code in Säugerzellen zu erweitern, fokussierte sich überwiegend auf intrinsische Eigenschaften der OTSe selbst, zum Beispiel der Modifizierung von OTS Komponenten oder der Anpassung ihrer Expressionslevel. Häufig unterscheiden sich jedoch verschiedene UAG Positionen in ihrer Effizienz eine nkAS einzubauen in mehrfacher Höhe. Diese unvorhersehbaren Schwankungen in der Einbaueffizienz schränken den Vorteil von nkASn erheblich ein, theoretisch jede benutzerdefinierte Position innerhalb eines Zielproteins modifizieren zu können. In dieser Publikation berechnen und validieren wir mit Hilfe einer proteomischen Methode und eines fluoreszierenden Reportersystems ein lineares Regressionsmodell, das anhand des Nukleotidkontextes die Effizienz des nkAS Einbaus in Säugerzellen vorhersagt. Wir zeigen dadurch, dass der unmittelbare Kontext direkt das Verhältnis zwischen nkAS Einbau und Termination an UAG moduliert. Unsere Daten unterstützen zudem ein molekulares Modell, in dem die Identität der vorherigen und nachfolgenden Nukleotide die Effizienz der Translation unabhängig von der Identität der Aminosäure und tRNA beeinflusst. Hingegen könnte sich ein Basen-Stacking über benachbarte Nukleotide in einzigartiger Weise auf die Codon-Anticodon Basenpaarung während der Dekodierung von UAG auswirken. Zusätzlich könnten ein Pausieren sowie die Geschwindigkeit des Ribosoms in Abhängigkeit vom Kontext zu der uneinheitlichen Effizienz des nkAS Einbaus beitragen. Des Weiteren werden ein Behandlungsverfahren mit Aminoglycosiden und eine Inhibierung des Nonsense-mediated Decay vorgeschlagen, um die Ausbeute an nkAS-modifizierten Proteinen zu verbessern. Zusammenfassend vereinfacht unsere Strategie nicht nur die Anwendbarkeit eines erweiterten genetischen Codes in Säugerzellen, sondern sollte sich auch als nützlich erweisen, um die molekularen Mechanismen, über die der Kontext die Translationseffizienz beeinflusst, weiter zu entschlüsseln. Ein besseres allgemeines Verständnis der Kontexteffekte bei der Translation würde wiederum die synthetische Erweiterung des genetischen Codes fördern

Usability Engineering For Successful Open Citizen Science
Do-it-yourself construction kits for sensor stations is a novel approach for citizen driven sensor networks. In this paper we present the development of SenseBox, a toolkit for open source sensor applications. We provide manuals and open source toolkits for hardware makers to establish a large scale sensor network in Germany, and additionally for schools to teach secondary school students programming in a playful and simple way based on open source microcontrollers. All collected data is open and being published on OpenSenseMap, our platform for open sensor data. After a test phase where we equipped citizens with construction kits for continuous measurements we discovered that most of the stations were disconnected after a few weeks. Following from that we performed a user study to reveal possible error sources during the wiring process, software installation and online registration on OpenSenseMap. Missing general computer skills led to larger problems than wiring of hardware parts

"Connecting a Digital Europe through Location and Place", celebrado en la Universitat Jaume I del 3 al 6 de junio de 2014.This paper describes the analysis of sketch maps from girls who participated in the Girls’ Day annual event in Germany. The event caters to girls from Grades 7 – 10 as an opportunity to experience various jobs that might interest them in the future, typically within the STEM-disciplines. One of the performed activities was asking the girls who participated to draw a sketch map of an area they are familiar with. We are interested in finding out how girls externalize the environment they were told to draw. The activity also helps us understand how they organize their environmental knowledge through sketch maps. This descriptive work deviates from gender comparison of map-making by focusing only on girls. This paper allows us to understand differences of girls’ cognitive abilities based on what they have drawn on the map. The results showed that girls draw map ranging from egocentric pictorial representation with few details to survey structured map. More than 40% of the girls have included landmarks and streets outside the region of interest showing a more global view of the area. Landmarks frequently drawn showed visual, structural and cognitive characteristics. This study contributes to research related to better understanding of the cognitive abilities of young adults, particularly girls

OPENSENSEMAP - A Citizen Science Platform For Publishing And Exploring Sensor Data as Open Data
A plethora of citizen science sensor platforms for dierent use-cases already exist. They provide cheap, precongured, plug and playable hardware and software solutions. Using data from multiple platforms and resources can be a challenging task in respect of discovering, exploring, downloading and converting. This work aims to implement a one-stop-shop for sensor data that tries to tackle these problems. Therefore a basic data schema capable of metadata is established that allows publishing generic sensor platforms and sensor data. For exploration a web platform is implemented based on common web standards. This work describes the requirements, design and implementation of the OpenSenseMap. OpenSenseMap is following the clientserver model and its complete application stack is implemented in JavaScript. It describes the basic components and the underlying data model. All components are using open-source technology and are published under an opensource license too. The RESTful service is the heart of OpenSenseMap and implements the data publish and data retrieval functions. Developers may use it to build custom applications around OpenSenseMap or integrate OpenSenseMap into existing projects. The NodeJS application runs its own web server and implements the different HTTP request types. The OpenSenseMap concept is being evaluated with a technical and a user survey
Photooxygenierung unter Einsatz polymerer Reaktionsräume
Zusammenfassung Im Rahmen dieser Arbeit wurde eine neue Methode zur Photooxygenierung von organischen Substraten in polymeren Reaktionsräumen entwickelt und optimiert. Als Polymermatrizen wurden verwendet: Polystyrol/ 1 % Divinylbenzol-Copolymer, Cellulosetriacetat, Polyhydroxybuttersäure, Polymilchsäure. Die polymeren Träger wurden über einen Quellvorgang mit einem entsprechenden Lösungsmittel mit Farbstoffen und den Substraten dotiert und mit Halogenlampen unter Luft belichtet. Anschließend wurden die Produkte aus dem Träger mit Ethanol herausgewaschen. Der Sensibilisator blieb dabei im Polymer und die Matrix konnte mehrmals verwendet werden. Als wesentliche Vorteile dieser Technik gegenüber der Lösungsmittel-photooxygenierung erwiesen sich: deutliche Reduktion der benötigten Lösungsmittelmengen, einfachere Abtrennung des Sensibilisators vom Produktgemisch und die Steigerung der Effizienz der Photooxygenierung durch den Einsatz nur gering physikalisch löschender, ökologisch unbedenklicher Polymermatrizen. Da für die Durchführung der Reaktion ansonsten nur noch Licht und Luftsauerstoff nötig sind, stellt die Typ II Photooxygenierung in polymeren Trägern eine Annäherung an die Kriterien der nachhaltigen Chemie dar. Um Informationen über Effizienz der Träger und ihren Einfluss auf die Selektivität der Reaktion zu erhalten, wurden die Photooxygenierung von Citronellol (Riechstoffsynthese), die Photooxygenierung von dem �umgebungssensitiven� chiralen Allylalkohol Mesitylol sowie unterschiedlichen Sorbinsäurederivaten untersucht. Dabei erwies sich die Methode als vergleichbar effizient, wie Photooxygenierung in Tetrachlorkohlenstoff. Mit der Modellverbindung Mesitylol wurde der Einfluss von Konzentration, Umsatz und Reaktionsmedium auf die Regio- und Diastereoselektivität der En-Reaktion mit 1O2 getestet. Die hohe Regioselektivität der Reaktion wurde durch den Einsatz der Polymermatrizen nicht beeinflusst. Es wurde eine Modifikation der Diastereoselektivität sowohl in Abhängigkeit von dem Träger, von der Anfangskonzentration und dem fortscheitendem Umsatz festgestellt. Intermolekulare H-Brückenbindung zwischen den Substratmolekülen und der Matrix, Aggregation des Substrates und Wasserstoffbrückenbildung zwischen dem Substrat und dem Produkt führen zur Reduktion der Aufnahmefähigkeit der Hydroxygruppe für das ankommende Elektrophil 1O2 (Hydroxyeffekt weniger ausgeprägt) und die Diastereoselektivität sinkt. Als weitere Polymere wurden Poly-N-vinylacetamid und Polyethylenglycol eingesetzt. Die erwiesen sich jedoch als Reaktionsräume für Photooxygenierungsreaktionen als nicht praktikabel. Dagegen stellt die Photooxygenierung in PS, CellAc, PHB und PLA eine sinnvolle Alternative zur Reaktion in der Lösung dar
NMR-spektroskopische Untersuchungen zu Protein-Ligand-Wechselwirkungen
In der vorliegenden Doktorarbeit wurden die folgenden fünf biochemischen Fragestellungen zu Enzymen und deren Wechselwirkungen mit ihren Substraten mit NMR spektroskopischen Methoden untersucht: (1) Die spontane Bildungsrate von NCarboxymethanofuran (Carbamat) aus CO 2 und Methanofuran im Gleichgewicht und die Beeinflussung der Geschwindigkeit durch FormylmethanofuranDehydrogenase aus Methanosarcina barkeri wurden über 2D ProtonenaustauschSpektroskopie (EXSY) bestimmt. Mit Hilfe der berechneten Geschwindigkeitskonstanten und der bekannten physiologischen Konzentrationen von CO 2 und Methanofuran konnte erstmals gezeigt werden, daß die spontane Carbamatbildungsrate ausreicht, um die in vivoCO 2 Reduktionsraten in methanogenen Archaea erklären zu können. (2) Die Konformation von N 5 ,N 10 Methylentetrahydromethanopterin (Methylen H 4 MPT) in Anwesenheit und in Abwesenheit H 2 bildender MethylenH 4 MPTDehydrogenase aus Methanothermobacter marburgensis wurde über TransferNOEMessungen bestimmt. Es wurde nachgewiesen, daß die Bindung zu einer Konformationsänderung des Substrats führt, welche die ReSeitenStereospezifität des Enzyms erklären kann. (3) Die Stereospezifität des Hydridtransfers von MethylenH 4 MPT auf NADP , katalysiert von NADPabhängiger MethylenH 4 MPTDehydrogenase aus Methylobacterium extorquens AM1, wurde NMRspektroskopisch untersucht. In Übereinstimmung mit der unter (2) entwickelten Theorie zum Übergangszustand des Hydridtranfers wurde gefunden, daß auch der Transfer auf NADP ReSeitenspezifisch in Bezug auf MethylenH 4 MPT verläuft. Zusätzlich wurde gezeigt, daß das Enzym das Hydrid auf die ReSeite von NADPH überträgt. (4) Die spontane Rate der Kondensationsreaktion von Glutathion und Formaldehyd zu SHydroxymethylglutathion wurde mit EXSYMessungen bestimmt. In Zellextrakten des methylotrophen Proteobakteriums Paracoccus denitrificans wurde eine Enzymaktivität nachgewiesen, die diese Reaktion beschleunigt. Bislang wurde vermutet, daß es eine solche Enzymaktivität nicht gibt. Mit EXSYMessungen konnte nicht nur diese Enzymaktivität nachgewiesen werden, sondern es gelang auch das verantwortliche Enzym, das Glutathion abhängiges FormaldehydaktivierendesEnzym (Gfa) genannt wurde, erstmals zu reinigen und das kodierende Gen zu identifizieren. (5) Die Anzahl der UbichinonBindungsstellen des Cytochrom bc 1 Komplexes aus Bos bovis wurde bestimmt. Dafür wurde eine NMRMethode entwickelt, die es ermöglicht, Bindungsstudien von wasserunlöslichen Cofaktoren an membranständigen Proteinen durchzuführen. Über die Aufnahme und Integration von 1 H, 13 CHSQCSpektren unter Verwendung von HRMASNMR konnte die Konzentration des Ubichinons, das in der Proteoliposomenmembran frei beweglich ist, quantifiziert werden. Verdrängungsstudien mit spezifischen Inhibitoren ermöglichten es dann, durch den Vergleich der freigesetzten Ubichinonkonzentrationen relativ zu der Cytochrom bc 1 Komplexkonzentration nachzuweisen, daß insgesamt drei Ubichinone spezifisch an den Cytochrom bc 1 Komplex binden. Die Ergebnisse werden in 5 Abschnitten beschrieben. Im Anhang zu jedem Abschnitt finden sich die Abdrucke der bereits erschienenen Veröffentlichungen (Abschnitte 1 bis 3) und ein zur Veröffentlichung akzeptiertes Manuskript (Abschnitt 5). In der Einleitung werden die Möglichkeiten aufgezeigt, mit modernen NMRspektroskopischen Methoden Protein LigandWechselwirkung zu studieren. In der Diskussion werden anhand der Ergebnisse die Limitierung, aber auch das noch nicht ausgeschöpfte Potential dieser Methoden erläutert. Während der Doktorarbeit wurden auch Untersuchungen zu den katalytischen Eigenschaften einer energiekonservierenden Hydrogenase aus M. barkeri durchgeführt. Die daraus entstandene Publikation ist im Anhang zu finden

As duas partesseguintes descrevem o modelo ALKIS e a implantação do sistema em uma regiãopiloto, a de Rhine-Westphalia Norte. A glutathione-dependent formaldehyde-activating enzyme (Gfa) from Paracoccus denitrificans detected and purified via two- dimensional proton exchange NMR spectroscopy
The formation of S-hydroxymethylglutathione from formaldehyde and glutathione is a central reaction in the consumption of the cytotoxin formaldehyde in some methylotrophic bacteria as well as in many other organisms. We describe here the discovery of an enzyme from Paracoccus denitrificans that accelerates this spontaneous condensation reaction. The rates of S- hydroxymethylglutathione formation and cleavage were determined under equilibrium conditions via two-dimensional proton exchange NMR spectroscopy. The pseudo first order rate constants k(1)* were estimated from the temperature dependence of the reaction and the signal to noise ratio of the uncatalyzed reaction. At 303 K and pH 6.0 k(1)* was found to be 0.02 s(-1) for the spontaneous reaction. A 10-fold increase of the rate constant was observed upon addition of cell extract from P. denitrificans grown in the presence of methanol corresponding to a specific activity of 35 units mg(-1). Extracts of cells grown in the presence of succinate revealed a lower specific activity of 11 units mg(-1). The enzyme catalyzing the conversion of formaldehyde and glutathione was purified and named glutathione-dependent formaldehyde- activating enzyme (Gfa). The gene gfa is located directly upstream of the gene for glutathione-dependent formaldehyde dehydrogenase, which catalyzes the subsequent oxidation of S- hydroxymethylglutathione. Putative proteins with sequence identity to Gfa from P. denitrificans are present also in Rhodobacter sphaeroides, Sinorhizobium meliloti, and Mesorhizobium loti
The rectilinear Steiner tree problem with given topology and length restrictions
We consider the problem of embedding the Steiner points of a Steiner tree
with given topology into the rectilinear plane. Thereby, the length of the path
between a distinguished terminal and each other terminal must not exceed given
length restrictions. We want to minimize the total length of the tree.
The problem can be formulated as a linear program and therefore it is
solvable in polynomial time. In this paper we analyze the structure of feasible
embeddings and give a combinatorial polynomial time algorithm for the problem.
Our algorithm combines a dynamic programming approach and binary search and
relies on the total unimodularity of a matrix appearing in a sub-problem.Comment: 14 page
