    Some Physicochemical Charateristics of Badagry Creek, Nigeria

    Badagry Creek runs through Nigeria and Republic of Benin with access to the Atlantic Ocean. Physicochemical parameters of the creek were studied from 2003 to 2004 to generate baseline data in view of its increasingly importance in economic life and developmental issues. Two important sites, with highest human activities, Akarakumo and Topo, were chosen for monthly analyses of water samples following methods and procedures of APHA. Colour, surface temperature, pH, salinity, turbidity, phenol, dissolved oxygen, biological oxygen demand, conductivity, total suspended solids, total dissolved solids, total hardness (calcium and magnesium), nitrates, phosphates, sulphates, chlorides, free carbon dioxide, acidity, oil and greese were analysed. There were significant difference in monthly variations (P < 0.05) of all the parameters except for ammonia (P > 0.05). The mean concentration of the parameters showed significant variation with mean values of 27.51 ± 1.17 °C for temperature, biological oxygen demand 18.38 ± 8.14 mg/l, free carbon dioxide, 4.00 ± 2.07 mg/l and ammonia 0.18 ± 0.15 mg/l. Values were within those reported for most estuaries globally. It was revealed that variations in the water quality of the creek are largely influenced by season and intrusion from the ocean at different tide levels

    Combining polynomial chaos expansions and genetic algorithm for the coupling of electrophysiological models

    The number of computational models in cardiac research has grown over the last decades. Every year new models with di erent assumptions appear in the literature dealing with di erences in interspecies cardiac properties. Generally, these new models update the physiological knowledge using new equations which reect better the molecular basis of process. New equations require the fi tting of parameters to previously known experimental data or even, in some cases, simulated data. This work studies and proposes a new method of parameter adjustment based on Polynomial Chaos and Genetic Algorithm to nd the best values for the parameters upon changes in the formulation of ionic channels. It minimizes the search space and the computational cost combining it with a Sensitivity Analysis. We use the analysis of di ferent models of L-type calcium channels to see that by reducing the number of parameters, the quality of the Genetic Algorithm dramatically improves. In addition, we test whether the use of the Polynomial Chaos Expansions improves the process of the Genetic Algorithm search. We conclude that it reduces the Genetic Algorithm execution in an order of 103 times in the case studied here, maintaining the quality of the results. We conclude that polynomial chaos expansions can improve and reduce the cost of parameter adjustment in the development of new models.Peer ReviewedPostprint (author's final draft

    Willmore Surfaces of Constant Moebius Curvature

    We study Willmore surfaces of constant Moebius curvature KK in S4S^4. It is proved that such a surface in S3S^3 must be part of a minimal surface in R3R^3 or the Clifford torus. Another result in this paper is that an isotropic surface (hence also Willmore) in S4S^4 of constant KK could only be part of a complex curve in C2R4C^2\cong R^4 or the Veronese 2-sphere in S4S^4. It is conjectured that they are the only examples possible. The main ingredients of the proofs are over-determined systems and isoparametric functions.Comment: 16 pages.     Peptidylarginine deiminases (PADIs) are strongly associated with the development of autoimmunity, neurodegeneration and cancer but their physiological roles are ill-defined. The nuclear deiminase PADI4 regulates pluripotency in the mammalian pre-implantation embryo but its function in tissue development is unknown. PADI4 is primarily expressed in the bone marrow, as part of a self-renewal-associated gene signature. It has been shown to regulate the proliferation of multipotent haematopoietic progenitors and proposed to impact on the differentiation of haematopoietic stem cells (HSCs), suggesting that it controls haematopoietic development or regeneration. Using conditional in vivo models of steady state and acute Padi4 ablation, we examined the role of PADI4 in the development and function of the haematopoietic system. We found that PADI4 loss does not significantly affect HSC self-renewal or differentiation potential upon injury or serial transplantation, nor does it lead to HSC exhaustion or premature ageing. Thus PADI4 is dispensable for cell-autonomous HSC maintenance, differentiation and haematopoietic regeneration. This work represents the first study of PADI4 in tissue development and indicates that pharmacological PADI4 inhibition may be tolerated without adverse effects

    Statistical methods for multivariate meta-analysis of diagnostic tests: An overview and tutorial

    In this article, we present an overview and tutorial of statistical methods for meta-analysis of diagnostic tests under two scenarios: 1) when the reference test can be considered a gold standard; and 2) when the reference test cannot be considered a gold standard. In the first scenario, we first review the conventional summary receiver operating characteristics (ROC) approach and a bivariate approach using linear mixed models (BLMM). Both approaches require direct calculations of study-specific sensitivities and specificities. We next discuss the hierarchical summary ROC curve approach for jointly modeling positivity criteria and accuracy parameters, and the bivariate generalized linear mixed models (GLMM) for jointly modeling sensitivities and specificities. We further discuss the trivariate GLMM for jointly modeling prevalence, sensitivities and specificities, which allows us to assess the correlations among the three parameters. These approaches are based on the exact binomial distribution and thus do not require an ad hoc continuity correction. Last, we discuss a latent class random effects model for meta-analysis of diagnostic tests when the reference test itself is imperfect for the second scenario. A number of case studies with detailed annotated SAS code in procedures MIXED and NLMIXED are presented to facilitate the implementation of these approaches

    Profiling human breast epithelial cells using single cell RNA sequencing identifies cell diversity.

    Breast cancer arises from breast epithelial cells that acquire genetic alterations leading to subsequent loss of tissue homeostasis. Several distinct epithelial subpopulations have been proposed, but complete understanding of the spectrum of heterogeneity and differentiation hierarchy in the human breast remains elusive. Here, we use single-cell mRNA sequencing (scRNAseq) to profile the transcriptomes of 25,790 primary human breast epithelial cells isolated from reduction mammoplasties of seven individuals. Unbiased clustering analysis reveals the existence of three distinct epithelial cell populations, one basal and two luminal cell types, which we identify as secretory L1- and hormone-responsive L2-type cells. Pseudotemporal reconstruction of differentiation trajectories produces one continuous lineage hierarchy that closely connects the basal lineage to the two differentiated luminal branches. Our comprehensive cell atlas provides insights into the cellular blueprint of the human breast epithelium and will form the foundation to understand how the system goes awry during breast cancer

    Enhancing Resource Management through Prediction-based Policies

    Task-based programming models are emerging as a promising alternative to make the most of multi-/many-core systems. These programming models rely on runtime systems, and their goal is to improve application performance by properly scheduling application tasks to cores. Additionally, these runtime systems offer policies to cope with application phases that lack in parallelism to fill all cores. However, these policies are usually static and favor either performance or energy efficiency. In this paper, we have extended a task-based runtime system with a lightweight monitoring and prediction infrastructure that dynamically predicts the optimal number of cores required for each application phase, thus improving both performance and energy efficiency.     A spatio-temporal model for estimating the long-term effects of air pollution on respiratory hospital admissions in Greater London

    It has long been known that air pollution is harmful to human health, as many epidemiological studies have been conducted into its effects. Collectively, these studies have investigated both the acute and chronic effects of pollution, with the latter typically based on individual level cohort designs that can be expensive to implement. As a result of the increasing availability of small-area statistics, ecological spatio-temporal study designs are also being used, with which a key statistical problem is allowing for residual spatio-temporal autocorrelation that remains after the covariate effects have been removed. We present a new model for estimating the effects of air pollution on human health, which allows for residual spatio-temporal autocorrelation, and a study into the long-term effects of air pollution on human health in Greater London, England. The individual and joint effects of different pollutants are explored, via the use of single pollutant models and multiple pollutant indices

    Interleukin-7 deficiency in rheumatoid arthritis: consequences for therapy-induced lymphopenia

    We previously demonstrated prolonged, profound CD4+ T-lymphopenia in rheumatoid arthritis (RA) patients following lymphocyte-depleting therapy. Poor reconstitution could result either from reduced de novo T-cell production through the thymus or from poor peripheral expansion of residual T-cells. Interleukin-7 (IL-7) is known to stimulate the thymus to produce new T-cells and to allow circulating mature T-cells to expand, thereby playing a critical role in T-cell homeostasis. In the present study we demonstrated reduced levels of circulating IL-7 in a cross-section of RA patients. IL-7 production by bone marrow stromal cell cultures was also compromised in RA. To investigate whether such an IL-7 deficiency could account for the prolonged lymphopenia observed in RA following therapeutic lymphodepletion, we compared RA patients and patients with solid cancers treated with high-dose chemotherapy and autologous progenitor cell rescue. Chemotherapy rendered all patients similarly lymphopenic, but this was sustained in RA patients at 12 months, as compared with the reconstitution that occurred in cancer patients by 3–4 months. Both cohorts produced naïve T-cells containing T-cell receptor excision circles. The main distinguishing feature between the groups was a failure to expand peripheral T-cells in RA, particularly memory cells during the first 3 months after treatment. Most importantly, there was no increase in serum IL-7 levels in RA, as compared with a fourfold rise in non-RA control individuals at the time of lymphopenia. Our data therefore suggest that RA patients are relatively IL-7 deficient and that this deficiency is likely to be an important contributing factor to poor early T-cell reconstitution in RA following therapeutic lymphodepletion. Furthermore, in RA patients with stable, well controlled disease, IL-7 levels were positively correlated with the T-cell receptor excision circle content of CD4+ T-cells, demonstrating a direct effect of IL-7 on thymic activity in this cohort
