    Biosynthesis and incorporation of side-chain-truncated lignin monomers to reduce lignin polymerization and enhance saccharification

    Persil Çetinkol, Özgül (Dogus author)Lignocellulosic biomass is utilized as a renewable feedstock in various agro-industrial activities. Lignin is an aromatic, hydrophobic and mildly branched polymer integrally associated with polysaccharides within the biomass, which negatively affects their extraction and hydrolysis during industrial processing. Engineering the monomer composition of lignins offers an attractive option towards new lignins with reduced recalcitrance. The presented work describes a new strategy developed in Arabidopsis for the overproduction of rare lignin monomers to reduce lignin polymerization degree (DP). Biosynthesis of these 'DP reducers' is achieved by expressing a bacterial hydroxycinnamoyl-CoA hydratase-lyase (HCHL) in lignifying tissues of Arabidopsis inflorescence stems. HCHL cleaves the propanoid side-chain of hydroxycinnamoyl-CoA lignin precursors to produce the corresponding hydroxybenzaldehydes so that plant stems expressing HCHL accumulate in their cell wall higher amounts of hydroxybenzaldehyde and hydroxybenzoate derivatives. Engineered plants with intermediate HCHL activity levels show no reduction in total lignin, sugar content or biomass yield compared with wild-type plants. However, cell wall characterization of extract-free stems by thioacidolysis and by 2D-NMR revealed an increased amount of unusual C 6C 1 lignin monomers most likely linked with lignin as end-groups. Moreover the analysis of lignin isolated from these plants using size-exclusion chromatography revealed a reduced molecular weight. Furthermore, these engineered lines show saccharification improvement of pretreated stem cell walls. Therefore, we conclude that enhancing the biosynthesis and incorporation of C 6C 1 monomers ('DP reducers') into lignin polymers represents a promising strategy to reduce lignin DP and to decrease cell wall recalcitrance to enzymatic hydrolysis

    Three-Neutrino Mixing and Combined Vacuum Oscillations and MSW Transitions of Solar Neutrinos

    Assuming three flavour neutrino mixing takes place in vacuum, we investigate the possibility that the solar nu_e take part in MSW transitions in the Sun due to Delta m^2_{31} from 10^{-7} eV^2 to 10^{-4} eV^2, followed by long wave length vacuum oscillations on the way to the Earth, triggered by Delta m^2_{21} (or Delta m^2_{32}) from 10^{-12} eV^2 to 10^{-10} eV^2, Delta m^2_{31} and Delta m^2_{21} (Delta m^2_{32}) being the corresponding neutrino mass squared differences. The solar nu_e survival probability is shown to be described in this case by a simple analytic expression. Depending on whether the vacuum oscillations are due to Delta m^2_{21} or Delta m^2_{32} there are two very different types of interplay between the MSW transitions and the vacuum oscillations of the solar nu_e. Performing an analysis of the most recently published solar neutrino data we have found several qualitatively new solutions of the solar neutrino problem of the hybrid MSW transitions + vacuum oscillations type. The solutions differ in the way the pp, 7Be and 8B neutrino fluxes are affected by the transitions in the Sun and the oscillations in vacuum.     Field induced dx2y2+idxyd_{x^2-y^2}+id_{xy} state and marginal stability of high-Tc superconductors

    It is shown that the {\em complex} dxyd_{xy} component is generated in d-wave superconductor in the magnetic field. As one enters superconducting state at finite field the normal to superconducting transition occurs into bulk dx2y2+idxyd_{x^2-y^2}+i d_{xy} state . The driving force for the transition is the linear coupling between magnetic field and non zero magnetization of the dx2y2+idxyd_{x^2-y^2}+i d_{xy} condensate. The external magnetic field violates parity and time reversal symmetries and the nodal quasiparticle states respond by generating the idxyid_{xy} component of the order parameter, with the magnitude estimated to be on the order of few Kelvin.     Composition and structure of the RuO2(110) surface in an O2 and CO environment: implications for the catalytic formation of CO2

    The phase diagram of surface structures for the model catalyst RuO2(110) in contact with a gas environment of O2 and CO is calculated by density-functional theory and atomistic thermodynamics. Adsorption of the reactants is found to depend crucially on temperature and partial pressures in the gas phase. Assuming that a catalyst surface under steady-state operation conditions is close to a constrained thermodynamic equilibrium, we are able to rationalize a number of experimental findings on the CO oxidation over RuO2(110). We also calculated reaction pathways and energy barriers. Based on the various results the importance of phase coexistence conditions is emphasized as these will lead to an enhanced dynamics at the catalyst surface. Such conditions may actuate an additional, kinetically controlled reaction mechanism on RuO2(110).Comment: 12 pages including 8 figure files. Submitted to Phys. Rev. B.     Neutrino oscillation constraints on neutrinoless double beta decay

    We have studied the constraints imposed by the results of neutrino oscillation experiments on the effective Majorana mass || that characterizes the contribution of Majorana neutrino masses to the matrix element of neutrinoless double-beta decay. We have shown that in a general scheme with three Majorana neutrinos and a hierarchy of neutrino masses (which can be explained by the see-saw mechanism), the results of neutrino oscillation experiments imply rather strong constraints on the parameter ||. From the results of the first reactor long-baseline experiment CHOOZ and the Bugey experiment it follows that || < 3x10^{-2} eV if the largest mass-squared difference is smaller than 2 eV^2. Hence, we conclude that the observation of neutrinoless double-beta decay with a probability that corresponds to || > 10^{-1} eV would be a signal for a non-hierarchical neutrino mass spectrum and/or non-standard mechanisms of lepton number violation.Comment: 20 pages, including 4 figure

    Infuence of the year and HMW glutenin subunits on end-use quality predictors if bread wheat waxy lines

    The effects of environment and the high molecular weight glutenins on some quality properties (sedimentation volume, % protein content, and starch pasting viscosity) of bread wheat mutant waxy lines were evaluated. Thirty-eight 100% amylose-free F 2 derived F 6 and F 7 lines were used. The results indicated that the environment did not influence sedimentation volume, mixograph parameters and starch viscosity parameters of waxy flour. Variation in the % protein content was determined mainly by the environment. The sedimentation volume and the mixograph peak development time were influenced by the variation at over expression of Bx7 and the mixograph peak development time was influenced by the Glu-D1 locus. One starch viscosity parameter, time to peak viscosity, was influenced by variation at the Glu-A1 locus. This parameter is significantly lower in the waxy lines than the parent line, which shows the influence of the waxy loci. No significant correlation was observed for sedimentation volume, mixograph parameters, protein content and viscosity parameters of waxy line

    Surface Kinetics and Generation of Different Terms in a Conservative Growth Equation

    A method based on the kinetics of adatoms on a growing surface under epitaxial growth at low temperature in (1+1) dimensions is proposed to obtain a closed form of local growth equation. It can be generalized to any growth problem as long as diffusion of adatoms govern the surface morphology. The method can be easily extended to higher dimensions. The kinetic processes contributing to various terms in the growth equation (GE) are identified from the analysis of in-plane and downward hops. In particular, processes corresponding to the (h -> -h) symmetry breaking term and curvature dependent term are discussed. Consequence of these terms on the stable and unstable transition in (1+1) dimensions is analyzed. In (2+1) dimensions it is shown that an additional (h -> -h) symmetry breaking term is generated due to the in-plane curvature associated with the mound like structures. This term is independent of any diffusion barrier differences between in-plane and out of-plane migration. It is argued that terms generated in the presence of downward hops are the relevant terms in a GE. Growth equation in the closed form is obtained for various growth models introduced to capture most of the processes in experimental Molecular Beam Epitaxial growth. Effect of dissociation is also considered and is seen to have stabilizing effect on the growth. It is shown that for uphill current the GE approach fails to describe the growth since a given GE is not valid over the entire substrate.Comment: 14 pages, 7 figure

    Regularization-independent study of renormalized non-perturbative quenched QED

    A recently proposed regularization-independent method is used for the first time to solve the renormalized fermion Schwinger-Dyson equation numerically in quenched QED4_4. The Curtis-Pennington vertex is used to illustrate the technique and to facilitate comparison with previous calculations which used the alternative regularization schemes of modified ultraviolet cut-off and dimensional regularization. Our new results are in excellent numerical agreement with these, and so we can now conclude with confidence that there is no residual regularization dependence in these results. Moreover, from a computational point of view the regularization independent method has enormous advantages, since all integrals are absolutely convergent by construction, and so do not mix small and arbitrarily large momentum scales. We analytically predict power law behaviour in the asymptotic region, which is confirmed numerically with high precision. The successful demonstration of this efficient new technique opens the way for studies of unquenched QED to be undertaken in the near future.Comment: 20 pages,5 figure

    Strategies to augment non-immune system based defence mechanisms against gastrointestinal diseases in pigs

    AbstractOur study addresses the first two weeks of the weaning period of piglets during which stressful physiological and environmental conditions experienced by the animals can promote the proliferation of pathogens in the digestive tract. The aim of the study was to identify new feeding strategies that result in boosting the gastrointestinal tract (GIT) microbiota of piglets and improve growth performance, reducing the negative impact of weaning. In order to identify a new synbiotic combination, 12 new putative probiotic strains of Bifidobacterium spp. and three non-digestible oligosaccharides [NDO] were screened in newly weaned piglets. The ability to increase the level of autochthonous bifidobacteria and improve growth performance were assessed. Bifidobacteria strains with a similar ability to develop in the hindgut showed a different effect on piglet performance depending on the dose in which they were provided. Our data support the idea that the presence of fructo-oligosaccharides would stimulate the occurrence of bifidobacteria in the caecum. It was shown that dietary intake of nitrate can generate salivary nitrite, which in turn is acidified in the stomach and could have antimicrobial activity against swallowed pathogens. The efficacy of the resulting synbiotic formula was improved by adding nitrate as antimicrobial. To enhance probiotic survival during gastric transit, a novel technology of microencapsulation was developed and applied to bacteria. The final synbiotic, containing the strain RA 18 of Bifidobacterium animalis subsp. lactis [1011cfu/day], the prebiotic Actilight® [4% of the diet], and nitrate [150mg KNO3/kg feed/day] was tested in organic weaned piglets reared under field conditions. Results show that the strain Ra 18 had a probiotic effect in organic weaned piglets, as it colonized and remained detectable in faecal samples until two weeks after addition. The use of our synbiotic formula improved weight gain, feed efficiency and health status of the weaned piglets
