Finding the optimum activation energy in DNA breathing dynamics: A Simulated Annealing approach

We demonstrate how the stochastic global optimization scheme of Simulated Annealing can be used to evaluate optimum parameters in the problem of DNA breathing dynamics. The breathing dynamics is followed in accordance with the stochastic Gillespie scheme with the denaturation zones in double stranded DNA studied as a single molecule time series. Simulated Annealing is used to find the optimum value of the activation energy for which the equilibrium bubble size distribution matches with a given value. It is demonstrated that the method overcomes even large noise in the input surrogate data.Comment: 9 pages, 4 figures, iop article package include

Endomyocardial Biopsy of Right Atrial Angiosarcoma Guided by Intracardiac Echocardiography

    Get PDF
We report a case of a 22-year-old female who presented with pericardial effusion and cardiac tamponade. She was diagnosed with a right atrial mass by computed tomography and was referred to our institution for biopsy of this mass. Transcatheter biopsy was performed with intracardiac echocardiography (ICE) guidance, avoiding the need for transesophageal echocardiography or surgery to obtain the biopsy. ICE for transcatheter biopsy of an intracardiac mass is an attractive modality which provides precise localization of the cardiac structures

Sequence sensitivity of breathing dynamics in heteropolymer DNA

We study the fluctuation dynamics of localized denaturation bubbles in heteropolymer DNA with a master equation and complementary stochastic simulation based on novel DNA stability data. A significant dependence of opening probability and waiting time between bubble events on the local DNA sequence is revealed and quantified for a biological sequence of the T7 bacteriophage. Quantitative agreement with data from fluorescence correlation spectroscopy (FCS) is demonstrated.Comment: 4 pages, 5 figures, to appear in Physical Review Letter

Universality in Fluid Domain Coarsening: The case of vapor-liquid transition

Domain growth during the kinetics of phase separation is studied following vapor-liquid transition in a single component Lennard-Jones fluid. Results are analyzed after appropriately mapping the continuum snapshots obtained from extensive molecular dynamics simulations to a simple cubic lattice. For near critical quench interconnected domain morphology is observed. A brief period of slow diffusive growth is followed by a linear viscous hydrodynamic growth that lasts for an extended period of time. This result is in contradiction with earlier inclusive reports of late time growth exponent 1/2 that questions the uniqueness of the non-equilibrium universality for liquid-liquid and vapor-liquid transitions.Comment: 6 pages, 5 figure

Labor Absorption and Its Impact on Gross Regional Domestic Product

The objective of this study is to examine the determinants of labor absorption in the trade, hotel and restaurant sector and its impact on Gross Regional Domestic Product/GRDP at Bali Province. This study is important due to the fact that the GRDP in this sector is the highest compared to other sector but the labor absorption is lower than the agriculture sector. This study used panel data comprising 9 regencies/cities at Bali Province in the period 2003-2009 including fixed effect model and simultaneous equation model of Two-Stage Least Square. The results showed that GRDP, working age population, and the minimum wage have positive effect on employment, while the educated unemployment has no significant effect on the employment in the trade, hotel and restaurant sector. In addition, increases in employment and workers productivity have positive and significant effects the GRDP in the trade, hotel and restaurant sector at Bali Province

Design and Analysis of a Hybrid Circularly Polarized Multi-Band MIMO Antenna for Sub 6 GHz Applications

In this article, a hybrid circularly polarized Multiple-Input Multiple-Output (MIMO) antenna for multiband operationfrom 2.3 to 9.2 GHz with impedance bandwidth of 7 GHz isproposed and investigated experimentally. The designed MIMOantenna model has a compact size of 20mmĂ—40mmĂ—1.6mm onFR4-substrate. The microstrip fed of the proposed slot antennaconsists of a tapered structure, and the radiating element consistsof the inverted L- shaped slots and opened on both sides of theradiating element to introduce notches at the sub-6 GHzfrequencies. L-shaped stubs are introduced on another side of thesubstrate in the common ground plane to attain high isolationbetween the radiating elements of the proposed antenna. In theoperating band from 2.3 to 9.2 GHz an isolation of less than -20 dBis attained from the proposed model. The performance of thecircularly polarized MIMO antenna in terms of RHCP and LHCPradiation patterns, axial ratio, surface current distributions, isolation between the ports, diversity gain (DG), envelopecorrelation coefficient (ECC), total active reflection coefficient(TARC) and peak gain are studied and presented in this work. Theobtained characteristics of the proposed antenna make it suitablefor sub-6-GHz frequency applications

Documentation and Analysis of Certain Macrofungal Traditional Practices from Western-India (Gujarat)

Traditional ethno-mycomedicinal practices involving macrofungi were documented using questionnaires from Jessore and Purna communities located in the Northern and Southern Gujarat. The quality of traditional knowledge within and in between the communities was compared by informant’s consensus index factor calculated for each ailment. The possibility of any relation between the traditional practices and informant’s consensus index factors was assessed as well. Alternately in order to classify the types of species usages, binary scores were allotted based on the presence or absence of species storage for later use, open sharing and specificity of the practices. Followed by this species scores were subjected to Euclidean distance dissimilarity matrix based hierarchical agglomerative clustering. In totality 23 species were documented addressing various ailments, of which 9 species were used to treat general aspects like convalescence, whereas others (14 species) were used for specific ailments. In the Jessore community 5 of the 7 ailments (41.2%) were related to skin problems, whereas in Purna community only 7 of 18 ailments (38.9%) had similar usage. The total ailments addressed and species documented from the Purna community had a greater diversity and bore higher informant’s consensus index value in comparison to the Jessore community. Cause and effect of some abnormal informant’s consensus values, rendering it dubious, are also discussed. Hierarchical agglomerative clustering revealed the influence of all the three aspects scored as above. The corner-stone species are more important than other species because they are necessary for the survival of the traditional know-how and well being of the communities engaging them and have applications. Moreover, depletion due to rampant use of such species calls upon there identification and conservation. This could be achieved to an extent by simple binary scores based clustering. Certain corner-stone species with closed (absence of) knowledge sharing were found to withhold specific practices. Those with general medicinal applications can be useful as nutraceuticals, whereas those with specific claims can be screened further in order to identify pharmaceutical potentials. In addition to this the present work mentions the documentation of traditional ethno-myco-medicinal practices of several species for the first time ever
