    Comparative analysis of affinity-based 5-hydroxymethylation enrichment techniques

    The epigenetic modification of 5-hydroxymethylcytosine (5hmC) is receiving great attention due to its potential role in DNA methylation reprogramming and as a cell state identifier. Given this interest, it is important to identify reliable and cost-effective methods for the enrichment of 5hmC marked DNA for downstream analysis. We tested three commonly used affinity-based enrichment techniques; (i) antibody, (ii) chemical capture and (iii) protein affinity enrichment and assessed their ability to accurately and reproducibly report 5hmC profiles in mouse tissues containing high (brain) and lower (liver) levels of 5hmC. The protein-affinity technique is a poor reporter of 5hmC profiles, delivering 5hmC patterns that are incompatible with other methods. Both antibody and chemical capture-based techniques generate highly similar genome-wide patterns for 5hmC, which are independently validated by standard quantitative PCR (qPCR) and glucosyl-sensitive restriction enzyme digestion (gRES-qPCR). Both antibody and chemical capture generated profiles reproducibly link to unique chromatin modification profiles associated with 5hmC. However, there appears to be a slight bias of the antibody to bind to regions of DNA rich in simple repeats. Ultimately, the increased specificity observed with chemical capture-based approaches makes this an attractive method for the analysis of locus-specific or genome-wide patterns of 5hm

    Assessment of tree registration in Leyte and Biliran Islands

    Staff in six Community Environment and Natural Resources Offices (CENROs) − four in Leyte Province, three in Southern Leyte Province and one in Biliran − were interviewed to establish baseline information on tree registration. In general, the rate of tree registration was found to be low, except in CENRO Maasin, where during 1997 to 2006 a total of 2799 tree farms were registered, covering an aggregate area of 2807 ha and with 1,292,495 trees registered. The highest number of tree farms registered in CENRO Maasin took place in 2004, when a total of 531 were registered, covering an area of 373.03 ha. Measures and strategies practiced by this CENRO to promote tree registration include: conducting an information, education and communication (IEC) campaign including distribution of extension materials; establishing a link between farmers and buyers in marketing products; and barangay officials were encouraged to disseminate tree registration information. Factors leading to the low tree registration rate in Leyte and Biliran CENROs include: long distance between farms and CENR offices; weak tenure (farms under timberland status); inefficient processing of the registration documents; absence of the officer-in-charge of tree registration during farmer visits to DENR Offices; land under common ownership; and farmers unaware about the tree registration process. Suggestions by respondents to improve tree registration include: regular conducting of IEC activities including distribution of extension material, supported by necessary funding; hiring of additional personnel for this purpose, to be assigned in every municipality; enhancing the timber market network; deputizing barangay officials as Environment and Natural Resources Officers (ENROs) to conduct tree inventory, authorized by municipal officials to collect Tree Inventory Certification

    BACKGROUND: Induction and promotion of liver cancer by exposure to non-genotoxic carcinogens coincides with epigenetic perturbations, including specific changes in DNA methylation. Here we investigate the genome-wide dynamics of 5-hydroxymethylcytosine (5hmC) as a likely intermediate of 5-methylcytosine (5mC) demethylation in a DNA methylation reprogramming pathway. We use a rodent model of non-genotoxic carcinogen exposure using the drug phenobarbital. RESULTS: Exposure to phenobarbital results in dynamic and reciprocal changes to the 5mC/5hmC patterns over the promoter regions of a cohort of genes that are transcriptionally upregulated. This reprogramming of 5mC/5hmC coincides with characteristic changes in the histone marks H3K4me2, H3K27me3 and H3K36me3. Quantitative analysis of phenobarbital-induced genes that are involved in xenobiotic metabolism reveals that both DNA modifications are lost at the transcription start site, while there is a reciprocal relationship between increasing levels of 5hmC and loss of 5mC at regions immediately adjacent to core promoters. CONCLUSIONS: Collectively, these experiments support the hypothesis that 5hmC is a potential intermediate in a demethylation pathway and reveal precise perturbations of the mouse liver DNA methylome and hydroxymethylome upon exposure to a rodent hepatocarcinogen.RIGHTS : This article is licensed under the BioMed Central licence at http://www.biomedcentral.com/about/license which is similar to the 'Creative Commons Attribution Licence'.     The Ionospheric Impact of an ICME-Driven Sheath Region Over Indian and American Sectors in the Absence of a Typical Geomagnetic Storm

    On 13 April 2013, the ACE spacecraft detected arrival of an interplanetary shock at 2250 UT, which is followed by the passage of the sheath region of an interplanetary coronal mass ejection (ICME) for a prolonged (18‐hr) period. The polarity of interplanetary magnetic field Bz was northward inside the magnetic cloud region of the ICME. The ring current (SYM‐H) index did not go below −7 nT during this event suggesting the absence of a typical geomagnetic storm. The responses of the global ionospheric electric field associated with the passage of the ICME sheath region have been investigated using incoherent scatter radar measurements of Jicamarca and Arecibo (postmidnight sector) along with the variations of equatorial electrojet strength over India (day sector). It is found that westward and eastward prompt penetration (PP) electric fields affected ionosphere over Jicamarca/Arecibo and Indian sectors, respectively, during 0545–0800 UT. The polarities of the PP electric field perturbations over the day/night sectors are consistent with model predictions. In fact, DP2‐type electric field perturbations with ∼40‐min periodicity are found to affect the ionosphere over both the sectors for about 2.25 hr during the passage of the ICME sheath region. This result shows that SYM‐H index may not capture the full geoeffectivness of the ICME sheath‐driven storms and suggests that the PP electric field perturbations should be evaluated for geoeffectiveness of ICME when the polarity of interplanetary magnetic field Bz is northward inside the magnetic cloud region of the ICME

    The Rapidly Flaring Afterglow of the Very Bright and Energetic GRB 070125

    We report on multiwavelength observations, ranging from X-ray to radio wave bands, of the IPN-localized gamma-ray burst GRB 070125. Spectroscopic observations reveal the presence of absorption lines due to O I, Si II, and C IV, implying a likely redshift of z = 1.547. The well-sampled light curves, in particular from 0.5 to 4 days after the burst, suggest a jet break at 3.7 days, corresponding to a jet opening angle of ~7.0°, and implying an intrinsic GRB energy in the 1-10,000 keV band of around Eγ = (6.3–6.9) × 1051 ergs (based on the fluences measured by the gamma-ray detectors of the IPN). GRB 070125 is among the brightest afterglows observed to date. The SED implies a host extinction of AV \u3c 0.9 mag . Two rebrightening episodes are observed, one with excellent time coverage, showing an increase in flux of 56% in ~8000 s. The evolution of the afterglow light curve is achromatic at all times. Late-time observations of the afterglow do not show evidence for emission from an underlying host galaxy or supernova. Any host galaxy would be subluminous, consistent with current GRB host galaxy samples. Evidence for strong Mg II absorption features is not found, which is perhaps surprising in view of the relatively high redshift of this burst and the high likelihood for such features along GRB-selected lines of sight

    The ICCAM platform study: An experimental medicine platform for evaluating new drugs for relapse prevention in addiction. Part B: fMRI description.

    OBJECTIVES: We aimed to set up a robust multi-centre clinical fMRI and neuropsychological platform to investigate the neuropharmacology of brain processes relevant to addiction - reward, impulsivity and emotional reactivity. Here we provide an overview of the fMRI battery, carried out across three centres, characterizing neuronal response to the tasks, along with exploring inter-centre differences in healthy participants. EXPERIMENTAL DESIGN: Three fMRI tasks were used: monetary incentive delay to probe reward sensitivity, go/no-go to probe impulsivity and an evocative images task to probe emotional reactivity. A coordinate-based activation likelihood estimation (ALE) meta-analysis was carried out for the reward and impulsivity tasks to help establish region of interest (ROI) placement. A group of healthy participants was recruited from across three centres (total n=43) to investigate inter-centre differences. Principle observations: The pattern of response observed for each of the three tasks was consistent with previous studies using similar paradigms. At the whole brain level, significant differences were not observed between centres for any task. CONCLUSIONS: In developing this platform we successfully integrated neuroimaging data from three centres, adapted validated tasks and applied whole brain and ROI approaches to explore and demonstrate their consistency across centres.Medical Research Council (Grant ID: G1000018), GlaxoSmithKlineThis is the author accepted manuscript.     Redistribution of H3K27me3 upon DNA hypomethylation results in de-repression of Polycomb target genes

    BACKGROUND: DNA methylation and the Polycomb repression system are epigenetic mechanisms that play important roles in maintaining transcriptional repression. Recent evidence suggests that DNA methylation can attenuate the binding of Polycomb protein components to chromatin and thus plays a role in determining their genomic targeting. However, whether this role of DNA methylation is important in the context of transcriptional regulation is unclear. RESULTS: By genome-wide mapping of the Polycomb Repressive Complex 2-signature histone mark, H3K27me3, in severely DNA hypomethylated mouse somatic cells, we show that hypomethylation leads to widespread H3K27me3 redistribution, in a manner that reflects the local DNA methylation status in wild-type cells. Unexpectedly, we observe striking loss of H3K27me3 and Polycomb Repressive Complex 2 from Polycomb target gene promoters in DNA hypomethylated cells, including Hox gene clusters. Importantly, we show that many of these genes become ectopically expressed in DNA hypomethylated cells, consistent with loss of Polycomb-mediated repression. CONCLUSIONS: An intact DNA methylome is required for appropriate Polycomb-mediated gene repression by constraining Polycomb Repressive Complex 2 targeting. These observations identify a previously unappreciated role for DNA methylation in gene regulation and therefore influence our understanding of how this epigenetic mechanism contributes to normal development and disease

    Longitudinal grey and white matter changes in frontotemporal dementia and Alzheimer's disease

    Behavioural variant frontotemporal dementia (bvFTD) and Alzheimer's disease (AD) dementia are characterised by progressive brain atrophy. Longitudinal MRI volumetry may help to characterise ongoing structural degeneration and support the differential diagnosis of dementia subtypes. Automated, observer-independent atlas-based MRI volumetry was applied to analyse 102 MRI data sets from 15 bvFTD, 14 AD, and 10 healthy elderly control participants with consecutive scans over at least 12 months. Anatomically defined targets were chosen a priori as brain structures of interest. Groups were compared regarding volumes at clinic presentation and annual change rates. Baseline volumes, especially of grey matter compartments, were significantly reduced in bvFTD and AD patients. Grey matter volumes of the caudate and the gyrus rectus were significantly smaller in bvFTD than AD. The bvFTD group could be separated from AD on the basis of caudate volume with high accuracy (79% cases correct). Annual volume decline was markedly larger in bvFTD and AD than controls, predominantly in white matter of temporal structures. Decline in grey matter volume of the lateral orbitofrontal gyrus separated bvFTD from AD and controls. Automated longitudinal MRI volumetry discriminates bvFTD from AD. In particular, greater reduction of orbitofrontal grey matter and temporal white matter structures after 12 months is indicative of bvFTD
