Reading Thomas Jefferson with TopicViz: Towards a Thematic Method for Exploring Large Cultural Archives
In spite of what Ed Folsom has called the “epic transformation of archives,” referring to the shift from print to digital archival form, methods for exploring these digitized collections remain underdeveloped. One method prompted by digitization is the application of automated text mining techniques such as topic modeling -- a computational method for identifying the themes that recur across an archive of documents. We review the nascent literature on topic modeling of literary archives, and present a case study, applying a topic model to the Papers of Thomas Jefferson. The lessons from this work suggest that the way forward is to provide scholars with more holistic support for visualization and exploration of topic model output, while integrating topic models with more traditional workflows oriented around assembling and refining sets of relevant documents. We describe our ongoing effort to develop a novel software system that implements these ideas
Global research characteristics and trends of infection after spinal implant surgery: a bibliometric analysis
Background: With the growing awareness of postoperative infection, increasing focus has been placed on infection after spinal implant surgery (IASIS). This study aimed to explore the development and trends of research regarding IASIS using bibliometric analysis.
Methods: Scientific articles on IASIS research published between February 1, 2000, and December 31, 2020 were retrieved from the Web of Science database.
Results: A total of 820 publications were included in the bibliometric analysis, with studies originating from 46 countries and 6 languages. Researchers from the United States published the highest number of articles and collaborated closely with researchers in Canada, Germany, and Japan. The author with the most publications was Alexander R. Vaccaro. The journal with the most articles and citations was Spine. Most of the research was performed on risk factors and the incidence of IASIS. Co-occurrence analysis revealed that the most recent research trend was likely related to the management of IASIS and the international consensus meeting. Three clusters of research were identified through a thematic map: diagnosis and treatment of IASIS, scoliosis-related infection, and risk factors and prevention of IASIS.
Conclusions: Research on IASIS increasingly grew between 2000 and 2020. Spinal surgeons and institutes from the United States had the highest number of publications and academic impact in this field. Diagnosisrelated problems and multidisciplinary work on IASIS require further attention in the future. An epistatic interaction between pre-natal smoke exposure and socioeconomic status has a significant impact on bronchodilator drug response in African American youth with asthma.
Background: Asthma is one of the leading chronic illnesses among children in the United States. Asthma prevalence is higher among African Americans (11.2%) compared to European Americans (7.7%). Bronchodilator medications are part of the first-line therapy, and the rescue medication, for acute asthma symptoms. Bronchodilator drug response (BDR) varies substantially among different racial/ethnic groups. Asthma prevalence in African Americans is only 3.5% higher than that of European Americans, however, asthma mortality among African Americans is four times that of European Americans; variation in BDR may play an important role in explaining this health disparity. To improve our understanding of disparate health outcomes in complex phenotypes such as BDR, it is important to consider interactions between environmental and biological variables.
Results: We evaluated the impact of pairwise and three-variable interactions between environmental, social, and biological variables on BDR in 233 African American youth with asthma using Visualization of Statistical Epistasis Networks (ViSEN). ViSEN is a non-parametric entropy-based approach able to quantify interaction effects using an information-theory metric known as Information Gain (IG). We performed analyses in the full dataset and in sex-stratified subsets. Our analyses identified several interaction models significantly, and suggestively, associated with BDR. The strongest interaction significantly associated with BDR was a pairwise interaction between pre-natal smoke exposure and socioeconomic status (full dataset IG: 2.78%,
Conclusions: Our study identified novel interaction effects significantly, and suggestively, associated with BDR in African American children with asthma. Notably, we found that all of the interactions identified by ViSEN were pure interaction effects, in that they were not the result of strong main effects on BDR, highlighting the complexity of the network of biological and environmental factors impacting this phenotype. Several associations uncovered by ViSEN would not have been detected using regression-based methods, thus emphasizing the importance of employing statistical methods optimized to detect both additive and non-additive interaction effects when studying complex phenotypes such as BDR. The information gained in this study increases our understanding and appreciation of the complex nature of the interactions between environmental and health-related factors that influence BDR and will be invaluable to biomedical researchers designing future studies
Visual Text Analysis in Digital Humanities
In 2005, Franco Moretti introduced Distant Reading to analyse entire literary text collections. This was a rather revolutionary idea compared to the traditional Close Reading, which focuses on the thorough interpretation of an individual work. Both reading techniques are the prior means of Visual Text Analysis. We present an overview of the research conducted since 2005 on supporting text analysis tasks with close and distant reading visualizations in the digital humanities. Therefore, we classify the observed papers according to a taxonomy of text analysis tasks, categorize applied close and distant reading techniques to support the investigation of these tasks and illustrate approaches that combine both reading techniques in order to provide a multi-faceted view of the textual data. In addition, we take a look at the used text sources and at the typical data transformation steps required for the proposed visualizations. Finally, we summarize collaboration experiences when developing visualizations for close and distant reading, and we give an outlook on future challenges in that research area
Working the Digital Humanities: Uncovering Shadows between the Dark and the Light
The following is an exchange between the two authors in response to a paper given by Chun at the “Dark Side of the Digital Humanities” panel at the 2013 Modern Languages Association (mla) Annual Convention. This panel, designed to provoke controversy and debate, succeeded in doing so. However, in order to create a more rigorous conversation focused on the many issues raised and elided and on the possibilities and limitations of digital humanities as they currently exist, we have produced this collaborative text. Common themes in Rhody’s and Chun’s responses are: the need to frame digital humanities within larger changes to university funding and structure, the importance of engaging with uncertainty and the ways in which digital humanities can elucidate “shadows” in the archive, and the need for and difficulty of creating alliances across diverse disciplines. We hope that this text provokes more ruminations on the future of the university (rather than simply on the humanities) and leads to more wary, creative, and fruitful engagements with digital technologies that are increasingly shaping the ways and means by which we think.

Visual Analysis of Engineers' Biographies and Engineering Branches
The Prosopographic Database of German Engineers 1825–1970 contains a multitude of biographical information. Given a set of research interests by collaborating historians, this paper discusses the steps undertaken (1) to extract engineering subjects from unstructured text entries in the database accompanied with geospatial and temporal information, (2) to adapt existing visual representations to facilitate exploratory analyses, and (3) to design a visual interface to support the interactive composition of engineering branches from engineering subjects to enable the comparative analysis of geospatial-temporal developments in engineering. Usage scenarios outline the benefit of the proposed visualizations for modern prosopography research
