Exploring Data Mining Techniques for Tree Species Classification Using Co-Registered LiDAR and Hyperspectral Data
NASA Goddard’s LiDAR, Hyperspectral, and Thermal imager provides co-registered remote sensing data on experimental forests. Data mining methods were used to achieve a final tree species classification accuracy of 68% using a combined LiDAR and hyperspectral dataset, and show promise for addressing deforestation and carbon sequestration on a species-specific level
Regression of binary network data with exchangeable latent errors
Undirected, binary network data consist of indicators of symmetric relations
between pairs of actors. Regression models of such data allow for the
estimation of effects of exogenous covariates on the network and for prediction
of unobserved data. Ideally, estimators of the regression parameters should
account for the inherent dependencies among relations in the network that
involve the same actor. To account for such dependencies, researchers have
developed a host of latent variable network models, however, estimation of many
latent variable network models is computationally onerous and which model is
best to base inference upon may not be clear. We propose the Probit
Exchangeable (PX) Model for undirected binary network data that is based on an
assumption of exchangeability, which is common to many of the latent variable
network models in the literature. The PX model can represent the second moments
of any exchangeable network model, yet specifies no particular parametric
model. We present an algorithm for obtaining the maximum likelihood estimator
of the PX model, as well as a modified version of the algorithm that is
extremely computationally efficient and provides an approximate estimator.
Using simulation studies, we demonstrate the improvement in estimation of
regression coefficients of the proposed model over existing latent variable
network models. In an analysis of purchases of politically-aligned books, we
demonstrate political polarization in purchase behavior and show that the
proposed estimator significantly reduces runtime relative to estimators of
latent variable network models while maintaining predictive performance
QFD analysis of RSRM aqueous cleaners
This paper presents a Quality Function Deployment (QFD) analysis of the final down-selected aqueous cleaners to be used on the Redesigned Solid Rocket Motor (RSRM) program. The new cleaner will replace solvent vapor degreasing. The RSRM Ozone Depleting Compound Elimination program is discontinuing the methyl chloroform vapor degreasing process and replacing it with a spray-in-air aqueous cleaning process. Previously, 15 cleaners were down-selected to two candidates by passing screening tests involving toxicity, flammability, cleaning efficiency, contaminant solubility, corrosion potential, cost, and bond strength. The two down-selected cleaners were further evaluated with more intensive testing and evaluated using QFD techniques to assess suitability for cleaning RSRM case and nozzle surfaces in preparation for adhesive bonding
Association of Early Introduction of Solids With Infant Sleep: A Secondary Analysis of a Randomized Clinical Trial.
Importance: The World Health Organization recommends exclusive breastfeeding for 6 months. However, 75% of British mothers introduce solids before 5 months and 26% report infant waking at night as influencing this decision. Objective: To determine whether early introduction of solids influences infant sleep. Design, Setting, and Participants: The Enquiring About Tolerance study was a population-based randomized clinical trial conducted from January 15, 2008, to August 31, 2015, that included 1303 exclusively breastfed 3-month-old infants from England and Wales. Clinical visits took place at St Thomas' Hospital, London, England, and the trial studied the early introduction of solids into the infant diet from age 3 months. Interventions: The early introduction group (EIG) continued to breastfeed while nonallergenic and then 6 allergenic foods were introduced. The standard introduction group (SIG) followed British infant feeding guidelines (ie, exclusive breastfeeding to around age 6 months and to avoid any food consumption during this period). Main Outcomes and Measures: Secondary analysis of an a priori secondary outcome of the effect of early food introduction on infant sleep using the standardized Brief Infant Sleep Questionnaire. Results: Of the 1303 infants who were enrolled in the Enquiring About Tolerance study, 1225 participants (94%) completed the final 3-year questionnaire (618 SIG [95%] and 607 EIG [93%]). Randomization was effective and there were no significant baseline differences between the 2 groups. Following the early introduction of solids, infants in the EIG slept significantly longer and woke significantly less frequently than infants in the SIG. Differences between the 2 groups peaked at age 6 months. At this point, in the intention-to-treat analysis infants in the EIG slept for 16.6 (95% CI, 7.8-25.4) minutes longer per night and their night waking frequency had decreased from 2.01 to 1.74 wakings per night. Most clinically important, very serious sleep problems, which were significantly associated with maternal quality of life, were reported significantly more frequently in the SIG than in the EIG (odds ratio, 1.8; 95% CI, 1.22-2.61). Conclusions and Relevance: In a randomized clinical trial, the early introduction of solids into the infant's diet was associated with longer sleep duration, less frequent waking at night, and a reduction in reported very serious sleep problems. Effects of long-term removal of sheep grazing on the seedbanks of high-level grasslands and blanket bogs
Many areas of vegetation in the British uplands have reduced species diversity as a result of sheep overgrazing. It has been suggested that abandonment or re-wilding strategies might be used to reverse this. A likely first step would be the removal or reduction of grazing livestock from upland areas, with a presumption that this would lead to a recovery in species richness. However, we do not know if this would work, or the timescales involved. One of the important areas where more knowledge is needed is information on the size and composition of soil seedbanks as regeneration from zseed is a likely pathway of recovery. Here, we compared seedbanks in both grazed and ungrazed plots in five experiments at Moor House NNR in the northern Pennines; these sheep grazing exclusion experiments were started 52 and 63/64 years ago. Soil samples (n=10) were collected from both grazed and ungrazed plots in each experiment, and seed emergence counted in glasshouse trials. We detected only seeds of common species and very few dicotyledonous species. This suggests that the soil seedbank is unlikely to be a reliable source of the less common species for ecological restoration in these upland communities, suggesting an extinction debt. Therefore, seed addition and the creation of suitable safe-sites for germination may be needed in conjunction with grazing controls to allow the establishment of plants that will increase the species richness of the vegetation. However, this interventionist restoration approach remains to be tested
Cell adhesion molecule cadherin-6 function in zebrafish cranial and lateral line ganglia development
Cadherins regulate the vertebrate nervous system development. We previously showed that cadherin-6 message (cdh6) was strongly expressed in the majority of the embryonic zebrafish cranial and lateral line ganglia during their development. Here, we present evidence that cdh6 has specific functions during cranial and lateral line ganglia and nerve development. We analyzed the consequences of cdh6 loss-of-function on cranial ganglion and nerve differentiation in zebrafish embryos. Embryos injected with zebrafish cdh6 specific antisense morpholino oligonucleotides (MOs, which suppress gene expression during development; cdh6 morphant embryos) displayed a specific phenotype, including (i) altered shape and reduced development of a subset of the cranial and lateral line ganglia (e.g., the statoacoustic ganglion and vagal ganglion) and (ii) cranial nerves were abnormally formed. These data illustrate an important role for cdh6 in the formation of cranial ganglia and their nerves

Quantifying the impact of an extreme climate event on species diversity in fragmented temperate forests: the effect of the October 1987 storm on British broadleaved woodlands
We report the impact of an extreme weather event, the October 1987 severe storm, on fragmented woodlands in southern Britain. We analysed ecological changes between 1971 and 2002 in 143 200-m2 plots in 10 woodland sites exposed to the storm with an ecologically equivalent sample of 150 plots in 16 non-exposed sites. Comparing both years, understorey plant species-richness, species composition, soil pH and woody basal area of the tree and shrub canopy were measured.
We tested the hypothesis that the storm had deflected sites from the wider national trajectory of an increase in woody basal area and reduced understorey species-richness associated with ageing canopies and declining woodland management. We also expected storm disturbance to amplify the background trend of increasing soil pH, a UK-wide response to reduced atmospheric sulphur deposition. Path analysis was used to quantify indirect effects of storm exposure on understorey species richness via changes in woody basal area and soil pH.
By 2002, storm exposure was estimated to have increased mean species richness per 200 m2 by 32%. Woody basal area changes were highly variable and did not significantly differ with storm exposure.
Increasing soil pH was associated with a 7% increase in richness. There was no evidence that soil pH increased more as a function of storm exposure. Changes in species richness and basal area were negatively correlated: a 3.4% decrease in richness occurred for every 0.1-m2 increase in woody basal area per plot.
Despite all sites substantially exceeding the empirical critical load for nitrogen deposition, there was no evidence that in the 15 years since the storm, disturbance had triggered a eutrophication effect associated with dominance of gaps by nitrophilous species.
Synthesis. Although the impacts of the 1987 storm were spatially variable in terms of impacts on woody basal area, the storm had a positive effect on understorey species richness. There was no evidence that disturbance had increased dominance of gaps by invasive species. This could change if recovery from acidification results in a soil pH regime associated with greater macronutrient availability."Organismic and Evolutionary Biolog
Gram Stains: A Resource for Retrospective Analysis of Bacterial Pathogens in Clinical Studies
We demonstrate the feasibility of using qPCR on DNA extracted from vaginal Gram stain slides to estimate the presence and relative abundance of specific bacterial pathogens. We first tested Gram stained slides spiked with a mix of 108 cfu/ml of Escherichia coli and 105cfu/ml of Lactobacillus acidophilus. Primers were designed for amplification of total and species-specific bacterial DNA based on 16S ribosomal gene regions. Sample DNA was pre-amplified with nearly full length 16S rDNA ribosomal gene fragment, followed by quantitative PCR with genera and species-specific 16S rDNA primers. Pre-amplification PCR increased the bacterial amounts; relative proportions of Escherichia coli and Lactobacillus recovered from spiked slides remained unchanged. We applied this method to forty two archived Gram stained slides available from a clinical trial of cerclage in pregnant women at high risk of preterm birth. We found a high correlation between Nugent scores based on bacterial morphology ofLactobacillus, Gardenerella and Mobiluncus and amounts of quantitative PCR estimated genus specific DNA (rrn copies) from Gram stained slides. Testing of a convenience sample of eight paired vaginal swabs and Gram stains freshly collected from healthy women found similar qPCR generated estimates of Lactobacillus proportions from Gram stained slides and vaginal swabs. Archived Gram stained slides collected from large scale epidemiologic and clinical studies represent a valuable, untapped resource for research on the composition of bacterial communities that colonize human mucosal surfaces
