An investigation of the SNS Josephson junction as a three-terminal device
A particular phenomenon of the SNS Josephson junction was investigated; i.e., control by a current entering the normal region and leaving through one of the superconducting regions. The effect of the control current on the junction was found to be dependent upon the ration of the resistances of the two halves of the N layer. A low frequency, lumped, nonlinear model was proposed to describe the electrical characteristics of the device, and a method was developed to plot the dynamic junction resistance as a function of junction current. The effective thermal noise temperature of the sample was determined. Small signal linearized analysis of the device suggests its use as an impedance transformer, although geometric limitations must be overcome. Linear approximation indicates that it is reciprocal and no power gain is possible. It is felt that, with suitable metallurgical and geometrical improvements, the device has promise to become a superconducting transistor
Construction of a Plasmodium falciparum Rab-interactome identifies CK1 and PKA as Rab-effector kinases in malaria parasites
Background information
The pathology causing stages of the human malaria parasite Plasmodium falciparum reside within red blood cells that are devoid of any regulated transport system. The parasite, therefore, is entirely responsible for mediating vesicular transport within itself and in the infected erythrocyte cytoplasm, and it does so in part via its family of 11 Rab GTPases. Putative functions have been ascribed to Plasmodium Rabs due to their homology with Rabs of yeast, particularly with Saccharomyces that has an equivalent number of rab/ypt genes and where analyses of Ypt function is well characterized.
Results
Rabs are important regulators of vesicular traffic due to their capacity to recruit specific effectors. In order to identify P. falciparum Rab (PfRab) effectors, we first built a Ypt-interactome by exploiting genetic and physical binding data available at the Saccharomyces genome database (SGD). We then constructed a PfRab-interactome using putative parasite Rab-effectors identified by homology to Ypt-effectors. We demonstrate its potential by wet-bench testing three predictions; that casein kinase-1 (PfCK1) is a specific Rab5B interacting protein and that the catalytic subunit of cAMP-dependent protein kinase A (PfPKA-C) is a PfRab5A and PfRab7 effector.
Conclusions
The establishment of a shared set of physical Ypt/PfRab-effector proteins sheds light on a core set Plasmodium Rab-interactants shared with yeast. The PfRab-interactome should benefit vesicular trafficking studies in malaria parasites. The recruitment of PfCK1 to PfRab5B+ and PfPKA-C to PfRab5A+ and PfRab7+ vesicles, respectively, suggests that PfRab-recruited kinases potentially play a role in early and late endosome function in malaria parasites
Nanopype: A modular and scalable nanopore data processing pipeline
Long-read third-generation nanopore sequencing enables researchers to now address a range of questions that are difficult to tackle with short read approaches. The rapidly expanding user base and continuously increasing throughput have sparked the development of a growing number of specialized analysis tools. However, streamlined processing of nanopore datasets using reproducible and transparent workflows is still lacking. Here we present Nanopype, a nanopore data processing pipeline that integrates a diverse set of established bioinformatics software while maintaining consistent and standardized output formats. Seamless integration into compute cluster environments makes the framework suitable for high-throughput applications. As a result, Nanopype facilitates comparability of nanopore data analysis workflows and thereby should enhance the reproducibility of biological insights
Curso
The electric dipole moment of the neutron from 2+1 flavor lattice QCD
We compute the electric dipole moment d_n of the neutron from a fully
dynamical simulation of lattice QCD with 2+1 flavors of clover fermions and
nonvanishing theta term. The latter is rotated into the pseudoscalar density in
the fermionic action using the axial anomaly. To make the action real, the
vacuum angle theta is taken to be purely imaginary. The physical value of d_n
is obtained by analytic continuation. We find d_n = -3.8(2)(9) x 10^{-16}
[theta e cm], which, when combined with the experimental limit on d_n, leads to
the upper bound theta < 7.6 x 10^{-11}.Comment: 12 pages, 8 figures, matches PRL published versio

O(d,d) invariance at two and three loops
We show that in a two-dimensional sigma-model whose fields only depend on one
target space co-ordinate, the O(d,d) invariance of the conformal invariance
conditions observed at one loop is preserved at two loops (in the general case
with torsion) and at three loops (in the case without torsion).Comment: 21 pages. Plain Tex. Uses Harvmac ("b" option). Revised Version with

Heating up the cold bounce
Self-dual string cosmological models provide an effective example of bouncing
solutions where a phase of accelerated contraction smoothly evolves into an
epoch of decelerated Friedmann--Robertson--Walker expansion dominated by the
dilaton. While the transition to the expanding regime occurs at sub-Planckian
curvature scales, the Universe emerging after the bounce is cold, with sharply
growing gauge coupling. However, since massless gauge bosons (as well as other
massless fields) are super-adiabatically amplified, the energy density of the
maximally amplified modes re-entering the horizon after the bounce can
efficiently heat the Universe. As a consequence the gauge coupling reaches a
constant value, which can still be perturbative.Comment: 28 pages, 13 figure
Nonsupersymmetric multibrane solutions
Gravity coupled to an arbitrary number of antisymmetric tensors and scalar
fields in arbitrary space-time dimensions is studied in a context of general,
static, spherically symmetric solutions with many orthogonally intersecting
branes. Neither supersymmetry nor harmonic gauge is assumed. It is shown that
the system reduces to a Toda-like system after an adequate redefinition of
transverse radial coordinate . Duality in the set of solutions
is observed
