    In search of the origins and enduring impact of agile software development

    The Agile Manifesto is a philosophical touchpoint for all agile software development (ASD) methods. We examine the manifesto and some of its associated agile methods in an effort to identify the major impacts of ASD. We have encountered some difficulty in delineating agile and non-agile software processes, which is partially the result of terminological confusion. It is clear from the volume of published research that ASD has made a significant contribution, and we have identified two lasting and important impacts. Firstly, the reduction in iteration durations and secondly, the push for reduced levels of documentation (especially in relation to software requirements). Other aspects of the Agile Manifesto may not have exerted a significant impact; for example, the use of tooling to automate processes has become central to continuous software engineering (CSE) and may not be wholly congruent with the manifesto. Furthermore, many organisations may still rely on business contracts despite calls in the manifesto for greater levels of informal customer collaboration

These methods try to reduce the time to market and, indirectly, the cost of the product through flexible development and deep customer involvement. The processes related to requirements have been extensively studied in literature, in most cases in the frame of conventional methods. However, conclusions of conventional methodologies could not be necessarily valid for Agile; in some issues, conventional and Agile processes are radically different. As recent surveys report, inadequate project requirements is one of the most conflictive issues in agile approaches and better understanding about this is needed. This paper describes some findings concerning requirements activities in a project developed under an agile methodology. The project intended to evolve an existing product and, therefore, some background information was available.     Whole-heart dynamic three-dimensional magnetic resonance perfusion imaging for the detection of coronary artery disease defined by fractional flow reserve: determination of volumetric myocardial ischaemic burden and coronary lesion location

    Aims Dynamic three-dimensional-cardiac magnetic resonance (3D-CMR) perfusion proved highly diagnostic for the detection of angiographically defined coronary artery disease (CAD) and has been used to assess the efficacy of coronary stenting procedures. The present study aimed to relate significant coronary lesions as assessed by fractional flow reserve (FFR) to the volume of myocardial hypoenhancement on 3D-CMR adenosine stress perfusion imaging and to define the inter-study reproducibility of stress inducible 3D-CMR hypoperfusion. Methods and results A total of 120 patients with known or suspected CAD were examined in two CMR centres using 1.5 T systems. The protocol included cine imaging, 3D-CMR perfusion during adenosine infusion, and at rest followed by delayed enhancement (DE) imaging. Fractional flow reserve was recorded in epicardial coronary arteries and side branches with ≥2 mm luminal diameter and >40% severity stenosis (pathologic FFR < 0.75). Twenty-five patients underwent an identical repeat CMR examination for the determination of inter-study reproducibility of 3D-CMR perfusion deficits induced by adenosine. Three-dimensional CMR perfusion scans were visually classified as pathologic if one or more segments showed an inducible perfusion deficit in the absence of DE. Myocardial ischaemic burden (MIB) was measured by segmentation of the area of inducible hypoenhancement and normalized to left ventricular myocardial volume (MIB, %). Three-dimensional CMR perfusion resulted in a sensitivity, specificity, and diagnostic accuracy of 90, 82, and 87%, respectively. Substantial concordance was found for inter-study reproducibility [Lin's correlation coefficient: 0.98 (95% confidence interval: 0.96-0.99)]. Conclusion Three-dimensional CMR stress perfusion provided high diagnostic accuracy for the detection of functionally significant CAD.     CO2 supply from the North Sea and the Baltic Sea to the North Atlantic Ocean - evidence for the continental shelf pump

    Coastal and marginal seas are thought to act as a continental shelf pump transporting CO2 from the atmosphere to the open oceans. The CO2 uptake in coastal seas is triggered by high biological activity increasing the CO2 concentrations of their waters which finally are transported to the open ocean. The North Sea and Baltic Sea located in north-west Europe are connected via the Skagerrak where the Baltic Sea water first enters the North Sea. The North Sea the provides then link to the North Atlantic Ocean. Carbon budgets for the Baltic Sea and the North Sea will be presented in order to provide evidence that in both seas the transfer of CO2, i.e. the continental shelf pump, acts in two different, but characteristic pattern. The Baltic Sea as a brackish water system collects river water and one might even call it as an estuarine system in a broader sense. Two major drainage areas provide the fresh water supply to the Baltic Sea: The Scandinavian shield supply CO2 –poor waters and the north-east European continent CO2 –rich waters. During the transport of Baltic Sea water to the North Sea the CO2 concentrations increase continuously. Riverine inputs in part control primary production in the Baltic Sea, however the major control mechanism is the winter nutrient concentrations. These are established by an interaction of production, remineralisation, export and riverine and atmospheric inputs on decadal time scale because of the residence time of the Baltic Sea water of approximately 25years. The Baltic Sea thus acts as a continental shelf pump for atmospheric CO2 which injects CO2-rich water to the Atlantic Ocean (injection pump). In contrast the North Sea water is renewed once to twice per year most notably by water from the North Atlantic Ocean. The major control mechanism of the biological activity in the North Sea are thus the continuous (and - in comparison to the Baltic Sea - high) nutrient inputs for the North Atlantic Ocean. For the CO2 export from the North Sea to the Atlantic Ocean this means that the water is enriched by CO2 during its 6-12 month travel through the North Sea. Having in mind that almost no burial occurs in the North Sea, the North Sea acts as a continental shelf pump for atmospheric CO2 by increasing the CO2 concentrations in the Atlantic waters while they are bypassing through the North Sea (bypass-pump)

    Expression and trans-specific polymorphism of self-incompatibility RNases in Coffea (Rubiaceae)

    Self-incompatibility (SI) is widespread in the angiosperms, but identifying the biochemical components of SI mechanisms has proven to be difficult in most lineages. Coffea (coffee; Rubiaceae) is a genus of old-world tropical understory trees in which the vast majority of diploid species utilize a mechanism of gametophytic self-incompatibility (GSI). The S-RNase GSI system was one of the first SI mechanisms to be biochemically characterized, and likely represents the ancestral Eudicot condition as evidenced by its functional characterization in both asterid (Solanaceae, Plantaginaceae) and rosid (Rosaceae) lineages. The S-RNase GSI mechanism employs the activity of class III RNase T2 proteins to terminate the growth of "self" pollen tubes. Here, we investigate the mechanism of Coffea GSI and specifically examine the potential for homology to S-RNase GSI by sequencing class III RNase T2 genes in populations of 14 African and Madagascan Coffea species and the closely related self-compatible species Psilanthus ebracteolatus. Phylogenetic analyses of these sequences aligned to a diverse sample of plant RNase T2 genes show that the Coffea genome contains at least three class III RNase T2 genes. Patterns of tissue-specific gene expression identify one of these RNase T2 genes as the putative Coffea S-RNase gene. We show that populations of SI Coffea are remarkably polymorphic for putative S-RNase alleles, and exhibit a persistent pattern of trans-specific polymorphism characteristic of all S-RNase genes previously isolated from GSI Eudicot lineages.     A Phase 1 Trial of pharmacologic interactions between transdermal selegiline and a 4-hour cocaine infusion

    BackgroundThe selective MAO-B inhibitor selegiline has been evaluated in clinical trials as a potential medication for the treatment of cocaine dependence. This study evaluated the safety of and pharmacologic interactions between 7 days of transdermal selegiline dosed with patches (Selegiline Transdermal System, STS) that deliver 6 mg/24 hours and 2.5 mg/kg of cocaine administered over 4 hours.MethodsTwelve nondependent cocaine-experienced subjects received deuterium-labeled cocaine-d5 intravenously (IV) 0.5 mg/kg over 10 minutes followed by 2 mg/kg over 4 hours before and after one week of transdermal selegiline 6 mg/24 hours. Plasma and urine were collected for analysis of selegiline, cocaine, catecholamine and metabolite concentrations. Pharmacodynamic measures were obtained.ResultsSelegiline did not change cocaine pharmacokinetic parameters. Selegiline administration increased phenylethylamine (PEA) urinary excretion and decreased urinary MHPG-sulfate concentration after cocaine when compared to cocaine alone. No serious adverse effects occurred with the combination of selegiline and cocaine, and cocaine-induced physiological effects were unchanged after selegiline. Only 1 peak subjective cocaine effects rating changed, and only a few subjective ratings decreased across time after selegiline.ConclusionNo pharmacological interaction occurred between selegiline and a substantial dose of intravenous cocaine, suggesting the combination will be safe in pharmacotherapy trials. Selegiline produced few changes in subjective response to the cocaine challenge perhaps because of some psychoactive neurotransmitters changing in opposite directions

    An approximate likelihood for nuclear recoil searches with XENON1T data

    The XENON collaboration has published stringent limits on specific dark matter – nucleon recoil spectra from dark matter recoiling on the liquid xenon detector target. In this paper, we present an approximate likelihood for the XENON1T 1 t-year nuclear recoil search applicable to any nuclear recoil spectrum. Alongside this paper, we publish data and code to compute upper limits using the method we present. The approximate likelihood is constructed in bins of reconstructed energy, profiled along the signal expectation in each bin. This approach can be used to compute an approximate likelihood and therefore most statistical results for any nuclear recoil spectrum. Computing approximate results with this method is approximately three orders of magnitude faster than the likelihood used in the original publications of XENON1T, where limits were set for specific families of recoil spectra. Using this same method, we include toy Monte Carlo simulation-derived binwise likelihoods for the upcoming XENONnT experiment that can similarly be used to assess the sensitivity to arbitrary nuclear recoil signatures in its eventual 20 t-year exposure
