    Resource management for extreme scale high performance computing systems in the presence of failures

    2018 Summer.Includes bibliographical references.High performance computing (HPC) systems, such as data centers and supercomputers, coordinate the execution of large-scale computation of applications over tens or hundreds of thousands of multicore processors. Unfortunately, as the size of HPC systems continues to grow towards exascale complexities, these systems experience an exponential growth in the number of failures occurring in the system. These failures reduce performance and increase energy use, reducing the efficiency and effectiveness of emerging extreme-scale HPC systems. Applications executing in parallel on individual multicore processors also suffer from decreased performance and increased energy use as a result of applications being forced to share resources, in particular, the contention from multiple application threads sharing the last-level cache causes performance degradation. These challenges make it increasingly important to characterize and optimize the performance and behavior of applications that execute in these systems. To address these challenges, in this dissertation we propose a framework for intelligently characterizing and managing extreme-scale HPC system resources. We devise various techniques to mitigate the negative effects of failures and resource contention in HPC systems. In particular, we develop new HPC resource management techniques for intelligently utilizing system resources through the (a) optimal scheduling of applications to HPC nodes and (b) the optimal configuration of fault resilience protocols. These resource management techniques employ information obtained from historical analysis as well as theoretical and machine learning methods for predictions. We use these data to characterize system performance, energy use, and application behavior when operating under the uncertainty of performance degradation from both system failures and resource contention. We investigate how to better characterize and model the negative effects from system failures as well as application co-location on large-scale HPC computing systems. Our analysis of application and system behavior also investigates: the interrelated effects of network usage of applications and fault resilience protocols; checkpoint interval selection and its sensitivity to system parameters for various checkpoint-based fault resilience protocols; and performance comparisons of various promising strategies for fault resilience in exascale-sized systems

    Predictive Reliability and Fault Management in Exascale Systems: State of the Art and Perspectives

Technology scaling makes each individual transistor more prone to faults and, due to the exponential increase in the number of devices per chip, to higher system fault rates. Consequently, High-performance Computing (HPC) systems need to integrate prediction, detection, and recovery mechanisms to cope with faults efficiently. This article reviews fault detection, fault prediction, and recovery techniques in HPC systems, from electronics to system level. We analyze their strengths and limitations.     Green HPC: Optimizing Software Stack Energy Efficiency of Large Data Systems

    High-performance computing (HPC) is indispensable in modern scientific research and industry applications, but its energy consumption is a growing concern. This thesis presents two novel approaches to optimize energy consumption in large data systems. The first chapter of the thesis will discuss the use of Dynamic Voltage and Frequency Scaling (DVFS) to optimize the energy efficiency of two popular lossy compression algorithms: SZ and ZFP. By adjusting the voltage and frequency levels of computing resources, DVFS can reduce energy consumption while maintaining the desired level of performance and accuracy. The second chapter of the thesis will focus on a detailed comparison and analysis of asynchronous and synchronous checkpointing energy consumption using the VELOC and GenericIO libraries. The study investigates the trade-offs between these two checkpointing techniques, offering insights into their energy consumption patterns and performance impacts on large-scale HPC systems. Based on the analysis, we provide recommendations for choosing the most energy-efficient checkpointing method for specific application scenarios. Together, these two approaches contribute to the development of Green HPC, paving the way for more sustainable and energy-efficient large data systems.     Scalable and Reliable Sparse Data Computation on Emergent High Performance Computing Systems

    Heterogeneous systems with both CPUs and GPUs have become important system architectures in emergent High Performance Computing (HPC) systems. Heterogeneous systems must address both performance-scalability and power-scalability in the presence of failures. Aggressive power reduction pushes hardware to its operating limit and increases the failure rate. Resilience allows programs to progress when subjected to faults and is an integral component of large-scale systems, but incurs significant time and energy overhead. The future exascale systems are expected to have higher power consumption with higher fault rates. Sparse data computation is the fundamental kernel in many scientific applications. It is suitable for the studies of scalability and resilience on heterogeneous systems due to its computational characteristics. To deliver the promised performance within the given power budget, heterogeneous computing mandates a deep understanding of the interplay between scalability and resilience. Managing scalability and resilience is challenging in heterogeneous systems, due to the heterogeneous compute capability, power consumption, and varying failure rates between CPUs and GPUs. Scalability and resilience have been traditionally studied in isolation, and optimizing one typically detrimentally impacts the other. While prior works have been proved successful in optimizing scalability and resilience on CPU-based homogeneous systems, simply extending current approaches to heterogeneous systems results in suboptimal performance-scalability and/or power-scalability. To address the above multiple research challenges, we propose novel resilience and energy-efficiency technologies to optimize scalability and resilience for sparse data computation on heterogeneous systems with CPUs and GPUs. First, we present generalized analytical and experimental methods to analyze and quantify the time and energy costs of various recovery schemes, and develop and prototype performance optimization and power management strategies to improve scalability for sparse linear solvers. Our results quantitatively reveal that each resilience scheme has its own advantages depending on the fault rate, system size, and power budget, and the forward recovery can further benefit from our performance and power optimizations for large-scale computing. Second, we design a novel resilience technique that relaxes the requirement of synchronization and identicalness for processes, and allows them to run in heterogeneous resources with power reduction. Our results show a significant reduction in energy for unmodified programs in various fault situations compared to exact replication techniques. Third, we propose a novel distributed sparse tensor decomposition that utilizes an asynchronous RDMA-based approach with OpenSHMEM to improve scalability on large-scale systems and prove that our method works well in heterogeneous systems. Our results show our irregularity-aware workload partition and balanced-asynchronous algorithms are scalable and outperform the state-of-the-art distributed implementations. We demonstrate that understanding different bottlenecks for various types of tensors plays critical roles in improving scalability

    Many-Task Computing and Blue Waters

    This report discusses many-task computing (MTC) generically and in the context of the proposed Blue Waters systems, which is planned to be the largest NSF-funded supercomputer when it begins production use in 2012. The aim of this report is to inform the BW project about MTC, including understanding aspects of MTC applications that can be used to characterize the domain and understanding the implications of these aspects to middleware and policies. Many MTC applications do not neatly fit the stereotypes of high-performance computing (HPC) or high-throughput computing (HTC) applications. Like HTC applications, by definition MTC applications are structured as graphs of discrete tasks, with explicit input and output dependencies forming the graph edges. However, MTC applications have significant features that distinguish them from typical HTC applications. In particular, different engineering constraints for hardware and software must be met in order to support these applications. HTC applications have traditionally run on platforms such as grids and clusters, through either workflow systems or parallel programming systems. MTC applications, in contrast, will often demand a short time to solution, may be communication intensive or data intensive, and may comprise very short tasks. Therefore, hardware and software for MTC must be engineered to support the additional communication and I/O and must minimize task dispatch overheads. The hardware of large-scale HPC systems, with its high degree of parallelism and support for intensive communication, is well suited for MTC applications. However, HPC systems often lack a dynamic resource-provisioning feature, are not ideal for task communication via the file system, and have an I/O system that is not optimized for MTC-style applications. Hence, additional software support is likely to be required to gain full benefit from the HPC hardware

    Scheduling Heterogeneous HPC Applications in Next-Generation Exascale Systems

    Next generation HPC applications will increasingly time-share system resources with emerging workloads such as in-situ analytics, resilience tasks, runtime adaptation services and power management activities. HPC systems must carefully schedule these co-located codes in order to reduce their impact on application performance. Among the techniques traditionally used to mitigate the performance effects of time- share systems is gang scheduling. This approach, however, leverages global synchronization and time agreement mechanisms that will become hard to support as systems increase in size. Alternative performance interference mitigation approaches must be explored for future HPC systems. This dissertation evaluates the impacts of workload concurrency in future HPC systems. It uses simulation and modeling techniques to study the performance impacts of existing and emerging interference sources on a selection of HPC benchmarks, mini-applications, and applications. It also quantifies the cost and benefits of different approaches to scheduling co-located workloads, studies performance interference mitigation solutions based on gang scheduling, and examines their synchronization requirements. To do so, this dissertation presents and leverages a new Extreme Value Theory- based model to characterize interference sources, and investigate their impact on Bulk Synchronous Parallel (BSP) applications. It demonstrates how this model can be used to analyze the interference attenuation effects of alternative fine-grained OS scheduling approaches based on periodic real time schedulers. This analysis can, in turn, guide the design of those mitigation techniques by providing tools to understand the tradeoffs of selecting scheduling parameters

    Studies in Exascale Computer Architecture: Interconnect, Resiliency, and Checkpointing

    Today’s supercomputers are built from the state-of-the-art components to extract as much performance as possible to solve the most computationally intensive problems in the world. Building the next generation of exascale supercomputers, however, would require re-architecting many of these components to extract over 50x more performance than the current fastest supercomputer in the United States. To contribute towards this goal, two aspects of the compute node architecture were examined in this thesis: the on-chip interconnect topology and the memory and storage checkpointing platforms. As a first step, a skeleton exascale system was modeled to meet 1 exaflop of performance along with 100 petabytes of main memory. The model revealed that large kilo-core processors would be necessary to meet the exaflop performance goal; existing topologies, however, would not scale to those levels. To address this new challenge, we investigated and proposed asymmetric high-radix topologies that decoupled local and global communications and used different radix routers for switching network traffic at each level. The proposed topologies scaled more readily to higher numbers of cores with better latency and energy consumption than before. The vast number of components that the model revealed would be needed in these exascale systems cautioned towards better fault tolerance mechanisms. To address this challenge, we showed that local checkpoints within the compute node can be saved to a hybrid DRAM and SSD platform in order to write them faster without wearing out the SSD or consuming a lot of energy. A hybrid checkpointing platform allowed more frequent checkpoints to be made without sacrificing performance. Subsequently, we proposed switching to a DIMM-based SSD in order to perform fine-grained I/O operations that would be integral in interleaving checkpointing and computation while still providing persistence guarantees.     Process migration in a parallel environment

    To satisfy the ever increasing demand for computational resources, high performance computing systems are becoming larger and larger. Unfortunately, the tools supporting system management tasks are only slowly adapting to the increase in components in computational clusters. Virtualization provides concepts which make system management tasks easier to implement by providing more flexibility for system administrators. With the help of virtual machine migration, the point in time for certain system management tasks like hardware or software upgrades no longer depends on the usage of the physical hardware. The flexibility to migrate a running virtual machine without significant interruption to the provided service makes it possible to perform system management tasks at the optimal point in time. In most high performance computing systems, however, virtualization is still not implemented. The reason for avoiding virtualization in high performance computing is that there is still an overhead accessing the CPU and I/O devices. This overhead continually decreases and there are different kind of virtualization techniques like para-virtualization and container-based virtualization which minimize this overhead further. With the CPU being one of the primary resources in high performance computing, this work proposes to migrate processes instead of virtual machines thus avoiding any overhead. Process migration can either be seen as an extension to pre-emptive multitasking over system boundaries or as a special form of checkpointing and restarting. In the scope of this work process migration is based on checkpointing and restarting as it is already an established technique in the field of fault tolerance. From the existing checkpointing and restarting implementations, the best suited implementation for process migration purposes was selected. One of the important requirements of the checkpointing and restarting implementation is transparency. Providing transparent process migration is important enable the migration of any process without prerequisites like re-compilation or running in a specially prepared environment. With process migration based on checkpointing and restarting, the next step towards providing process migration in a high performance computing environment is to support the migration of parallel processes. Using MPI is a common method of parallelizing applications and therefore process migration has to be integrated with an MPI implementation. The previously selected checkpointing and restarting implementation was integrated in an MPI implementation, and thus enabling the migration of parallel processes. With the help of different test cases the implemented process migration was analyzed, especially in regards to the time required to migrated a process and the advantages of optimizations to reduce the process’ downtime during migration.Um die immer steigenden Anforderungen an Rechenressourcen im High Performance Computing zu erfüllen werden die eingesetzten Systeme immer größer. Die Werkzeuge, mit denen Wartungsarbeiten durchgeführt werden, passen sich nur langsam an die wachsende Größe dieser neuen Systeme an. Virtualisierung stellt Konzepte zur Verfügung, welche Systemverwaltungsaufgaben durch höhere Flexibilität vereinfachen. Mit Hilfe der Migration virtueller Maschinen können Systemverwaltungsaufgaben zu einem frei wählbaren Zeitpunkt durchgeführt werden und hängen nicht mehr von der Nutzung der physikalischen Systeme ab. Die auf der virtuellen Maschine ausgeführte Applikation kann somit ohne Unterbrechung weiterlaufen. Trotz der vielen Vorteile wird Virtualisierung in den meisten High Performance Computing Systemen noch nicht eingesetzt, dadurch Rechenzeit verloren geht und höhere Antwortzeiten beim Zugriff auf Hardware auftreten. Obwohl die Effektivität der Virtualisierungsumgebungen steigt, werden Ansätze wie Para-Virtualisierung oder Container-basierte Virtualisierung untersucht bei denen noch weniger Rechenzeit verloren geht. Da die CPU eine der zentralen Ressourcen im High Performance Computing ist wird im Rahmen dieser Arbeit der Ansatz verfolgt anstatt virtueller Maschinen nur einzelne Prozesse zu migrieren und dadurch den Verlust an Rechenzeit zu vermeiden. Prozess Migration kann einerseits als eine Erweiterung des präemptive Multitasking über Systemgrenzen, andererseits auch als eine Sonderform des Checkpointing und Restarting angesehen werden. Im Rahmen dieser Arbeit wird Prozess Migration auf der Basis von Checkpointing und Restarting durchgeführt, da es eine bereits etablierte Technologie im Umfeld der Fehlertoleranz ist. Die am besten für Prozess Migration im Rahmen dieser Arbeit geeignete Checkpointing und Restarting Implementierung wurde ausgewählt. Eines der wichtigsten Kriterien bei der Auswahl der Checkpointing und Restarting Implementierung ist die Transparenz. Nur mit einer möglichst transparenten Implementierung sind die Anforderungen an die zu migrierenden Prozesse gering und keinerlei Einschränkungen wie das Neu-Übersetzen oder eine speziell präparierte Laufzeitumgebung sind nötig. Mit einer auf Checkpointing und Restarting basierenden Prozess Migration ist der nächste Schritt parallele Prozess Migration für den Einsatz im High Performance Computing. MPI ist einer der gängigen Wege eine Applikation zu parallelisieren und deshalb muss Prozess Migration auch in eine MPI Implementation integriert werden. Die vorhergehend ausgewählte Checkpointing und Restarting Implementierung wird in einer MPI Implementierung integriert, um auf diese Weise Migration von parallelen Prozessen zu bieten. Mit Hilfe verschiedener Testfälle wurde die im Rahmen dieser Arbeit entwickelte Prozess Migration analysiert. Schwerpunkte waren dabei die Zeit, die benötigt wird um einen Prozess zu migrieren und wie sich Optimierungen zur Verkürzung der Migrationszeit auswirken

    A failure index for high performance computing applications

    This dissertation introduces a new metric in the area of High Performance Computing (HPC) application reliability and performance modeling. Derived via the time-dependent implementation of an existing inequality measure, the Failure index (FI) generates a coefficient representing the level of volatility for the failures incurred by an application running on a given HPC system in a given time interval. This coefficient presents a normalized cross-system representation of the failure volatility of applications running on failure-rich HPC platforms. Further, the origin and ramifications of application failures are investigated, from which certain mathematical conclusions yield greater insight into the behavior of these applications in failure-rich system environments. This work also includes background information on the problems facing HPC applications at the highest scale, the lack of standardized application-specific metrics within this arena, and a means of generating such metrics in a low latency manner. A case study containing detailed analysis showcasing the benefits of the FI is also included
