A large-scale proteogenomics study of apicomplexan pathogens-Toxoplasma gondii and Neospora caninum
Proteomics data can supplement genome annotation efforts, for example being used to confirm gene models or correct gene annotation errors. Here, we present a largeâscale proteogenomics study of two important apicomplexan pathogens: Toxoplasma gondii and Neospora caninum. We queried proteomics data against a panel of official and alternate gene models generated directly from RNASeq data, using several newly generated and some previously published MS datasets for this metaâanalysis. We identified a total of 201 996 and 39 953 peptideâspectrum matches for T. gondii and N. caninum, respectively, at a 1% peptide FDR threshold. This equated to the identification of 30 494 distinct peptide sequences and 2921 proteins (matches to official gene models) for T. gondii, and 8911 peptides/1273 proteins for N. caninum following stringent proteinâlevel thresholding. We have also identified 289 and 140 loci for T. gondii and N. caninum, respectively, which mapped to RNAâSeqâderived gene models used in our analysis and apparently absent from the official annotation (release 10 from EuPathDB) of these species. We present several examples in our study where the RNAâSeq evidence can help in correction of the current gene model and can help in discovery of potential new genes
Rotating Scheimpflug Imaging Indices in Different Grades of Keratoconus
Purpose. To evaluate accuracy of various Keratoconus (KC) screening indices, in relation to Topographic Keratoconus (TKC) grading. Setting. Al Watany Eye Hospital, Cairo, Egypt. Methods. Data of 103 normal (group 1) and 73 KC eyes (group 2), imaged by Pentacam (branded as Allegro Oculyzer), were analysed. Group 2 was divided into 2a: 14 eyes (TKC = 1, early KC), 2b: 25 eyes (TKC = 1 to 2 or 2, moderate KC), and 2c: 34 eyes (TKC = 2 to 3 up to 4, severe KC). Participants were followed up for six years to confirm diagnosis. Area under the receiver operating characteristic curve (AUROC) was calculated for evaluated curvature, elevation, and pachymetry indices with various reference shapes at different diameters. Results. When comparing normal to KC eyes, ten indices had significantly higher AUROC. Only five of them had significantly higher AUROC in early KC compared to normal corneas: Pachymetry Progression Index- (PPI-) Maximum (Max), AmbrĂłsioâs Relational Thickness- (ART-) Max, PPI-Max minus PPI-Minimum (Min), central corneal thickness (CCT), and diagonal decentration of thinnest point from the apex (AUROC = 0.690, 0.690, 0.687, 0.683, and 0.674, resp.). Conclusion. Generally, ten pachymetry and elevation-based indices had significantly higher AUROC. Five indices had statistically significant high AUROC when comparing early KC to normal corneas
Coffee Grounds as a Soil Conditioner: Effects on Physical and Mechanical Properties - I. Effects on Physical Properties
Coffee grounds (CG) improved some soil physical properties (dry density, gd; porosity, n; aggregation; hydraulic conductivity, Ks; and infiltration rate, IR). Effects on other properties were inconsistent (e.g., sorptivity, S), or unfavorable (e.g., available water, AW). gd decreased and n increased with CG. CG decreased Ks in sand. In calcareous soil, maximum increase was associated with 10% and 15% CG before and after wetting-and-drying cycles (WDC), respectively. Ks increased with CG in clay, with greatest increase attained at 10% CG. IR decreased with CG in sand. In calcareous and clayey soils, IR decreased with CG before WDC but increased after WDC where maximum increase in clay was linked to 10% CG. No solid trends of soil sorptivity, S, were identified. Before WDC, S had the order: sand > calcareous > clay. For most cases, adding CG increased total water holding capacity (WHC). However, after WDC, the increase in water content at field capacity (FC) with CG was accompanied by a greater increase in wilting point (WP) and therefore a decrease in AW. CG improved soil structure and aggregation and increased non-water-stable aggregates in calcareous and clayey soils. Mean weight diameter (MWD) indicated increase in water-stable aggregates in sand at 5% and 10% CG. In clay, MWD increased only at 5% CG. Although results did not show coherent responses with some tested properties, they, mostly, indicate some beneficial effects of CG, particularly in relation to improving aggregation and water flow

Applying coffee grounds (CG) to sandy, calcareous, and clayey soils resulted in notable effects on soil expansion, cracking, cohesion, internal friction, initial stress and resistance to penetration. In sand, expansion upon saturation was greater after wetting-and-drying cycles. Highest increases were 15.71%, 16.14% and 31.86% for sandy, calcareous and clayey soils, respectively. Effect of CG on cracking was negligible in sand and very slight (<1.0%) in the calcareous soil but marked in clay (14.18% at 10% CG). In sand, cohesion (c) increased significantly with CG up to the 10% content. Cohesion increased by 2.5-folds and 4.5-folds at 5% and 10% CG, respectively. The presence of fine CG grains among larger sand particles, boosted microbial activities, and the resulting cementing and binding effects resulted in increased cohesion. For calcareous soil, cohesion rose from 0.04 kgâcm-2 to 0.13 kgâcm-2 as CG increased from 0% to 15%. In clay, maximum cohesion (0.20 kgâcm-2) was associated with the 10% CG and was highest of all soils. In sand, the angle of internal friction (Ï) decreased notably as CG increased from 5% to 10% but there was no consistent pattern in any of the soils. An increase in initial stress (pi) was observed between 0% and 10% CG in sand and between 0% and 15% in calcareous soil while clay showed no particular trend. Patterns of pi were, thus, consistent with those of cohesion for all soils. Resistance to penetration increased substantially with CG in sand. The effect in calcareous and clayey soils took an opposite trend to that of sand and resistance was generally higher in calcareous soil. Overall effects of CG on resistance were desirable in all soils as far as agriculture (seedling emergence, crop growth, irrigation, etc.) is concerned
Neural Analyses Validate and Emphasise the Role of Progesterone Receptor in Breast Cancer Progression and Prognosis
Oestrogen receptor (ER) expression is routinely measured in breast cancer management, but the clinical merits of measuring progesterone receptor (PR) expression have remained controversial. Hence the major objective here was to assess the potential of PR as a predictor of response to endocrine therapy. We report analyses of the relative importance of ER and PR for predicting prognosis using robust multilayer perceptron artificial neural networks. Receptor determinations use immunohistochemical (IHC) methods or radioactive ligand binding assays (LBA). In view of the heterogeneity of intratumoral receptor distribution, we examined the relative merits of the IHC and LBA methods. Our analyses reveal a more significant correlation of IHC-determined PR than ER with both nodal status and 5-year disease-free survival (DFS). In LBA, PR displayed higher correlation with survival and ER with nodal status. There was concordance of correlation of PR with DFS by both IHC and LBA. This study suggests a clear distinction between PR and ER, with PR displaying greater correlation than ER with disease progression and prognosis, and emphasises the marked superiority of the IHC method over LBA. These findings may be valuable in the management of patients with breast cancer
Materials analysis of stereolithography resins for use in rapid manufacturing
The use of Rapid Prototyping (RP) techniques for the production of end-use parts is increasing to a stage where Rapid Manufacturing is being undertaken. This paper documents significant initial investigations into the properties of Accura SI40 and SL7560 resins which represent two state of the art stereolithography resins that are aimed at end-use part manufacture. This information has previously been unavailable and is vital for their consideration in end-use part manufacture. The impact of various levels of post curing (ultraviolet and thermal) on the tensile, flexural and impact properties are investigated and correlated with differential scanning calorimetry (DSC) analysis. The isotropy/anisotropy nature of the two materials and also the effect of the notch creation method on the impact resistance were also studied
Mismatch Repair Proteins (MLH1, MSH2, MSH6, and PMS2) Immunohistochemical Expression and Microsatellite Instability in Endometrial Carcinoma
BACKGROUND: Endometrial cancer (EC) is the fourth most common female cancer worldwide constituting 7% of cancer in women. It is a disease of older, postmenopausal women. The most of these patients have an identifiable source of excess estrogen, while in a small subset the pathogenesis is related to mismatch repair abnormality and lynch syndrome (LC). Mismatch repair behave as tumor suppressors and the most clinically relevant include MLH1, MSH2, MSH6, and PMS2. mutations in mismatch repair (MMR) results in a strong mutator phenotype known as microsatellite instability, which is a hallmark of LC-associated cancers.
AIM: The aim of the study was to study microsatellite instability in endometrial cancer using the immunohistochemical expression of mismatch repair proteins (MLH1, MSH2, MSH6 and PMS2).
MATERIAL AND METHODS: Sixty EC cases were studied using MLH-1, MSH-2, MSH-6, and PMS-2 immunohistochemistry and their expression was correlated with different clinicopathologic parameters.
RESULTS: A statistically significant relationship exists between MMR immunohistochemistry (IHC) proteins and tumor grade. Intact MMR proteins profile was associated with the lower tumor grade (31.3% were Grade 1 and 46.9% were Grade 2). Combined loss of MLH1/PMS2, combined loss of MSH2/MSH6, and isolated loss of PMS2 were also associated with the lower tumor grade while isolated loss of MSH6 was associated with the high tumor grade. However, no statistically significant correlation was found between MMR IHC proteins expression and the age of patients; tumor histopathological types, or FIGO stage.
CONCLUSION: A statistically significant correlation between the tumor grade of EC cases and the MMR IHC proteins was found. Further studies are recommended to assess correlation between MMR proteins defect and different clinicopathological parameters of endometrial carcinoma
Spice Foods effects on Body Weight Reductions between Obese Animal Models
The aim of this study was determination and identification of phenolic and flavonoids fraction in addition to the antioxidant activities of used herbals (curcumin, black pepper and cumin) by HPLC in addition to evaluating the effects of such different spicy food consumptions on body weight reduction between obese animal models. Rats were randomly divided to ten groups fed; Black Papers, Cumin and Curcumin either alone or in different mixtures additionally to groups fed Orlistat (control body weight loss), Non-obese negative control group (C-ve) and Obese control positive group (C+ve). Blood glucose and body weight levels were measured at the beginning and end of the experimental in addition to ratsâ lipid profiles (total cholesterol; triglycerides;, high dense lipoprotein cholesterol; low dense lipoprotein cholesterol; and very low dense lipoprotein cholesterol). Results presented that obese models received (Cumin) Cu/( Curcumin ) Cur mixture have the biggest effective significant treatment (about -80% body weight reduction ) followed by both groups fed mixtures of (Curcumin ) Cur/( Black Papers ) Bp and (Curcumin) Cur/( Black Papers ) Bp/( Cumin ) Cu; decreased by -68.0 and -65.6g respectively. The study could be more valuable causing significant body weight reduction between obese models, however human studies are needed
A non-linear observer for unsteady three-dimensional flows
A method is proposed to estimate the velocity field of an unsteady flow using
a limited number of flow measurements. The method is based on a non-linear
low-dimensional model of the flow and on expanding the velocity field in terms
of empirical basis functions. The main idea is to impose that the coefficients
of the modal expansion of the velocity field give the best approximation to the
available measurements and that at the same time they satisfy as close as
possible the non-linear low-order model. The practical use may range from
feedback flow control to monitoring of the flow in non-accessible regions. The
proposed technique is applied to the flow around a confined square cylinder,
both in two- and three-dimensional laminar flow regimes. Comparisons are
provided. with existing linear and non-linear estimation techniques
