    Integrated gene-based and pathway analyses using UK Biobank data identify novel genes for chronic respiratory diseases

    BackgroundChronic respiratory diseases have become a non-negligible cause of death globally. Although smoking and environmental exposures are primary risk factors for chronic respiratory diseases, genetic factors also play an important role in determining individual’s susceptibility to diseases. Here we performed integrated gene-based and pathway analyses to systematically illuminate the heritable characteristics of chronic respiratory diseases.MethodsUK (United Kingdom) Biobank is a very large, population-based prospective study with over 500,000 participants, established to allow detailed investigations of the genetic and nongenetic determinants of the diseases. Utilizing the GWAS-summarized data downloaded from UK Biobank, we conducted gene-based analysis to obtain associations of susceptibility genes with asthma, chronic obstructive pulmonary disease (COPD) and pneumonia using FUSION and MAGMA software. Across the identified susceptibility regions, functional annotation integrating multiple functional data sources was performed to explore potential regulatory mechanisms with INQUISIT algorithm. To further detect the biological process involved in the development of chronic respiratory diseases, we undertook pathway enrichment analysis with the R package (clusterProfiler).ResultsA total of 195 susceptibility genes were identified significantly associated with chronic respiratory diseases (Pbonferroni < 0.05), and 24/195 located out of known susceptibility regions (e.g. WDPCP in 2p15). Within the identified susceptibility regions, functional annotation revealed an aggregation of credible variants in promoter-like and enhancer-like histone modification regions and such regulatory mechanisms were specific to lung tissues. Furthermore, 110 genes with INQUISIT score ≥1 may influence diseases susceptibility through exerting effects on coding sequences, proximal promoter and distal enhancer regulations. Pathway enrichment results showed that these genes were enriched in immune-related processes and nicotinic acetylcholine receptors pathways.ConclusionsThis study implemented an integrated gene-based and pathway strategy to explore the underlying biological mechanisms and our findings may serve as promising targets for future clinical treatments of chronic respiratory diseases

    Recognize Anything: A Strong Image Tagging Model

    We present the Recognize Anything Model (RAM): a strong foundation model for image tagging. RAM can recognize any common category with high accuracy. RAM introduces a new paradigm for image tagging, leveraging large-scale image-text pairs for training instead of manual annotations. The development of RAM comprises four key steps. Firstly, annotation-free image tags are obtained at scale through automatic text semantic parsing. Subsequently, a preliminary model is trained for automatic annotation by unifying the caption and tagging tasks, supervised by the original texts and parsed tags, respectively. Thirdly, a data engine is employed to generate additional annotations and clean incorrect ones. Lastly, the model is retrained with the processed data and fine-tuned using a smaller but higher-quality dataset. We evaluate the tagging capabilities of RAM on numerous benchmarks and observe impressive zero-shot performance, significantly outperforming CLIP and BLIP. Remarkably, RAM even surpasses the fully supervised manners and exhibits competitive performance with the Google API.     Regulation of the three-dimensional chromatin organization by transposable elements in pig spleen

    Like other mammalian species, the pig genome is abundant with transposable elements (TEs). The importance of TEs for three-dimensional (3D) chromatin organization has been observed in species like human and mouse, yet current understanding about pig TEs is absent. Here, we investigated the contribution of TEs for the 3D chromatin organization in three pig tissues, focusing on spleen which is crucial for both adaptive and innate immunity. We identified dozens of TE families overrepresented with CTCF binding sites, including LTR22_SS, LTR15_SS and LTR16_SSc which are pig-specific families of endogenous retroviruses (ERVs). Interestingly, LTR22_SS elements harbor a CTCF motif and create hundreds of CTCF binding sites that are associated with adaptive immunity. We further applied Hi-C to profile the 3D chromatin structure in spleen and found that TE-derived CTCF binding sites correlate with chromatin insulation and frequently overlap TAD borders and loop anchors. Notably, one LTR22_SS-derived CTCF binding site demarcate a TAD boundary upstream of XCL1, which is a spleen-enriched chemokine gene important for lymphocyte trafficking and inflammation. Overall, this study represents a first step toward understanding the function of TEs on 3D chromatin organization regulation in pigs and expands our understanding about the functional importance of TEs in mammals

    Abstract- To a large extent, governments and organizations worldwide have recognized that either the broader information communication technologies (ICTs) sector or specifically with respect to Internet, are becoming crucial components of global commerce and human society. However, discussions on the socioeconomic impacts of ICTs and Internet have been taken place for several years across nearly all the countries and it is far from clear that what they should be, due in large part to the inherently multi-dimensional and rapid natures. With the consideration that Internet performs one of the most vivid and important roles under “ICTs ” umbrella, in this paper we attempt to concentrate on the insightful understanding towards the impacts of Internet in China. We mainly make a quantitative analysis to the social impacts from the perspective of humans on a domestic survey basis. Moreover, several fundamental observations along with its growth and socio-economic development are also extensively investigated, and motivate us to further propose many corresponding suggestions to achieve harmonious development of both the society and Internet itself
