    Version control of pathway models using XML patches

    <p>Background: Computational modelling has become an important tool in understanding biological systems such as signalling pathways. With an increase in size complexity of models comes a need for techniques to manage model versions and their relationship to one another. Model version control for pathway models shares some of the features of software version control but has a number of differences that warrant a specific solution.</p> <p>Results: We present a model version control method, along with a prototype implementation, based on XML patches. We show its application to the EGF/RAS/RAF pathway.</p> <p>Conclusion: Our method allows quick and convenient storage of a wide range of model variations and enables a thorough explanation of these variations. Trying to produce these results without such methods results in slow and cumbersome development that is prone to frustration and human error.</p&gt

    Kassiopeia: A Modern, Extensible C++ Particle Tracking Package

    The Kassiopeia particle tracking framework is an object-oriented software package using modern C++ techniques, written originally to meet the needs of the KATRIN collaboration. Kassiopeia features a new algorithmic paradigm for particle tracking simulations which targets experiments containing complex geometries and electromagnetic fields, with high priority put on calculation efficiency, customizability, extensibility, and ease of use for novice programmers. To solve Kassiopeia's target physics problem the software is capable of simulating particle trajectories governed by arbitrarily complex differential equations of motion, continuous physics processes that may in part be modeled as terms perturbing that equation of motion, stochastic processes that occur in flight such as bulk scattering and decay, and stochastic surface processes occuring at interfaces, including transmission and reflection effects. This entire set of computations takes place against the backdrop of a rich geometry package which serves a variety of roles, including initialization of electromagnetic field simulations and the support of state-dependent algorithm-swapping and behavioral changes as a particle's state evolves. Thanks to the very general approach taken by Kassiopeia it can be used by other experiments facing similar challenges when calculating particle trajectories in electromagnetic fields.     Mocarts: a lightweight radiation transport simulator for easy handling of complex sensing geometries

    In functional neuroimaging (fNIRS), elaborated sensing geometries pairing multiple light sources and detectors arranged over the tissue surface are needed. A variety of software tools for probing forward models of radiation transport in tissue exist, but their handling of sensing geometries and specification of complex tissue architectures is, most times, cumbersome. In this work, we introduce a lightweight simulator, Monte Carlo Radiation Transport Simulator (MOCARTS) that attends these demands for simplifying specification of tissue architectures and complex sensing geometries. An object-oriented architecture facilitates such goal. The simulator core is evolved from the Monte Carlo Multi-Layer (mcml) tool but extended to support multi-channel simulations. Verification against mcml yields negligible error (RMSE~4-10e-9) over a photon trajectory. Full simulations show concurrent validity of the proposed tool. Finally, the ability of the new software to simulate multi-channel sensing geometries and to define biological tissue models in an intuitive nested-hierarchy way are exemplified

    Implementing a map based simulator for the location API for J2ME

    The Java Location API for J2METM integrates generic positioning and orientation data with persistent storage of landmark objects. It can be used to develop location based service applications for small mobile devices, and these applications can be tested using simulation environments. Currently the only simulation tools in the public domain are proprietary mobile device simulators that are driven by GPS data log files, but it is sometimes useful to be able to test location based services using interactive map-based tools. In addition, we may need to experiment with extensions and changes to the standard API to support additional services, requiring an open source environment. In this paper we describe the implementation of an open source map-based simulation tool compatible with other commonly used development and deployment tools

    Semantic web service architecture for simulation model reuse

    COTS simulation packages (CSPs) have proved popular in an industrial setting with a number of software vendors. In contrast, options for re-using existing models seem more limited. Re-use of simulation component models by collaborating organizations is restricted by the same semantic issues however that restrict the inter-organization use of web services. The current representations of web components are predominantly syntactic in nature lacking the fundamental semantic underpinning required to support discovery on the emerging semantic web. Semantic models, in the form of ontology, utilized by web service discovery and deployment architecture provide one approach to support simulation model reuse. Semantic interoperation is achieved through the use of simulation component ontology to identify required components at varying levels of granularity (including both abstract and specialized components). Selected simulation components are loaded into a CSP, modified according to the requirements of the new model and executed. The paper presents the development of ontology, connector software and web service discovery architecture in order to understand how such ontology are created, maintained and subsequently used for simulation model reuse. The ontology is extracted from health service simulation - comprising hospitals and the National Blood Service. The ontology engineering framework and discovery architecture provide a novel approach to inter- organization simulation, uncovering domain semantics and adopting a less intrusive interface between participants. The use of hybrid architectures based on a mixture of general purpose processors and reconfigurable components has gained importance across the scientific community allowing a significant improvement of computational performance.
