Residual dipolar couplings: a complementary tool for stereochemistry determination of drug compounds
NMR-Spektroskopie gehört zu den etabliertesten und leistungsfähigsten Methoden in Chemie und Strukturbiologie, und die Kenntnis der Konstitution, Konfiguration und oft auch der Konformation von Molekülen ist von zentraler Bedeutung für die Entdeckung neuer Wirkstoffe. NMR-Standardparameter wie chemische Verschiebung, 3J-Kopplungskonstanten und NOEs erlauben es, die Mehrzahl der organischen Moleküle strukturell aufzuklären. Verbindungen, die sich einer Strukturaufklärung mit Hilfe dieser Parameter entziehen, lassen sich oft durch Heranziehen komplementärer Parameter wie dipolarer Restkopplungen (RDCs) analysieren.
Für die Messung von anisotropen NMR-Parametern werden Orientierungsmedien verwendet wie zum Beispiel mechanisch gespannte Gele, die Anisotropie in der Lösung induzieren. Darüber hinaus sind zur Anpassung der Anisotropie Dehnungsvorrichtungen hilfreich. Für effiziente Messungen von kleinen Probenmengen wurde in dieser Arbeit eine neue Apparatur entwickelt: ausgehend von der vorhandenen 5mm-Dehnungsvorrichtung wurde die Entwicklung einer 3 mm-Dehnungsvorrichtung durchgeführt. Um ebenfalls den Quellschritt des Gels steuern zu können, wurde eine neuartige Quellvorrichtung geschaffen. Die neue Dehnungsvorrichtung wurde in der Praxis getestet und zeigt ermutigende Ergebnisse für die Anpassung der Anisotropie an die passende Stärke. Darüber hinaus wurden Messungen von anisotroper Parametern mit hoher Genauigkeit erreicht.
RDCs liefern wertvolle globale-Informationen, zum Beispiel über die Orientierung internuklearer Vektoren innerhalb eines Moleküls. Mit Hilfe von RDCs wurden in der vorliegenden Arbeit die relativen Konfigurationen von Naturstoffen mit mehreren Stereozentren bestimmt, einschließlich der relativen Konfigurationen von tertiären Aminen. Zur Bestimmung der Konfigurationen wurden neben Standardmethoden auch molekular-dynamische Simulationen durchgeführt, in denen experimentelle RDCs als orientierende, tensorielle Randbedingungen verwendet wurden.
Die Bestimmung von absoluten Konfigurationen eines Moleküls ist unverzichtbar in der Arzneimittelforschung. Die wichtigste Methode hierzu ist die Röntgenstrukturanalyse, deren Anwendung jedoch durch die Verfügbarkeit eines hochwertigen Kristalls und dem oft hohen Zeitaufwand limitiert ist. Die Entwicklung von weiteren Methoden zur Aufklärung der Stereochemie ist aus diesem Grund ein aktives Forschungsfeld. In dieser Arbeit werden hierzu vorläufige, vielversprechende Daten zur Bestimmung der absoluten Konfiguration von Enantimerenpaare mit Hilfe von RDCs in chiralen Orientierungsmedien präsentiert
Nuevos avances en la RMN anisotrópica y detección de productos naturales marinos bioactivos

A continuación, se presenta un breve resumen de cada capítulo:
Capítulo 1:
El uso de RMN anisotrópica en el análisis estructural de moléculas pequeñas quirales se ha expandido en
los años recientes. En la actualidad, las Constantes Dipolares Residuales (CDR) pueden ser aplicadas como
una herramienta estándar en el mejoramiento eficiente de la determinación de la configuración relativa
de compuestos de pequeño tamaño mediante RMN estándar.
En la presente tesis doctoral hemos desarrollado otra metodología de RMN anisotrópica basada en
medidas de anisotropía de desplazamiento químico residual de protones (1H RCSA) que ha sido aplicada,
primero a moléculas modelo, estricnina, estrona, retrorsina y a-santonina, y posteriormente a nuevos
productos naturales: a un meroditerpeno aislado del alga parda Sargassum muticum, a las
tricloromammindas A y B aisladas del hongo no comestible Tricholoma equestre y, finalmente a un
briarano de origen marino aislado de la gorgonia Briareum asbestinum recolectada de la penísula de Yucatán. Toda esta nueva metodología se ha podido realizar a través de la mejora de nuevos dispositivos de
compresión y extensión de geles aplicados a tubos de RMN de menos de 5 mm. Este desarrollo de este
tipo de dispositivos es una herramienta adicional que puede ser utilizada en el futuro por
espectroscopistas en el campo de RMN anisotrópica.
Por último, también hemos introducido un nuevo gel deuterado (PMMA-d8) derivado de
polimetilmetacrilato deuterado como medio alineante. Capítulo 2:
La detección y cuantificación de productos naturales presentes en trazas en mezclas complejas es aún un
campo de investigación activo para los químicos. Desde la introducción en el mercado del detector de
masas Orbitrap® se iniciado una revolución en las técnicas analíticas de detección. En la presente Tesis
Doctoral hemos aprovechado esta tecnología para la detección y, en algunos casos, el aislamiento y la
cuantificación de algunos productos naturales de origen marino de interés biológico.
Las distintas aproximaciones en las técnicas de LC/HRMS empleadas fueron aplicadas a:
La detection y el aislamiento de la producción de sideróforos en varias bacteria marinas patógenas: tipo
vancrobactina en tres especies de Vibrio, tipo piscibactina en una cepa mutante de Vibrio alginolyticus, el
sideróforo producido por las bacterias Edwardsiella tarda y Photobacterium damselae subsp. damselae.

Na presente Tese Doutoral desenvolvemos outra metodoloxía de RMN anisotrópica baseada en medidas
de anisotropía de desprazamento químico residual de protones (1H RCSA) que foi aplicada, primeiro a
moléculas modelo, estricnina, estrona, retrorsina e [alfa]-santonina, e posteriormente a novos produtos

A summary of each chapter shall be presented below.
Chapter 1:
The use of anisotropic NMR in the structural analysis of chiral small molecules has expanded in
recent years. Currently, Residual Dipolar Constants (RDC) can be applied as a standard tool in
the efficient improvement of the determination of the relative configuration of small-sized
compounds by standard NMR.
In the present Thesis dissertation, we have developed another methodology of anisotropic NMR
based on measures of anisotropy of residual chemical proton displacement (1H RCSA) that has
been applied, firstly to compound-models, strychnine, estrone, retrorsine and [alfa]-santonin, and
subsequently to new natural products: to an isolated meroditerpene of the brown alga
Sargassum muticum, the trichloromaminades A and B isolated from the non-edible fungus
Tricholoma equestre and, finally to a briarane of marine origin isolated from the gorgonian
Briareum asbestinum collected from the peninsula of Yucatan (México). Chapter 2:
The detection and quantification of natural products present in traces in complex mixtures is still an active
field of research for chemists. Since the introduction of the Orbitrap® mass detector into the market, a
revolution in analytical detection techniques has begun. In this Doctoral Thesis we have taken advantage
of this technology for the detection and, in some cases, the isolation and quantification of natural
products of marine origin of biological interest.
The different approaches in the LC / HRMS techniques used were applied to: Detection and isolation of siderophore production in several pathogenic marine bacteria: vanchrovatin
type in three Vibrio species, piscibactin type in a mutant strain of Vibrio alginolyticus, the siderophore
produced by the bacteria Edwardsiella tarda and Photobacterium damselae subsp. damselae

A new fundamental type of conformational isomerism

Isomerism is a fundamental chemical concept, reflecting the fact that the arrangement of atoms in a molecular entity has a profound influence on its chemical and physical properties. Here we describe a previously unclassified fundamental form of conformational isomerism through four resolved stereoisomers of a transoid (BF)O(BF)-quinoxalinoporphyrin. These comprise two pairs of enantiomers that manifest structural relationships not describable within existing IUPAC nomenclature and terminology. They undergo thermal diastereomeric interconversion over a barrier of 104 ± 2 kJ mol-1, which we term 'akamptisomerization'. Feasible interconversion processes between conceivable synthesis products and reaction intermediates were mapped out by density functional theory calculations, identifying bond-angle inversion (BAI) at a singly bonded atom as the reaction mechanism. We also introduce the necessary BAI stereodescriptors parvo and amplo. Based on an extended polytope formalism of molecular structure and stereoisomerization, BAI-driven akamptisomerization is shown to be the final fundamental type of conformational isomerization
Structural Studies on Flexible Small Molecules Based on NMR in Oriented Media. Methodology and Application to Natural Products
This thesis describes the development and application of structural elucidation
methodologies based on NMR in aligned media. Nuclear magnetic resonance is arguably
the most important technique for the structural analysis of organic molecules
in solution. In the last decade, Residual Dipolar Coupling (RDC) analysis emerged
as a powerful tool for the determination of the three-dimensional structure of organic
molecules in solution, complementing and even outperforming the approach based
on the classical NMR observables such as NOE or 3J couplings. While application of
RDCs to the structural analysis of proteins developed rapidly, their use with “small”
molecules (typically organic compounds and natural products with MW < 1000 Da)
is still scarce. From the spectroscopic point of view, two features of small molecules
pose the main obstacles to the application of RDC to their analysis: the scarcity of
observable couplings and the complexity stemming from conformational flexibility in
solution. Besides, sample preparation with the optimal degree of alignment is still an
issue for most classes of compounds.
In this thesis, all these topics are addressed and new experimental and computational
advancements are presented.
i) Sample preparation. Weak alignment in water and aligning properties of polyacrylamide
gels.
ii) New observables. Long-range proton–carbon RDCs.
iii) Analysis of flexible organic molecules
Analyzing Functional Interactions of Designed Peptides by NMR Spectroscopy
The development of small peptide-based therapeutics can be accelerated by the knowledge of relationships between the peptide structure and its functional interactions. Here, we report the analysis of two groups of synthetic peptides designed for two applications – broad bactericidal action and inhibition of protein-protein interactions in human cells. Novel amphiphilic peptides designed for antibacterial application incorporated arginine as cationic amino acids and non-natural amino acids that have aromatic side chains with similar hydrophobic properties as tryptophan. The interaction of lead cyclic peptides and their linear analogs with a phospholipid bilayer mimicking a bacterial membrane was studied using nuclear magnetic resonance (NMR) spectroscopy. These results provided insight into the mechanism of peptide bactericidal action and the role of the peptide structure in their activity. In the second example, we perform a structural characterization of a peptide designed to modulate the activation of the NF-kappaB signaling pathway. The peptide was designed to mimic the spatial structure of the HOIP-NZF1 domain interacting with the NEMO CC2-LZ domain to suppress the NF-kappaB activation. The structure elucidation of the designed peptide provided vital information about matching the required pharmacophore structure in the peptide
Development of a universal alignment medium for the extraction of RDCs and structure elucidation with tensorial constraints
In der hochauflösenden Kernresonanzspektroskopie liefern rest-anisotrope Parameter wie dipolare Restkopplungen (RDcs), restliche chemische Verschiebungsanisotropien (RCSAs) und quadrupolare Restkopplungen (RQCs) wertvolle Informationen, die zu den unter isotropen (standard-) Bedingungen gemessenen NMR-Parametern für die Strukturverfeinerung und -aufklärung komplementär sind. Daher ist ein homogenes und ausreichend schwaches sogenanntes "Alignment" in sogenannten Alignmentmedien erforderlich, um eine geringe Anisotropie in der Probe zu induzieren. Obwohl eine Vielzahl unterschiedlicher Alignmentmedien und -methoden existiert, werden sie recht selten genutzt, da die derzeit verfügbaren üblichen Alignmentmedien entweder speziell für die Anwendung mit kleinen organischen Molekülen oder für große (Bio-) Makromoleküle entwickelt wurden und ihre Verwendung auf bestimmte Lösungsmittel beschränkt ist.
Neben flüssigkristallinen Phasen werden mechanisch gestreckte oder gestauchte Polymergele zur adäquaten Ausrichtung von gelösten Stoffen eingesetzt. Oft kann die Präparation von Proben bis zum Äquilibrieren bis zu Wochen und Monaten dauern, was die Nutzung dieser Methoden im kommerziellen Bereich eher erschwert. Frühere Untersuchungen mit vernetzten Polyethylenoxid-Hydrogelen (PEO) zeigten eine erhebliche Quellung in einer Vielzahl von Lösungsmitteln. Leider erforderte die Vernetzung die Verwendung von - oder -Strahlung oder wochenlange Bestrahlung mit ultraviolettem Licht. In dieser Arbeit wird ein schneller Syntheseweg optimiert und vorgestellt, um homogene Gelstäbchen auf Basis von PEO als Alignmentmedien herzustellen, der mit den in jedem modernen Labor verfügbaren Mitteln nachvollzogen werden kann. Darüberhinaus wird das Quellverhalten in einer Vielzahl von reinen Lösungsmitteln und Gemischen aufgezeigt und der Einfluss des Massengehalts während der Vernetzung untersucht.
Durch Verwendung eines Ausgangsmaterials mit geringer Dispersität wird Kontrolle über die Verteilung der Kettenlängen zwischen den Vernetzungspunkten ermöglicht, wodurch homogene Gele mit schmalen Linienbreiten erhalten werden. Gequollene Poly(ethylen oxid) diacrylat (PEODA) Gele, die mit unterschiedlichem Massenanteil vernetzt wurden, werden zusätzlich mit Doppelquanten NMR (DQ-NMR) untersucht, um das Verhältnis von vernetztem Anteil und der Solfraktion inklusive der Defekte im Netzwerk zu ermitteln. Die Anwendbarkeit von PEODA in skalierbaren Streck- und Kompressionsapparaturen wird präsentiert und erfolgreich mit reinen Lösungsmitteln und Gemischen demonstriert. Hierbei wird eine Methode eingeführt, die ein schnelles externes Äquilibrieren und Übertragen in die Probenröhrchen ermöglicht. Es wird gezeigt, dass durch Feinabstimmung verschiedener Parameter, vernetztes PEODA als universelles Alignmentmedium für gelöste Substanzen, die von kleinen Naturstoffen bis zu Proteinen reichen, geeignet ist.
Die bisher angewandte Methode der manuellen Extraktion von Kopplungen ist zeitaufwändig und subjektiv. Es wird ein Verfahren zur halbautomatischen Extraktion von Kopplungen vorgestellt, welches mathematisch auf der Anwendung von Kreuz- bzw. Autokorrelationen beruht. Für die Auswertung von RDCs an kleinen organischen Molekülen, wurden Moleküldynamiksimulationen mit orientierenden Randbedingungen evaluiert und angewandt (engl.: molecular dynamics with orientational constraints, MDOC), einer Molekülmechanik-Methode, die ohne Annahmen über die Ausgangskonformation auskommt. Die Methode ermöglicht die Bestimmung des Konformationsraums anhand experimenteller anisotroper Daten, die als tensoriell orientierende Bedingungen in das Kraftfeld einfließen. Wenn gelöste Moleküle flexibel sind und in unterschiedlichen Konformationen auftreten, ist die Interpretation der Daten mit bisherigen Methoden aufgrund der gemittelten Natur der extrahierten Daten schwierig und Annahmen über auftretende Konformere müssen getroffen werden, die unter Umständen nicht gerechtfertigt sind. In diesen Fällen ist der MDOC Ansatz vorzuziehen, da die Interpretation der RDCs nicht durch die Wahl der Modellierung beeinflusst wird
