Mechanically probing the folding pathway of single RNA molecules
We study theoretically the denaturation of single RNA molecules by mechanical
stretching, focusing on signatures of the (un)folding pathway in molecular
fluctuations. Our model describes the interactions between nucleotides by
incorporating the experimentally determined free energy rules for RNA secondary
structure, while exterior single stranded regions are modeled as freely jointed
chains. For exemplary RNA sequences (hairpins and the Tetrahymena thermophila
group I intron), we compute the quasi-equilibrium fluctuations in the
end-to-end distance as the molecule is unfolded by pulling on opposite ends.
Unlike the average quasi-equilibrium force-extension curves, these fluctuations
reveal clear signatures from the unfolding of individual structural elements.
We find that the resolution of these signatures depends on the spring constant
of the force-measuring device, with an optimal value intermediate between very
rigid and very soft. We compare and relate our results to recent experiments by

Background Malaria incidence has declined considerably over the last decade.
This is partly due to a scale-up of control measures but is also attributed to
increasing urbanization. This study aimed to analyse the association between
malaria and urbanization and the effect of urbanicity on the acquisition of
semi-immunity. Methods In 2012, children with fever presenting to St Michael’s
Hospital Pramso/Ghana were recruited. The malaria-positive-fraction (MPF) of
fever cases was calculated on community-level to approximate the malaria risk.
The mean age of malaria cases was calculated for each community to estimate
the acquisition of semi-immunity. The level of urbanicity for the communities
was calculated and associations between MPF, urbanicity and immunity were
modelled using linear regression. Results Twenty-six villages were included
into the study with a mean MPF of 35 %. A linear decrease of 5 % (95 % CI: 4–6
%) in MPF with every ten-point increase in urbanicity was identified. The mean
age of malaria patients increased by 2.9 months (95 % CI: 1.0–4.8) with every
ten-point increase in urbanicity. Discussion The results confirm an
association between an increase in urbanicity and declining malaria risk and
demonstrate that the acquisition of semi-immunity is heterogeneous on a micro-
epidemiological scale and is associated with urbanicity

Urbanicity and Paediatric Bacteraemia in Ghana-A Case-Control Study within a Rural-Urban Transition Zone.
BACKGROUND: Systemic bacterial infections are a major cause of paediatric febrile illness in sub-Saharan Africa. Aim of this study was to assess the effects of social and geographical determinants on the risk of bacteraemia in a rural-urban transition zone in Ghana. METHODS: Children below 15 years of age with fever were recruited at an outpatient department in the suburban belt of Kumasi, Ghana's second largest city. Blood was taken for bacterial culture and malaria diagnostics. The socio-economic status of participants was calculated using Principle Component Analysis. A scale, based on key urban characteristics, was established to quantify urbanicity for all communities in the hospital catchment area. A case-control analysis was conducted, where children with and without bacteraemia were cases and controls, respectively. RESULTS: Bacteraemia was detected in 72 (3.1%) of 2,306 hospital visits. Non-typhoidal Salmonella (NTS; n = 24; 33.3%) and Salmonella typhi (n = 18; 25.0%) were the most common isolates. Logistic regression analysis showed that bacteraemia was negatively associated with urbanicity (odds ratio [OR] = 0.8; 95% confidence interval [CI]: 0.7-1.0) and socio-economic status (OR = 0.8; 95% CI: 0.6-0.9). Both associations were stronger if only NTS infections were used as cases (OR = 0.5; 95% CI: 0.3-0.8 and OR = 0.6; 95% CI: 0.4-1.0, respectively). CONCLUSIONS: The results of this study highlight the importance of individual as well as community factors as independent risk factors for invasive bacterial infection (IBI) and especially NTS. Epidemiological data support physicians, public health experts and policy makers to identify disease prevention and treatment needs in order to secure public health in the transitional societies of developing countries
Algorithms for learning parsimonious context trees
Parsimonious context trees, PCTs, provide a sparse parameterization of conditional probability distributions. They are particularly powerful for modeling context-specific independencies in sequential discrete data. Learning PCTs from data is computationally hard due to the combinatorial explosion of the space of model structures as the number of predictor variables grows. Under the score-and-search paradigm, the fastest algorithm for finding an optimal PCT, prior to the present work, is based on dynamic programming. While the algorithm can handle small instances fast, it becomes infeasible already when there are half a dozen four-state predictor variables. Here, we show that common scoring functions enable the use of new algorithmic ideas, which can significantly expedite the dynamic programming algorithm on typical data. Specifically, we introduce a memoization technique, which exploits regularities within the predictor variables by equating different contexts associated with the same data subset, and a bound-and-prune technique, which exploits regularities within the response variable by pruning parts of the search space based on score upper bounds. On real-world data from recent applications of PCTs within computational biology the ideas are shown to reduce the traversed search space and the computation time by several orders of magnitude in typical cases.Peer reviewe
On the interplay between embedded graphs and delta-matroids
The mutually enriching relationship between graphs and matroids has motivated discoveries
in both fields. In this paper, we exploit the similar relationship between embedded graphs and
delta-matroids. There are well-known connections between geometric duals of plane graphs and
duals of matroids. We obtain analogous connections for various types of duality in the literature
for graphs in surfaces of higher genus and delta-matroids. Using this interplay, we establish a
rough structure theorem for delta-matroids that are twists of matroids, we translate Petrie duality
on ribbon graphs to loop complementation on delta-matroids, and we prove that ribbon graph
polynomials, such as the Penrose polynomial, the characteristic polynomial, and the transition
polynomial, are in fact delta-matroidal. We also express the Penrose polynomial as a sum of
characteristic polynomials
MONAI: An open-source framework for deep learning in healthcare
Artificial Intelligence (AI) is having a tremendous impact across most areas
of science. Applications of AI in healthcare have the potential to improve our
ability to detect, diagnose, prognose, and intervene on human disease. For AI
models to be used clinically, they need to be made safe, reproducible and
robust, and the underlying software framework must be aware of the
particularities (e.g. geometry, physiology, physics) of medical data being
processed. This work introduces MONAI, a freely available, community-supported,
and consortium-led PyTorch-based framework for deep learning in healthcare.
MONAI extends PyTorch to support medical data, with a particular focus on
imaging, and provide purpose-specific AI model architectures, transformations
and utilities that streamline the development and deployment of medical AI
models. MONAI follows best practices for software-development, providing an
easy-to-use, robust, well-documented, and well-tested software framework. MONAI
preserves the simple, additive, and compositional approach of its underlying
PyTorch libraries. MONAI is being used by and receiving contributions from
research, clinical and industrial teams from around the world, who are pursuing

Genomic and transcriptomic changes complement each other in the pathogenesis of sporadic Burkitt lymphoma
Burkitt lymphoma (BL) is the most common B-cell lymphoma in children. Within the International Cancer Genome Consortium (ICGC), we performed whole genome and transcriptome sequencing of 39 sporadic BL. Here, we unravel interaction of structural, mutational, and transcriptional changes, which contribute to MYC oncogene dysregulation together with the pathognomonic IG-MYC translocation. Moreover, by mapping IGH translocation breakpoints, we provide evidence that the precursor of at least a subset of BL is a B-cell poised to express IGHA. We describe the landscape of mutations, structural variants, and mutational processes, and identified a series of driver genes in the pathogenesis of BL, which can be targeted by various mechanisms, including IG-non MYC translocations, germline and somatic mutations, fusion transcripts, and alternative splicing
The genomic and transcriptional landscape of primary central nervous system lymphoma
Primary lymphomas of the central nervous system (PCNSL) are mainly diffuse large B-cell lymphomas (DLBCLs) confined to the central nervous system (CNS). Molecular drivers of PCNSL have not been fully elucidated. Here, we profile and compare the whole-genome and transcriptome landscape of 51 CNS lymphomas (CNSL) to 39 follicular lymphoma and 36 DLBCL cases outside the CNS. We find recurrent mutations in JAK-STAT, NFkB, and B-cell receptor signaling pathways, including hallmark mutations in MYD88 L265P (67%) and CD79B (63%), and CDKN2A deletions (83%). PCNSLs exhibit significantly more focal deletions of HLA-D (6p21) locus as a potential mechanism of immune evasion. Mutational signatures correlating with DNA replication and mitosis are significantly enriched in PCNSL. TERT gene expression is significantly higher in PCNSL compared to activated B-cell (ABC)-DLBCL. Transcriptome analysis clearly distinguishes PCNSL and systemic DLBCL into distinct molecular subtypes. Epstein-Barr virus (EBV)+ CNSL cases lack recurrent mutational hotspots apart from IG and HLA-DRB loci. We show that PCNSL can be clearly distinguished from DLBCL, having distinct expression profiles, IG expression and translocation patterns, as well as specific combinations of genetic alterations
