    Sounding out maerl sediment thickness : an integrated data approach

They are noted for creating suitable benthic habitat for diverse communities of fauna and flora and in supporting a wide array of ecosystem services. Within the context of climate change, they are also recognised as a potential blue carbon habitat through sequestration of carbon in living biomass and underlying sediment. There are, however, significant data gaps on the potential of maerl carbon sequestration which impede inclusion in blue carbon policy frameworks. Key data gaps include sediment thickness, from which carbon content is extrapolated. There are additional logistical and financial barriers associated with quantification methods that aim to address these data gaps. This study investigates the use of sub-bottom profiling (SBP) to lessen financial and logistical constraints of maerl bed sediment thickness estimation and regional blue carbon quantification. SBP data were cross validated with cores, other SBP data on blue carbon sediments, and analysed with expert input. Combining SBP data with estimates of habitat health (as % cover) from drop-down video (DDV) data, and regional abiotic data, this study also elucidates links between abiotic and biotic factors in determining maerl habitat health and maerl sediment thickness through pathway analysis in structural equation modelling (SEM). SBP data were proved to be sufficiently robust for identification of maerl sediments when corroborated with core data. SBP and DDV data of maerl bed habitats in Orkney exhibited some positive correlations of sediment thickness with maerl % cover. The average maerl bed sediment thickness was 1.08 m across all ranges of habitat health. SEM analysis revealed maerl bed habitat health was strongly determined by abiotic factors. Maerl habitat health had a separate positive effect on maerl bed sediment thickness.Peer reviewe

    Mechanistic modelling of a recombinase-based two-input temporal logic gate

    Site-specific recombinases (SSRs) mediate efficient manipulation of DNA sequences in vitro and in vivo. In particular, serine integrases have been identified as highly effective tools for facilitating DNA inversion, enabling the design of genetic switches that are capable of turning the expression of a gene of interest on or off in the presence of a SSR protein. The functional scope of such circuitry can be extended to biological Boolean logic operations by incorporating two or more distinct integrase inputs. To date, mathematical modelling investigations have captured the dynamical properties of integrase logic gate systems in a purely qualitative manner, and thus such models are of limited utility as tools in the design of novel circuitry. Here, the authors develop a detailed mechanistic model of a two-input temporal logic gate circuit that can detect and encode sequences of input events. Their model demonstrates quantitative agreement with time-course data on the dynamics of the temporal logic gate, and is shown to subsequently predict dynamical responses relating to a series of induction separation intervals. The model can also be used to infer functional variations between distinct integrase inputs, and to examine the effect of reversing the roles of each integrase on logic gate output

    Cooking practices, air quality, and the acceptability of advanced cookstoves in Haryana, India: an exploratory study to inform large-scale interventions.

    BackgroundIn India, approximately 66% of households rely on dung or woody biomass as fuels for cooking. These fuels are burned under inefficient conditions, leading to household air pollution (HAP) and exposure to smoke containing toxic substances. Large-scale intervention efforts need to be informed by careful piloting to address multiple methodological and sociocultural issues. This exploratory study provides preliminary data for such an exercise from Palwal District, Haryana, India.MethodsTraditional cooking practices were assessed through semi-structured interviews in participating households. Philips and Oorja, two brands of commercially available advanced cookstoves with small blowers to improve combustion, were deployed in these households. Concentrations of particulate matter (PM) with a diameter <2.5 μm (PM2.5) and carbon monoxide (CO) related to traditional stove use were measured using real-time and integrated personal, microenvironmental samplers for optimizing protocols to evaluate exposure reduction. Qualitative data on acceptability of advanced stoves and objective measures of stove usage were also collected.ResultsTwenty-eight of the thirty-two participating households had outdoor primary cooking spaces. Twenty households had liquefied petroleum gas (LPG) but preferred traditional stoves as the cost of LPG was higher and because meals cooked on traditional stoves were perceived to taste better. Kitchen area concentrations and kitchen personal concentrations assessed during cooking events were very high, with respective mean PM2.5 concentrations of 468 and 718 µg/m3. Twenty-four hour outdoor concentrations averaged 400 µg/m3. Twenty-four hour personal CO concentrations ranged between 0.82 and 5.27 ppm. The Philips stove was used more often and for more hours than the Oorja.ConclusionsThe high PM and CO concentrations reinforce the need for interventions that reduce HAP exposure in the aforementioned community. Of the two stoves tested, participants expressed satisfaction with the Philips brand as it met the local criteria for usability. Further understanding of how the introduction of an advanced stove influences patterns of household energy use is needed. The preliminary data provided here would be useful for designing feasibility and/or pilot studies aimed at intervention efforts locally and nationally

    Mechanistic modeling of a rewritable recombinase addressable data module

    Many of the most important applications predicted to arise from Synthetic Biology will require engineered cellular memory with the capability to store data in a rewritable and reversible manner upon induction by transient stimuli. DNA recombination provides an ideal platform for cellular data storage and has allowed the development of a rewritable recombinase addressable data (RAD) module, capable of efficient data storage within a chromosome. Here, we develop the first detailed mechanistic model of DNA recombination, and validate it against a new set of in vitro data on recombination efficiencies across a range of different concentrations of integrase and gp3. Investigation of in vivo recombination dynamics using our model reveals the importance of fully accounting for all mechanistic features of DNA recombination in order to accurately predict the effect of different switching strategies on RAD module performance, and highlights its usefulness as a design tool for building future synthetic circuitry
