    Neural replay in representation, learning and planning

    Spontaneous neural activity is rarely the subject of investigation in cognitive neuroscience. This may be due to a dominant metaphor of cognition as the information processing unit, whereas internally generated thoughts are often considered as noise. Adopting a reinforcement learning (RL) framework, I consider cognition in terms of an agent trying to attain its internal goals. This framework motivated me to address in my thesis the role of spontaneous neural activity in human cognition. First, I developed a general method, called temporal delayed linear modelling (TDLM), to enable me to analyse this spontaneous activity. TDLM can be thought of as a domain general sequence detection method. It combines nonlinear classification and linear temporal modelling. This enables testing for statistical regularities in sequences of neural representations of a decoded state space. Although developed for use with human non- invasive neuroimaging data, the method can be extended to analyse rodent electrophysiological recordings. Next, I applied TDLM to study spontaneous neural activity during rest in humans. As in rodents, I found that spontaneously generated neural events tended to occur in structured sequences. These sequences are accelerated in time compared to those that related to actual experience (30 -50 ms state-to-state time lag). These sequences, termed replay, reverse their direction after reward receipt. Notably, this human replay is not a recapitulation of prior experience, but follows sequence implied by a learnt abstract structural knowledge, suggesting a factorized representation of structure and sensory information. Finally, I test the role of neural replay in model-based learning and planning in humans. Following reward receipt, I found significant backward replay of non-local experience with a 160 ms lag. This replay prioritises and facilitates the learning of action values. In a separate sequential planning task, I show these neural sequences go forward in direction, depicting the trajectory subjects about to take. The research presented in this thesis reveals a rich role of spontaneous neural activity in supporting internal computations that underpin planning and inference in human cognition

    Exploring public sentiment and vaccination uptake of COVID-19 vaccines in England: a spatiotemporal and sociodemographic analysis of Twitter data

    Objectives: Vaccination is widely regarded as the paramount approach for safeguarding individuals against the repercussions of COVID-19. Nonetheless, concerns surrounding the efficacy and potential adverse effects of these vaccines have become prevalent among the public. To date, there has been a paucity of research investigating public perceptions and the adoption of COVID-19 vaccines. Therefore, the present study endeavours to address this lacuna by undertaking a spatiotemporal analysis of sentiments towards vaccination and its uptake in England at the local authority level, while concurrently examining the sociodemographic attributes at the national level. // Methods: A sentiment analysis of Twitter data was undertaken to delineate the distribution of positive sentiments and their demographic correlates. Positive sentiments were categorized into clusters to streamline comparison across different age and gender demographics. The relationship between positive sentiment and vaccination uptake was evaluated using Spearman’s correlation coefficient. Additionally, a bivariate analysis was carried out to further probe public sentiment towards COVID-19 vaccines and their local adoption rates. // Result: The results indicated that the majority of positive tweets were posted by males, although females expressed higher levels of positive sentiment. The age group over 40 dominated the positive tweets and exhibited the highest sentiment polarity. Additionally, vaccination uptake was positively correlated with the number of positive tweets and the age group at the local authority level. // Conclusion: Overall, public opinions on COVID-19 vaccines are predominantly positive. The number of individuals receiving vaccinations at the local authority level is positively correlated with the prevalence of positive attitudes towards vaccines, particularly among the population aged over 40. These findings suggest that targeted efforts to increase vaccination uptake among younger populations, particularly males, are necessary to achieve widespread vaccination coverage

    Measures to prevent nosocomial transmissions of COVID-19 based on interpersonal contact data

    BACKGROUND: With the global spreading of Coronavirus disease (COVID-19), many primary care medical workers have been infected, particularly in the early stages of this pandemic. Although extensive studies have explored the COVID-19 transmission patterns and (non-) pharmaceutical intervention to protect the general public, limited research has analysed the measures to prevent nosocomial transmission based upon detailed interpersonal contacts between medical staff and patients. AIM: This paper aims to develop and evaluate proactive prevention measures to contain the nosocomial transmission of COVID-19. The specific objectives are (1) to understand the virus transmission via interpersonal contacts among medical staff and patients; (2) to define proactive measures to reduce the risk of infection of medical staff and (3) evaluate the effectiveness of these measures to control the COVID-19 epidemic in hospitals. METHODS: We observed the operation of a typical primary hospital in China to understand the interpersonal contacts among medical staff and patients. We defined effective distance as the indicator for risk of transmission. Then three proactive measures were proposed based upon the observations, including a medical staff rotation system, the establishment of a separate fever clinic and medical staff working alone. Finally, the impacts of these measures are evaluated with a modified Susceptible-Exposure-Infected-Removed model accommodating the situation of hospitals and asymptomatic and latent infection of COVID-19. The case study was conducted with the hospital observed in December 2019 and February 2020. FINDINGS: The implementation of the medical staff rotation system has the most significant impact on containing the epidemic. The establishment of a separate fever clinic and medical staff working alone also benefits from inhibiting the epidemic outbreak. The simulation finds that if effective prevention and control measures are not taken in time, it will lead to a surge of infection cases in all asymptomatic probabilities and incubation periods

    Understanding public transit patterns with open geodemographics to facilitate public transport planning

    Plentiful studies have discussed the potential applications of contactless smart card from understanding interchange patterns to transit network analysis and user classifications. However, the incomplete and anonymous nature of the smart card data inherently limit the interpretations and understanding of the findings, which further limit planning implementations. Geodemographics, as ‘an analysis of people by where they live’, can be utilised as a promising supplement to provide contextual information to transport planning. This paper develops a methodological framework that conjointly integrates personalised smart card data with open geodemographics so as to pursue a better understanding of the traveller’s behaviours. It adopts a text mining technology, latent Dirichlet allocation modelling, to extract the transit patterns from the personalised smart card data and then use the open geodemographics derived from census data to enhance the interpretation of the patterns. Moreover, it presents night tube as an example to illustrate its potential usefulness in public transport planning

    Reduction of Hox Gene Expression by Histone H1 Depletion

    The evolutionarily conserved homeotic (Hox) genes are organized in clusters and expressed collinearly to specify body patterning during embryonic development. Chromatin reorganization and decompaction are intimately connected with Hox gene activation. Linker histone H1 plays a key role in facilitating folding of higher order chromatin structure. Previous studies have shown that deletion of three somatic H1 subtypes together leads to embryonic lethality and that H1c/H1d/H1e triple knockout (TKO) embryonic stem cells (ESCs) display bulk chromatin decompaction. To investigate the potential role of H1 and higher order chromatin folding in the regulation of Hox gene expression, we systematically analyzed the expression of all 39 Hox genes in triple H1 null mouse embryos and ESCs by quantitative RT-PCR. Surprisingly, we find that H1 depletion causes significant reduction in the expression of a broad range of Hox genes in embryos and ESCs. To examine if any of the three H1 subtypes (H1c, H1d and H1e) is responsible for decreased expression of Hox gene in triple-H1 null ESCs, we derived and characterized H1c−/−, H1d−/−, and H1e−/− single-H1 null ESCs. We show that deletion of individual H1 subtypes results in down-regulation of specific Hox genes in ESCs. Finally we demonstrate that, in triple-H1- and single-H1- null ESCs, the levels of H3K4 trimethylation (H3K4me3) and H3K27 trimethylation (H3K27me3) were affected at specific Hox genes with decreased expression. Our data demonstrate that marked reduction in total H1 levels causes significant reduction in both expression and the level of active histone mark H3K4me3 at many Hox genes and that individual H1 subtypes may also contribute to the regulation of specific Hox gene expression. We suggest possible mechanisms for such an unexpected role of histone H1 in Hox gene regulation

    Trajectories through semantic spaces in schizophrenia and the relationship to ripple bursts

    Human cognition is underpinned by structured internal representations that encode relationships between entities in the world (cognitive maps). Clinical features of schizophrenia-from thought disorder to delusions-are proposed to reflect disorganization in such conceptual representations. Schizophrenia is also linked to abnormalities in neural processes that support cognitive map representations, including hippocampal replay and high-frequency ripple oscillations. Here, we report a computational assay of semantically guided conceptual sampling and exploit this to test a hypothesis that people with schizophrenia (PScz) exhibit abnormalities in semantically guided cognition that relate to hippocampal replay and ripples. Fifty-two participants [26 PScz (13 unmedicated) and 26 age-, gender-, and intelligence quotient (IQ)-matched nonclinical controls] completed a category- and letter-verbal fluency task, followed by a magnetoencephalography (MEG) scan involving a separate sequence-learning task. We used a pretrained word embedding model of semantic similarity, coupled to a computational model of word selection, to quantify the degree to which each participant's verbal behavior was guided by semantic similarity. Using MEG, we indexed neural replay and ripple power in a post-task rest session. Across all participants, word selection was strongly influenced by semantic similarity. The strength of this influence showed sensitivity to task demands (category > letter fluency) and predicted performance. In line with our hypothesis, the influence of semantic similarity on behavior was reduced in schizophrenia relative to controls, predicted negative psychotic symptoms, and correlated with an MEG signature of hippocampal ripple power (but not replay). The findings bridge a gap between phenomenological and neurocomputational accounts of schizophrenia
