    Divergent selection and the evolution of signal traits and mating preferences

    Mating preferences are common in natural populations, and their divergence among populations is considered an important source of reproductive isolation during speciation. Although mechanisms for the divergence of mating preferences have received substantial theoretical treatment, complementary experimental tests are lacking. We conducted a laboratory evolution experiment, using the fruit fly Drosophila serrata, to explore the role of divergent selection between environments in the evolution of female mating preferences. Replicate populations of D. serrata were derived from a common ancestor and propagated in one of three resource environments: two novel environments and the ancestral laboratory environment. Adaptation to both novel environments involved changes in cuticular hydrocarbons, traits that predict mating success in these populations. Furthermore, female mating preferences for these cuticular hydrocarbons also diverged among populations. A component of this divergence occurred among treatment environments, accounting for at least 17.4% of the among- population divergence in linear mating preferences and 17.2% of the among-population divergence in nonlinear mating preferences. The divergence of mating preferences in correlation with environment is consistent with the classic by- product model of speciation in which premating isolation evolves as a side effect of divergent selection adapting populations to their different environments

    Monsoon drought over Java, Indonesia, during the past two centuries

    Monsoon droughts, which often coincide with El Nino warm events, can have profound impacts on the populations of Southeast Asia. Improved understanding and prediction of such events can be aided by high-resolution proxy climate records, but these are scarce for the tropics. Here we reconstruct the boreal autumn (October-November) Palmer Drought Severity Index (PDSI) for Java, Indonesia (1787-1988). This reconstruction is based on nine ring-width chronologies derived from living teak trees growing on the islands of Java and Sulawesi, and one coral delta O-18 series from Lombok. The PDSI reconstruction correlates significantly with El Nino-Southern Oscillation (ENSO)-related sea surface temperatures and other historical and instrumental records of tropical climate, reflecting the strong coupling between the climate of Indonesia and the large scale tropical Indo-Pacific climate system.</p

    Epigenomic Comparison Reveals Activation of “Seed” Enhancers during Transition from Naive to Primed Pluripotency

    SummaryNaive mouse embryonic stem cells (mESCs) and primed epiblast stem cells (mEpiSCs) represent successive snapshots of pluripotency during embryogenesis. Using transcriptomic and epigenomic mapping we show that a small fraction of transcripts are differentially expressed between mESCs and mEpiSCs and that these genes show expected changes in chromatin at their promoters and enhancers. Unexpectedly, the cis-regulatory circuitry of genes that are expressed at identical levels between these cell states also differs dramatically. In mESCs, these genes are associated with dominant proximal enhancers and dormant distal enhancers, which we term seed enhancers. In mEpiSCs, the naive-dominant enhancers are lost, and the seed enhancers take up primary transcriptional control. Seed enhancers have increased sequence conservation and show preferential usage in downstream somatic tissues, often expanding into super enhancers. We propose that seed enhancers ensure proper enhancer utilization and transcriptional fidelity as mammalian cells transition from naive pluripotency to a somatic regulatory program

    The reconstructed Indonesian warm pool sea surface temperatures from tree rings and corals: Linkages to Asian monsoon drought and El Niño–Southern Oscillation

    [ 1] The west Pacific warm pool is the heat engine for the globe's climate system. Its vast moisture and heat exchange profoundly impact conditions in the tropics and higher latitudes. Here, September - November sea surface temperature (SST) variability is reconstructed for the warm pool region (15 degrees S - 5 degrees N, 110 - 160 degrees E) surrounding Indonesia using annually resolved teak ring width and coral delta O-18 records. The reconstruction dates from A. D. 1782 - 1992 and accounts for 52% of the SST variance over the most replicated period. Significant correlations are found with El Nino - Southern Oscillation (ENSO) and monsoon indices at interannual to decadal frequency bands. Negative reconstructed SST anomalies coincide with major volcanic eruptions, while other noteworthy extremes are at times synchronous with Indian and Indonesian monsoon drought, particularly during major warm ENSO episodes. While the reconstruction adds to the sparse network of proxy reconstructions available for the tropical Indo-Pacific, additional proxies are needed to clarify how warm pool dynamics have interacted with global climate in past centuries to millennia.</p

    Identification and Characterization of Cell Type–Specific and Ubiquitous Chromatin Regulatory Structures in the Human Genome

    The identification of regulatory elements from different cell types is necessary for understanding the mechanisms controlling cell type–specific and housekeeping gene expression. Mapping DNaseI hypersensitive (HS) sites is an accurate method for identifying the location of functional regulatory elements. We used a high throughput method called DNase-chip to identify 3,904 DNaseI HS sites from six cell types across 1% of the human genome. A significant number (22%) of DNaseI HS sites from each cell type are ubiquitously present among all cell types studied. Surprisingly, nearly all of these ubiquitous DNaseI HS sites correspond to either promoters or insulator elements: 86% of them are located near annotated transcription start sites and 10% are bound by CTCF, a protein with known enhancer-blocking insulator activity. We also identified a large number of DNaseI HS sites that are cell type specific (only present in one cell type); these regions are enriched for enhancer elements and correlate with cell type–specific gene expression as well as cell type–specific histone modifications. Finally, we found that approximately 8% of the genome overlaps a DNaseI HS site in at least one the six cell lines studied, indicating that a significant percentage of the genome is potentially functional

    Reputation, concessions, and territorial civil war

    Barbara Walter’s application of reputation theory to self-determination movements has advanced our understanding of why many separatist movements result in armed conflict. Walter has shown that governments of multi-ethnic societies often respond to territorial disputes with violence to deter similar future demands by other ethnic groups. When governments grant territorial accommodation to one ethnic group, they encourage other ethnic groups to seek similar concessions. However, a number of recent empirical studies casts doubt on the validity of Walter’s argument. We address recent challenges to the efficacy of reputation building in the context of territorial conflicts by delineating the precise scope conditions of reputation theory. First, we argue that only concessions granted after fighting should trigger additional conflict onsets. Second, the demonstration effects should particularly apply to groups with grievances against the state. We then test the observable implications of our conditional argument for political power-sharing concessions. Using a global sample of ethnic groups in 120 states between 1946 and 2013, we find support for our arguments. Our theoretical framework enables us to identify the conditions under which different types of governmental concessions are likely to trigger future conflicts, and thus has important implications for conflict resolution

    Design and Synthesis of Heterocyclic Cations for Specific DNA Recognition: From AT-Rich to Mixed-Base-Pair DNA Sequences

    The compounds synthesized in this research were designed with the goal of establishing a new paradigm for mixed-base-pair DNA sequence-specific recognition. The design scheme starts with a cell-permeable heterocyclic cation that binds to AT base pair sites in the DNA minor groove. Modifications were introduced in the original compound to include an Hbond accepting group to specifically recognize the G-NH that projects into the minor groove. Therefore, a series of heterocyclic cations substituted with an azabenzimidazole ring has been designed and synthesized for mixed-base-pair DNA recognition. The most successful compound, 12a, had an azabenzimidazole to recognize G and additional modifications for general minor groove interactions. It binds to the DNA site −AAAGTTT− more strongly than the −AAATTT− site without GC and indicates the design success. Structural modifications of 12a generally weakened binding. The interactions of the new compound with a variety of DNA sequences with and without GC base pairs were evaluated by thermal melting analysis, circular dichroism, fluorescence emission spectroscopy, surface plasmon resonance, and molecular modeling

    Outbreak of Type 2 Vaccine-Derived Poliovirus in Nigeria: Emergence and Widespread Circulation in an Underimmunized Population

    Wild poliovirus has remained endemic in northern Nigeria because of low coverage achieved in the routine immunization program and in supplementary immunization activities (SIAs). An outbreak of infection involving 315 cases of type 2 circulating vaccine-derived poliovirus (cVDPV2; >1% divergent from Sabin 2) occurred during July 2005–June 2010, a period when 23 of 34 SIAs used monovalent or bivalent oral poliovirus vaccine (OPV) lacking Sabin 2. In addition, 21 “pre-VDPV2” (0.5%–1.0% divergent) cases occurred during this period. Both cVDPV and pre-VDPV cases were clinically indistinguishable from cases due to wild poliovirus. The monthly incidence of cases increased sharply in early 2009, as more children aged without trivalent OPV SIAs. Cumulative state incidence of pre-VDPV2/cVDPV2 was correlated with low childhood immunization against poliovirus type 2 assessed by various means. Strengthened routine immunization programs in countries with suboptimal coverage and balanced use of OPV formulations in SIAs are necessary to minimize risks of VDPV emergence and circulation
