    The current national park management did not fully take into account the sustainability of socio cultural benefits, particularly for indigenous communities. Therefore the park's performance achievement on the aspect of socio cultural required to be assessed by using tested management standards. The research objectives were: (1) to measure the actual verifier and assess the indicators formulated by the Directorate General of Forest Protection and Nature Conservation and Bogor Agricultural University in Gunung Halimun Salak National Park (GHSNP), (2) to analyze the validity of management performance indicators of GHSNP (3) to measure the achievement of each indicator based on a minimum standard of performance, and (4) to formulate recommendations for improving management standards. The results showed that: (1) the actual value of management performance indicators for GHSNP was good for one indicator and fair for four indicators. There were four indicators that could not be measured and assessed; (2) eight of the nine indicators which have been tested in the field were valid; (3) the achievement of performance indicators for GHSNP management on the principle of socio-cultural sustainability has achieved its minimum values; and (4) the standard management of national park should be completed because field results showed that, there were difficulties measuring the verifiers and assessing the indicators. This research found that there were inconsistency on the terminology used in the standards, lack of operational definition, difficulty in using the norm, and verifier inappropriate with actual condition

    Forest ranger is one of Natural Resources Conservation Agency (BKSDA) human resources that is assigned the job to protect and secure forests. They played very important role within The Ministry of Forestry. As civil servant, forest ranger is evaluated using Performance Appraisal and Credit Unit. On average, they achieved higher job rank in more than four year, which is thought to be too long. A method to enhance their performance is thus necessary. The research objective was to formulate performance index for four levels of forest ranger's namely: junior forest ranger, forest ranger, senior forest ranger, and supervisor of forest ranger. The research was conducted in two BKSDA, in the Provinces of Central Java and Special Region of Yogyakarta. The performance was determined using (i) criteria and indicators, (ii) weighted indicators and (iii) performance index's limit as requirement for promotion. The criteria and indicators were set fixed from forest ranger's duty, then indicator's values were defined by using Analytical Hierarchy Process's (AHP) assessed by experts. Performance index has five performance criteria: educational background; conducting forest protection and security operation; conducting oversight of forest products, floras and faunas circulation; professional capacity building; and carrying out complementary activities. Each of these criteria had indicators which the amount depended on the rank of forest ranger. Results of the Performance Index for each forest ranger's level were 111 for junior forest ranger, 213 for forest ranger, 125 for senior forest ranger, and 72 for supervisor of forest ranger

    Identification of Determinant Socio-Economic Variables for the Success of Biodiversity Conservation

    Biodiversity conservation in national parks has not shown an expected result. Biological natural resources degradation is still on going and its almost entirely due to human activities. Some researchers have indicated that socio-economic aspect is significantly related with the success of conservation. However, the researches have not yet shown in detail, which variabels were related with the succes conservation variables and how significant were the relations. This research was intended to identify the socio-economic variable(s) that would successfully determine biodiversity conservation in national park. The research was conducted in Gunung Halimun Salak Nasional Park, Ujung Kulon National Park, and Gunung Ciremai National Park from July to October 2015 using direct observation, literature study, and interview methods involving 150 respondents, selected based on random sampling in several resorts in the three national parks. Data were analyzed using pearson correlation tests using SPSS PSAW statistic 18. The achievement of biodiversity conservation was determined by the decrease in the number of individual species, increase in the rate of encroachment, increase of illegal natural resource utilization, increase violation of regulation, positive interaction, and biodiversity utilization. Results showed that variables leading to the succesful biodiversity conservation were: 1) determinant variable to decrease in the number of species is religion & customary system; 2) determinant variables to increase in encroachment rate is age and distance; 3) determinant variable to increase illegal natural resource utilization is land ownership; 4) determinant variable to increase violation of regulation is family dependant; 5) determinant variables to positive interaction is age and distance; 6) determinant variable to biodiversity utilization is education

    Small RNA Profile in Moso Bamboo Root and Leaf Obtained by High Definition Adapters

    Moso bamboo (Phyllostachy heterocycla cv. pubescens L.) is an economically important fast-growing tree. In order to gain better understanding of gene expression regulation in this important species we used next generation sequencing to profile small RNAs in leaf and roots of young seedlings. Since standard kits to produce cDNA of small RNAs are biased for certain small RNAs, we used High Definition adapters that reduce ligation bias. We identified and experimentally validated five new microRNAs and a few other small non-coding RNAs that were not microRNAs. The biological implication of microRNA expression levels and targets of microRNAs are discussed

    Patengan and Alam Endah villages located in the Rancabali District South Bandung. Both villages have identical characteristics to the region that most of the people engaged in agricultural with variations in the tourism sector. The identical characteristic make social capital comparation can be done. Differences in the two villages is contained in land tenure wich unlike Alam Endah Village that have private land tenure, Patengan Village are in state land tenure. The field research was conducted in June 2016. The depth interviews were conducted using a semi-structured questioner developed by Social Capital Assessment Tool (SCAT). Research is done by carefully observing the phenomenon using participant observation approach. Research showed that land tenure have effect on social capital (especially on trust, norm, caring and proactive action element) which happened because public concern over restrictions on access to natural resources increase the value of social capital because people tend to give positive responses to avoid conflict. In contrary, a figure that have influence toward natural resources access followed by other society member makes social capital inevitable increase.Β Key word: Alam Endah Village, land tenure, Patengan Village, social capital

    Identification and characterization of maize microRNAs involved in the very early stage of seed germination

    <p>Abstract</p> <p>Background</p> <p>MicroRNAs (miRNAs) are a new class of endogenous small RNAs that play essential regulatory roles in plant growth, development and stress response. Extensive studies of miRNAs have been performed in model plants such as rice, <it>Arabidopsis thaliana </it>and other plants. However, the number of miRNAs discovered in maize is relatively low and little is known about miRNAs involved in the very early stage during seed germination.</p> <p>Results</p> <p>In this study, a small RNA library from maize seed 24 hours after imbibition was sequenced by the Solexa technology. A total of 11,338,273 reads were obtained. 1,047,447 total reads representing 431 unique sRNAs matched to known maize miRNAs. Further analysis confirmed the authenticity of 115 known miRNAs belonging to 24 miRNA families and the discovery of 167 novel miRNAs in maize. Both the known and the novel miRNAs were confirmed by sequencing of a second small RNA library constructed the same way as the one used in the first sequencing. We also found 10 miRNAs that had not been reported in maize, but had been reported in other plant species. All novel sequences had not been earlier described in other plant species. In addition, seven miRNA* sequences were also obtained. Putative targets for 106 novel miRNAs were successfully predicted. Our results indicated that miRNA-mediated gene expression regulation is present in maize imbibed seed.</p> <p>Conclusions</p> <p>This study led to the confirmation of the authenticity of 115 known miRNAs and the discovery of 167 novel miRNAs in maize. Identification of novel miRNAs resulted in significant enrichment of the repertoire of maize miRNAs and provided insights into miRNA regulation of genes expressed in imbibed seed.</p

    Identification and characterization of 27 conserved microRNAs in citrus

    MicroRNAs (miRNAs) are a class of non-protein-coding small RNAs. Considering the conservation of many miRNA genes in different plant genomes, the identification of miRNAs from non-model organisms is both practicable and instrumental in addressing miRNA-guided gene regulation. Citrus is an important staple fruit tree, and publicly available expressed sequence tag (EST) database for citrus are increasing. However, until now, little has been known about miRNA in citrus. In this study, 27 known miRNAs from Arabidopsis were searched against citrus EST databases for miRNA precursors, of which 13 searched precursor sequences could form fold-back structures similar with those of Arabidopsis. The ubiquitous expression of those 13 citrus microRNAs and other 13 potential citrus miRNAs could be detected in citrus leaf, young shoot, flower, fruit and root by northern blotting, and some of them showed differential expression in different tissues. Based on the fact that miRNAs exhibit perfect or nearly perfect complementarity with their target sequences, a total of 41 potential targets were identified for 15 citrus miRNAs. The majority of the targets are transcription factors that play important roles in citrus development, including leaf, shoot, and root development. Additionally, some other target genes appear to play roles in diverse physiological processes. Four target genes have been experimentally verified by detection of the miRNA-mediated mRNA cleavage in Poncirus trifoliate. Overall, this study in the identification and characterization of miRNAs in citrus can initiate further study on citrus miRNA regulation mechanisms, and it can help us to know more about the important roles of miRNAs in citrus

    A Combined Approach of High-Throughput Sequencing and Degradome Analysis Reveals Tissue Specific Expression of MicroRNAs and Their Targets in Cucumber

    MicroRNAs (miRNAs) are endogenous small RNAs playing an important regulatory function in plant development and stress responses. Among them, some are evolutionally conserved in plant and others are only expressed in certain species, tissue or developmental stages. Cucumber is among the most important greenhouse species in the world, but only a limited number of miRNAs from cucumber have been identified and the experimental validation of the related miRNA targets is still lacking. In this study, two independent small RNA libraries from cucumber leaves and roots were constructed, respectively, and sequenced with the high-throughput Illumina Solexa system. Based on sequence similarity and hairpin structure prediction, a total of 29 known miRNA families and 2 novel miRNA families containing a total of 64 miRNA were identified. QRT-PCR analysis revealed that some of the cucumber miRNAs were preferentially expressed in certain tissues. With the recently developed β€˜high throughput degradome sequencing’ approach, 21 target mRNAs of known miRNAs were identified for the first time in cucumber. These targets were associated with development, reactive oxygen species scavenging, signaling transduction and transcriptional regulation. Our study provides an overview of miRNA expression profile and interaction between miRNA and target, which will help further understanding of the important roles of miRNAs in cucumber plants

    MiR-RACE, a New Efficient Approach to Determine the Precise Sequences of Computationally Identified Trifoliate Orange (Poncirus trifoliata) MicroRNAs

    BACKGROUND: Among the hundreds of genes encoding miRNAs in plants reported, much more were predicted by numerous computational methods. However, unlike protein-coding genes defined by start and stop codons, the ends of miRNA molecules do not have characteristics that can be used to define the mature miRNAs exactly, which made computational miRNA prediction methods often cannot predict the accurate location of the mature miRNA in a precursor with nucleotide-level precision. To our knowledge, there haven't been reports about comprehensive strategies determining the precise sequences, especially two termini, of these miRNAs. METHODS: In this study, we report an efficient method to determine the precise sequences of computationally predicted microRNAs (miRNAs) that combines miRNA-enriched library preparation, two specific 5' and 3' miRNA RACE (miR-RACE) PCR reactions, and sequence-directed cloning, in which the most challenging step is the two specific gene specific primers designed for the two RACE reactions. miRNA-mediated mRNA cleavage by RLM-5' RACE and sequencing were carried out to validate the miRNAs detected. Real-time PCR was used to analyze the expression of each miRNA. RESULTS: The efficiency of this newly developed method was validated using nine trifoliate orange (Poncirus trifoliata) miRNAs predicted computationally. The miRNAs computationally identified were validated by miR-RACE and sequencing. Quantitative analysis showed that they have variable expression. Eight target genes have been experimentally verified by detection of the miRNA-mediated mRNA cleavage in Poncirus trifoliate. CONCLUSION: The efficient and powerful approach developed herein can be successfully used to validate the sequences of miRNAs, especially the termini, which depict the complete miRNA sequence in the computationally predicted precursor

    Identification of miRNA from Porphyra yezoensis by High-Throughput Sequencing and Bioinformatics Analysis

    BACKGROUND: miRNAs are a class of non-coding, small RNAs that are approximately 22 nucleotides long and play important roles in the translational level regulation of gene expression by either directly binding or cleaving target mRNAs. The red alga, Porphyra yezoensis is one of the most important marine economic crops worldwide. To date, only a few miRNAs have been identified in green unicellar alga and there is no report about Porphyra miRNAs. METHODOLOGY/PRINCIPAL FINDINGS: To identify miRNAs in Porphyra yezoensis, a small RNA library was constructed. Solexa technology was used to perform high throughput sequencing of the library and subsequent bioinformatics analysis to identify novel miRNAs. Specifically, 180,557,942 reads produced 13,324 unique miRNAs representing 224 conserved miRNA families that have been identified in other plants species. In addition, seven novel putative miRNAs were predicted from a limited number of ESTs. The potential targets of these putative miRNAs were also predicted based on sequence homology search. CONCLUSIONS/SIGNIFICANCE: This study provides a first large scale cloning and characterization of Porphyra miRNAs and their potential targets. These miRNAs belong to 224 conserved miRNA families and 7 miRNAs are novel in Porphyra. These miRNAs add to the growing database of new miRNA and lay the foundation for further understanding of miRNA function in the regulation of Porphyra yezoensis development
