Visual function, traumatic brain injury, and posttraumatic stress disorder
Traumatic brain injury (TBI) and posttraumatic stress disorder (PTSD) are signature injuries of the Iraq and Afghanistan conflicts. The conditions can be comorbid and have overlapping signs and symptoms, making it difficult to diagnose and treat each. TBI is associated with numerous changes in vision function, but vision problems secondary to PTSD have not been documented. To address this shortcoming, we reviewed the medical records of 100 patients with a history of TBI, noting PTSD diagnoses, visual symptoms, vision function abnormalities, and medications with visual side effects. Forty-one patients had PTSD and 59 did not. High rates of binocular vision and oculomotor function deficits were measured in patients with a history of TBI, but no significant differences between patients with or without PTSD were evident. However, compared to patients without PTSD, patients with PTSD had more self-reported visual symptoms in all four assessments and the complaint rates were significantly higher for light sensitivity and reading problems. Together, these findings may be beneficial in understanding vision problems in patients with TBI and PTSD as comorbid conditions compared with those with TBI alone
Reconstructing World Politics: Norms, Discourse, and Community
This Article argues that the conventional (rationalist) approach to world politics characterized by political bargain cannot fully capture the new social reality under the contemporary global ambience where ideational factors such as ideas, values, culture, and norms have become more salient and influential not only in explaining but also in prescribing state behaviors. After bringing rationalism’s paradigmatic limitations into relief, the Article offers a sociological framework that highlights a reflective, intersubjective communication among states and consequent norm-building process. Under this new paradigm, one can understand an international organization as a “community” (Gemeinschaft), not as a mere contractual instrument of its contracting parties (Gesellschaft). The Article applies the new paradigm to the World Trade Organization (WTO) as it describes the WTO’s institutional evolution from a power-oriented, tariff-reducing contract to a norm-oriented world trade community
The Team Keck Treasury Redshift Survey of the GOODS-North Field
We report the results of an extensive imaging and spectroscopic survey in the
GOODS-North field completed using DEIMOS on the Keck II telescope. Observations
of 2018 targets in a magnitude-limited sample of 2911 objects to R=24.4 yield
secure redshifts for a sample of 1440 galaxies and AGN plus 96 stars. In
addition to redshifts and associated quality assessments, our catalog also
includes photometric and astrometric measurements for all targets detected in
our R-band imaging survey of the GOODS-North region. We investigate various
sources of incompleteness and find the redshift catalog to be 53% complete at
its limiting magnitude. The median redshift of z=0.65 is lower than in similar
deep surveys because we did not select against low-redshift targets. Comparison
with other redshift surveys in the same field, including a complementary
Hawaii-led DEIMOS survey, establishes that our velocity uncertainties are as
low as 40 km/s for red galaxies and that our redshift confidence assessments
are accurate. The distributions of rest-frame magnitudes and colors among the
sample agree well with model predictions out to and beyond z=1. We will release
all survey data, including extracted 1-D and sky-subtracted 2-D spectra, thus
providing a sizable and homogeneous database for the GOODS-North field which
will enable studies of large scale structure, spectral indices, internal galaxy

Carbon Capture and Water Emissions Treatment System (CCWESTRS) at Fossil-Fueled Electric Generating Plants
The Tennessee Valley Authority (TVA), the Electric Power Research Institute (EPRI), and the Department of Energy-National Energy Technologies Laboratory (DOE-NETL) are evaluating and demonstrating integration of terrestrial carbon sequestration techniques at a coal-fired electric power plant through the use of Flue Gas Desulfurization (FGD) system gypsum as a soil amendment and mulch, and coal fly ash pond process water for periodic irrigation. From January to March 2002, the Project Team initiated the construction of a 40 ha Carbon Capture and Water Emissions Treatment System (CCWESTRS) near TVA's Paradise Fossil Plant on marginally reclaimed surface coal mine lands in Kentucky. The CCWESTRS is growing commercial grade trees and cover crops and is expected to sequester 1.5-2.0 MT/ha carbon per year over a 20-year period. The concept could be used to meet a portion of the timber industry's needs while simultaneously sequestering carbon in lands which would otherwise remain non-productive. The CCWESTRS includes a constructed wetland to enhance the ability to sequester carbon and to remove any nutrients and metals present in the coal fly ash process water runoff. The CCWESTRS project is a cooperative effort between TVA, EPRI, and DOE-NETL, with a total budget of 10/ton of avoided net costs for carbon sequestration, and provide half of the required reductions in global greenhouse gases by 2025. Other potential benefits of the demonstration include developing a passive technology for water treatment for trace metal and nutrient release reductions, using power plant by-products to improve coal mine land reclamation and carbon sequestration, developing wildlife habitat and green-space around production facilities, generating Total Maximum Daily Load (TMDL) credits for the use of process water, and producing wood products for use by the lumber and pulp and paper industry. Project activities conducted during the five year project period include: Assessing tree cultivation and other techniques used to sequester carbon; Project site assessment; Greenhouse studies to determine optimum plant species and by-product application; Designing, constructing, operating, monitoring, and evaluating the CCWESTRS system; and Reporting (ongoing). The ability of the system to sequester carbon will be the primary measure of effectiveness, measured by accessing survival and growth response of plants within the CCWESTRS. In addition, costs associated with design, construction, and monitoring will be evaluated and compared to projected benefits of other carbon sequestration technologies. The test plan involves the application of three levels each of two types of power plant by-products--three levels of FGD gypsum mulch, and three levels of ash pond irrigation water. This design produces nine treatment levels which are being tested with two species of hardwood trees (sweet gum and sycamore). The project is examining the effectiveness of applications of 0, 8-cm, and 15-cm thick gypsum mulch layers and 0, 13 cm, and 25 cm of coal fly ash water for irrigation. Each treatment combination is being replicated three times, resulting in a total of 54 treatment plots (3 FGD gypsum levels X 3 irrigation water levels x 2 tree species x 3 replicates). Survival and growth response of plant species in terms of sequestering carbon in plant material and soil will be the primary measure of effectiveness of each treatment. Additionally, the ability of the site soils and unsaturated zone subsurface materials will be evaluated for their effectiveness at treating the irrigation water for various pollutants
Activity, specificity and structure of I-Bth0305I: a representative of a new homing endonuclease family
Novel family of putative homing endonuclease genes was recently discovered during analyses of metagenomic and genomic sequence data. One such protein is encoded within a group I intron that resides in the recA gene of the Bacillus thuringiensis 0305ϕ8–36 bacteriophage. Named I-Bth0305I, the endonuclease cleaves a DNA target in the uninterrupted recA gene at a position immediately adjacent to the intron insertion site. The enzyme displays a multidomain, homodimeric architecture and footprints a DNA region of ∼60 bp. Its highest specificity corresponds to a 14-bp pseudopalindromic sequence that is directly centered across the DNA cleavage site. Unlike many homing endonucleases, the specificity profile of the enzyme is evenly distributed across much of its target site, such that few single base pair substitutions cause a significant decrease in cleavage activity. A crystal structure of its C-terminal domain confirms a nuclease fold that is homologous to very short patch repair (Vsr) endonucleases. The domain architecture and DNA recognition profile displayed by I-Bth0305I, which is the prototype of a homing lineage that we term the ‘EDxHD’ family, are distinct from previously characterized homing endonucleases

Conservation of intron and intein insertion sites: implications for life histories of parasitic genetic elements
<p>Abstract</p> <p>Background</p> <p>Inteins and introns are genetic elements that are removed from proteins and RNA after translation or transcription, respectively. Previous studies have suggested that these genetic elements are found in conserved parts of the host protein. To our knowledge this type of analysis has not been done for group II introns residing within a gene. Here we provide quantitative statistical support from an analyses of proteins that host inteins, group I introns, group II introns and spliceosomal introns across all three domains of life.</p> <p>Results</p> <p>To determine whether or not inteins, group I, group II, and spliceosomal introns are found preferentially in conserved regions of their respective host protein, conservation profiles were generated and intein and intron positions were mapped to the profiles. Fisher's combined probability test was used to determine the significance of the distribution of insertion sites across the conservation profile for each protein. For a subset of studied proteins, the conservation profile and insertion positions were mapped to protein structures to determine if the insertion sites correlate to regions of functional activity. All inteins and most group I introns were found to be preferentially located within conserved regions; in contrast, a bacterial intein-like protein, group II and spliceosomal introns did not show a preference for conserved sites.</p> <p>Conclusions</p> <p>These findings demonstrate that inteins and group I introns are found preferentially in conserved regions of their respective host proteins. Homing endonucleases are often located within inteins and group I introns and these may facilitate mobility to conserved regions. Insertion at these conserved positions decreases the chance of elimination, and slows deletion of the elements, since removal of the elements has to be precise as not to disrupt the function of the protein. Furthermore, functional constrains on the targeted site make it more difficult for hosts to evolve immunity to the homing endonuclease. Therefore, these elements will better survive and propagate as molecular parasites in conserved sites. In contrast, spliceosomal introns and group II introns do not show significant preference for conserved sites and appear to have adopted a different strategy to evade loss.</p
The Entomopathogenic Bacterial Endosymbionts Xenorhabdus and Photorhabdus: Convergent Lifestyles from Divergent Genomes
Members of the genus Xenorhabdus are entomopathogenic bacteria that associate with nematodes. The nematode-bacteria pair infects and kills insects, with both partners contributing to insect pathogenesis and the bacteria providing nutrition to the nematode from available insect-derived nutrients. The nematode provides the bacteria with protection from predators, access to nutrients, and a mechanism of dispersal. Members of the bacterial genus Photorhabdus also associate with nematodes to kill insects, and both genera of bacteria provide similar services to their different nematode hosts through unique physiological and metabolic mechanisms. We posited that these differences would be reflected in their respective genomes. To test this, we sequenced to completion the genomes of Xenorhabdus nematophila ATCC 19061 and Xenorhabdus bovienii SS-2004. As expected, both Xenorhabdus genomes encode many anti-insecticidal compounds, commensurate with their entomopathogenic lifestyle. Despite the similarities in lifestyle between Xenorhabdus and Photorhabdus bacteria, a comparative analysis of the Xenorhabdus, Photorhabdus luminescens, and P. asymbiotica genomes suggests genomic divergence. These findings indicate that evolutionary changes shaped by symbiotic interactions can follow different routes to achieve similar end points
