Koopman analysis of quantum systems
Koopman operator theory has been successfully applied to problems from
various research areas such as fluid dynamics, molecular dynamics, climate
science, engineering, and biology. Applications include detecting metastable or
coherent sets, coarse-graining, system identification, and control. There is an
intricate connection between dynamical systems driven by stochastic
differential equations and quantum mechanics. In this paper, we compare the
ground-state transformation and Nelson's stochastic mechanics and demonstrate
how data-driven methods developed for the approximation of the Koopman operator
can be used to analyze quantum physics problems. Moreover, we exploit the
relationship between Schr\"odinger operators and stochastic control problems to
show that modern data-driven methods for stochastic control can be used to
solve the stationary or imaginary-time Schr\"odinger equation. Our findings
open up a new avenue towards solving Schr\"odinger's equation using recently
developed tools from data science
Data-driven model reduction and transfer operator approximation
In this review paper, we will present different data-driven dimension
reduction techniques for dynamical systems that are based on transfer operator
theory as well as methods to approximate transfer operators and their
eigenvalues, eigenfunctions, and eigenmodes. The goal is to point out
similarities and differences between methods developed independently by the
dynamical systems, fluid dynamics, and molecular dynamics communities such as
time-lagged independent component analysis (TICA), dynamic mode decomposition
(DMD), and their respective generalizations. As a result, extensions and best
practices developed for one particular method can be carried over to other
related methods
Tensor-based computation of metastable and coherent sets
Recent years have seen rapid advances in the data-driven analysis of
dynamical systems based on Koopman operator theory -- with extended dynamic
mode decomposition (EDMD) being a cornerstone of the field. On the other hand,
low-rank tensor product approximations -- in particular the tensor train (TT)
format -- have become a valuable tool for the solution of large-scale problems
in a number of fields. In this work, we combine EDMD and the TT format,
enabling the application of EDMD to high-dimensional problems in conjunction
with a large set of features. We derive efficient algorithms to solve the EDMD
eigenvalue problem based on tensor representations of the data, and to project
the data into a low-dimensional representation defined by the eigenvectors. We
extend this method to perform canonical correlation analysis (CCA) of
non-reversible or time-dependent systems. We prove that there is a physical
interpretation of the procedure and demonstrate its capabilities by applying
the method to several benchmark data sets
Direct and dynamic detection of HIV-1 in living cells.
In basic and applied HIV research, reliable detection of viral components is crucial to monitor progression of infection. While it is routine to detect structural viral proteins in vitro for diagnostic purposes, it previously remained impossible to directly and dynamically visualize HIV in living cells without genetic modification of the virus. Here, we describe a novel fluorescent biosensor to dynamically trace HIV-1 morphogenesis in living cells. We generated a camelid single domain antibody that specifically binds the HIV-1 capsid protein (CA) at subnanomolar affinity and fused it to fluorescent proteins. The resulting fluorescent chromobody specifically recognizes the CA-harbouring HIV-1 Gag precursor protein in living cells and is applicable in various advanced light microscopy systems. Confocal live cell microscopy and super-resolution microscopy allowed detection and dynamic tracing of individual virion assemblies at the plasma membrane. The analysis of subcellular binding kinetics showed cytoplasmic antigen recognition and incorporation into virion assembly sites. Finally, we demonstrate the use of this new reporter in automated image analysis, providing a robust tool for cell-based HIV research
Slow collective variables and molecular kinetics from short off-equilibrium simulations
Markov state models (MSMs) and master equation models are popular approaches
to approximate molecular kinetics, equilibria, metastable states, and reaction
coordinates in terms of a state space discretization usually obtained by
clustering. Recently, a powerful generalization of MSMs has been introduced,
the variational approach conformation dynamics/molecular kinetics (VAC) and
its special case the time-lagged independent component analysis (TICA), which
allow us to approximate slow collective variables and molecular kinetics by
linear combinations of smooth basis functions or order parameters. While it is
known how to estimate MSMs from trajectories whose starting points are not
sampled from an equilibrium ensemble, this has not yet been the case for TICA
and the VAC. Previous estimates from short trajectories have been strongly
biased and thus not variationally optimal. Here, we employ the Koopman
operator theory and the ideas from dynamic mode decomposition to extend the
VAC and TICA to non-equilibrium data. The main insight is that the VAC and
TICA provide a coefficient matrix that we call Koopman model, as it
approximates the underlying dynamical (Koopman) operator in conjunction with
the basis set used. This Koopman model can be used to compute a stationary
vector to reweight the data to equilibrium. From such a Koopman-reweighted
sample, equilibrium expectation values and variationally optimal reversible
Koopman models can be constructed even with short simulations. The Koopman
model can be used to propagate densities, and its eigenvalue decomposition
provides estimates of relaxation time scales and slow collective variables for
dimension reduction. Koopman models are generalizations of Markov state
models, TICA, and the linear VAC and allow molecular kinetics to be described
without a cluster discretization
A Functionally Different Immune Phenotype in Cattle Is Associated With Higher Mastitis Incidence
A novel vaccine against bovine viral diarrhea (BVD) induced pathogenic antibody production in 5–10% of BVD-vaccinated cows. Transfer of these antibodies via colostrum caused Bovine neonatal pancytopenia (BNP) in calves, with a lethality rate of 90%. The exact immunological mechanisms behind the onset of BNP are not fully understood to date. To gain further insight into these mechanisms, we analyzed the immune proteome from alloreactive antibody producers (BNP cows) and non-responders. After in vitro stimulation of peripheral blood derived lymphocytes (PBL), we detected distinctly deviant expression levels of several master regulators of immune responses in BNP cells, pointing to a changed immune phenotype with severe dysregulation of immune response in BNP cows. Interestingly, we also found this response pattern in 22% of non-BVD-vaccinated cows, indicating a genetic predisposition of this immune deviant (ID) phenotype in cattle. We additionally analyzed the functional correlation of the ID phenotype with 10 health parameters and 6 diseases in a retrospective study over 38 months. The significantly increased prevalence of mastitis among ID cows emphasizes the clinical relevance of this deviant immune response and its potential impact on the ability to fight infections

A Wearable Sensor System for Lameness Detection in Dairy Cattle
Cow lameness is a common manifestation in dairy cattle that causes severe health and life quality issues to cows, including pain and a reduction in their life expectancy. In our previous work, we introduced an algorithmic approach to automatically detect anomalies in the walking pattern of cows using a wearable motion sensor. In this article, we provide further insights into a system for automatic lameness detection, including the decisions we made when designing the system, the requirements that drove these decisions and provide further insight into the algorithmic approach. Results from a controlled experiment we conducted indicate that our approach can detect deviations in cows’ gait with an accuracy of 91.1%. The information provided by our system can be useful to spot lameness-related diseases automatically and alarm veterinarians
Symmetric and antisymmetric kernels for machine learning problems in quantum physics and chemistry
We derive symmetric and antisymmetric kernels by symmetrizing and antisymmetrizing conventional kernels and analyze their properties. In particular, we compute the feature space dimensions of the resulting polynomial kernels, prove that the reproducing kernel Hilbert spaces induced by symmetric and antisymmetric Gaussian kernels are dense in the space of symmetric and antisymmetric functions, and propose a Slater determinant representation of the antisymmetric Gaussian kernel, which allows for an efficient evaluation even if the state space is high-dimensional. Furthermore, we show that by exploiting symmetries or antisymmetries the size of the training data set can be significantly reduced. The results are illustrated with guiding examples and simple quantum physics and chemistry applications
