Vacuum Stability, Perturbativity, and Scalar Singlet Dark Matter
We analyze the one-loop vacuum stability and perturbativity bounds on a
singlet extension of the Standard Model (SM) scalar sector containing a scalar
dark matter candidate. We show that the presence of the singlet-doublet quartic
interaction relaxes the vacuum stability lower bound on the SM Higgs mass as a
function of the cutoff and lowers the corresponding upper bound based on
perturbativity considerations. We also find that vacuum stability requirements
may place a lower bound on the singlet dark matter mass for given singlet
quartic self coupling, leading to restrictions on the parameter space
consistent with the observed relic density. We argue that discovery of a light
singlet scalar dark matter particle could provide indirect information on the

Spontaneous R-Parity Violation, Flavor Symmetry and Tribimaximal Mixing
We explore the possibility of spontaneous R parity violation in the context
of flavor symmetry. Our model contains singlet matter chiral superfields which are arranged as triplet of
and as well as few additional Higgs chiral superfields which are singlet
under MSSM gauge group and belong to triplet and singlet representation under
the flavor symmetry. R parity is broken spontaneously by the vacuum
expectation values of the different sneutrino fields and hence we have
neutrino-neutralino as well as neutrino-MSSM gauge singlet higgsino mixings in
our model, in addition to the standard model neutrino- gauge singlet neutrino,
gaugino-higgsino and higgsino-higgsino mixings. Because all of these mixings we
have an extended neutral fermion mass matrix. We explore the low energy
neutrino mass matrix for our model and point out that with some specific
constraints between the sneutrino vacuum expectation values as well as the MSSM
gauge singlet Higgs vacuum expectation values, the low energy neutrino mass
matrix will lead to a tribimaximal mixing matrix. We also analyze the potential
minimization for our model and show that one can realize a higher vacuum
expectation value of the singlet
sneutrino fields even when the other sneutrino vacuum expectation values are
extremely small or even zero.Comment: 18 page
Accuracy of Malaria Rapid Diagnostic Tests in Community Studies and their Impact on Treatment of Malaria in an Area with Declining Malaria Burden in North-Eastern Tanzania.
Despite some problems related to accuracy and applicability of malaria rapid diagnostic tests (RDTs), they are currently the best option in areas with limited laboratory services for improving case management through parasitological diagnosis and reducing over-treatment. This study was conducted in areas with declining malaria burden to assess; 1) the accuracy of RDTs when used at different community settings, 2) the impact of using RDTs on anti-malarial dispensing by community-owned resource persons (CORPs) and 3) adherence of CORPs to treatment guidelines by providing treatment based on RDT results. Data were obtained from: 1) a longitudinal study of passive case detection of fevers using CORPs in six villages in Korogwe; and 2) cross-sectional surveys (CSS) in six villages of Korogwe and Muheza districts, north-eastern, Tanzania. Performance of RDTs was compared with microscopy as a gold standard, and factors affecting their accuracy were explored using a multivariate logistic regression model. Overall sensitivity and specificity of RDTs in the longitudinal study (of 23,793 febrile cases; 18,154 with microscopy and RDTs results) were 88.6% and 88.2%, respectively. In the CSS, the sensitivity was significantly lower (63.4%; χ2=367.7, p<0.001), while the specificity was significantly higher (94.3%; χ2=143.1, p<0.001) when compared to the longitudinal study. As determinants of sensitivity of RDTs in both studies, parasite density of<200 asexual parasites/μl was significantly associated with high risk of false negative RDTs (OR≥16.60, p<0.001), while the risk of false negative test was significantly lower among cases with fever (axillary temperature ≥37.5 °C) (OR≤0.63, p≤0.027). The risk of false positive RDT (as a determinant of specificity) was significantly higher in cases with fever compared to afebrile cases (OR≥2.40, p<0.001). Using RDTs reduced anti-malarials dispensing from 98.9% to 32.1% in cases aged ≥5 years. Although RDTs had low sensitivity and specificity, which varied widely depending on fever and parasite density, using RDTs reduced over-treatment with anti-malarials significantly. Thus, with declining malaria prevalence, RDTs will potentially identify majority of febrile cases with parasites and lead to improved management of malaria and non-malaria fevers
FindFoci: a focus detection algorithm with automated parameter training that closely matches human assignments, reduces human inconsistencies and increases speed of analysis
Accurate and reproducible quantification of the accumulation of proteins into foci in cells is essential for data interpretation and for biological inferences. To improve reproducibility, much emphasis has been placed on the preparation of samples, but less attention has been given to reporting and standardizing the quantification of foci. The current standard to quantitate foci in open-source software is to manually determine a range of parameters based on the outcome of one or a few representative images and then apply the parameter combination to the analysis of a larger dataset. Here, we demonstrate the power and utility of using machine learning to train a new algorithm (FindFoci) to determine optimal parameters. FindFoci closely matches human assignments and allows rapid automated exploration of parameter space. Thus, individuals can train the algorithm to mirror their own assignments and then automate focus counting using the same parameters across a large number of images. Using the training algorithm to match human assignments of foci, we demonstrate that applying an optimal parameter combination from a single image is not broadly applicable to analysis of other images scored by the same experimenter or by other experimenters. Our analysis thus reveals wide variation in human assignment of foci and their quantification. To overcome this, we developed training on multiple images, which reduces the inconsistency of using a single or a few images to set parameters for focus detection. International Veterinary Epilepsy Task Force recommendations for systematic sampling and processing of brains from epileptic dogs and cats
Traditionally, histological investigations of the epileptic brain are required to identify epileptogenic brain lesions, to evaluate the impact of seizure activity, to search for mechanisms of drug-resistance and to look for comorbidities. For many instances, however, neuropathological studies fail to add substantial data on patients with complete clinical work-up. This may be due to sparse training in epilepsy pathology and or due to lack of neuropathological guidelines for companion animals.
The protocols introduced herein shall facilitate systematic sampling and processing of epileptic brains and therefore increase the efficacy, reliability and reproducibility of morphological studies in animals suffering from seizures.
Brain dissection protocols of two neuropathological centres with research focus in epilepsy have been optimised with regards to their diagnostic yield and accuracy, their practicability and their feasibility concerning clinical research requirements.
The recommended guidelines allow for easy, standardised and ubiquitous collection of brain regions, relevant for seizure generation. Tissues harvested the prescribed way will increase the diagnostic efficacy and provide reliable material for scientific investigations
New physics searches at near detectors of neutrino oscillation experiments
We systematically investigate the prospects of testing new physics with tau
sensitive near detectors at neutrino oscillation facilities. For neutrino beams
from pion decay, from the decay of radiative ions, as well as from the decays
of muons in a storage ring at a neutrino factory, we discuss which effective
operators can lead to new physics effects. Furthermore, we discuss the present
bounds on such operators set by other experimental data currently available.
For operators with two leptons and two quarks we present the first complete
analysis including all relevant operators simultaneously and performing a
Markov Chain Monte Carlo fit to the data. We find that these effects can induce
tau neutrino appearance probabilities as large as O(10^{-4}), which are within
reach of forthcoming experiments. We highlight to which kind of new physics a

A study of alternative splicing in the pig
<p>Abstract</p> <p>Background</p> <p>Since at least half of the genes in mammalian genomes are subjected to alternative splicing, alternative pre-mRNA splicing plays an important contribution to the complexity of the mammalian proteome. Expressed sequence tags (ESTs) provide evidence of a great number of possible alternative isoforms. With the EST resource for the domestic pig now containing more than one million porcine ESTs, it is possible to identify alternative splice forms of the individual transcripts in this species from the EST data with some confidence.</p> <p>Results</p> <p>The pig EST data generated by the Sino-Danish Pig Genome project has been assembled with publicly available ESTs and made available in the PigEST database. Using the Distiller package 2,515 EST clusters with candidate alternative isoforms were identified in the EST data with high confidence. In agreement with general observations in human and mouse, we find putative splice variants in about 30% of the contigs with more than 50 ESTs. Based on the criteria that a minimum of two EST sequences confirmed each splice event, a list of 100 genes with the most distinct tissue-specific alternative splice events was generated from the list of candidates. To confirm the tissue specificity of the splice events, 10 genes with functional annotation were randomly selected from which 16 individual splice events were chosen for experimental verification by quantitative PCR (qPCR). Six genes were shown to have tissue specific alternatively spliced transcripts with expression patterns matching those of the EST data. The remaining four genes had tissue-restricted expression of alternative spliced transcripts. Five out of the 16 splice events that were experimentally verified were found to be putative pig specific.</p> <p>Conclusions</p> <p>In accordance with human and rodent studies we estimate that approximately 30% of the porcine genes undergo alternative splicing. We found a good correlation between EST predicted tissue-specificity and experimentally validated splice events in different porcine tissue. This study indicates that a cluster size of around 50 ESTs is optimal for <it>in silico </it>detection of alternative splicing. Although based on a limited number of splice events, the study supports the notion that alternative splicing could have an important impact on species differentiation since 31% of the splice events studied appears to be species specific.</p
Numerical Analysis of Ca2+ Signaling in Rat Ventricular Myocytes with Realistic Transverse-Axial Tubular Geometry and Inhibited Sarcoplasmic Reticulum
The t-tubules of mammalian ventricular myocytes are invaginations of the cell membrane that occur at each Z-line. These invaginations branch within the cell to form a complex network that allows rapid propagation of the electrical signal, and hence synchronous rise of intracellular calcium (Ca2+). To investigate how the t-tubule microanatomy and the distribution of membrane Ca2+ flux affect cardiac excitation-contraction coupling we developed a 3-D continuum model of Ca2+ signaling, buffering and diffusion in rat ventricular myocytes. The transverse-axial t-tubule geometry was derived from light microscopy structural data. To solve the nonlinear reaction-diffusion system we extended SMOL software tool (http://mccammon.ucsd.edu/smol/). The analysis suggests that the quantitative understanding of the Ca2+ signaling requires more accurate knowledge of the t-tubule ultra-structure and Ca2+ flux distribution along the sarcolemma. The results reveal the important role for mobile and stationary Ca2+ buffers, including the Ca2+ indicator dye. In agreement with experiment, in the presence of fluorescence dye and inhibited sarcoplasmic reticulum, the lack of detectible differences in the depolarization-evoked Ca2+ transients was found when the Ca2+ flux was heterogeneously distributed along the sarcolemma. In the absence of fluorescence dye, strongly non-uniform Ca2+ signals are predicted. Even at modest elevation of Ca2+, reached during Ca2+ influx, large and steep Ca2+ gradients are found in the narrow sub-sarcolemmal space. The model predicts that the branched t-tubule structure and changes in the normal Ca2+ flux density along the cell membrane support initiation and propagation of Ca2+ waves in rat myocytes
RMDM and Lepton Flavor Violation
A model relating radiative seesaw and minimal dark matter mass scales without
beyond the standard model (SM) gauge symmetry (RMDM) is constructed. In
addition to the SM particles, the RMDM contains, a Majorana fermion
multiplet and scalar multiplet that transform respectively as
and under the SM gauge group . The neutral component plays the role of dark
matter with a mass in the range of 9 to 10 TeV. This scale also sets the lower
limit for the scale for the heavy degrees of freedom in and which
generate light neutrino masses through the radiative seesaw mechanism. The
model predicts an -nucleus scattering cross section that would be
accessible with future dark matter direct detection searches as well as
observable effects in present and searches for charged lepton flavor violating
