    A survey on tree matching and XML retrieval

    International audienceWith the increasing number of available XML documents, numerous approaches for retrieval have been proposed in the literature. They usually use the tree representation of documents and queries to process them, whether in an implicit or explicit way. Although retrieving XML documents can be considered as a tree matching problem between the query tree and the document trees, only a few approaches take advantage of the algorithms and methods proposed by the graph theory. In this paper, we aim at studying the theoretical approaches proposed in the literature for tree matching and at seeing how these approaches have been adapted to XML querying and retrieval, from both an exact and an approximate matching perspective. This study will allow us to highlight theoretical aspects of graph theory that have not been yet explored in XML retrieval

    An approximate search engine for structure

    As the size of structural databases grows, the need for efficiently searching these databases arises. Thanks to previous and ongoing research, searching by attribute-value and by text has become commonplace in these databases. However, searching by topological or physical structure, especially for large databases and especially for approximate matches, is still an art. In this dissertation, efficient search techniques are presented for retrieving trees from a database that are similar to a given query tree. Rooted ordered labeled trees, rooted unordered labeled trees and free trees are considered. Ordered labeled trees are trees in which each node has a label and the left-to-right order among siblings matters. Unordered labeled trees are trees in which the parent-child relationship is significant, but the order among siblings is unimportant. Free trees (unrooted unordered trees) are acyclic graphs. These trees find many applications in bioinformatics, Web log analysis, phyloinformatics, XML processing, etc. Two types of similarity measures are investigated: (i) counting the mismatching paths in the query tree and a data tree, and (ii) measuring the topological relationship between the trees. The proposed approaches include storing the paths of trees in a suffix array, employing hashing techniques to speed up retrieval, and counting the number of up-down operations to move a token from one node to another node in a tree. Various filters for accelerating a search, different strategies for parallelizing these search algorithms and applications of these algorithms to XML and phylogenetic data management are discussed. The proposed techniques have been implemented into a phylogenetic search engine which is fully operational and is available on the World Wide Web. Experimental results on comparing the similarity measures with existing tree metrics and on evaluating the efficiency of the search techniques demonstrate the effectiveness of the search engine. Future work includes extending the techniques to other structural data, as well as developing new filters and algorithms for speeding up searching and mining in complex structures

    Schema-aware keyword search on linked data

    Keyword search is a popular technique for querying the ever growing repositories of RDF graph data on the Web. This is due to the fact that the users do not need to master complex query languages (e.g., SQL, SPARQL) and they do not need to know the underlying structure of the data on the Web to compose their queries. Keyword search is simple and flexible. However, it is at the same time ambiguous since a keyword query can be interpreted in different ways. This feature of keyword search poses at least two challenges: (a) identifying relevant results among a multitude of candidate results, and (b) dealing with the performance scalability issue of the query evaluation algorithms. In the literature, multiple schema-unaware approaches are proposed to cope with the above challenges. Some of them identify as relevant results only those candidate results which maintain the keyword instances in close proximity. Other approaches filter out irrelevant results using their structural characteristics or rank and top-k process the retrieved results based on statistical information about the data. In any case, these approaches cannot disambiguate the query to identify the intent of the user and they cannot scale satisfactorily when the size of the data and the number of the query keywords grow. In recent years, different approaches tried to exploit the schema (structural summary) of the RDF (Resource Description Framework) data graph to address the problems above. In this context, an original hierarchical clustering technique is introduced in this dissertation. This approach clusters the results based on a semantic interpretation of the keyword instances and takes advantage of relevance feedback from the user. The clustering hierarchy uses pattern graphs which are structured queries and clustering together result graphs with the same structure. Pattern graphs represent possible interpretations for the keyword query. By navigating though the hierarchy the user can select the pattern graph which is relevant to her intent. Nevertheless, structural summaries are approximate representations of the data and, therefore, might return empty answers or miss results which are relevant to the user intent. To address this issue, a novel approach is presented which combines the use of the structural summary and the user feedback with a relaxation technique for pattern graphs to extract additional results potentially of interest to the user. Query caching and multi-query optimization techniques are leveraged for the efficient evaluation of relaxed pattern graphs. Although the approaches which consider the structural summary of the data graph are promising, they require interaction with the user. It is claimed in this dissertation that without additional information from the user, it is not possible to produce results of high quality from keyword search on RDF data with the existing techniques. In this regard, an original keyword query language on RDF data is introduced which allows the user to convey his intention flexibly and effortlessly by specifying cohesive keyword groups. A cohesive group of keywords in a query indicates that its keywords should form a cohesive unit in the query results. It is experimentally demonstrated that cohesive keyword queries improve the result quality effectively and prune the search space of the pattern graphs efficiently compared to traditional keyword queries. Most importantly, these benefits are achieved while retaining the simplicity and the convenience of traditional keyword search. The last issue addressed in this dissertation is the diversification problem for keyword search on RDF data. The goal of diversification is to trade off relevance and diversity in the results set of a keyword query in order to minimize the dissatisfaction of the average user. Novel metrics are developed for assessing relevance and diversity along with techniques for the generation of a relevant and diversified set of query interpretations for a keyword query on an RDF data graph. Experimental results show the effectiveness of the metrics and the efficiency of the approach

    TREE-D-SEEK: A Framework for Retrieving Three-Dimensional Scenes

    In this dissertation, a strategy and framework for retrieving 3D scenes is proposed. The strategy is to retrieve 3D scenes based on a unified approach for indexing content from disparate information sources and information levels. The TREE-D-SEEK framework implements the proposed strategy for retrieving 3D scenes and is capable of indexing content from a variety of corpora at distinct information levels. A semantic annotation model for indexing 3D scenes in the TREE-D-SEEK framework is also proposed. The semantic annotation model is based on an ontology for rapid prototyping of 3D virtual worlds. With ongoing improvements in computer hardware and 3D technology, the cost associated with the acquisition, production and deployment of 3D scenes is decreasing. As a consequence, there is a need for efficient 3D retrieval systems for the increasing number of 3D scenes in corpora. An efficient 3D retrieval system provides several benefits such as enhanced sharing and reuse of 3D scenes and 3D content. Existing 3D retrieval systems are closed systems and provide search solutions based on a predefined set of indexing and matching algorithms Existing 3D search systems and search solutions cannot be customized for specific requirements, type of information source and information level. In this research, TREE-D-SEEK—an open, extensible framework for retrieving 3D scenes—is proposed. The TREE-D-SEEK framework is capable of retrieving 3D scenes based on indexing low level content to high-level semantic metadata. The TREE-D-SEEK framework is discussed from a software architecture perspective. The architecture is based on a common process flow derived from indexing disparate information sources. Several indexing and matching algorithms are implemented. Experiments are conducted to evaluate the usability and performance of the framework. Retrieval performance of the framework is evaluated using benchmarks and manually collected corpora. A generic, semantic annotation model is proposed for indexing a 3D scene. The primary objective of using the semantic annotation model in the TREE-D-SEEK framework is to improve retrieval relevance and to support richer queries within a 3D scene. The semantic annotation model is driven by an ontology. The ontology is derived from a 3D rapid prototyping framework. The TREE-D-SEEK framework supports querying by example, keyword based and semantic annotation based query types for retrieving 3D scenes

    Pattern discovery in structural databases with applications to bioinformatics

    Frequent structure mining (FSM) aims to discover and extract patterns frequently occurring in structural data such as trees and graphs. FSM finds many applications in bioinformatics, XML processing, Web log analysis, and so on. In this thesis, two new FSM techniques are proposed for finding patterns in unordered labeled trees. Such trees can be used to model evolutionary histories of different species, among others. The first FSM technique finds cousin pairs in the trees. A cousin pair is a pair of nodes sharing the same parent, the same grandparent, or the same great-grandparent, etc. Given a tree T, our algorithm finds all interesting cousin pairs of T in O(|T|2) time where |T| is the number of nodes in T. Experimental results on synthetic data and phylogenies show the scalability and effectiveness of the proposed technique. This technique has been applied to locating co-occurring patterns in multiple evolutionary trees, evaluating the consensus of equally parsimonious trees, and finding kernel trees of groups of phylogenies. The technique is also extended to undirected acyclic graphs (or free trees). The second FSM technique extends traditional MAST (maximum agreement subtree) algorithms by employing the Apriori data mining technique to find frequent agreement subtrees in multiple phylogenies. The correctness and completeness of the new mining algorithm are presented. The method is also extended to unrooted phylogenetic trees. Both FSM techniques studied in the thesis have been implemented into a toolkit, which is fully operational and accessible on the World Wide Web

    The Tree Inclusion Problem: In Linear Space and Faster

    Given two rooted, ordered, and labeled trees PP and TT the tree inclusion problem is to determine if PP can be obtained from TT by deleting nodes in TT. This problem has recently been recognized as an important query primitive in XML databases. Kilpel\"ainen and Mannila [\emph{SIAM J. Comput. 1995}] presented the first polynomial time algorithm using quadratic time and space. Since then several improved results have been obtained for special cases when PP and TT have a small number of leaves or small depth. However, in the worst case these algorithms still use quadratic time and space. Let nSn_S, lSl_S, and dSd_S denote the number of nodes, the number of leaves, and the %maximum depth of a tree S∈{P,T}S \in \{P, T\}. In this paper we show that the tree inclusion problem can be solved in space O(nT)O(n_T) and time: O(\min(l_Pn_T, l_Pl_T\log \log n_T + n_T, \frac{n_Pn_T}{\log n_T} + n_{T}\log n_{T})). This improves or matches the best known time complexities while using only linear space instead of quadratic.     Portable Document Format, more commonly known as PDF, has become, in the last 20 years, a standard for document exchange and dissemination due its portable nature and widespread adoption. The flexibility and power of this format are not only leveraged by benign users, but from hackers as well who have been working to exploit various types of vulnerabilities, overcome security restrictions, and then transform the PDF format in one among the leading malicious code spread vectors. Analyzing the content of malicious PDF files to extract the main features that characterize the malware identity and behavior, is a fundamental task for modern threat intelligence platforms that need to learn how to automatically identify new attacks.
