Evolutionary trajectories in rugged fitness landscapes
We consider the evolutionary trajectories traced out by an infinite
population undergoing mutation-selection dynamics in static, uncorrelated
random fitness landscapes. Starting from the population that consists of a
single genotype, the most populated genotype \textit{jumps} from a local
fitness maximum to another and eventually reaches the global maximum. We use a
strong selection limit, which reduces the dynamics beyond the first time step
to the competition between independent mutant subpopulations, to study the
dynamics of this model and of a simpler one-dimensional model which ignores the
geometry of the sequence space. We find that the fit genotypes that appear
along a trajectory are a subset of suitably defined fitness \textit{records},
and exploit several results from the record theory for non-identically
distributed random variables. The genotypes that contribute to the trajectory
are those records that are not \textit{bypassed} by superior records arising
further away from the initial population. Several conjectures concerning the
statistics of bypassing are extracted from numerical simulations. In
particular, for the one-dimensional model, we propose a simple relation between
the bypassing probability and the dynamic exponent which describes the scaling
of the typical evolution time with genome size. The latter can be determined

Functional and biochemical analysis of the N-terminal domain of phytochrome A
Phytochrome A (phyA) is a versatile plant photoreceptor that mediates responses to brief light exposures (very low fluence responses, VLFR) as well as to prolonged irradiation (high irradiance responses, HIR). We identified the phyA-303 mutant allele of Arabidopsis thaliana bearing an R384K substitution in the GAF subdomain of the N-terminal half of phyA. phyA-303 showed reduced phyA spectral activity, almost normal VLFR, and severely impaired HIR. Recombinant N-terminal half oat of PHYA bearing the phyA-303 mutation showed poor incorporation of chromophore in vitro, despite the predicted relatively long distance (>13 Å) between the mutation and the closest ring of the chromophore. Fusion proteins bearing the N-terminal domain of oat phyA, β-glucuronidase, green fluorescent protein, and a nuclear localization signal showed physiological activity in darkness and mediated VLFR but not HIR. At equal protein levels, the phyA-303 mutation caused slightly less activity than the fusions containing the wild-type sequence. Taken together, these studies highlight the role of the N-terminal domain of phyA in signaling and of distant residues of the GAF subdomain in the regulation of phytochrome bilin-lyase activity.Fil: Mateos, Julieta Lisa. Spotting Trees with Few Leaves
We show two results related to the Hamiltonicity and -Path algorithms in
undirected graphs by Bj\"orklund [FOCS'10], and Bj\"orklund et al., [arXiv'10].
First, we demonstrate that the technique used can be generalized to finding
some -vertex tree with leaves in an -vertex undirected graph in
time. It can be applied as a subroutine to solve the
-Internal Spanning Tree (-IST) problem in
time using polynomial space, improving upon previous algorithms for this
problem. In particular, for the first time we break the natural barrier of
. Second, we show that the iterated random bipartition employed by
the algorithm can be improved whenever the host graph admits a vertex coloring
with few colors; it can be an ordinary proper vertex coloring, a fractional
vertex coloring, or a vector coloring. In effect, we show improved bounds for
-Path and Hamiltonicity in any graph of maximum degree
or with vector chromatic number at most 8
How was it for you? Experiences of participatory design in the UK health service
Improving co-design methods implies that we need to understand those methods, paying attention to not only the effect of method choices on design outcomes, but also how methods affect the people involved in co-design. In this article, we explore participants' experiences from a year-long participatory health service design project to develop ‘Better Outpatient Services for Older People’. The project followed a defined method called experience-based design (EBD), which represented the state of the art in participatory service design within the UK National Health Service. A sample of participants in the project took part in semi-structured interviews reflecting on their involvement in and their feelings about the project. Our findings suggest that the EBD method that we employed was successful in establishing positive working relationships among the different groups of stakeholders (staff, patients, carers, advocates and design researchers), although conflicts remained throughout the project. Participants' experiences highlighted issues of wider relevance in such participatory design: cost versus benefit, sense of project momentum, locus of control, and assumptions about how change takes place in a complex environment. We propose tactics for dealing with these issues that inform the future development of techniques in user-centred healthcare design
Large deviations for many Brownian bridges with symmetrised initial-terminal condition
Consider a large system of Brownian motions in with some
non-degenerate initial measure on some fixed time interval with
symmetrised initial-terminal condition. That is, for any , the terminal
location of the -th motion is affixed to the initial point of the
-th motion, where is a uniformly distributed random
permutation of . Such systems play an important role in quantum
physics in the description of Boson systems at positive temperature .
In this paper, we describe the large-N behaviour of the empirical path
measure (the mean of the Dirac measures in the paths) and of the mean of
the normalised occupation measures of the motions in terms of large
deviations principles. The rate functions are given as variational formulas
involving certain entropies and Fenchel-Legendre transforms. Consequences are
drawn for asymptotic independence statements and laws of large numbers.
In the special case related to quantum physics, our rate function for the
occupation measures turns out to be equal to the well-known Donsker-Varadhan
rate function for the occupation measures of one motion in the limit of
diverging time. This enables us to prove a simple formula for the large-N

Risk Factors for Primary Clostridium difficile Infection; Results From the Observational Study of Risk Factors for Clostridium difficile Infection in Hospitalized Patients With Infective Diarrhea (ORCHID)
Background: There are inconsistent data on the risk factors for Clostridium difficile infection (CDI) in the literature.
Aims: To use two C. difficile infection (CDI) case-control study groups to compare risk factors in hospitalized patients with diarrhea across different countries.
Methods: A multi-center group of CDI cases/controls were identified by standardized testing from seven countries from the prior EUropean, multi-center, prospective bi-annual point prevalence study of CLostridium difficile Infection in hospitalized patients with Diarrhea (EUCLID). A second group of CDI cases/controls was identified from a single center in Germany [parallel study site (PSS)]. Data were extracted from the medical notes to assess CDI risk factors. Univariate analyses and multivariate logistic regression models were used to identify and compare risk factors between the two groups.
Results: There were 253 and 158 cases and 921 and 584 controls in the PSS and EUCLID groups, respectively. Significant variables from univariate analyses in both groups were age ≥65, number of antibiotics (OR 1.2 for each additional antibiotic) and prior hospital admission (all p < 0.001). Congestive heart failure, diabetes, admission from assisted living or Emergency Department, proton pump inhibitors, and chronic renal disease were significant in PSS (all p < 0.05) but not EUCLID. Dementia and admitted with other bacterial diseases were significant in EUCLID (p < 0.05) but not PSS. Following multivariate analyses, age ≥ 65, number of antibiotics and prior hospital admission were consistently identified as CDI risk factors in each individual group and combined datasets.
Conclusion: Our results show that the same CDI risk factors were identified across datasets. These were age ≥ 65 years, antibiotic use and prior hospital admission. Importantly, the odds of developing CDI increases with each extra antibiotic prescribed
Endothelial PlexinD1 signaling instructs spinal cord vascularization and motor neuron development
How the vascular and neural compartment cooperate to achieve such a complex and highly specialized structure as the central nervous system is still unclear. Here, we reveal a crosstalk between motor neurons (MNs) and endothelial cells (ECs), necessary for the coordinated development of MNs. By analyzing cell-to-cell interaction profiles of the mouse developing spinal cord, we uncovered semaphorin 3C (Sema3C) and PlexinD1 as a communication axis between MNs and ECs. Using cell-specific knockout mice and in vitro assays, we demonstrate that removal of Sema3C in MNs, or its receptor PlexinD1 in ECs, results in premature and aberrant vascularization of MN columns. Those vascular defects impair MN axon exit from the spinal cord. Impaired PlexinD1 signaling in ECs also causes MN maturation defects at later stages. This study highlights the importance of a timely and spatially controlled communication between MNs and ECs for proper spinal cord development
High (but Not Low) Urinary Iodine Excretion Is Predicted by Iodine Excretion Levels from Five Years Ago
Background: It has not been investigated whether there are associations between urinary iodine (UI) excretion measurements some years apart, nor whether such an association remains after adjustment for nutritional habits. The aim of the present study was to investigate the relation between iodine-creatinine ratio (ICR) at two measuring points 5 years apart. Methods: Data from 2,659 individuals from the Study of Health in Pomerania were analyzed. Analysis of covariance and Poisson regressions were used to associate baseline with follow-up ICR. Results: Baseline ICR was associated with follow-up ICR. Particularly, baseline ICR >300 mu g/g was related to an ICR >300 mu g/g at follow-up (relative risk, RR: 2.20; p < 0.001). The association was stronger in males (RR: 2.64; p < 0.001) than in females (RR: 1.64; p = 0.007). In contrast, baseline ICR <100 mu g/g was only associated with an ICR <100 mu g/g at follow-up in males when considering unadjusted ICR. Conclusions: We detected only a weak correlation with respect to low ICR. Studies assessing iodine status in a population should take into account that an individual with a low UI excretion in one measurement is not necessarily permanently iodine deficient. Evidence for structural and electronic instabilities at intermediate temperatures in -(BEDT-TTF)X for X=Cu[N(CN)]Cl, Cu[N(CN)]Br and Cu(NCS): Implications for the phase diagram of these quasi-2D organic superconductors
We present high-resolution measurements of the coefficient of thermal
expansion of the quasi-twodimensional
(quasi-2D) salts -(BEDT-TTF)X with X = Cu(NCS), Cu[N(CN)]Br
and Cu[N(CN)]Cl. At intermediate temperatures (B), distinct anomalies
reminiscent of second-order phase transitions have been found at
K and 45 K for the superconducting X = Cu(NCS) and Cu[N(CN)]Br salts,
respectively. Most interestingly, we find that the signs of the uniaxial
pressure coefficients of are strictly anticorrelated with those of
. We propose that marks the transition to a spin-density-wave
(SDW) state forming on minor, quasi-1D parts of the Fermi surface. Our results
are compatible with two competing order parameters that form on disjunct
portions of the Fermi surface. At elevated temperatures (C), all compounds show
anomalies that can be identified with a kinetic, glass-like
transition where, below a characteristic temperature , disorder in the
orientational degrees of freedom of the terminal ethylene groups becomes frozen
in. We argue that the degree of disorder increases on going from the X =
Cu(NCS) to Cu[N(CN)]Br and the Cu[N(CN)]Cl salt. Our results
provide a natural explanation for the unusual time- and cooling-rate
dependencies of the ground-state properties in the hydrogenated and deuterated
Cu[N(CN)]Br salts reported in the literature.Comment: 22 pages, 7 figure
