    Text mining in the biocuration workflow: applications for literature curation at WormBase, dictyBase and TAIR

    WormBase, dictyBase and The Arabidopsis Information Resource (TAIR) are model organism databases containing information about Caenorhabditis elegans and other nematodes, the social amoeba Dictyostelium discoideum and related Dictyostelids and the flowering plant Arabidopsis thaliana, respectively. Each database curates multiple data types from the primary research literature. In this article, we describe the curation workflow at WormBase, with particular emphasis on our use of text-mining tools (BioCreative 2012, Workshop Track II). We then describe the application of a specific component of that workflow, Textpresso for Cellular Component Curation (CCC), to Gene Ontology (GO) curation at dictyBase and TAIR (BioCreative 2012, Workshop Track III). We find that, with organism-specific modifications, Textpresso can be used by dictyBase and TAIR to annotate gene productions to GO's Cellular Component (CC) ontology

    A self-adaptive segmentation method for a point cloud

    The segmentation of a point cloud is one of the key technologies for three-dimensional reconstruction, and the segmentation from three-dimensional views can facilitate reverse engineering. In this paper, we propose a self-adaptive segmentation algorithm, which can address challenges related to the region-growing algorithm, such as inconsistent or excessive segmentation. Our algorithm consists of two main steps: automatic selection of seed points according to extracted features and segmentation of the points using an improved region-growing algorithm. The benefits of our approach are the ability to select seed points without user intervention and the reduction of the influence of noise. We demonstrate the robustness and effectiveness of our algorithm on different point cloud models and the results show that the segmentation accuracy rate achieves 96%

    MoSfl1 Is Important for Virulence and Heat Tolerance in Magnaporthe oryzae

    The formation of appressoria, specialized plant penetration structures of Magnaporthe oryzae, is regulated by the MST11-MST7-PMK1 MAP kinase cascade. One of its downstream transcription factor, MST12, is important for penetration and invasive growth but dispensable for appressorium formation. To identify additional downstream targets that are regulated by Pmk1, in this study we performed phosphorylation assays with a protein microarray composed of 573 M. oryzae transcription factor (TF) genes. Three of the TF genes phosphorylated by Pmk1 in vitro were further analyzed by coimmunoprecipitation assays. One of them, MoSFL1, was found to interact with Pmk1 in vivo. Like other Sfl1 orthologs, the MoSfl1 protein has the HSF-like domain. When expressed in yeast, MoSFL1 functionally complemented the flocculation defects of the sfl1 mutant. In M. oryzae, deletion of MoSFl1 resulted in a significant reduction in virulence on rice and barley seedlings. Consistent with this observation, the Mosfl1 mutant was defective in invasive growth in penetration assays with rice leaf sheaths. In comparison with that of vegetative hyphae, the expression level of MoSFL1 was increased in appressoria and infected rice leaves. The Mosfl1 mutant also had increased sensitivity to elevated temperatures. In CM cultures of the Mosfl1 and pmk1 mutants grown at 30°C, the production of aerial hyphae and melanization were reduced but their growth rate was not altered. When assayed by qRT-PCR, the transcription levels of the MoHSP30 and MoHSP98 genes were reduced 10- and 3-fold, respectively, in the Mosfl1 mutant. SFL1 orthologs are conserved in filamentous ascomycetes but none of them have been functionally characterized in non-Saccharomycetales fungi. MoSfl1 has one putative MAPK docking site and three putative MAPK phosphorylation sites. Therefore, it may be functionally related to Pmk1 in the regulation of invasive growth and stress responses in M. oryzae

    Loss of susceptibility as a novel breeding strategy for durable and broad-spectrum resistance

    Recent studies on plant immunity have suggested that a pathogen should suppress induced plant defense in order to infect a plant species, which otherwise would have been a nonhost to the pathogen. For this purpose, pathogens exploit effector molecules to interfere with different layers of plant defense responses. In this review, we summarize the latest findings on plant factors that are activated by pathogen effectors to suppress plant immunity. By looking from a different point of view into host and nonhost resistance, we propose a novel breeding strategy: disabling plant disease susceptibility genes (S-genes) to achieve durable and broad-spectrum resistance

    Tecnologies lingüístiques per a llengües minoritzades el cas de l'alguerès

    La tecnologia pot jugar un rol decisiu en els processos de normalització lingüística. La creació de recursos lingüístics -amb el potencial formatiu o de disseminació que comporten, especialment en llengües en procés d'estandardització- és una possibilitat que cal tenir present en dissenyar estratègies per a la normalització. Aquest article se proposa contribuir al procés de normalització de l'alguerès, varietat parlada a l'Alguer (Sardenya) per unes dotze mil persones, mitjançant una anàlisi de les obres de consulta digitals i dels recursos lingüístics existents. En la primera part se proporcionen dades sobre el context sociolingüístic i se fa un estat de la qüestió sobre el procés d'estandardització de l'alguerès. La segona part mira d'identificar, amb referències a altres comunitats lingüístiques en situacions similars, accions en l'àmbit tecnològic que podrien dur-se a terme en paral·lel al procés d'estandardització de l'alguerès.Technology can play a decisive role in linguistic normalisation processes. The creation of linguistic resources (with the potential they have for education or to encourage the spread of languages, especially those in the process of standardisation) is a possibility that should be taken into account in designing normalisation strategies. This article proposes contributing to the process of normalising Algherese, a variety spoken in Alghero (Sardinia) by around twelve thousand people, through an analysis of digital reference works and existing linguistic resources. The first part provides data about the sociolinguistic context and establishes the current situation regarding the process of standardising Algherese. The second part seeks to identify, with references to other language communities in similar situations, actions in the technological sphere that could be carried out in parallel with the process of standardising Algheres
