    A contribution to breast cancer cell proteomics: detection of new sequences

    Ductal infiltrating carcinoma (DIC) of the breast is the most common and potentially aggressive form of cancer. Knowledge of proteomic profiles, attained both in vivo and in vitro, is fundamental to acquire as much information as possible on the proteins expressed in these pathologic conditions. We used the breast cancer cell line 8701-BC, established from a primary DIC, with the aim of contributing to the databases on mammary cancer cells, which in turn will be very useful for the identification of differentially expressed proteins in normal and neoplastic cells. Within an analysis window comprising about 1750 discernible spots, we have at present catalogued 84 protein spots. The proteins for which an identity was assigned were identified essentially using gel comparison, N-terminal (Nt) microseqencing and immune detection. Among the protein spots Nt-microsequenced, sixteen corresponded to known proteins, four resulted as modified, relative to matching sequences deposited on databases, and seven were unknown. These modified or novel sequences are thus of potential interest to the knowledge of breast cancer proteomics and its applications

    Stable insertion and expression of the movement protein gene of Grapevine Virus A (GVA) in grape (Vitis rupestris S.)

    Transformation with the movement protein gene of Grapevine virus A, both in sense and antisense orientation, was done in Vitis rupestris S. somatic embryos through LBA 4404 Agrobacterium tumefaciens co-cultures, and plantlets were regenerated. Molecular assays of regenerated plantlets, after 4 years of micropropagation cycles, verified stable insertion and expression of the foreign genes in both orientations. Plants expressing the sense form of the viral gene, exhibited morphological and physiological anomalies, such as slow growth, suppression of buds and flowering and tendril development.

    Decorin transfection induces proteomic and phenotypic modulation in breast cancer cells 8701-BC

    Decorin is a prototype member of the small leucine-rich proteoglycan family widely distributed in the extracellular matrices of many connective tissues, where it has been shown to play multiple important roles in the matrix assembly process, as well as in some cellular activities. A major interest for decorin function concerns its role in tumorigenesis, as growth-inhibitor of different neoplastic cells, and potential antimetastatic agent. The aim of our research was to investigate wide-ranged effects of transgenic decorin on breast cancer cells. To this purpose we utilized the well-characterized 8701-BC cell line, isolated from a ductal infiltrating carcinoma of the breast, and two derived decorin-transfected clones, respectively, synthesizing full decorin proteoglycan or its protein core. The responses to the ectopic decorin production were examined by studying morphological changes, cell proliferation rates, and proteome modulation. The results revealed new important antioncogenic potentialities, likely exerted by decorin through a variety of distinct biochemical pathways. Major effects included the downregulation of several potential breast cancer biomarkers, the reduction of membrane ruffling, and the increase of cell-cell adhesiveness. These results disclose original aspects related to the reversion of malignant traits of a prototype of breast cancer cells induced by decorin.     Disturbances in groundwater chemical parameters related to seismic and volcanic activity in Kamchatka (Russia)

    International audienceStarting from 1992 geochemical data are being collected with a mean sampling frequency of three days in the form of the pH value and of the most common ions and gases in the groundwater in one deep well located in Petropavlovsk, the capital city of Kamchatka (Russia). On 1 January 1996 a strong eruption started from the Karymsky volcano, that is located about 100km far from the well, in the north-northeastern direction. At the same time, a large earthquake (M=6.9) occurred in the Karymsky area. On 5 December 1997 a very large earthquake (M=7.7) occurred offshore, at a distance of 350km from the well and towards the same direction. The analysis of the geochemical data shows clear variations in the raw temporal trends on both cases. For the first event, a clear premonitory phase appeared; for the second one, some pre-seismic variations could be revealed but permanent modifications of the chemistry of the water subsequent to the earthquake are very clear. In both cases the feature of the geochemical variations is consistent with an afflux of new water in the aquifer connected with the well and with an escape of the Carbon dioxide gas from the ground in different directions. A schematic model able to justify such a phenomenology and the connections of the geochemical variations with the previous tectonic activities is proposed

    Inferior Alveolar Canal Automatic Detection with Deep Learning CNNs on CBCTs: Development of a Novel Model and Release of Open-Source Dataset and Algorithm

    Featured Application Convolutional neural networks can accurately identify the Inferior Alveolar Canal, rapidly generating precise 3D data. The datasets and source code used in this paper are publicly available, allowing the reproducibility of the experiments performed. Introduction: The need of accurate three-dimensional data of anatomical structures is increasing in the surgical field. The development of convolutional neural networks (CNNs) has been helping to fill this gap by trying to provide efficient tools to clinicians. Nonetheless, the lack of a fully accessible datasets and open-source algorithms is slowing the improvements in this field. In this paper, we focus on the fully automatic segmentation of the Inferior Alveolar Canal (IAC), which is of immense interest in the dental and maxillo-facial surgeries. Conventionally, only a bidimensional annotation of the IAC is used in common clinical practice. A reliable convolutional neural network (CNNs) might be timesaving in daily practice and improve the quality of assistance. Materials and methods: Cone Beam Computed Tomography (CBCT) volumes obtained from a single radiological center using the same machine were gathered and annotated. The course of the IAC was annotated on the CBCT volumes. A secondary dataset with sparse annotations and a primary dataset with both dense and sparse annotations were generated. Three separate experiments were conducted in order to evaluate the CNN. The IoU and Dice scores of every experiment were recorded as the primary endpoint, while the time needed to achieve the annotation was assessed as the secondary end-point. Results: A total of 347 CBCT volumes were collected, then divided into primary and secondary datasets. Among the three experiments, an IoU score of 0.64 and a Dice score of 0.79 were obtained thanks to the pre-training of the CNN on the secondary dataset and the creation of a novel deep label propagation model, followed by proper training on the primary dataset. To the best of our knowledge, these results are the best ever published in the segmentation of the IAC. The datasets is publicly available and algorithm is published as open-source software. On average, the CNN could produce a 3D annotation of the IAC in 6.33 s, compared to 87.3 s needed by the radiology technician to produce a bidimensional annotation. Conclusions: To resume, the following achievements have been reached. A new state of the art in terms of Dice score was achieved, overcoming the threshold commonly considered of 0.75 for the use in clinical practice. The CNN could fully automatically produce accurate three-dimensional segmentation of the IAC in a rapid setting, compared to the bidimensional annotations commonly used in the clinical practice and generated in a time-consuming manner. We introduced our innovative deep label propagation method to optimize the performance of the CNN in the segmentation of the IAC. For the first time in this field, the datasets and the source codes used were publicly released, granting reproducibility of the experiments and helping in the improvement of IAC segmentation

    Retrospective analysis for detecting seismic precursors in groundwater argon content

    We examined the groundwater Argon content data sampled from 1988 to 2001 at two wells in Kamchatka (Russia) and anomalous increases appeared clearly during June-July&nbsp;1996. On 21&nbsp;June, a shallow (1km) earthquake with <i>M</i>=7.1 occurred at a distance less than 250km from the wells and so the previous increases could be related to this earthquake and, in particular, could be considered premonitory anomalies. In order to support this raw interpretation, we analysed the data collected in details. At first we smoothed out the high frequency fluctuations arising from the errors in a single measurement. Next we considered the known external effects on the water of a well that are the slow tectonic re-adjustment processes, the meteorology and the gravity tides and we separated these effects applying band-pass filters to the Argon content raw trends. Then we identified the largest fluctuations in these trends applying the 3 σ criterion and we found three anomalies in a case and two anomalies in other case. Comparing the time occurrence of the anomalies at the two wells we found out that a coincidence exists only in the case of the premonitory anomalies we are studying. The simultaneous appearance of well definite anomalies in the residual trends of the same parameter at two different sites supports their meaning and the possibility that they are related to some large scale effect, as the occurrence of a strong earthquake. But, other earthquakes similar to the June&nbsp;1996 event took place during the Argon content measurements time and no anomaly appeared in this content. In the past, some of the authors of this paper studied the Helium content data collected in three natural springs of the Caucasus during seven years. A very similar result, that is the simultaneous appearance of clear premonitory anomalies only on the occasion of a strong (<i>M</i>=7.0) but shallow (2–4km) earthquake, was obtained. The correspondence with the case of the Caucasus validates the interpretation of the Kamchatkian anomalies as precursors

    LF radio anomalies revealed in Italy by the wavelet analysis: possible preseismic effects during 1997-1998

    Since 1996, the electric field strength of the broadcasting station CZE (Czech Republic, f = 270 kHz) has been sampled each ten minutes, by a receiver (AS) located in central Italy, 818 km far from the transmitter. Here, we present the results obtained by a detailed analysis applied on the data recorded from February 1996 up to September 2004. At first, we separated the day time data and the night time data in the radio signals; then, in the day time data we separated the data collected in winter from the data collected in summer. Finally, we applied the wavelet analysis on the previous trends. The first result was the appearance of a very clear anomaly during February– March 1998, at winter day time and at night time. This result confirms an anomaly revealed previously in the same data but analysed with a different approach. The anomaly was related to a strong (M = 5.1–6.0) seismic sequence occurred in a zone (Slovenia) lying in the middle of the transmitter–receiver path. The present result reinforces the hypothesis of the occurrence of some disturbances in the ionosphere during the preparatory phase of the Slovenia seismic sequence. The second result came from the wavelet analysis applied to the summer day time data and it was the appearance of a very clear anomaly during August–September 1997. On September 26 the Umbria– Marche (central Italy) seismic sequence started with two earthquakes with magnitude M = 5.6 and M = 5.9 and the seismic activity lasted for more than six months. We consider the August–September 1997 radio anomaly as a precursor of the previous earthquakes and a possible explanation model is proposed

    Large-scale proteomic identification of S100 proteins in breast cancer tissues

    <p>Abstract</p> <p>Background</p> <p>Attempts to reduce morbidity and mortality in breast cancer is based on efforts to identify novel biomarkers to support prognosis and therapeutic choices. The present study has focussed on S100 proteins as a potentially promising group of markers in cancer development and progression. One reason of interest in this family of proteins is because the majority of the S100 genes are clustered on a region of human chromosome 1q21 that is prone to genomic rearrangements. Moreover, there is increasing evidence that S100 proteins are often up-regulated in many cancers, including breast, and this is frequently associated with tumour progression.</p> <p>Methods</p> <p>Samples of breast cancer tissues were obtained during surgical intervention, according to the bioethical recommendations, and cryo-preserved until used. Tissue extracts were submitted to proteomic preparations for 2D-IPG. Protein identification was performed by N-terminal sequencing and/or peptide mass finger printing.</p> <p>Results</p> <p>The majority of the detected S100 proteins were absent, or present at very low levels, in the non-tumoral tissues adjacent to the primary tumor. This finding strengthens the role of S100 proteins as putative biomarkers. The proteomic screening of 100 cryo-preserved breast cancer tissues showed that some proteins were ubiquitously expressed in almost all patients while others appeared more sporadic. Most, if not all, of the detected S100 members appeared reciprocally correlated. Finally, from the perspective of biomarkers establishment, a promising finding was the observation that patients which developed distant metastases after a three year follow-up showed a general tendency of higher S100 protein expression, compared to the disease-free group.</p> <p>Conclusions</p> <p>This article reports for the first time the comparative proteomic screening of several S100 protein members among a large group of breast cancer patients. The results obtained strongly support the hypothesis that a significant deregulation of multiple S100 protein members is associated with breast cancer progression, and suggest that these proteins might act as potential prognostic factors for patient stratification. We propose that this may offer a significant contribution to the knowledge and clinical applications of the S100 protein family to breast cancer.</p
