A sequence based synteny map between soybean and Arabidopsis thaliana
BACKGROUND: Soybean (Glycine max, L. Merr.) is one of the world's most important crops, however, its complete genomic sequence has yet to be determined. Nonetheless, a large body of sequence information exists, particularly in the form of expressed sequence tags (ESTs). Herein, we report the use of the model organism Arabidopsis thaliana (thale cress) for which the entire genomic sequence is available as a framework to align thousands of short soybean sequences. RESULTS: A series of JAVA-based programs were created that processed and compared 341,619 soybean DNA sequences against A. thaliana chromosomal DNA. A. thaliana DNA was probed for short, exact matches (15 bp) to each soybean sequence, and then checked for the number of additional 7 bp matches in the adjacent 400 bp region. The position of these matches was used to order soybean sequences in relation to the A. thaliana genome. CONCLUSION: Reported associations between soybean sequences and A. thaliana were within a 95% confidence interval of e(-30 )– e(-100). In addition, the clustering of soybean expressed sequence tags (ESTs) based on A. thaliana sequence was accurate enough to identify potential single nucleotide polymorphisms (SNPs) within the soybean sequence clusters. Seal Oil Piping Vibration On An Oil-Free Screw Compressor In An FPSO Application.
Case StudyA dry screw compressor skid was fabricated for offshore service that included oil buffered mechanical seals on the compressor. During shop testing, excessive seal oil piping vibration was observed that resulted in pipe component failures. The oil system was designed to include a common lube and seal oil system with a pump design pressure of 590 psi. There were six oil control valves on the system, including a lube oil pressure control valve, one flow control valve on the inlet end of the compressor, another flow control valve on the discharge end, two differential pressure controllers to maintain differential pressure on the seals for each end of the compressor, as well as a back pressure control valve for the oil system. Vibration and pressure pulsation measurements indicated that the response was at the pocket pass frequency of 206 Hz. The source was determined to be at the compressor. Arrangement of the control valves and control sensing lines were likely contributors to the severity of the response. Modification to the seal oil system included addition of several volumes at strategic locations to change the acoustical characteristics of the oil system to reduce the shaking forces in the pipe system. These changes along with pipe support modifications and changes to the control valve sensing lines were successful at reducing the pipe pulsations and vibration response to acceptable levels
CANDELS Multi-wavelength Catalogs: Source Detection and Photometry in the GOODS-South Field
We present a UV-to-mid infrared multi-wavelength catalog in the
CANDELS/GOODS-S field, combining the newly obtained CANDELS HST/WFC3 F105W,
F125W, and F160W data with existing public data. The catalog is based on source
detection in the WFC3 F160W band. The F160W mosaic includes the data from
CANDELS deep and wide observations as well as previous ERS and HUDF09 programs.
The mosaic reaches a 5 limiting depth (within an aperture of radius
0.17 arcsec) of 27.4, 28.2, and 29.7 AB for CANDELS wide, deep, and HUDF
regions, respectively. The catalog contains 34930 sources with the
representative 50% completeness reaching 25.9, 26.6, and 28.1 AB in the F160W
band for the three regions. In addition to WFC3 bands, the catalog also
includes data from UV (U-band from both CTIO/MOSAIC and VLT/VIMOS), optical
(HST/ACS F435W, F606W, F775W, F814W, and F850LP), and infrared (HST/WFC3 F098M,
VLT/ISAAC Ks, VLT/HAWK-I Ks, and Spitzer/IRAC 3.6, 4.5, 5.8, 8.0 m)
observations. The catalog is validated via stellar colors, comparison with
other published catalogs, zeropoint offsets determined from the best-fit
templates of the spectral energy distribution of spectroscopically observed
objects, and the accuracy of photometric redshifts. The catalog is able to
detect unreddened star-forming (passive) galaxies with stellar mass of
10^{10}M_\odot at a 50% completeness level to z3.4 (2.8), 4.6 (3.2), and
7.0 (4.2) in the three regions. As an example of application, the catalog is
used to select both star-forming and passive galaxies at z2--4 via the
Balmer break. It is also used to study the color--magnitude diagram of galaxies

A Decade of SN1993J: Discovery of Wavelength Effects in the Expansion Rate
We have studied the growth of the shell-like radio structure of supernova
SN1993J in M81 from September 1993 through October 2003 with very-long-baseline
interferometry (VLBI) observations at the wavelengths of 3.6, 6, and 18cm. For
this purpose, we have developed a method to accurately determine the outer
radius (R) of any circularly symmetric compact radio structure like SN1993J.
The source structure of SN1993J remains circularly symmetric (with deviations
from circularity under 2%) over almost 4000 days. We characterize the
decelerated expansion of SN 1993J through approximately day 1500 after
explosion with an expansion parameter ().
However, from that day onwards the expansion is different when observed at 6
and 18cm. Indeed, at 18cm, the expansion can be well characterized by the same
as before day 1500, while at 6cm the expansion appears more decelerated,
and is characterized by another expansion parameter, .
Therefore, since about day 1500 on, the radio source size has been
progressively smaller at 6cm than at 18cm. These findings are in stark contrast
to previous reports by other authors on the details of the expansion. In our
interpretation the supernova expands with a single expansion parameter, , and the 6cm results beyond day 1500 are due to physical
effects, perhaps also coupled to instrumental limitations. Two physical effects
may be involved: (a) a changing opacity of the ejecta to the 6cm radiation, and
(b) a radial decrease of the magnetic field in the emitting region.

Research priorities in hypertrophic cardiomyopathy: report of a Working Group of the National Heart, Lung, and Blood Institute.
Hypertrophic cardiomyopathy (HCM) is a myocardial disorder characterized by left ventricular (LV) hypertrophy without dilatation and without apparent cause (ie, it occurs in the absence of severe hypertension, aortic stenosis, or other cardiac or systemic diseases that might cause LV hypertrophy). Numerous excellent reviews and consensus documents provide a wealth of additional background.1–8 HCM is the leading cause of sudden death in young people and leads to significant disability in survivors. It is caused by mutations in genes that encode components of the sarcomere. Cardiomyocyte and cardiac hypertrophy, myocyte disarray, interstitial and replacement fibrosis, and dysplastic intramyocardial arterioles characterize the pathology of HCM. Clinical manifestations include impaired diastolic function, heart failure, tachyarrhythmia (both atrial and ventricular), and sudden death. At present, there is a lack of understanding of how the mutations in genes encoding sarcomere proteins lead to the phenotypes described above. Current therapeutic approaches have focused on the prevention of sudden death, with implantable cardioverter defibrillator placement in high-risk patients. But medical therapies have largely focused on alleviating symptoms of the disease, not on altering its natural history. The present Working Group of the National Heart, Lung, and Blood Institute brought together clinical, translational, and basic scientists with the overarching goal of identifying novel strategies to prevent the phenotypic expression of disease. Herein, we identify research initiatives that we hope will lead to novel therapeutic approaches for patients with HCM
The perceived impact of location privacy: A web-based survey of public health perspectives and requirements in the UK and Canada
<p>Abstract</p> <p>Background</p> <p>The "place-consciousness" of public health professionals is on the rise as spatial analyses and Geographic Information Systems (GIS) are rapidly becoming key components of their toolbox. However, "place" is most useful at its most precise, granular scale – which increases identification risks, thereby clashing with privacy issues. This paper describes the views and requirements of public health professionals in Canada and the UK on privacy issues and spatial data, as collected through a web-based survey.</p> <p>Methods</p> <p>Perceptions on the impact of privacy were collected through a web-based survey administered between November 2006 and January 2007. The survey targeted government, non-government and academic GIS labs and research groups involved in public health, as well as public health units (Canada), ministries, and observatories (UK). Potential participants were invited to participate through personally addressed, standardised emails.</p> <p>Results</p> <p>Of 112 invitees in Canada and 75 in the UK, 66 and 28 participated in the survey, respectively. The completion proportion for Canada was 91%, and 86% for the UK. No response differences were observed between the two countries. Ninety three percent of participants indicated a requirement for personally identifiable data (PID) in their public health activities, including geographic information. Privacy was identified as an obstacle to public health practice by 71% of respondents. The overall self-rated median score for knowledge of privacy legislation and policies was 7 out of 10. Those who rated their knowledge of privacy as high (at the median or above) also rated it significantly more severe as an obstacle to research (<it>P </it>< 0.001). The most critical cause cited by participants in both countries was bureaucracy.</p> <p>Conclusion</p> <p>The clash between PID requirements – including granular geography – and limitations imposed by privacy and its associated bureaucracy require immediate attention and solutions, particularly given the increasing utilisation of GIS in public health. Solutions include harmonization of privacy legislation with public health requirements, bureaucratic simplification, increased multidisciplinary discourse, education, and development of toolsets, algorithms and guidelines for using and reporting on disaggregate data.</p
Genome of the Asian Longhorned Beetle (\u3cem\u3eAnoplophora glabripennis\u3c/em\u3e), a Globally Significant Invasive Species, Reveals Key Functional and Evolutionary Innovations at the Beetle-Plant Interface
Background: Relatively little is known about the genomic basis and evolution of wood-feeding in beetles. We undertook genome sequencing and annotation, gene expression assays, studies of plant cell wall degrading enzymes, and other functional and comparative studies of the Asian longhorned beetle, Anoplophora glabripennis, a globally significant invasive species capable of inflicting severe feeding damage on many important tree species. Complementary studies of genes encoding enzymes involved in digestion of woody plant tissues or detoxification of plant allelochemicals were undertaken with the genomes of 14 additional insects, including the newly sequenced emerald ash borer and bull-headed dung beetle. Results: The Asian longhorned beetle genome encodes a uniquely diverse arsenal of enzymes that can degrade the main polysaccharide networks in plant cell walls, detoxify plant allelochemicals, and otherwise facilitate feeding on woody plants. It has the metabolic plasticity needed to feed on diverse plant species, contributing to its highly invasive nature. Large expansions of chemosensory genes involved in the reception of pheromones and plant kairomones are consistent with the complexity of chemical cues it uses to find host plants and mates. Conclusions: Amplification and functional divergence of genes associated with specialized feeding on plants, including genes originally obtained via horizontal gene transfer from fungi and bacteria, contributed to the addition, expansion, and enhancement of the metabolic repertoire of the Asian longhorned beetle, certain other phytophagous beetles, and to a lesser degree, other phytophagous insects. Our results thus begin to establish a genomic basis for the evolutionary success of beetles on plants
Regulation of Mycobacterium-Specific Mononuclear Cell Responses by 25-Hydroxyvitamin D3
The active vitamin D metabolite, 1,25-dihydroxyvitamin D3 (1,25(OH)2D3), has been shown to be an important regulator of innate and adaptive immune function. In addition, synthesis of 1,25(OH)2D3 from 25-hydroxyvitamin D3 (25(OH)D3) by the enzyme 1α-hydroxylase in monocytes upon activation by TLR signaling has been found to regulate innate immune responses of monocytes in an intracrine fashion. In this study we wanted to determine what cells expressed 1α-hydroxylase in stimulated peripheral blood mononuclear cell (PBMC) cultures and if conversion of 25(OH)D3 to 1,25(OH)2D3 in PBMC cultures regulated antigen-specific immune responses. Initially, we found that stimulation of PBMCs from animals vaccinated with Mycobacterium bovis (M. bovis) BCG with purified protein derivative of M. bovis (M. bovis PPD) induced 1α-hydroxylase gene expression and that treatment with a physiological concentration of 25(OH)D3 down-regulated IFN-γ and IL-17F gene expression. Next, we stimulated PBMCs from M. bovis BCG-vaccinated and non-vaccinated cattle with M. bovis PPD and sorted them by FACS according to surface markers for monocytes/macrophages (CD14), B cells (IgM), and T cells (CD3). Sorting the PBMCs revealed that 1α-hydroxylase expression was induced in the monocytes and B cells, but not in the T cells. Furthermore, treatment of stimulated PBMCs with 25(OH)D3 down-regulated antigen-specific IFN-γ and IL-17F responses in the T cells, even though 1α-hydroxylase expression was not induced in the T cells. Based on evidence of no T cell 1α-hydroxylase we hypothesize that activated monocytes and B cells synthesize 1,25(OH)2D3 and that 1,25(OH)2D3 down-regulates antigen-specific expression of IFN-γ and IL-17F in T cells in a paracrine fashion
Beyond outputs: pathways to symmetrical evaluations of university sustainable development partnerships
As the United Nations Decade of Education for Sustainable Development (2005–2014) draws to a close, it is timely to review ways in which the sustainable development initiatives of higher education institutions have been, and can be, evaluated. In their efforts to document and assess collaborative sustainable development program outcomes and impacts, universities in the North and South are challenged by similar conundrums that confront development agencies. This article explores pathways to symmetrical evaluations of transnationally partnered research, curricula, and public-outreach initiatives specifically devoted to sustainable development. Drawing on extensive literature and informed by international development experience, the authors present a novel framework for evaluating transnational higher education partnerships devoted to sustainable development that addresses design, management, capacity building, and institutional outreach. The framework is applied by assessing several full-term African higher education evaluation case studies with a view toward identifying key limitations and suggesting useful future symmetrical evaluation pathways. University participants in transnational sustainable development initiatives, and their supporting donors, would be well-served by utilizing an inclusive evaluation framework that is infused with principles of symmetry
