Achieving Efficient Strong Scaling with PETSc using Hybrid MPI/OpenMP Optimisation
The increasing number of processing elements and decreas- ing memory to core
ratio in modern high-performance platforms makes efficient strong scaling a key
requirement for numerical algorithms. In order to achieve efficient scalability
on massively parallel systems scientific software must evolve across the entire
stack to exploit the multiple levels of parallelism exposed in modern
architectures. In this paper we demonstrate the use of hybrid MPI/OpenMP
parallelisation to optimise parallel sparse matrix-vector multiplication in
PETSc, a widely used scientific library for the scalable solution of partial
differential equations. Using large matrices generated by Fluidity, an open
source CFD application code which uses PETSc as its linear solver engine, we
evaluate the effect of explicit communication overlap using task-based
parallelism and show how to further improve performance by explicitly load
balancing threads within MPI processes. We demonstrate a significant speedup
over the pure-MPI mode and efficient strong scaling of sparse matrix-vector
multiplication on Fujitsu PRIMEHPC FX10 and Cray XE6 systems
Integrating Interprofessional Education into an Academic Enrichment Program
INTRODUCTION: Interprofessional education (IPE) is widely accepted as an important aspect of health professional programs. However, there is limited IPE research focused in the pre-health professional student population. The aim of this study was to measure pre-health student perceptions of IPE and their knowledge of other health professions during a summer academic enrichment program.
METHODS: Students who had completed their first or second year of college studies participated in the six week Summer Health Professions Education Program (SHPEP) funded by the Robert Wood Johnson Foundation. Students engaged in IPE through an online module, as well as small group activities.
RESULTS: Fifty-three students who participated in the 2017 SHPEP demonstrated statistically significant positive changes in IPE perceptions using the SPICE-R2 assessment tool. In addition, student perceived knowledge of the scope of practice of dental providers, physician providers and public health professionals also improved.
DISCUSSION: Our results suggest introducing pre-health students to IPE opportunities broadens their understanding of different healthcare professions’ roles and responsibilities, as well as team leadership that is influenced by context rather than traditional hierarchies.
CONCLUSION: Additional research engaging pre-health students in IPE is needed. However, initial findings suggest a positive impact in engaging early learners in IPE
DIANA-microT web server: elucidating microRNA functions through target prediction
Computational microRNA (miRNA) target prediction is one of the key means for deciphering the role of miRNAs in development and disease. Here, we present the DIANA-microT web server as the user interface to the DIANA-microT 3.0 miRNA target prediction algorithm. The web server provides extensive information for predicted miRNA:target gene interactions with a user-friendly interface, providing extensive connectivity to online biological resources. Target gene and miRNA functions may be elucidated through automated bibliographic searches and functional information is accessible through Kyoto Encyclopedia of Genes and Genomes (KEGG) pathways. The web server offers links to nomenclature, sequence and protein databases, and users are facilitated by being able to search for targeted genes using different nomenclatures or functional features, such as the genes possible involvement in biological pathways. The target prediction algorithm supports parameters calculated individually for each miRNA:target gene interaction and provides a signal-to-noise ratio and a precision score that helps in the evaluation of the significance of the predicted results. Using a set of miRNA targets recently identified through the pSILAC method, the performance of several computational target prediction programs was assessed. DIANA-microT 3.0 achieved there with 66% the highest ratio of correctly predicted targets over all predicted targets. The DIANA-microT web server is freely available at www.microrna.gr/microT
Pseudomonas viridiflava, a Multi Host Plant Pathogen with Significant Genetic Variation at the Molecular Level
The pectinolytic species Pseudomonas viridiflava has a wide host range among plants, causing foliar and stem necrotic lesions and basal stem and root rots. However, little is known about the molecular evolution of this species. In this study we investigated the intraspecies genetic variation of P. viridiflava amongst local (Cretan), as well as international isolates of the pathogen. The genetic and phenotypic variability were investigated by molecular fingerprinting (rep-PCR) and partial sequencing of three housekeeping genes (gyrB, rpoD and rpoB), and by biochemical and pathogenicity profiling. The biochemical tests and pathogenicity profiling did not reveal any variability among the isolates studied. However, the molecular fingerprinting patterns and housekeeping gene sequences clearly differentiated them. In a broader phylogenetic comparison of housekeeping gene sequences deposited in GenBank, significant genetic variability at the molecular level was found between isolates of P. viridiflava originated from different host species as well as among isolates from the same host. Our results provide a basis for more comprehensive understanding of the biology, sources and shifts in genetic diversity and evolution of P. viridiflava populations and should support the development of molecular identification tools and epidemiological studies in diseases caused by this species
ACTiCLOUD: Enabling the Next Generation of Cloud Applications
Despite their proliferation as a dominant computing paradigm, cloud computing systems lack effective mechanisms to manage their vast amounts of resources efficiently. Resources are stranded and fragmented, ultimately limiting cloud systems' applicability to large classes of critical applications that pose non-moderate resource demands. Eliminating current technological barriers of actual fluidity and scalability of cloud resources is essential to strengthen cloud computing's role as a critical cornerstone for the digital economy. ACTiCLOUD proposes a novel cloud architecture that breaks the existing scale-up and share-nothing barriers and enables the holistic management of physical resources both at the local cloud site and at distributed levels. Specifically, it makes advancements in the cloud resource management stacks by extending state-of-the-art hypervisor technology beyond the physical server boundary and localized cloud management system to provide a holistic resource management within a rack, within a site, and across distributed cloud sites. On top of this, ACTiCLOUD will adapt and optimize system libraries and runtimes (e.g., JVM) as well as ACTiCLOUD-native applications, which are extremely demanding, and critical classes of applications that currently face severe difficulties in matching their resource requirements to state-of-the-art cloud offerings
MC1R genotype may modify the effect of sun exposure on melanoma risk in the GEM study
We investigated whether MC1R genotype modifies the effect of sun exposure on melanoma risk in 1,018 cases with multiple melanomas (MPM) and 1,875 controls with one melanoma (SPM). There was some suggestion that MC1R genotype modified the effect of beach and water activities on MPM risk: ORs were 1.94 (95% CI 1.40–2.70) for any activities for no R variants and 1.39 (95% CI 1.05–1.84) with R variants (R151C, R160W, D294H, D84E) (p for interaction 0.08). MC1R modification of sun exposure effects appeared most evident for MPM of the head and neck: for early life ambient UV the OR was 4.23 (95% CI 1.76–10.20) with no R and 1.04 (95% CI 0.40–2.68) with R (p for interaction=0.01; p for three-way interaction=0.01). Phenotype modified the effect of sun exposure and MPM in a similar manner. We conclude that MC1R and pigmentary phenotype may modify the effects of sun exposure on melanoma risk on more continuously sun-exposed skin. Possible explanations include that risk may saturate with higher sun sensitivity for melanomas on continuously sun-exposed sites but continue to increase as sun exposure increases with lower sun sensitivity, or that sun sensitive people adapt their behaviour by increasing sun protection when exposed

Decision-making of English Netball Superleague umpires: Contextual and dispositional influences
Objectives. The decisions made by officials have a direct bearing on the outcomes of competitive sport contests. In an exploratory study, we examine the interrelationships between the decisions made by elite netball umpires, the potential contextual and environmental influences (e.g., crowd size), and the umpires’ dispositional tendencies – specifically, their propensity to deliberate and ruminate on their decisions.
Design/Method. Filmed footage from 60 England Netball Superleague matches was coded using performance analysis software. We measured the number of decisions made overall, and for home and away teams; league position; competition round; match quarter; and crowd size. Additionally, 10 umpires who officiated in the matches completed the Decision-Specific Reinvestment Scale (DSRS).
Results. Regression analyses predicted that as home teams’ league position improved the number of decisions against away teams increased. A model comprising competition round and average league position of both teams predicted the number of decisions made in matches, but neither variable emerged as a significant predictor. The umpire analyses revealed that greater crowd size was associated with an increase in decisions against away teams. The Decision Rumination factor was strongly negatively related to the number of decisions in Quarters 1 and 3, this relationship was driven by fewer decisions against home teams by umpires who exhibited higher Rumination subscale scores.
Conclusions. These findings strengthen our understanding of contextual, environmental, and dispositional influences on umpires’ decision-making behaviour. The tendency to ruminate upon decisions may explain the changes in decision behaviour in relation to the home team advantage effect
