Review of the initial validation and characterization of a chicken 3K SNP array.
In 2004 the chicken genome sequence and more than 2.8 million single nucleotide polymorphisms (SNPs) were reported. This information greatly enhanced the ability of poultry scientists to understand chicken biology, especially with respect to identification of quantitative trait loci (QTL) and genes that control simple and complex traits. To validate and address the quality of the reported SNPs, assays for 3072 SNPS were developed and used to genotype 2576 DNAs isolated from commercial and experimental birds. Over 90% of the SNPs were valid based on the criterion used for segregating, and over 88% had a minor allele frequency of 2% or greater. As the East Lansing (EL) and Wageningen University (WAU) reference panels were genotyped, 1933 SNPs were added to the chicken genetic map, which was used in the second chicken genome sequence assembly. It was also discovered that linkage disequilibrium varied considerably between commercial layers and broilers; with the latter having haplotype blocks averaging 10 to 50 kb in size. Finally, it was estimated that commercial lines have lost 70% or more of their genetic diversity, with the majority of allele loss attributable to the limited number of chicken breeds used
Commodity prices rise sharply at turning points
Commodity prices depend on supply and demand. With an uneven distribution of resources, prices are high at locations starved of commodity and low where it is abundant. We introduce an agent-based model in which agents set their prices to maximize profit. At steady state, the market self-organizes into three groups: excess producers, consumers, and balanced agents. When resources are scarce, prices rise sharply at a turning point due to the disappearance of excess producers. Market data of commodities provide evidence of turning points for essential commodities, as well as a yield point for non-essential ones
Adiabatic elimination in quantum stochastic models
We consider a physical system with a coupling to bosonic reservoirs via a
quantum stochastic differential equation. We study the limit of this model as
the coupling strength tends to infinity. We show that in this limit the
solution to the quantum stochastic differential equation converges strongly to
the solution of a limit quantum stochastic differential equation. In the
limiting dynamics the excited states are removed and the ground states couple
directly to the reservoirs.Comment: 17 pages, no figures, corrected mistake

Mechanical Responses and Stress Fluctuations of a Supercooled Liquid in a Sheared Non-Equilibrium State
A steady shear flow can drive supercooled liquids into a non-equilibrium
state. Using molecular dynamics simulations under steady shear flow
superimposed with oscillatory shear strain for a probe, non-equilibrium
mechanical responses are studied for a model supercooled liquid composed of
binary soft spheres. We found that even in the strongly sheared situation, the
supercooled liquid exhibits surprisingly isotropic responses to oscillating
shear strains applied in three different components of the strain tensor. Based
on this isotropic feature, we successfully constructed a simple two-mode
Maxwell model that can capture the key features of the storage and loss moduli,
even for highly non-equilibrium state. Furthermore, we examined the correlation
functions of the shear stress fluctuations, which also exhibit isotropic
relaxation behaviors in the sheared non-equilibrium situation. In contrast to
the isotropic features, the supercooled liquid additionally demonstrates
anisotropies in both its responses and its correlations to the shear stress
fluctuations. Using the constitutive equation (a two-mode Maxwell model), we
demonstrated that the anisotropic responses are caused by the coupling between
the oscillating strain and the driving shear flow. We measured the magnitude of
this violation in terms of the effective temperature. It was demonstrated that
the effective temperature is notably different between different components,
which indicates that a simple scalar mapping, such as the concept of an
effective temperature, oversimplifies the true nature of supercooled liquids
under shear flow. An understanding of the mechanism of isotropies and
anisotropies in the responses and fluctuations will lead to a better
appreciation of these violations of the FDT, as well as certain consequent
modifications to the concept of an effective temperature.Comment: 15pages, 17figure
Formation of superdense hadronic matter in high energy heavy-ion collisions
We present the detail of a newly developed relativistic transport model (ART
1.0) for high energy heavy-ion collisions. Using this model, we first study the
general collision dynamics between heavy ions at the AGS energies. We then show
that in central collisions there exists a large volume of sufficiently
long-lived superdense hadronic matter whose local baryon and energy densities
exceed the critical densities for the hadronic matter to quark-gluon plasma
transition. The size and lifetime of this matter are found to depend strongly
on the equation of state. We also investigate the degree and time scale of
thermalization as well as the radial flow during the expansion of the
superdense hadronic matter. The flow velocity profile and the temperature of
the hadronic matter at freeze-out are extracted. The transverse momentum and
rapidity distributions of protons, pions and kaons calculated with and without
the mean field are compared with each other and also with the preliminary data
from the E866/E802 collaboration to search for experimental observables that
are sensitive to the equation of state. It is found that these inclusive,
single particle observables depend weakly on the equation of state. The
difference between results obtained with and without the nuclear mean field is
only about 20\%. The baryon transverse collective flow in the reaction plane is
also analyzed. It is shown that both the flow parameter and the strength of the
``bounce-off'' effect are very sensitive to the equation of state. In
particular, a soft equation of state with a compressibility of 200 MeV results
in an increase of the flow parameter by a factor of 2.5 compared to the cascade
case without the mean field. This large effect makes it possible to distinguish
the predictions from different theoretical models and to detect the signaturesComment: 55 pages, latex, + 39 figures available upon reques
Efficacy and safety of alirocumab in insulin-treated patients with type 1 or type 2 diabetes and high cardiovascular risk:Rationale and design of the ODYSSEY DM-INSULIN trial
Aims: The coadministration of alirocumab, a PCSK9 inhibitor for treatment of hypercholesterolaemia, and insulin in diabetes mellitus (DM) requires further study. Described here is the rationale behind a phase-IIIb study designed to characterize the efficacy and safety of alirocumab in insulin-treated patients with type 1 (T1) or type 2 (T2) DM with hypercholesterolaemia and high cardiovascular (CV) risk. Methods: ODYSSEY DM-INSULIN (NCT02585778) is a randomized, double-blind, placebo-controlled, multicentre study that planned to enrol around 400 T2 and up to 100 T1 insulin-treated DM patients. Participants had low-density lipoprotein cholesterol (LDL-C) levels at screening. ≥. 70. mg/dL (1.81. mmol/L) with stable maximum tolerated statin therapy or were statin-intolerant, and taking (or not) other lipid-lowering therapy; they also had established CV disease or at least one additional CV risk factor. Eligible patients were randomized 2:1 to 24. weeks of alirocumab 75. mg every 2. weeks (Q2W) or a placebo. Alirocumab-treated patients with LDL-C. ≥. 70. mg/dL at week 8 underwent a blinded dose increase to 150. mg Q2W at week 12. Primary endpoints were the difference between treatment arms in percentage change of calculated LDL-C from baseline to week 24, and alirocumab safety. Results: This is an ongoing clinical trial, with 76 T1 and 441 T2 DM patients enrolled; results are expected in mid-2017. Conclusion: The ODYSSEY DM-INSULIN study will provide information on the efficacy and safety of alirocumab in insulin-treated individuals with T1 or T2 DM who are at high CV risk and have hypercholesterolaemia not adequately controlled by the maximum tolerated statin therapy
Are treatment effects consistent with hypothesized mechanisms of action proposed for postoperative delirium interventions? Reanalysis of systematic reviews
Aim: Postoperative delirium (POD) is associated with increased morbidity and is poorly understood. The aim of this review was to identify putative mechanisms through re-analysis of randomized trials on treatment or prevention of POD. Materials & methods: A systematic review was performed to identify systematic reviews of treatments for POD. Constituent randomized controlled trials were identified, and interventions were grouped according to hypothesized mechanisms of action. Effects were meta-analyzed by hypothesized mechanism and timing of intervention. Results: A total of 116 randomized controlled trials described 47 individual interventions for POD, with nine mechanisms identified. The largest effects were observed for postoperative inflammation reduction, and preoperative reinforcement of sleep–wake cycle. Conclusion: This approach identifies treatments focused on mechanisms of action that may be front runners for future trials and interventions
