    Beyond Serial Founder Effects: The Impact of Admixture and Localized Gene Flow on Patterns of Regional Genetic Diversity

    Objectives. Geneticists have argued that the linear decay in within-population genetic diversity with increasing geographic distance from East Africa is best explained by a phylogenetic process of founder effects, growth, and isolation termed serial founder effects (SFE). However, the SFE process has not yet been adequately vetted against other evolutionary processes that may also affect geospatial patterns of diversity. Additionally, studies of SFE have been largely based on a limited 52 population sample from the HGDP-CEPH. Here, we assess the effects of SFE, admixture, and localized gene flow processes on patterns of global and regional diversity using a published dataset consisting of 645 autosomal microsatellite genotypes from 5,415 individuals in 248 widespread populations. Materials and Methods. Because SFE is a phylogenetic process, we used a formal tree-fitting approach to explore the role of the process in shaping patterns of global and regional diversity. The approach involved fitting global and regional population trees to extant patterns of gene diversity and then systematically examining the deviations in fit. We also informally tested the SFE process using linear models of gene diversity vs. waypoint geographic distances from Africa. Because gene flow and phylogenetic processes can both shape geospatial patterns of diversity, we tested the role of localized gene flow using partial Mantel correlograms of gene diversity vs. geographic distance controlling for the confounding effects of tree-like genetic structure. Results. We corroborate previous findings that global patterns of diversity, both within and between populations, are the product of an out-of-Africa SFE process. Within regions, however, diversity within populations is uncorrelated with geographic distance from Africa. Instead, deviations in the fit of regional population trees are largely the product of recent inter-regional admixture. Additionally, in several regions, we found that positive correlations between pairwise gene diversity and geographic distance, frequently attributed to localized gene flow, were instead the product of phylogenetic processes associated with initial peopling or subsequent range expansions. Conclusions. Detailed analyses of the pattern of diversity within and between populations reveal that the signatures of different evolutionary processes dominate at different geographic scales.     Multi-scale functional and taxonomic β-diversity of the macroinvertebrate communities in a Mediterranean coastal lagoon

    Benthic macroinvertebrate communities form the basis of the intricate lagoonal food web. Understanding their functional and taxonomic response, from a β-diversity perspective, is essential to disclose underlying patterns with potential applicability in conservation and management actions. Within the central lagoon of Messolonghi we studied the main environmental components structuring the macroinvertebrate community. We analyzed the β-taxonomic and β-functional diversity across the main habitats and seasons, over a year time frame. Our results outline habitat type and vegetation biomass as the major factors structuring the communities. We found environmental variability to have a positive correlation with functional β-diversity, however no correlation was found with taxonomic β-diversity. Across the seasons an asynchronous response of the functional and taxonomic β-diversity was identified. The taxonomic composition displayed significant heterogeneity during the driest period and the functional during the rainy season. Across the habitats the unvegetated presented higher taxonomic homogeneity and functionally heterogeneity, contrary the vegetated habitats present higher taxonomic variability and functional homogeneity. Across the seasons and habitats a pattern of functional redundancy and taxonomic replacement was identified. Besides high functional turnover versus low taxonomic turnover was documented in an anthropogenic organically enriched habitat We conclude that habitats display independent functional and taxonomic seasonal patterns, thus different processes may contribute to their variability. The framework presented here highlights the importance of studying both β-diversity components framed in a multiscale approach to better understand ecological processes and variability patterns. These results are important to understand macroinvertebrate community assembly processes and are valuable for conservation purposes

    A formal test of linguistic and genetic coevolution in native Central and South America

    This paper investigates a mechanism of linguistic and genetic coevolution in Native Central and South America. This mechanism proposes that a process of population fissions, expansions into new territories, and isolation of ancestral and descendant groups will produce congruent language and gene trees. To evaluate this population fissions mechanism, we collected published mtDNA sequences for 1,381 individuals from 17 Native Central and South American populations. We then tested the hypothesis that three well-known language classifications also represented the genetic structure of these populations. We rejected the hypothesis for each language classification. Our tests revealed linguistic and genetic correspondence in several shallow branches common to each classification, but no linguistic and genetic correspondence in the deeper branches contained in two of the language classifications. We discuss the possible causes for the lack of congruence between linguistic and genetic structure in the region, and describe alternative mechanisms of linguistic and genetic correspondence and their predictions.     Social Identity in New Mexicans of Spanish-Speaking Descent Highlights Limitations of Using Standardized Ethnic Terminology in Research

    In this study, we evaluated the extent to which regional history has shaped the social identity nomenclature in New Mexicans of Spanish-speaking descent (NMSD). We asked 507 NMSD to list the social-identity terms they used to describe themselves and their parents, and we examined the correspondence between these choices and family ties to the region, birthplace, and continental ancestry. NMSD frequently identified using the regional terms “Nuevomexicano/a” (15%) and “Spanish” (12%). These individuals reported family ties to the region that predate New Mexican statehood. They and their parents were frequently born in New Mexico, frequently chose the other of the two terms as a secondary descriptor, and frequently ascribed one of the two terms to their parents. About 10% of NMSD identified as “Mexican American” and “Mexican.” About 25% of these individuals, and more than half of their parents, were born in Mexico. They also frequently chose the other of the two terms as a secondary descriptor and frequently ascribed one of the two terms to their parents. Compared to NMSD who identified as “Mexican” and “Mexican American,” individuals who identified as “Nuevomexicano/a” and “Spanish” had higher European ancestry and lower Native American and African ancestry. Our results also suggest that the term “Hispanic,” frequently chosen as both a primary and secondary social identity term by NMSD, may, as it continues to rise in prominence, mask more deeply rooted and potential socially relevant aspects of social identity in New Mexico. More broadly, these results indicate that regional history influences social identity nomenclatures in ways that are potentially incompatible with US Office of Management and Budget standards. This incompatibility may adversely affect the ability of researchers in the social sciences to assess the causes of social inequality and health disparities in individuals of Spanish-speaking descent in different regions of the United States. We argue that future studies would benefit from more fine-grained, region-specific analyses of social identity

    Understanding the defect chemistry of alkali metal strontium silicate solid solutions: Insights from experiment and theory

    Recent reports of remarkably high oxide ion conduction in a new family of strontium silicates have been challenged. It has recently been demonstrated that, in the nominally potassium substituted strontium germanium silicate material, the dominant charge carrier was not the oxygen ion, and furthermore that the material was not single phase (R. D. Bayliss et. al., Energy Environ. Sci., 2014, DOI: 10.1039/ c4ee00734d). In this work we re-investigate the sodium-doped strontium silicate material that was reported to exhibit the highest oxide ion conductivity in the solid solution, nominally Sr0.55Na0.45SiO2.775. The results show lower levels of total conductivity than previously reported and sub-micron elemental mapping demonstrates, in a similar manner to that reported for the Sr0.8K0.2Si0.5Ge0.5O2.9 composition, an inhomogeneous chemical distribution correlating with a multiphase material. It is also shown that the conductivity is not related to protonic mobility. A density functional theory computational approach provides a theoretical justification for these new results, related to the high energetic costs associated with oxygen vacancy formation

    Pediatricians' perspectives on the impact of MRSA in primary care: a qualitative study

    <p>Abstract</p> <p>Background</p> <p>The incidence of skin and soft-tissue infections (SSTIs) has rapidly increased among children in primary care settings since the emergence of community-associated methicillin-resistant <it>Staphylococcus aureus </it>(CA-MRSA). Recent treatment recommendations emphasize CA-MRSA as the primary cause, performing incision and drainage (I&D) as the primary therapy, and not prescribing antibiotics for uncomplicated cases. It is unknown how this epidemic has impacted primary care pediatricians in terms of their practice patterns and barriers they face to providing recommended therapies.</p> <p>Methods</p> <p>3 Focus groups among 29 primary care pediatricians in the San Francisco Bay Area were conducted. Transcripts were reviewed and coded into major themes by two investigators using modified grounded theory.</p> <p>Results</p> <p>Substantial changes in clinical practice have occurred since the emergence of CA-MRSA. These include increased office visits for SSTIs, patients with multiple recurrences and transmission within households. Additionally, our participants reported increased visits for mild skin problems due to media reports contributing to fears about CA-MRSA. Participants routinely prescribed antibiotics for SSTIs, however, few performed I&D. Few were aware of recent SSTI treatment recommendations. Barriers to prescribing antibiotics with CA-MRSA activity included concerns about side-effects and lack of local epidemiologic data showing that it is the primary etiology. Barriers to performing I&D included lack of training, resources and skepticism about its necessity. Important clinical challenges included increased time demands for follow-up visits and patient education along with the lack of evidence-based strategies for preventing recurrent inections and household transmission.</p> <p>Conclusion</p> <p>CA-MRSA has influenced the presentation and treatment of SSTIs especially in terms of case numbers and recurrences. Barriers to providing recommended therapies can be addressed through improved dissemination of treatment guidelines and epidemiologic data. Studies are urgently needed toimprove theevidence-base for treatment and prevention strategies.</p
