    Algorithms for Neural Prosthetic Applications

    abstract: In the last 15 years, there has been a significant increase in the number of motor neural prostheses used for restoring limb function lost due to neurological disorders or accidents. The aim of this technology is to enable patients to control a motor prosthesis using their residual neural pathways (central or peripheral). Recent studies in non-human primates and humans have shown the possibility of controlling a prosthesis for accomplishing varied tasks such as self-feeding, typing, reaching, grasping, and performing fine dexterous movements. A neural decoding system comprises mainly of three components: (i) sensors to record neural signals, (ii) an algorithm to map neural recordings to upper limb kinematics and (iii) a prosthetic arm actuated by control signals generated by the algorithm. Machine learning algorithms that map input neural activity to the output kinematics (like finger trajectory) form the core of the neural decoding system. The choice of the algorithm is thus, mainly imposed by the neural signal of interest and the output parameter being decoded. The various parts of a neural decoding system are neural data, feature extraction, feature selection, and machine learning algorithm. There have been significant advances in the field of neural prosthetic applications. But there are challenges for translating a neural prosthesis from a laboratory setting to a clinical environment. To achieve a fully functional prosthetic device with maximum user compliance and acceptance, these factors need to be addressed and taken into consideration. Three challenges in developing robust neural decoding systems were addressed by exploring neural variability in the peripheral nervous system for dexterous finger movements, feature selection methods based on clinically relevant metrics and a novel method for decoding dexterous finger movements based on ensemble methods.Dissertation/ThesisDoctoral Dissertation Bioengineering 201

    Real-time neural signal processing and low-power hardware co-design for wireless implantable brain machine interfaces

    Intracortical Brain-Machine Interfaces (iBMIs) have advanced significantly over the past two decades, demonstrating their utility in various aspects, including neuroprosthetic control and communication. To increase the information transfer rate and improve the devices’ robustness and longevity, iBMI technology aims to increase channel counts to access more neural data while reducing invasiveness through miniaturisation and avoiding percutaneous connectors (wired implants). However, as the number of channels increases, the raw data bandwidth required for wireless transmission also increases becoming prohibitive, requiring efficient on-implant processing to reduce the amount of data through data compression or feature extraction. The fundamental aim of this research is to develop methods for high-performance neural spike processing co-designed within low-power hardware that is scaleable for real-time wireless BMI applications. The specific original contributions include the following: Firstly, a new method has been developed for hardware-efficient spike detection, which achieves state-of-the-art spike detection performance and significantly reduces the hardware complexity. Secondly, a novel thresholding mechanism for spike detection has been introduced. By incorporating firing rate information as a key determinant in establishing the spike detection threshold, we have improved the adaptiveness of spike detection. This eventually allows the spike detection to overcome the signal degradation that arises due to scar tissue growth around the recording site, thereby ensuring enduringly stable spike detection results. The long-term decoding performance, as a consequence, has also been improved notably. Thirdly, the relationship between spike detection performance and neural decoding accuracy has been investigated to be nonlinear, offering new opportunities for further reducing transmission bandwidth by at least 30% with minor decoding performance degradation. In summary, this thesis presents a journey toward designing ultra-hardware-efficient spike detection algorithms and applying them to reduce the data bandwidth and improve neural decoding performance. The software-hardware co-design approach is essential for the next generation of wireless brain-machine interfaces with increased channel counts and a highly constrained hardware budget.     Low-frequency local field potentials in primate motor cortex and their application to neural interfaces

    PhD ThesisFor patients with spinal cord injury and paralysis, there are currently very limited options for clinical therapy. Brain-machine interfaces (BMIs) are neuroprosthetic devices that are being developed to record from the motor cortex in such patients, bypass the spinal lesion, and use decoded signals to control an effector, such as a prosthetic limb. The ideal BMI would be durable, reliable, totally predictable, fully-implantable, and have generous battery life. Current, state-of-the-art BMIs are limited in all of these domains; partly because the typical signals used—neuronal action potentials, or ‘spikes’—are very susceptible to micro-movement of recording electrodes. Recording spikes from the same neurons over many months is therefore difficult, and decoder behaviour may be unpredictable from day-today. Spikes also need to be digitized at high frequencies (~104 Hz) and heavily processed. As a result, devices are energy-hungry and difficult to miniaturise. Low-frequency local field potentials (lf-LFPs; < 5 Hz) are an alternative cortical signal. They are more stable and can be captured and processed at much lower frequencies (~101 Hz). Here we investigate rhythmical lf-LFP activity, related to the firing of local cortical neurons, during isometric wrist movements in Rhesus macaques. Multichannel spike-related slow potentials (SRSPs) can be used to accurately decode the firing rates of individual motor cortical neurons, and subjects can control a BMI task using this synthetic signal, as if they were controlling the actual firing rate. Lf-LFP–based firing rate estimates are stable over time – even once actual spike recordings have been lost. Furthermore, the dynamics of lf-LFPs are distinctive enough, that an unsupervised approach can be used to train a decoder to extract movement-related features for use in biofeedback BMIs. Novel electrode designs may help us optimise the recording of these signals, and facilitate progress towards a new generation of robust, implantable BMIs for patients.Research Studentship from the MRC, and Andy Jackson’s laboratory (hence this work) is supported by the Wellcome Trust

The new denoising technique is based on a modified version of the spectral subtraction denoising and works on each temporal signal channel independently thus offering seamless integration with existing pre-processing and allowing low channel counts to be used. We also developed a novel approach for brain-computer interface data that requires no prior training. The proposed approach is based on interval type-2 fuzzy logic based classifier which is able to handle the usersrsquo; uncertainties to produce better prediction accuracies than other competing classifiers such as BLDA or RFLDA. In addition, the generated type-2 fuzzy classifier is learnt from data via genetic algorithms to produce a small number of rules with a rule length of only one antecedent to maximize the transparency and interpretability for the normal clinician. We also employ a feature selection system based on an ensemble neural networks recursive feature selection which is able to find the effective time instances within the effective sensors in relation to given P300 event. The basic principle of this new class of techniques is that the trial with true activation signal within each block has to be different from the rest of the trials within that block. Hence, a measure that is sensitive to this dissimilarity can be used to make a decision based on a single block without any prior training. The new methods were verified using various experiments which were performed on standard data sets and using real-data sets obtained from real subjects experiments performed in the BCI lab in King Abdulaziz University. The results were compared to the classification results of the same data using previous methods. Enhanced performance in different experiments as quantitatively assessed using classification block accuracy as well as bit rate estimates was confirmed. It will be shown that the produced type-2 fuzzy logic based classifier will learn simple rules which are easy to understand explaining the events in question. In addition, the produced type-2 fuzzy logic classifier will be able to give better accuracies when compared to BLDA or RFLDA on various human subjects on the standard and real-world data sets

    Decoding Kinematic Information From Primary Motor Cortex Ensemble Activities Using a Deep Canonical Correlation Analysis

    The control of arm movements through intracortical brain-machine interfaces (BMIs) mainly relies on the activities of the primary motor cortex (M1) neurons and mathematical models that decode their activities. Recent research on decoding process attempts to not only improve the performance but also simultaneously understand neural and behavioral relationships. In this study, we propose an efficient decoding algorithm using a deep canonical correlation analysis (DCCA), which maximizes correlations between canonical variables with the non-linear approximation of mappings from neuronal to canonical variables via deep learning. We investigate the effectiveness of using DCCA for finding a relationship between M1 activities and kinematic information when non-human primates performed a reaching task with one arm. Then, we examine whether using neural activity representations from DCCA improves the decoding performance through linear and non-linear decoders: a linear Kalman filter (LKF) and a long short-term memory in recurrent neural networks (LSTM-RNN). We found that neural representations of M1 activities estimated by DCCA resulted in more accurate decoding of velocity than those estimated by linear canonical correlation analysis, principal component analysis, factor analysis, and linear dynamical system. Decoding with DCCA yielded better performance than decoding the original FRs using LSTM-RNN (6.6 and 16.0% improvement on average for each velocity and position, respectively; Wilcoxon rank sum test, p &lt; 0.05). Thus, DCCA can identify the kinematics-related canonical variables of M1 activities, thus improving the decoding performance. Our results may help advance the design of decoding models for intracortical BMIs

    Classification of EMG signals to control a prosthetic hand using time-frequesncy representations and Support Vector Machines

    Myoelectric signals (MES) are viable control signals for externally-powered prosthetic devices. They may improve both the functionality and the cosmetic appearance of these devices. Conventional controllers, based on the signal\u27s amplitude features in the control strategy, lack a large number of controllable states because signals from independent muscles are required for each degree of freedom (DoF) of the device. Myoelectric pattern recognition systems can overcome this problem by discriminating different residual muscle movements instead of contraction levels of individual muscles. However, the lack of long-term robustness in these systems and the design of counter-intuitive control/command interfaces have resulted in low clinical acceptance levels. As a result, the development of robust, easy to use myoelectric pattern recognition-based control systems is the main challenge in the field of prosthetic control. This dissertation addresses the need to improve the controller\u27s robustness by designing a pattern recognition-based control system that classifies the user\u27s intention to actuate the prosthesis. This system is part of a cost-effective prosthetic hand prototype developed to achieve an acceptable level of functional dexterity using a simple to use interface. A Support Vector Machine (SVM) classifier implemented as a directed acyclic graph (DAG) was created. It used wavelet features from multiple surface EMG channels strategically placed over five forearm muscles. The classifiers were evaluated across seven subjects. They were able to discriminate five wrist motions with an accuracy of 91.5%. Variations of electrode locations were artificially introduced at each recording session as part of the procedure, to obtain data that accounted for the changes in the user\u27s muscle patterns over time. The generalization ability of the SVM was able to capture most of the variability in the data and to maintain an average classification accuracy of 90%. Two principal component analysis (PCA) frameworks were also evaluated to study the relationship between EMG recording sites and the need for feature space reduction. The dimension of the new feature set was reduced with the goal of improving the classification accuracy and reducing the computation time. The analysis indicated that the projection of the wavelet features into a reduced feature space did not significantly improve the accuracy and the computation time. However, decreasing the number of wavelet decomposition levels did lower the computational load without compromising the average signal classification accuracy. Based on the results of this work, a myoelectric pattern recognition-based control system that uses an SVM classifier applied to time-frequency features may be used to discriminate muscle contraction patterns for prosthetic applications

    Shape Representation in Primate Visual Area 4 and Inferotemporal Cortex

    The representation of contour shape is an essential component of object recognition, but the cortical mechanisms underlying it are incompletely understood, leaving it a fundamental open question in neuroscience. Such an understanding would be useful theoretically as well as in developing computer vision and Brain-Computer Interface applications. We ask two fundamental questions: “How is contour shape represented in cortex and how can neural models and computer vision algorithms more closely approximate this?” We begin by analyzing the statistics of contour curvature variation and develop a measure of salience based upon the arc length over which it remains within a constrained range. We create a population of V4-like cells – responsive to a particular local contour conformation located at a specific position on an object’s boundary – and demonstrate high recognition accuracies classifying handwritten digits in the MNIST database and objects in the MPEG-7 Shape Silhouette database. We compare the performance of the cells to the “shape-context” representation (Belongie et al., 2002) and achieve roughly comparable recognition accuracies using a small test set. We analyze the relative contributions of various feature sensitivities to recognition accuracy and robustness to noise. Local curvature appears to be the most informative for shape recognition. We create a population of IT-like cells, which integrate specific information about the 2-D boundary shapes of multiple contour fragments, and evaluate its performance on a set of real images as a function of the V4 cell inputs. We determine the sub-population of cells that are most effective at identifying a particular category. We classify based upon cell population response and obtain very good results. We use the Morris-Lecar neuronal model to more realistically illustrate the previously explored shape representation pathway in V4 – IT. We demonstrate recognition using spatiotemporal patterns within a winnerless competition network with FitzHugh-Nagumo model neurons. Finally, we use the Izhikevich neuronal model to produce an enhanced response in IT, correlated with recognition, via gamma synchronization in V4. Our results support the hypothesis that the response properties of V4 and IT cells, as well as our computer models of them, function as robust shape descriptors in the object recognition process

    Investigating the neural basis of learning using brain-computer interfaces

    Learning a new skill requires one to produce new patterns of activity among networks of neurons. This applies not only to physical skills, such as learning to play a new sport, but also to abstract skills, such as learning to play chess. An abstract skill that we can use to study the neural mechanisms of learning, in general, is controlling a brain-computer interface (BCI). BCIs were conceived of as assistive devices to help people with paralysis, limb-loss, or other neurological disorder, but they have also proven effective as tools to study the neural basis of sensory-motor control and learning. We tested the ability of subjects to generate neural activity patterns required to control arbitrary BCI decoders. We found that the subjects could more easily learn to control the decoder when they could use existing patterns of neural activity than when they needed to generate new patterns. We also analyzed the way in which subjects adapted their neural activity during learning. We found that neural activity adapts in a way that is consistent with the learning-related performance improvements and that the trial-to-trial variability of neural activity decreased as performance improved. We tested how specific properties of BCI decoders, which translate neural activity into movements of the effector, influence the ability to learn to control a BCI by incorporating dimensionality reduction into a Kalman filter and assessing how performance related to the number of latent dimensions. We found that the subjects could use a standard Kalman filter just as well as a Kalman filter that incorporates dimensionality reduction. However, as the dimensionality of the model increased, performance improved up to an asymptotic level. Lastly, we tested whether increasing the difficulty of a task would lead the subjects to learn to demonstrate better BCI performance. We implemented an instructed path task that required the animals to move a cursor along re-defined paths, and we found that this task motivated one monkey to improve his performance. In all, these studies help to uncover what contributes to BCI control, and they help pave the way for transitioning BCIs from the lab to the clinic

    Epileptic Seizure Detection And Prediction From Electroencephalogram Using Neuro-Fuzzy Algorithms

    This dissertation presents innovative approaches based on fuzzy logic in epileptic seizure detection and prediction from Electroencephalogram (EEG). The fuzzy rule-based algorithms were developed with the aim to improve quality of life of epilepsy patients by utilizing intelligent methods. An adaptive fuzzy logic system was developed to detect seizure onset in a patient specific way. Fuzzy if-then rules were developed to mimic the human reasoning and taking advantage of the combination in spatial-temporal domain. Fuzzy c-means clustering technique was utilized for optimizing the membership functions for varying patterns in the feature domain. In addition, application of the adaptive neuro-fuzzy inference system (ANFIS) is presented for efficient classification of several commonly arising artifacts from EEG. Finally, we present a neuro-fuzzy approach of seizure prediction by applying the ANFIS. Patient specific ANFIS classifier was constructed to forecast a seizure followed by postprocessing methods. Three nonlinear seizure predictive features were used to characterize changes prior to seizure. The nonlinear features used in this study were similarity index, phase synchronization, and nonlinear interdependence. The ANFIS classifier was constructed based on these features as inputs. Fuzzy if-then rules were generated by the ANFIS classifier using the complex relationship of feature space provided during training. In this dissertation, the application of the neuro-fuzzy algorithms in epilepsy diagnosis and treatment was demonstrated by applying the methods on different datasets. Several performance measures such as detection delay, sensitivity and specificity were calculated and compared with results reported in literature. The proposed algorithms have potentials to be used in diagnostics and therapeutic applications as they can be implemented in an implantable medical device to detect a seizure, forecast a seizure, and initiate neurostimulation therapy for the purpose of seizure prevention or abortion

    Classification of Frequency and Phase Encoded Steady State Visual Evoked Potentials for Brain Computer Interface Speller Applications using Convolutional Neural Networks

    Over the past decade there have been substantial improvements in vision based Brain-Computer Interface (BCI) spellers for quadriplegic patient populations. This thesis contains a review of the numerous bio-signals available to BCI researchers, as well as a brief chronology of foremost decoding methodologies used to date. Recent advances in classification accuracy and information transfer rate can be primarily attributed to time consuming patient specific parameter optimization procedures. The aim of the current study was to develop analysis software with potential ‘plug-in-and-play’ functionality. To this end, convolutional neural networks, presently established as state of the art analytical techniques for image processing, were utilized. The thesis herein defines deep convolutional neural network architecture for the offline classification of phase and frequency encoded SSVEP bio-signals. Networks were trained using an extensive 35 participant open source Electroencephalographic (EEG) benchmark dataset (Department of Bio-medical Engineering, Tsinghua University, Beijing). Average classification accuracies of 82.24% and information transfer rates of 22.22 bpm were achieved on a BCI naïve participant dataset for a 40 target alphanumeric display, in absence of any patient specific parameter optimization
