    Powerful sequence similarity search methods and in-depth manual analyses can identify remote homologs in many apparently "orphan" viral proteins

    The genome sequences of new viruses often contain many "orphan" or "taxon-specific" proteins apparently lacking homologs. However, because viral proteins evolve very fast, commonly used sequence similarity detection methods such as BLAST may overlook homologs. We analyzed a data set of proteins from RNA viruses characterized as "genus specific" by BLAST. More powerful methods developed recently, such as HHblits or HHpred (available through web-based, user-friendly interfaces), could detect distant homologs of a quarter of these proteins, suggesting that these methods should be used to annotate viral genomes. In-depth manual analyses of a subset of the remaining sequences, guided by contextual information such as taxonomy, gene order, or domain cooccurrence, identified distant homologs of another third. Thus, a combination of powerful automated methods and manual analyses can uncover distant homologs of many proteins thought to be orphans. We expect these methodological results to be also applicable to cellular organisms, since they generally evolve much more slowly than RNA viruses. As an application, we reanalyzed the genome of a bee pathogen, Chronic bee paralysis virus (CBPV). We could identify homologs of most of its proteins thought to be orphans; in each case, identifying homologs provided functional clues. We discovered that CBPV encodes a domain homologous to the Alphavirus methyltransferase-guanylyltransferase; a putative membrane protein, SP24, with homologs in unrelated insect viruses and insect-transmitted plant viruses having different morphologies (cileviruses, higreviruses, blunerviruses, negeviruses); and a putative virion glycoprotein, ORF2, also found in negeviruses. SP24 and ORF2 are probably major structural components of the virionsd

    Assessing Attitudes about Responsible Research and Innovation (RRI): The Development and Use of a Questionnaire

    Abstract The purpose of this article is to trace the development, validation and use of a questionnaire for evaluating teacher and student attitudes regarding Responsible Research and Innovation (RRI).  RRI is a framework, developed by the European Union, which provides general standards to guide the development of trust and confidence of the public regarding advances in science and technology, and the development of their participation in these advances.  The article traces the development of the RRI framework and focuses on its educational component, whose goal is to sensitize teachers and students into "RRI-based thinking" about past and current scenarios regarding the development of science and technology advances. The use of the RRI questionnaire is demonstrated through the presentation of teacher and student data taken before and after the implementation of RRI-based modules, developed in the EU-funded Irresistible Project. Based on this work, we suggest that the RRI questionnaire can be used to assess the development of attitudes regarding RRI across diverse populations of teachers, students, scientists, consumers and other members of the general public. Resumo O objetivo deste artigo é delinear o desenvolvimento, validação e uso de um questionário de avaliação de atitudes de professores e alunos, relativas à Inovação e Investigação Responsáveis (IIR). O artigo descreve o enquadramento do desenvolvimento da IIR e foca-se na componente educacional, cujo objetivo é sensibilizar os professores para um “pensamento fundamentado na IIR”, sobre cenários passados e presentes relativos ao desenvolvimento da ciência e aos avanços da tecnologia. O uso do questionário sobre IIR é demonstrado através da apresentação de dados sobre estudantes e professores, recolhidos antes e depois da implementação dos modelos fundamentados sobre IIR, desenvolvidos no âmbito do projeto IRRESISTIBLE, financiado pela EU. Baseados neste trabalho, sugerimos que o questionário sobre IIR pode ser usado para avaliar o desenvolvimento das atitudes face à IIR em diferentes populações de professores, estudantes, cientistas, consumidores e outros membros do público em geral

    Electronic immunization data collection systems: application of an evaluation framework

    BACKGROUND: Evaluating the features and performance of health information systems can serve to strengthen the systems themselves as well as to guide other organizations in the process of designing and implementing surveillance tools. We adapted an evaluation framework in order to assess electronic immunization data collection systems, and applied it in two Ontario public health units. METHODS: The Centers for Disease Control and Prevention’s Guidelines for Evaluating Public Health Surveillance Systems are broad in nature and serve as an organizational tool to guide the development of comprehensive evaluation materials. Based on these Guidelines, and informed by other evaluation resources and input from stakeholders in the public health community, we applied an evaluation framework to two examples of immunization data collection and examined several system attributes: simplicity, flexibility, data quality, timeliness, and acceptability. Data collection approaches included key informant interviews, logic and completeness assessments, client surveys, and on-site observations. RESULTS: Both evaluated systems allow high-quality immunization data to be collected, analyzed, and applied in a rapid fashion. However, neither system is currently able to link to other providers’ immunization data or provincial data sources, limiting the comprehensiveness of coverage assessments. We recommended that both organizations explore possibilities for external data linkage and collaborate with other jurisdictions to promote a provincial immunization repository or data sharing platform. CONCLUSIONS: Electronic systems such as the ones described in this paper allow immunization data to be collected, analyzed, and applied in a rapid fashion, and represent the infostructure required to establish a population-based immunization registry, critical for comprehensively assessing vaccine coverage

    Selfish or altruistic? An analysis of alarm call function in wild capuchin monkeys, Cebus apella nigritus

    Alarm calls facilitate some antipredatory benefits of group living but may endanger the caller by attracting the predator's attention. A number of hypotheses invoking kin selection and individual selection have been proposed to explain how such behaviour could evolve. This study tests eight hypotheses for alarm call evolution by examining the responses of tufted capuchin monkeys to models of felids, perched raptors and vipers. Specifically, this study examines: (1) differences between individuals in their propensity to call in response to different threat types, (2) whether there is an audience effect for alarm calling and (3) the response of conspecifics to alarms. Results indicate that the benefits likely to be afforded to the caller vary with stimulus type. Alarm calling in response to felids is most likely selfish, with calls apparently directed towards both the predator and potential conspecific mobbers. Alarm calling in response to vipers attracts additional mobbers as well, but also appears to be driven by kin selection in the case of males and parental care benefits in the case of females. Alarm responses to perched raptors are rare, but seem to be selfish, with callers benefiting by recruiting additional mobbers
